In today’s information-rich global economy, City University of New York (CUNY) graduates need strong critical thinking skills. Over three quarters of the students who enroll across CUNY’s 24 campuses are drawn from schools in the New York City Department of Education (NYCDOE) (Strang, 2014). The NYCDOE, the largest public school system in the United States, serving over 1 million students (Strang, 2014). Unfortunately, many of the students who matriculate to CUNY’s college and universities are underprepared for college-level work. This is especially the case with students who attend high schools throughout the Bronx, one of New York City’s five boroughs. …

Exploring the possibility of market shocks forecasting is a significant topic for both academia and practice in finance. Measured by innovations generated from conventional time series models, market shocks are being assumed to follow specific distributions in the extensive literature. However, inconsistency occurs all the time in the real-world data. In this thesis, we propose and then apply a mutual information-based ARMA-GARCH-Artificial Neural Network framework to predict the direction of innovations under a high-frequency scenario. The slp1 gene has two upstream enhancer cis-regulatory modules that regulate transcription by non-additive interactions, the Proximal Early Stripe Element (PESE) and the Distal Early Stripe Element (DESE). These two enhancers are regulated by pair-rule transcription factors Even-skipped (Eve), Odd-Pared (Opa), Runt, and Fushi tarazu (Ftz). Both enhancers are repressed by Runt and Ftz, but only PESE is repressed by Eve. PESE and DESE are regulated along the antero-posterior axis of the 3hr Drosophila embryo while the short-gastrulation (sog) enhancer responds to regulation on the dorso-ventral axis. Though cell invasion behavior is critical for developmental processes and tissue integrity, the molecular mechanisms that integrate both the extracellular signals with cell-autonomous regulators remains poorly understood. To investigate the microenvironmental signals contributing to anchor cell (AC) invasion in C. elegans, I focused here on two extrinsic signals: the netrin signaling pathway and the unknown vulval chemical cue. I examined the interaction of these cues in C. elegans and determined their role in regulating AC invasion in a distantly related nematode species, O. tipulae. In this dissertation, we discuss the implementation and evaluation of several improvements to the DOCK6 codebase relevant to the development of small molecule HIVgp41 inhibitors. In Chapter1, we give a brief introduction for the dissertation. This includes a description of the mechanism of HIV fusion, and a summary of existing FDA approved HIV inhibitors along with a history of not yet approved gp41 fusion inhibitors. Further, this chapter introduces the computational techniques of docking and molecular dynamics which are utilized throughout this work. p21 is an important CDK inhibitor (CKI) which is known to inhibit cell cycle progression by down-regulating CDK2 levels. For that reason, p21 is an excellent indicator to study cell cycle regulation. By the end of mitosis, cells with low levels of p21 proceed to S phase, while cells with high levels of p21 arrest in the G1/G0 phase of the cell cycle. In previous studies, the embryonic transcription factor Brachyury is shown to be crucial to posterior body development. However, it is unknown whether brachyury also plays a role in cell cycle regulation, which may contribute to the phenotype …

3D digital pathology provides extreme scale quantitative data with high potential for basic research in a wide scope, and becomes an emerging technology promising to support computer aided diagnosis. Quantitative analyses of 3D pathology images involve both deriving 3D micro-anatomic objects and their features, and exploring spatial relationships among a massive number of biological objects. However, this is challenged by the overwhelming data scale and 3D pathology complexity. We present a unified Lagrangian-Hamiltonian formalism for a class of dissipative theories with internal variables based on consistent thermodynamic postulates. We specify two fundamental thermodynamic functions (the free energy and the entropy production rate) that completely determine the state of the system. These functions determine the equations of motion, which are of hyperbolic-parabolic type. A variational principle and Lagrangian theory with dissipation are formulated based on this two function approach. The Lagrangian theory in turn allows for the construction of a novel Hamiltonian theory with dissipation. This Hamiltonian formulation reveals an inner product structure and a refined Kahler structure on …

Material properties often vary significantly at the nanoscale, as compared with its bulk counterparts. In some instances, a material of a given composition may engender unique properties when its particles are confined to the nanoscale, that are completely unseen when its particles are at the bulk scale. In this dissertation, I propose an immuno-environmental model of biomedical phenomena in which human and nonhuman entities participate actively in vital material-semiotic assemblages with discursive and material capacity in which indeterminacy and uncertainty are always at work. In order to demonstrate my argument, I examine a variety of documents as sociocultural archives of expert and non-expert immunological knowledge practices, including scientific articles and medical studies, fictional and non-fictional accounts, social media, blogs and news reports. This dissertation investigates the relationship between the body of the translator and the phenomenon of mistranslation; more specifically, through Peter Handke’s narratives about translation, it proposes that the translator’s body be acknowledged and welcomed in the process of translation. By examining the ways in which his aesthetic strategies of mistranslation challenge the dominant conception of the literary translator as a disembodied figure, this dissertation explores Handke’s understanding of translation as a phenomenological writing practice that enables the body of the translator to emerge as a productive resource in the translator’s experience. This dissertation provides an industry model for the pricing structure in payment card market. The first part studies the strategic interaction among a monopoly card issuer (platform), n competing firms and a unit mass of consumers with a fixed fraction of cash users. It is shown that retail price increases as a result of the introduction of credit cards. Firms' profit and quantity sold depend on the impact of the platform on consumers' utility.The larger the industry size is, the lower is the merchant fee firms pay to the platform and the higher is the effort exerted by the platform …

Washington Irving's The Sketchbook of Geoffrey Crayon is an exceptional case study into a species of imaginative discourse—sleep and reverie—as Irving seamlessly weaves the trope consistently through a litany of short sketches that attempt to map the uncharted territories of a nascent American identity. Stories like “The Legend of Sleepy Hollow,” “Rip Van Winkle,” and “The Mutability of Literature” all rely on either overt sleep or else a veil of drowsiness, stupor, or laziness to flesh out the historical relationship between the budding American Republic and its colonial predecessors. There are two main results in this thesis. We develop a new scaling lawfor the turbulent dissipation rate, ϵ, providing a quantitative extension tothe K62 lognormal postulate. We illustrate this scaling law through its application to subgrid scale (SGS) modeling in the large-eddy simulation (LES) of particle-laden turbulent flows. The second major contribution of this thesis examines the entire covariance matrix of χ = lnϵ inwavenumber space and shows that it is approximately diagonal. Prior turbulence studies of Kolmogorov and Obukhov have explored models for ϵ using lognormal random processes. We extend these ideas and establish a random field theory …

Visual attention enables primates to prioritize visual information relevant to an ongoing task for selection and further processing. This ability reflects integration and competition among bottom-up signals at multiple stages of processing along the ventral and dorsal visual pathways in the brain. Top-down modulations bias the signal in these pathways to allow for goal-directed behavior. This dissertation introduces a framework for building Deep Neural Network (DDN) models inspired by the anatomical and functional structure of brain's attention network. Materials exhibit new physical and chemical properties under pressure. Discovering the new high-pressure structures, especially those which can be preserved as metastable structures at ambient pressure, are very instructive for practical applications. Compared with high-pressure experiments, theoretically investigating materials' behavior under high pressure is more efficient and less expensive. One motivation of this thesis is to discover new structures under high pressure using USPEX method and to evaluate the stabilities of high-pressure phases at ambient pressure. Studies of the physical properties of the minerals contained in the subducted oceanic crust can provide constraints and insights of the thermal structure, composition and dynamics of the subducted plate. In particular, the elastic properties of the constituent mineral phases at high pressures and temperatures are needed for this goal. Making solid metallic hydrogen proved elusive, even at pressures up to nearly 400 GPa. An alternative approach is to use chemical alloying as a means to exert additional pressure on hydrogen atoms. Following the recent breakthrough in predicting and synthesizing hydrogen sulfide with record-high Tc = 203 K [Drozdov et al. | Nature (2015)] and with the motivation of discovering high-temperature superconductors, evolutionary algorithm USPEX is employed to search for all stable compounds in the group-IV hydrides. With the current emphasis on evidence-based physical therapy practice, there is a need to understand how published research is translated into practice and utilized by clinicians (Hudon, Gervais, & Hunt, 2015; Jewell, 2018). Knowledge translation (KT), the process of moving research evidence into day-to-day practice, encompasses awareness of new evidence, modifications of existing beliefs and changes in clinical behaviors. Most seabirds forage for prey whose distributions are patchy and unpredictable, and their strategies for locating food have long interested ecologists. Recent studies using individual telemetry have yielded many insights, but our understanding is still limited: simultaneous measurements of prey and predator distributions are rare, and tracking tags can be deployed on only small numbers of animals at once. I addressed these challenges using a marine radar deployed at a breeding colony of common and roseate terns (Sterna hirundo and S. dougallii) on Great Gull Island, New York, in 2014 and 2015. This study examines the influence of aerosol model configuration, prescribed and prognostic models, on the formation of tropical cyclones (TCs) in the North Atlantic Ocean in the Community Atmosphere Model version 5 (CAM5). The impact of the aerosol parameterization is examined by investigating storm track density, genesis density, potential intensity, and genesis potential index. Landfalling and land impacting TCs are also compared between the two model simulations. This work shows that both CAM5 configurations simulate reduced storm frequency when compared to observations and that differences in TC climatology between the model configurations can be explained by differences in the large-scale …

Biocompatible hydrogels can be derived from materials that are naturally obtained, such as proteins or polysaccharides, or synthetic, such as poloxamers. In order to be classified as biocompatible, these water-swollen networks can not trigger a toxic response once introduced into a biological or physiological environment and, therefore, must be immunoneutral. Hyaluronic acid hydrogels can be great candidates for tissue engineering applications as long as the cross-linking chemistry and process does not affect the biocompatibility of the natural protein matrix. Ordered membrane domains rich in sphingolipids and sterols (lipid rafts) are thought to be important in many biological processes. However, it is difficult to distinguish domain-dependent biological functions from ones having a specific sterol dependence. Sterol substitution has the potential to help distinguish these cases. This study uses sterol substitution to probe effects of sterol properties upon two cellular functions; endocytosis and bacterial uptake into mammalian cells. Lipid rafts have been hypothesized to participate in endocytosis based on inhibition of endocytosis by removal of cholesterol. 90% of all cancer related patient mortalities are due to metastasis, the process by which cancer cells spread and seed secondary tumors at distant sites in the body. Currently, there are no effective therapies aimed at targeting metastasis due to the complex nature and multitude of pathways involved in this biological process. Adult brains are constantly reshaping themselves from synapses to circuits as we encounter novel experiences from moment to moment. Importantly, this reshaping also includes the addition of newborn hippocampal neurons. However, it remains largely unknown how our circuits encode experience-induced brain activity to govern the addition of new hippocampal neurons. By coupling in vivo Ca2+ imaging of dentate granule neurons with a novel, unrestrained virtual reality system for rodents, we discovered that a new experience rapidly and robustly increased the firing of active dentate granule neurons, and was accompanied by an accumulative enhancement in the addition of new hippocampal neurons. …

Pancreatic ductal adenocarcinoma is the 3rd leading cause of cancer-related death with a <5% five-year survival rate. We previously demonstrated that PI3K p110? (gene name Pik3ca) is required for oncogenic Kras to initiate pancreatic tumors in mice. To study the role of Pik3ca in pancreatic tumors after they are formed, we employed CRISPR/Cas9 to delete Pik3ca in cultured cancer cells derived from the Kras(G12D/+);Pdx1Cre (KC) pancreatic tumor mouse model. Silencing Pik3ca impaired cell proliferation and invasion, as well as decreased glycolysis and oxidative phosphorylation. Pharmacologic inhibition of p110? using BYL719 showed similar results. Orthotopic implantation of KC cell lines in the pancreas of C57BL/6 mice showed that Pik3ca deletion decreased tumor growth resulting in significantly increased median survival (parental 28 days vs. Pik3ca-null 94.5 days). Pik3ca-null KC cells exhibit decreased PGC1? expression and these cellular phenotypes were all reversed by PGC1? overexpression. To study the requirement of Pik3ca in a spontaneous pancreatic tumor mouse model, we produced mice with pancreata harboring the KrasG12D mutation that express a tetracycline-regulated Pik3ca transgene but lacking endogenous Pik3ca alleles. Disruption of the balanced modulation of reversible tyrosine phosphorylation has been implicated in the etiology of various human cancers. Breast cancer is the most prevalent invasive malignancy among women in the US. It features high heterogeneity, divisible into a variety of subtypes with different molecular profiles and clinical status. Major Depressive Disorder (MDD) is a heterogeneous and debilitating disorder. As of now, there is no reliable biomarker for this disorder, either for diagnosis or prediction of treatment response. The serotonin 1A (5-HT1A) receptor has been shown through animal, post-mortem, and in vivo human studies to be elevated in mood disorders such as MDD, and thus may be a promising biomarker. Through a close analysis of Hegel’s Phenomenology of Spirit and the Philosophy of Right, this dissertation constructs Hegelian answers to Hannah Arendt’s critique of the French Revolution, according to which the modern subject’s claim to actualize universality in politics necessarily undermines the plurality of freedom. Hegel shows that the modern subject withdraws into illusory innocence and undermines the plurality of freedom only when it embodies universality insufficiently. First, the dissertation demonstrates that Hegel’s “universality” can withstand Arendt’s criticism and that it transcends her view of modern society as emerging from a degeneration of ancient Greek and Roman freedom.
