Stochastic Analysis Of A Mammalian Circadian Clock Model: Small Protein Number Effects, David W. Morgens, Blerta Shtylla Nov 2017

Stochastic Analysis Of A Mammalian Circadian Clock Model: Small Protein Number Effects, David W. Morgens, Blerta Shtylla

Spora: A Journal of Biomathematics

The circadian clock, responsible for coordinating organism function with daily and seasonal changes in the day-night cycle, is controlled by a complex protein network that constitutes a robust biochemical oscillator. Deterministic ordinary differential equation models have been used extensively to model the behavior of these central clocks. However, due to the small number of proteins involved in the circadian oscillations, mathematical models that track stochastic variations in the numbers of clock proteins may reveal more complex and biologically relevant behaviors. In this paper, we compare the response of a robust yet detailed deterministic model for the mammalian circadian clock with …

Graph-Based Latent Embedding, Annotation And Representation Learning In Neural Networks For Semi-Supervised And Unsupervised Settings, Ismail Ozsel Kilinc

USF Tampa Graduate Theses and Dissertations

Machine learning has been immensely successful in supervised learning with outstanding examples in major industrial applications such as voice and image recognition. Following these developments, the most recent research has now begun to focus primarily on algorithms which can exploit very large sets of unlabeled examples to reduce the amount of manually labeled data required for existing models to perform well. In this dissertation, we propose graph-based latent embedding/annotation/representation learning techniques in neural networks tailored for semi-supervised and unsupervised learning problems. Specifically, we propose a novel regularization technique called Graph-based Activity Regularization (GAR) and a novel output layer modification called …

Hydrogen-Bonding-Directed Ordered Assembly Of Carboxylated Poly(3-Alkylthiophene)S, David W. Bilger, Jose A. Figueroa, Neil D. Redeker, Amrita Sarkar, Morgan Stefik, Shanjuu Zhang Nov 2017

Hydrogen-Bonding-Directed Ordered Assembly Of Carboxylated Poly(3-Alkylthiophene)S, David W. Bilger, Jose A. Figueroa, Neil D. Redeker, Amrita Sarkar, Morgan Stefik, Shanjuu Zhang

Faculty Publications

Hydrogen-bonding-induced ordered assembly of poly(3-alkylthiophene)s derivatives bearing carboxylic acid groups has been investigated from diluted and concentrated solutions to solid films using ultraviolet–visible absorption spectroscopy, polarized optical microscopy, and four-point probe conductivity measurements. In dilute solutions, the polymer undergoes a spontaneous structural transition from disordered coil-like to ordered rodlike conformations, which is evidenced by time-dependent chromism. Many factors such as alkyl-chain length, types of solvents, and temperature are studied to understand the assembly behavior. Transition kinetics of the assembly process reveals a universal second-order rate law, indicating an intermolecular origin due to hydrogen bonding. When more concentrated, hydrogen bonding drives …

High Consequence Scenarios For North Korean Atmospheric Nuclear Tests With Policy Recommendations For The U.S. Government, Thomas S. Popik, Jordan T. Kearns, George H. Baker Iii, Henry F. Cooper, William R. Harris Nov 2017

High Consequence Scenarios For North Korean Atmospheric Nuclear Tests With Policy Recommendations For The U.S. Government, Thomas S. Popik, Jordan T. Kearns, George H. Baker Iii, Henry F. Cooper, William R. Harris

School of Integrated Sciences - Faculty Scholarship

The government of North Korea has declared high-altitude EMP-capability to be a “strategic goal” and has also threatened an atmospheric test of a hydrogen bomb. Atmospheric nuclear tests have the potential to cripple satellites and the undersea cable networks critical to communication, and navigation necessary for trans-Pacific trade among the U.S., China, and other nations. When a nuclear warhead is detonated at high altitude, a series of electromagnetic pulses radiate downward within the line of sight of the blast. These pulses can disable equipment with miniature electronics and long conductors. Electric grid controls and transmission systems are especially vulnerable. Intense …

Dry Etching With Nanoparticles: Formation Of High Aspect-Ratio Pores And Channels Using Magnetic Gold Nanoclusters, Naveen Reddy Kadasala, Mojib Saei, Gary J. Cheng, Alexander Wei

Department of Chemistry Faculty Publications

Methods for generating nanopores in substrates typically involve one or more wet-etching steps. Here a fundamentally different approach to produce nanopores in sheet substrates under dry, ambient conditions, using nanosecond-pulsed laser irradiation and magnetic gold nanoclusters (MGNCs) as the etching agents is described. Thermoplastic films (50–75 µm thickness) are coated with MGNCs then exposed to laser pulses with a coaxial magnetic field gradient, resulting in high-aspect ratio channels with tapered cross sections as characterized by confocal fluorescence tomography. The dry-etching process is applicable to a wide variety of substrates ranging from fluoropolymers to borosilicate glass, with etch rates in excess …

Theoretical Limits Of Stone Skipping, Charles F. Babbs Nov 2017

Theoretical Limits Of Stone Skipping, Charles F. Babbs

Weldon School of Biomedical Engineering Faculty Working Papers

A simplified geometric model captures essential dynamics of stone skipping and allows easy computation of realistic stone trajectories under a variety of conditions. The model describes idealized collisions of flat, spin-stabilized stones with water, in which the water exerts sufficient reactive force on the stone to completely stall motion normal to the stone’s bottom surface. Motion parallel to the stone’s bottom surface remains unchanged. The necessary computations, including vector forces and accelerations, work and energy, algebra and trigonometry, are understandable by first year students of classical Newtonian physics. Comparison of this highly simplified theory with suitable experiments provides an interesting …

Mapping Class Group Orbits Of Curves With Self-Intersections, Patricia Cahn, Federica Fanoni, Bram Petri Nov 2017

Mapping Class Group Orbits Of Curves With Self-Intersections, Patricia Cahn, Federica Fanoni, Bram Petri

Mathematics Sciences: Faculty Publications

We study mapping class group orbits of homotopy and isotopy classes of curves with self-intersections. We exhibit the asymptotics of the number of such orbits of curves with a bounded number of self-intersections, as the complexity of the surface tends to infinity.

We also consider the minimal genus of a subsurface that contains the curve. We determine the asymptotic number of orbits of curves with a fixed minimal genus and a bounded self-intersection number, as the complexity of the surface tends to infinity.

As a corollary of our methods, we obtain that most curves that are homotopic are also isotopic. …
