This study presents the use of the linear interaction energy (LIE) method as a predictive tool to approximate the free energies of sorption of organic cations to naturally occurring clay mineral montmorillonite. One objective of this thesis is to explore the applicability and the accuracy of LIE, originated in the biochemistry field, as a predictive tool to estimate the free energies of sorption of organic cations to naturally occurring aluminosilicates. For this purpose, a set of charged aromatic amines sorbing to a prototypical homoionic clay montmorillonite (MMT) with calcium ions were modeled using molecular dynamics (MD) simulations. © 2015 Elsevier Inc. Colorimetric protein assays, such as the Coomassie blue G-250 dye-binding (Bradford) and bicinchoninic acid (BCA) assays, are commonly used to quantify protein concentration. The accuracy of these assays depends on the amino acid composition. Because of the extensive use of reductive methylation in the study of proteins and the importance of biological methylation, it is necessary to evaluate the impact of lysyl methylation on the Bradford and BCA assays. Unmodified and reductively methylated proteins were analyzed using the absorbance at 280 nm to standardize the concentrations. Using model compounds, we demonstrate that the dimethylation of lysyl …

The most interaction between humankind and water occurs in coastal and inland waters (Case 2 waters) at a scale of tens or hundred of meters, but there is not yet an ocean color product (e.g. chlorophyll-a product) at this spatial scale. Landsat 8 could potentially address the remote sensing of these kinds of waters due to its improved features. This work presents an approach to obtain the color producing agents (CPAs) chlorophyll-a, colored dissolved organic material (CDOM) and suspended material (SM) from water bodies using Landsat 8. Future shifts in phytoplankton composition and productivity are anticipated given that continuing changes are expected in environmental conditions such as temperature, the partial pressure of CO2 (pCO2) and light climate, all of which regulate phytoplankton communities and their physiology through bottom-up control. Culture experiments revealed that future (elevated) pCO2 had no effect on Thalassiosira weissflogii in the absence of environmental stressors, whereas growth rates drastically decreased under future pCO2 when cells were grown under light and temperature stress. Reduction in growth rates and a smaller decline in cellular photosynthesis under high pCO2 were associated with 2- to 3-fold increases in …

The enzyme thrombin has been demonstrated through experimental and clinical studies to play a crucial role in mediating both inflammation and thrombosis in atherosclerosis. The cellular effects of thrombin in promoting atherosclerosis involve the activation of signaling pathways that result in the secretion of a host of various chemokines, cytokines, cell adhesion molecules, etc. that promote vascular inflammation. Due in part to thrombin and other pro-atherogenic molecules, this prolonged inflammatory state in atherosclerosis results in the deterioration of the endothelium, increasing the risk of focal thrombosis. In response to a National Oceanic and Atmospheric Administration (NOAA) survey that showed “record-low levels of abundance” of groundfish in the Gulf of Maine (“Gulf”), local fisherman Brian Pearce asserted: “It concerns [me] that what [NOAA is] saying and what we [the local fishermen] are seeing is such a contrast . . . . Who sees more fish in the ocean than the fishermen?” Despite Mr. Pearce’s skepticism, the state of the cod fishery in the Gulf of Maine—home to “critical” and “legendary" fishing grounds in Canadian and American territories—is, in fact, dire. The Venus flytrap (Dionaea muscipula), first described by Charles Darwin, is a unique carnivorous plant which acquires prey using leaf blades modified into snap-traps. A recent study showed that prey capture by flytraps was not selective. With this study we examined prey capture rates further by analyzing D. muscipula traps less than 1 em in length to determine if juvenile flytraps differ from adults. Similar to the earlier findings, trap size appeared to play no role in prey capture success. This was likely due to the fact that 88% of all prey items recovered were smaller than the smallest collected …

Conservation breeding programmes have become an increasingly important tool to save endangered species, yet despite the allocation of significant resources, efforts to create self-sustaining populations have met with limited success. The iconic giant panda (Ailuropoda melanoleuca) embodies the struggles associated with ex situ species conservation. Here we show that behavioural mate preferences in giant pandas predict reproductive outcomes. Giant pandas paired with preferred partners have significantly higher copulation and birth rates. Reproductive rates increase further when both partners show mutual preference for one another. If managers were to incorporate mate preferences more fully into breeding management, the production of giant …

Wildland fire is an important disturbance agent in the western US and globally. However, the natural role of fire has been disrupted in many regions due to the influence of human activities, which have the potential to either exclude or promote fire, resulting in a "fire deficit" or "fire surplus," respectively. In this study, we developed a model of expected area burned for the western US as a function of climate from 1984 to 2012. We then quantified departures from expected area burned to identify geographic regions with fire deficit or surplus. We developed our model of area burned as …

Pulverized coal combustion is an important source of electricity production worldwide. However, it is also a primary air pollution emission (particulate matters, mercury, etc.) source. Electrostatic precipitators (ESPs) are widely used in coal-fired power plants to control particulate matters. Sensory stimuli often evoke temporal patterns of spiking activity across a population of neurons in the early processing stages. What features of these spatiotemporal responses encode behaviorally relevant information, and how dynamic processing of sensory signals facilitates information processing are fundamental problems in sensory neuroscience that remain to be understood. In this thesis, I have investigated these issues using a relatively simple invertebrate model (locusts; Schistocerca americana).

It is important that students understand not only how their local watershed functions, but also how it is being impacted by impervious surfaces. Additionally, students need experience exploring the scientific and engineering practices that are necessary for a strong STEM background. With this knowledge students can be empowered to tackle this real and local problem using engineering design, a powerful practice gaining momentum and clarity through its prominence in the recent Framework for K-12 Science Education. Citizen science projects present a distinctive opportunity for professional and volunteer scientists to coordinate their efforts to gather unique sets of data that can benefit the scientific and local communities. BackgroundLarge collections of paraffin-embedded tissue represent a rich resource to test hypotheses based on gene expression patterns; however, measurement of genome-wide expression is cost-prohibitive on a large scale. Using the known expression correlation structure within a given disease type (in this case, high grade serous ovarian cancer; HGSC), we sought to identify reduced sets of directly measured (DM) genes which could accurately predict the expression of a maximized number of unmeasured genes.

mRNA deadenylation is under the control of cis-acting regulatory elements, which include AU-rich elements (AREs) and microRNA (miRNA) targeting sites, within the 3′ untranslated region (3′ UTRs) of eukaryotic mRNAs. Deadenylases promote miRNA-induced mRNA decay through their interaction with miRNA-induced silencing complex (miRISC). However, the role of poly(A) specific ribonuclease (PARN) deadenylase in miRNA-dependent mRNA degradation has not been elucidated. Here, we present evidence that not only ARE- but also miRNA-mediated pathways are involved in PARN-mediated regulation of the steady state levels of TP53 mRNA, which encodes the tumor suppressor p53. As non-theistic arguments for morality become increasingly sophisticated and complex, they are harder to criticize without first admiring their skillful design and near-artistry. One such argument involves a relatively new innovation that is the child of naturalism and eastern philosophy—Neural Buddhism. Like two world-renowned designers collaborating on a new garment, Naturalism and Buddhism have come together in this distinct program to offer something inventive, especially in its explanation of moral transformation. However, this critical analysis will ultimately reveal that Neural Buddhism’s explanation of moral transformation is incapable of providing good answers to several compelling criticisms.

Rehabilitating river corridors to restore valuable riparian habitat consumes significant resources from both governments and private companies. Given these considerable expenditures, it is important to monitor the progress of such projects. This study evaluated the utility of using Landsat Thematic Mapper remotely-sensed data from 2002 and 2009 to monitor vegetation change induced by instream flow restoration to the Lower Owens River in central California. I have two aims with the publication of this thesis. The first is to contribute to the recent scholarly work that seeks to discredit the popular, yet fallacious, warfare model of science and religion. A nuanced investigation shows that the warfare evident in popular discourse cannot easily be attributed to a conflict between the essence of science and religion. Rather “science” and “religion” are interpreted as something else entirely. The New Atheists equate science with scientism, and religion is often associated with the Biblical inerrantism of many Protestant Christians. Undernutrition is a pressing and pervasive global health problem. The pathogenesis of this disease remains unclear, but epidemiologic studies indicate that it is not due to food insecurity alone. Moreover, current therapeutic interventions have limited efficacy in preventing or ameliorating the long-term sequelae of undernutrition, including stunting and cognitive deficits. Recent culture-independent studies have demonstrated that the normal postnatal pattern of gut microbiota development is disrupted in children with undernutrition, leading to the proposal that perturbations in gut microbiota development impairs healthy growth of the host. Secondary metabolites are often restricted in their distribution to different groups of organisms. For this reason, attempts to study these often useful and interesting products of metabolism require an ability to work in a diversity of non-model species. Methods for gene discovery with low investment and high efficiency are needed to effectively identify the biosynthetic genes in these diverse pathways. During this work, a workflow for efficiently identifying biosynthetic genes was developed and applied to Amaryllidaceae alkaloid biosynthesis. Vasospasm-induced delayed cerebral ischemia (DCI) remains a major source of morbidity in patients with aneurysmal subarachnoid hemorrhage (SAH). Moreover, cognitive dysfunction is the primary driver of poor long-term outcome in SAH survivors; modeling such deficits preclinically is thus key for mechanistic and translational investigation. We hypothesized that activating innate neurovascular protective mechanisms by conditioning may represent a novel therapeutic approach against SAH-induced DCI, short-term, neurological deficits, and long-term neurocognitive deficits; and, secondarily, that the neurovascular protection it provides is mediated by endothelial nitric oxide synthase (eNOS) and hypoxia-inducible factor 1α (HIF-1α).In Experiment 1, wild-type C57BL/6 mice were subjected to hypoxic …
