Introduction: Sleep disturbances and sleep quality have fluctuated over time in the United States (US). Virtually every physiological process follows a circadian pattern, and cellular processes (i.e., cell proliferation, DNA damage response, and apoptosis) are often disrupted by sleep disturbances and other factors, potentially giving rise to adverse health outcomes such as cancer. Additionally, both genetic variation and epigenetic patterns within clock genes, which may affect sleep quality, also may increase one’s risk for developing cancer. As an important exploratory analysis, curves of similar shape are often classified into groups, which we call clustering of functional data. Phase variations or time distortions are often encountered in the biological processes, such as growth patterns or gene profiles. As a result of time distortion, curves of similar shape may not be aligned. Regular clustering methods for functional data usually ignore the presence of phase variations, which may result in low clustering accuracy. However, it is difficult to account for phase variation without knowing the cluster structure.

Inflammation is implicated in cancer development, degenerative diseases, allergies as well as artherosecelorsis. Dysregulated immune responses lead to chronic inflammation and tissue damage. Finding the ways to terminate inflammatory responses when no longer needed, demands further investigation. Herein, we investigated the modulation of acute and chronic inflammatory disease models by inducing antiinflammatory state. Acute inflammatory model was induced with SEB, an enterotoxin produced by a ubiquitous Gram-positive coccus, Staphylococcus aureus (S. aureus), which exerts profound toxic effects on the immune system, which leads to the cytokine storm and adverse immune response. The oceanic uptake of anthropogenic carbon has mitigated climate change, but has also resulted in a global average 0.1 decline in surface ocean pH over 20th century known as ocean acidification. The parallel reduction in carbonate ion concentration ([CO32-]) and the saturation state of seawater (Ω) has caused many major calcium carbonate-secreting organisms such as planktonic foraminifera to exhibit impaired calcification. We develop proxy calibrations and down core records that use calcification and geochemical characteristics of planktonic foraminifera as proxies for the marine carbonate system. Minor coastal flooding, also known as nuisance flooding, is projected to be more frequent due to relative sea level rise. Nuisance flood events in Charleston have resulted in various social impacts caused by road closures, traffic disruptions, and economic losses. This thesis presents research conducted to understand the dimensions of individual transit vulnerability to nuisance flooding and how transit vulnerability will be affected by increased extents of nuisance flooding driven by rising sea levels and heavy rainfall. Strong levels of motivation, relatedness and self-determination support the likeliness of participating in habitual exercise. Compared to nationwide estimates, research has demonstrated fitness and performance is significantly lower among those suffering from PTSD. Meeting established recommended daily levels of physical activity (PA) for individuals with PTSD is critical for their physical and mental health status over a lifetime and factors supporting or hindering adherence to habitual exercise are lacking. Hidden Markov Models a class of statistical models used in various disciplines for understanding speech, finding different types of genes responsible for cancer and much more. In this thesis, Hidden Markov Models are used to obtain hidden states that can correlate the flow changes in the Wakulla Spring Cave. Sensors installed in the tunnels of Wakulla Spring Cave have recorded huge correlated changes in the water flows at numerous tunnels. HIV-associated cognitive disorders continue to affect approximately 25 million individuals worldwide, and its prevalence is expected to increase as the lifespan of HIV-1 infected individuals continues to improve. The HIV-1 transgenic rat expresses 7 of the 9 genes that encompass the virus, and is an appropriate model for studying chronic HIV-1 infection at a level that is controlled through combined antiretroviral therapy. Psychostimulant abuse is known to exacerbate HAND symptomology, but the psychostimulant methylphenidate is a first line of treatment for HIV associated cognitive inhibition. Efficiently hydrolyzing glucuronide metabolites is an important step in the analysis of drugs in urine. Amitriptyline and cyclobenzaprine are both tricyclic compounds with tertiary aliphatic amine groups that are subsequently metabolized to a less common form of glucuronide metabolite, quaternary ammonium linked glucuronides (N+- glucuronide). A collaborative study was conducted to investigate discrepancies in recoveries of these two commonly prescribed compounds in patient urine samples when hydrolyzed with different enzyme from four different commercially available β-glucuronidase sources.

Complex skeletal injuries and large bone fractures are still a significant clinical problem in US. Approximately 1.5 million Americans (veterans, their families, and civilians) every year suffer from bone loss due to traumatic skeletal injuries, infection, and resection of primary tumors that require extensive grafting to bridge the gap. The US bone graft market is over $2.2 billion a year. Genomic databases are exhibiting a growth rate that is outpacing Moore's Law, which has made database search algorithms a popular application for use on emerging processor technologies. NCBI BLAST is the standard tool for performing searches against these databases, which operates by transforming each database query into a filter that is subsequently applied to the database. This requires a database scan for every query, fundamentally limiting its performance by I/O bandwidth. The surface modification of solid inorganic substrates for thermodynamic compatibility with organic polymer media has become an important area of study for the development of advanced functional composite materials. Polymer ligands covalently bound to the substrate surface have been an effective means to achieve said compatibility. Chemical dynamics, in principle, should be understood by solving the time-dependent Schrödinger equation for a molecular system, describing motion of the nuclei and electrons. However, the computational efforts to solve this partial second-order differential equation scales exponentially with the system size, which prevents us from getting exact numerical solutions for systems larger than 4-5 atoms. Thus, approximations simplifying the picture are necessary. The reaction of coordination compounds of palladium, rhodium, ruthenium and nickel with thiolated ortho-carborane derivatives- 1,2-dimercapto-o-carborane (1,2-(HS)2-1,2- C2B10H10 ) and 9,12- dimercapto-o-carborane (9,12-(HS)2-1,2- C2B10H10 ) and with carbornanyl dicarboxylate has been studied. To further investigate the chemistry of o-carboranyl dithiolate, both of the reported literature dithiols have been employed to study the reactivity with some of the above mentioned transition metal coordination compounds. This thesis examines Melville’s depiction of archival anxiety as it appears in Moby-Dick. This narrative is fixated on the archive, brimming with motifs that equate whaling with the creation of an archive—and which associates the hunt for the whale with an obsession resembling Derrida’s vision of archive fever. As Melville depicts it, the archive is rooted in a fundamental anxiety concerning inaccessible and unknowable information. Ishmael constantly presents whales as physical repositories of information, attempting to archive the social and historical contexts of every scrap of flesh on them and every substance they produce. The primary research goal of this dissertation is to improve our theoretical understanding of the longterm effects of major transnational terrorist events on securityrelated institutional changes for business. To accomplish this goal, the September, 11, 2001, terror attack was chosen as the starting point for this research. The research context is the governance of seaport security. Using grounded theory to develop comparative case studies of several major security initiatives in the maritime industry after 9/11, this dissertation shows that a terrorist event initiates a process of institutional change that emerges over time as initial securityrelated ideas cascade into concrete actions. …

This dissertation proposes multinomial probit Bayesian additive regression trees (MPBART), ordered multiclass Bayesian additive classification trees (O-MBACT) and Bayesian quantile additive regression trees (BayesQArt) as extensions of BART - Bayesian additive regression trees for tackling multinomial choice, multiclass classification, ordinal regression and quantile regression problems. The proposed models exhibit very good predictive performances. In particular, ranking among the top performing procedures when non-linear relationships exist between the response and the predictors. The proposed procedures can readily be applied on data sets with the number of predictors larger than the number of observations.

Childhood obesity is a serious public health challenge. The underlying causes behind the rising levels of childhood obesity might be driven by prenatal and early life factors. Recently, several studies have examined the association between gestational weight gain (GWG) and the risk of obesity in the pediatric population. Findings on the association of both inadequate and excessive GWG with offspring obesity are inconsistent and vary by maternal prepregnancy body mass index (BMI) status. Sleep is a modifiable behavior that commonly fluctuates from night to night within the same individual and varies across the lifespan. Over the years, sleep research has identified physical activity (PA)/exercise as a non-pharmacological approach to improving sleep. This critical qualitative study documented intersectionalities of race, gender, body image, and literacies as interpreted by five eighth grade Black female students during an eight-week after school literacy group. Ethnopoetic methodologies were used to represent findings and provide insights about how critical literacy engagements can be used to create discursive spaces where young Black girls describe and define these intersectionalities, how they are socialized into current beliefs, make meaning of beauty ideals portrayed in media, and interpret gender, obesity, and race. Previous research has shown that the rewards people receive are often taken as indirect evidence of their competence. Meanwhile, economic inequality has increased in the US over the past several generations. I propose that variation in economic inequality – the distribution of rewards in society – alters perceptions of the merits of people at different strata in society according to an assumption of equity. There is evidence that the global water cycle has been undergoing an intensification over several decades as a response to increasing atmospheric temperatures, particularly in regions with skewed evaporation – precipitation (E-P) patterns such as the oceanic subtropical gyres. However, observational data (rain gauges, etc.) can be quite sparse over such areas due to the inaccessibility of open ocean regions. Genomic instability is one of the major components represented in the “Hallmarks of Cancer.” DNA interstrand crosslinks and double-stranded breaks are two of the most severe causes of genomic instability. Homologous recombination (HR) plays a major role in resolving both types of DNA lesions, requiring a homologous template and the RAD51 paralog complex of proteins. One member of this complex is the RAD51D ovarian cancer susceptibility gene product. To better elucidate RAD51D modifications and functions, several protein interaction screens were performed, and one of the novel proteins identified was NONO (a.k.a. p54nrb). Nuclear factor-erythroid-2-related factor 2 (NRF2), a member of the cap ‘n’ collar family of bZIP transcription factors, confers protection against oxidative and electrophilic stress. NRF2 is of great interest in cancer research, due to its role in response to chemotherapy. The class of drugs targeting thymidylate synthase (TYMS) has been useful in the treatment of colorectal cancer, among other cancers. It has long been known that inhibition of TYMS leads to depletion of thymidine levels and the onset of programmed cell death, deriving from the enzyme’s function as the sole de novo source of thymidine for DNA replication and repair. …

In the dissertation work, new chemical intermediates, monomers and thermoplastic polymers were derived from renewable soybean oil. Elastomers were further developed using monomers and polymers from soybean oil. The properties of these polymeric materials were characterized and discussed.
In Chapter 1, the overall background and recent development polymers from renewable biomass, especially plant oils, is introduced. Major research objectives of my doctoral research were described.
