Multi-Year Assessment Of Coastal Planktonic Fungi Reveals Environmental Drivers Of Diversity And Abundance, Joe D. Taylor, Michael Cunliffe
Multi-Year Assessment Of Coastal Planktonic Fungi Reveals Environmental Drivers Of Diversity And Abundance, Joe D. Taylor, Michael Cunliffe
School of Biological and Marine Sciences
Abstract Mycoplankton have so far been a neglected component of pelagic marine ecosystems, having been poorly studied relative to other plankton groups. Currently, there is a lack of understanding of how mycoplankton diversity changes through time, and the identity of controlling environmental drivers. Using Fungi-specific high-throughput sequencing and quantitative PCR analysis of plankton DNA samples collected over 6 years from the coastal biodiversity time series site Station L4 situated off Plymouth (UK), we have assessed changes in the temporal variability of mycoplankton diversity and abundance in relation to co-occurring environmental variables. Mycoplankton diversity at Station L4 was dominated by Ascomycota, …

Asymptotic Theory For Estimating The Persistent Parameter In The Fractional Vasicek Model, Weilin Xiao, Jun Yu
Asymptotic Theory For Estimating The Persistent Parameter In The Fractional Vasicek Model, Weilin Xiao, Jun Yu
Research Collection School Of Economics
This paper develops the asymptotic theory for the least squares (LS) estimator of the persistent parameter in the fractional Vasicek model when a continuous record of observations is available. The fractional Vasicek model is assumed to be driven by the fractional Brownian motion with a known Hurst parameter greater than or equal to one half. It is shown that the asymptotic properties depend on the sign of the persistent parameter, corresponding to the stationary case, the explosive case and the null recurrent case. The strong consistency and the asymptotic distribution are obtained in all three cases.

Genes of the major histocompatibility complex (MHC) exhibit heterozygote advantage in immune defence, which in turn can select for MHC-disassortative mate choice. However, many species lack this expected pattern of MHC-disassortative mating. A possible explanation lies in evolutionary processes following gene duplication: if two duplicated MHC genes become functionally diverged from each other, offspring will inherit diverse multilocus genotypes even under random mating. We used locus-specific primers for high-throughput sequencing of two expressed MHC Class II B genes in Leach's storm-petrels, Oceanodroma leucorhoa, and found that exon 2 alleles fall into two gene-specific monophyletic clades. We tested for disassortative vs. …

Although it is known that animals attend to the vocalizations of others (referred to as eavesdropping), what has been missing, or at least left experimentally unproven, until now is whether animals can learn new associations between a signal and a threat. Here Magrath and colleagues (Current Biology, 25(15), 2047–2050, 2015) have for the first time conducted a field experiment that demonstrates just this: superb fairy-wrens learned to associate a novel vocalization with a predator.

Venous thromboembolism (VTE) is a common complication of hematopoietic stem cell transplantation (HSCT). Graft-versus-host disease (GVHD) is another complication of HSCT that may modify the risk of VTE. Our objective was to explore the incidence of VTE (deep venous thrombosis and pulmonary embolism) following HSCT and to evaluate its association with GVHD. A comprehensive search of Medline In-Process & Other Non-Indexed Citations, MEDLINE, EMBASE, Cochrane Central Register of Controlled Trials, and Scopus was conducted to search for both retrospective and prospective HSCT studies which had reported VTE. Random-effects meta-analysis was used to pool incidence rates. We included 17 studies reporting …

Cannabis use has been associated with episodic memory (EM) impairments and abnormal hippocampus morphology among both healthy individuals and schizophrenia subjects. Considering the hippocampus' role in EM, research is needed to evaluate the relationship between cannabis-related hippocampal morphology and EM among healthy and clinical groups. We examined differences in hippocampus morphology between control and schizophrenia subjects with and without a past (not current) cannabis use disorder (CUD). Subjects group-matched on demographics included 44 healthy controls (CON), 10 subjects with a CUD history (CON-CUD), 28 schizophrenia subjects with no history of substance use disorders (SCZ), and 15 schizophrenia subjects with a …

Epigenetic mechanisms, including DNA methylation, mediate the interaction between gene and environment and may play an important role in the obesity epidemic. We assessed the relationship between DNA methylation and obesity in peripheral blood mononuclear cells (PBMCs) at 485,000 CpG sites across the genome in family members (8-90 y of age) using a discovery cohort (192 individuals) and a validation cohort (1,052 individuals) of Northern European ancestry. After Bonferroni-correction (Pα=0.05 = 1.31 × 10-7) for genome-wide significance, we identified 3 loci, cg18181703 (SOCS3), cg04502490 (ZNF771), and cg02988947 (LIMD2), where methylation status was associated with body mass index percentile (BMI%), a …

Design space exploration refers to the evaluation of implementation alternatives for many engineering and design problems. A popular exploration approach is to run a large number of simulations of the actual system with varying sets of configuration parameters to search for the optimal ones. Due to the potentially huge resource requirements, cloud-based simulation execution strategies should be considered in many cases. In this paper, we look at the issue of running largescale simulation-based design space exploration problems on commercial Infrastructure-as-a-Service clouds, namely Amazon EC2, Microsoft Azure and Google Compute Engine. To efficiently manage cloud resources used for execution, the key …

Dissertations
This dissertation consists of two parts. In the first part, a learning-based method for classification of online reviews that achieves better classification accuracy is extended. Automatic sentiment classification is becoming a popular and effective way to help online users or companies to process and make sense of customer reviews. The method combines two recent developments. First, valence shifters and individual opinion words are combined as bigrams to use in an ordinal margin classifier. Second, relational information between unigrams expressed in the form of a graph is used to constrain the parameters of the classifier. By combining these two components, it …

Cadmium telluride is the only thin film photovoltaic (PV) technology to surpass crystalline silicon PV in the cost. The most common CdTe solar cells consist of a simple p-n heterojunction structure containing a p-doped CdTe layer and n-doped cadmium sulfide (CdS) layer, which acts as a window layer. Cadmium Sulfide (CdS) thin films are often deposited on glass substrates coated with TCO layers by the close-spaced sublimation (CSS) or sputter techniques in industrial because of in-line production integration. It is seldom reported that CdS is deposited by the chemical bath deposition (CBD) batch process. The bottleneck of CBD for commercial …

Biomimetic And Vascularized 3-D Liver Cancer Model, Derek Yip
Dissertations
Anti-angiogenic drugs have failed to show significant extended mortality, except when co-administered with chemotherapy drugs in clinical trials. This should be predicted by in vitro models, and yet 2D in vitro models of liver cancer co-administered with these two types of drugs show increased cell viability, contradicting clinical trials. In vitro models should mimic clinical trials in order to accurately predict drug outcomes. 2D in vitro models fail because they lack features of the cancer environment such as presence of stromal cells and a vasculature.
In order to achieve a biomimetic and vascularized in vitro model that would better recapitulate …

MicroRNAs (miRNAs) are non-coding RNAs with approximately 22 nucleotides that are derived from precursor molecules. These precursor molecules or pre-miRNAs often fold into stem-loop hairpin structures. However, a large number of sequences with pre-miRNA-like hairpin can be found in genomes. It is a challenge to distinguish the real pre-miRNAs from other hairpin sequences with similar stem-loops (referred to as pseudo pre-miRNAs). The first part of this dissertation presents a new method, called MirID, for identifying and classifying microRNA precursors. MirID is comprised of three steps. Initially, a combinatorial feature mining algorithm is developed to identify suitable feature sets. Then, the …

Dissertations
Extreme-scale e-Science applications in various domains such as earth science and high energy physics among multiple national institutions within the U.S. are generating colossal amounts of data, now frequently termed as “big data”. The big data must be stored, managed and moved to different geographical locations for distributed data processing and analysis. Such big data transfers require stable and high-speed network connections, which are not readily available in traditional shared IP networks such as the Internet. High-performance networking technologies and services featuring high bandwidth and advance reservation are being rapidly developed and deployed across the nation and around the globe …

Fabrication Of 3d Hydrogel-Based Microscale Tissue Analog Chip With Integrated Optofluidics, Venkatakrishnan Rengarajan
Dissertations
Lab-on-a-chip (LOC) is a device that integrates one or more laboratory functions in a single chip with dimensions ranging from a micrometer to a few millimeters. On-chip optofluidics, which combines microfluidics and tunable micro-optical components, is crucial for bio-sensing applications. However, recently reported optofluidic devices have only two-dimensional (2D) dielectric or metallic regions for sensing cellular activity, which fail to mimic the three-dimensional (3D) in vivo microenvironment of cells.
In this research, a 3D hydrogel-based micro-scale-tissue-analog-chip (µTAC) is fabricated with an integrated optofluidic design for biomedical applications. These 3D hydrogels act as a scaffold for the cellular studies and as …

Symbiotic nitrogen-fixing associations between Casuarina trees and the actinobacteria Frankia are widely used in agroforestry in particular for salinized land reclamation. The aim of this study was to analyze the effects of salinity on the establishment of the actinorhizal symbiosis between C. glauca and two contrasting Frankia strains (salt sensitive; CcI3 vs. salt tolerant; CeD) and the role of these isolates in the salt tolerance of C. glauca and C. equisetifolia plants. We show that the number of root nodules decreased with increasing salinity levels in both plants inoculated with CcI3 and CeD. Nodule formation did not occur in seedlings …
