Taller Peaks: An Improved Spike Detection Algorithm That Simultaneously Reduces Type I And Type Ii Errors For Wave_Clus, Murat Okatan
Turkish Journal of Electrical Engineering and Computer Sciences
Wave_clus is an unsupervised spike detection and sorting algorithm that has been used in dozens of experimental studies as a spike sorting tool. It is often used as a benchmark for comparing the performance of new spike sorting algorithms. For these reasons, the spike detection performance of Wave_clus is important for both experimental and computational studies that involve spike sorting. Two measures of spike detection performance are the number of false positive detections (type I error) and the number of missed spikes (type II error). Here, a new spike detection algorithm is proposed that reduces the number of misses and …

K-Nn-Based Classification Of Sleep Apnea Types Using Ecg, Oğuz Han Ti̇muş, Emi̇ne Doğru Bolat
Turkish Journal of Electrical Engineering and Computer Sciences
Obstructive sleep apnea syndrome (OSAS) is a common sleep disorder that yields cardiovascular diseases, excessive daytime sleepiness, and poor quality of life if not treated. Classification of OSAS from electrocardiograms (ECGs) is a noninvasive method and much more affordable than traditional methods. This study proposes a pattern recognition system for automated apnea diagnosis based on heart rate variability (HRV) and ECG-derived respiratory signals. The k-nearest neighbor (k-NN) classifier has been used to develop the models for classifying the sleep apnea types. For comparison purposes, classification models based on multilayer perceptron, support vector machines, and C4.5 decision tree (C4.5 DT) have …

A New Segmentation Method Of Cerebral Mri Images Based On The Fuzzy C-Means Algorithm, Mohamed Zaki Abderrezak, Mouatez Billah Chibane, Karim Mansour
Turkish Journal of Electrical Engineering and Computer Sciences
The aim of this work is to present a new method for cerebral MRI image segmentation based on modification of the fuzzy c-means (FCM) algorithm. We used local and nonlocal information distance in the initial function of the robust FCM model. The obtained results of the classification of MRI images showed the effectiveness of the suggested model. Calculation of the similarity index confirms that our method is well adapted to MRI images even in the presence of noise.

Tgf-β: Its Role In The Differentiation And Function Of T Regulatory And Effector Cells, Sujuan Yang, Songguo Zheng
Turkish Journal of Biology
The cytokine transforming growth factor-β (TGF-β) plays an important role in the maintenance of T cell homeostasis, immune tolerance to self-antigens, and T cell differentiation during immune responses. TGF-β has pleiotropic effects on adaptive immune responses, especially on the differentiation of T helper and T regulatory cell populations, which depends on the T cell differentiation status and the stimulation conditions. This review provides an update about the roles of TGF-β in T cell responses, especially in the regulation of Treg development and biological features under steady state and inflammation. We also discuss the additional roles that TGF-β plays in the …

The hematopoietic microenvironment regulates self-renewal and differentiation of hematopoietic stem cells. Mesenchymal stromal cells (MSCs) contribute to the niche and participate in supporting dendritic cell (DC) commitment in vitro and in vivo. However, due to MSCs being heterogenic, it is necessary to understand the function of the MSC subpopulation in modulating the DC commitment. The current study showed that one of the bone-related Sca1+ MSCs enhanced bone marrow cell differentiation into DCs by direct cell-to-cell contact. Furthermore, the expression of STAT3 and STAT5 genes decreased in supernatant cells after Sca1+ MSCs were cocultured with bone marrow cells. In contrast, the …

The use of quercetin as a bioflavonoid is becoming increasingly common in food industries even though poor water solubility, instability, absorption, and permeability have limited its application. The oil-in-water single-emulsion solvent evaporation method to synthesize highly stable and soluble quercetin-encapsulated nanoparticles (NPs), in which the reaction yield, particle size, and polydispersity of the NPs are varied greatly within the process parameters of the synthesis method, has been optimized. NPs with different initial quercetin amounts were used to determine how the quercetin amount affected nanoparticle properties and antimicrobial eficiency. Listeria monocytogenes, Salmonella typhimurium, Escherichia coli, and Staphylococcus aureus were chosen as …

Turkish Journal of Biology
Somatic embryogenesis is a powerful tool for clonal propagation and plant breeding in many plant species, but its application is limited by the genotype response based on the interaction between gene expression and culture conditions. In this context, the recalcitrance of the nonembryogenic cherry rootstock Prunus cerasus cultivar CAB 6P was investigated via the analysis of the candidate genes PiABP19, Picdc2, and PiSERK3 in comparison with the embryogenic genotype Prunus incisa cultivar N°131. Semiquantitative RT-PCR was employed to assess the transcript level of these genes in leaf explants and derived calli of the two genotypes cultured on picloram-containing MS medium …

Analysis of bacterial proteomes can be used to obtain large amounts of information about adaptive microbial mechanisms to changing extracellular conditions. In the past, many bacterial species with the ability to degrade acrylamide were isolated. In this study differences in the Enterococcus faecalis proteome upon acrylamide exposure were investigated. We revealed substantial changes in the proteome of bacteria cultured in different environmental conditions. Microorganisms exposed to acrylamide showed higher accumulation of proteins associated with energy metabolism and its regulation. Moreover, several proteins involved in protection of cells from stress conditions were also identified. These biomacromolecules are involved in proper folding …

The vacuolar (H+)-ATPases that pump H+ from the cytoplasm to extracellular compartments can alter the pH of the tumor microenvironment. Esomeprazole can effectively inhibit vacuolar (H+)-ATPases and may increase the effectiveness of chemotherapeutics. Therefore, we used esomeprazole in combination with cisplatin, carboplatin, paclitaxel, docetaxel, gemcitabine, and vinorelbine on the A549 nonsmall-cell lung cancer cell line. Cisplatin and carboplatin combinations with esomeprazole exhibited superior cytotoxicity compared to the other selected chemotherapeutics. Low-dose combinations of esomeprazole with either cisplatin or carboplatin resulted in synergistic interaction. We examined cytotoxic activity of these combinations with the xCELLigence real-time cytotoxicity assay and detected that esomeprazole …

Neuropharmacological Targets For Drug Action In Vestibular Sensory Pathways, Choongheon Lee, Timothy A. Jones
Department of Special Education and Communication Disorders: Faculty Publications
The use of pharmacological agents is often the preferred approach to the management of vestibular dysfunction. In the vestibular sensory pathways, the sensory neuroepithelia are thought to be influenced by a diverse number of neuroactive substances that may act to enhance or inhibit the effect of the primary neurotransmitters [i.e., glutamate (Glu) and acetylcholine (ACh)] or alter their patterns of release. This review summarizes various efforts to identify drug targets including neurotransmitter and neuromodulator receptors in the vestibular sensory pathways. Identifying these receptor targets provides a strategic basis to use specific pharmacological tools to modify receptor function in the treatment …

A critical event in mammalian embryo development is construction of an inner cell mass surrounded by a trophoectoderm (a shell of cells that later form extraembryonic structures). We utilize multi-scale, stochastic modeling to investigate the design principles responsible for robust establishment of these structures. This investigation makes three predictions, each supported by our quantitative imaging. First, stochasticity in the expression of critical genes promotes cell plasticity and has a critical role in accurately organizing the developing mouse blastocyst. Second, asymmetry in the levels of noise variation (expression fluctuation) of Cdx2 and Oct4 provides a means to gain the benefits of …

In 2012, Nebraska experienced one of the worst droughts since the 1930s, accompanied by abnormally high temperatures. We studied the impacts of the 2012 summer drought on female ring-necked pheasant (Phasianus colchicus) body condition and baseline and stress-induced corticosterone concentrations (CORT). We hypothesized that drought conditions would reduce pheasant body condition, increase chronic stress resulting in elevated baseline CORT levels, and down-regulate pheasant stress response to acute stressors, resulting in reduced stress-induced CORT concentrations. In southwestern Nebraska, we captured female pheasants in 2012 (pre-drought) and 2013 (post-drought). Pheasants had poorer body condition after the drought. Although female CORT …

We investigate the scientific and communicative value of time-lapse imagery by exploring applications for data collection and visualization. Time-lapse imagery has a myriad of possible applications to study and depict ecosystems and can operate at unique temporal and spatial scales to bridge the gap between large-scale satellite imagery projects and observational field research. Time-lapse data sequences, linking time-lapse imagery with data visualization, have the ability to make data come alive for a wider audience by connecting abstract numbers to images that root data in time and place. Utilizing imagery from the Platte Basin Timelapse Project, water inundation and vegetation phenology …

Adaptive management is an approach to natural resource management that uses structured learning to reduce uncertainties for the improvement of management over time. The origins of adaptive management are linked to ideas of resilience theory and complex systems. Rangeland management is particularly well suited for the application of adaptive management, having sufficient controllability and reducible uncertainties. Adaptive management applies the tools of structured decision making and requires monitoring, evaluation, and adjustment of management. Adaptive governance, involving sharing of power and knowledge among relevant stakeholders, is often required to address conflict situations. Natural resource laws and regulations can present a barrier …

Angler groups and water-body types interact to create a complex social-ecological system. Network analysis could inform detailed mechanistic models on, and provide managers better information about, basic patterns of fishing activity. Differences in behavior and reservoir selection among angler groups in a regional fishery, the Salt Valley fishery in southeastern Nebraska, USA, were assessed using a combination of cluster and network analyses. The four angler groups assessed ranged from less active, unskilled anglers (group One) to highly active, very skilled anglers (group Four). Reservoir use patterns and the resulting network communities of these four angler groups differed; the number of …

To examine how habitat use by sandpipers (Calidris spp.; Baird’s sandpipers, dunlin, least sandpipers, pectoral sandpipers, semipalmated sandpipers, stilt sandpipers, and white-rumped sandpipers) varies across a broad suite of environmental conditions, we conducted surveys at wetlands throughout the spring migratory period in 2013 and 2014 in 2 important stopover regions: the Rainwater Basin (RWB) in Nebraska, USA, and the Prairie Pothole Region (PPR) in South Dakota, USA. Because providing adequate energetic resources for migratory birds is a high priority for wetland management, we also measured invertebrate abundance at managed wetlands in the RWB to determine how food abundance influences …
