Uncertainty in the estimation of hydrologic export of solutes has never been fully evaluated at the scale of a small-watershed ecosystem. We used data from the Gomadansan Experimental Forest, Japan, Hubbard Brook Experimental Forest, USA, and Coweeta Hydrologic Laboratory, USA, to evaluate many sources of uncertainty, including the precision and accuracy of measurements, selection of models, and spatial and temporal variation. Uncertainty in the analysis of stream chemistry samples was generally small but could be large in relative terms for solutes near detection limits, as is common for ammonium and phosphate in forested catchments. Instantaneous flow deviated from the theoretical …

Rtemis: Real-Time Tumoroid And Environment Monitoring Using Impedance Spectroscopy And Ph Sensing, Frank Alexander Jun 2014

Rtemis: Real-Time Tumoroid And Environment Monitoring Using Impedance Spectroscopy And Ph Sensing, Frank Alexander

USF Tampa Graduate Theses and Dissertations

This research utilizes Electrical Impedance Spectroscopy, a technique classically used for electrochemical analysis and material characterization, as the basis for a non-destructive, label-free assay platform for three dimensional (3D) cellular spheroids. In this work, a linear array of microelectrodes is optimized to rapidly respond to changes located within a 3D multicellular model. In addition, this technique is coupled with an on chip micro-pH sensor for monitoring the environment around the cells. Finally, the responses of both impedance and pH are correlated with physical changes within the cellular model. The impedance analysis system realized through this work provides a foundation for …

White-Tailed Deer Are A Biotic Filter During Community Assembly, Reducing Species And Phylogenetic Diversity, Danielle R. Begley-Miller, Andrew L. Hipp, Bethany H. Brown, Marlene Hahn, Thomas P. Rooney

Biological Sciences Faculty Publications

Community assembly entails a filtering process, where species found in a local community are those that can pass through environmental (abiotic) and biotic filters and successfully compete. Previous research has demonstrated the ability of white-tailed deer (Odocoileus virginianus) to reduce species diversity and favour browse-tolerant plant communities. In this study, we expand on our previous work by investigating deer as a possible biotic filter altering local plant community assembly. We used replicated 23-year-old deer exclosures to experimentally assess the effects of deer on species diversity (H′), richness (SR), phylogenetic community structure and phylogenetic diversity in paired …

Faculty Publications

Digeneans are endoparasitic flatworms with complex life cycles including one or two intermediate hosts (first of which is always a mollusk) and a vertebrate definitive host. Digeneans may harbor intracellular endosymbiotic bacteria belonging to the genus Neorickettsia (order Rickettsiales, family Anaplasmataceae). Some Neorickettsia are able to invade cells of the digenean's vertebrate host and are known to cause diseases of wildlife and humans. In this study we report the results of screening 771 digenean samples for Neorickettsia collected from various vertebrates in terrestrial, freshwater, brackish, and marine habitats in the United States, China and Australia. Neorickettsia were detected using a …

The Effects Of Trauma On Brain Development In Infancy, Sasha Kellogg

Honors Theses

This thesis explains how trauma, which can be defined for this study as traumatic experiences, affects brain development in infants. For the purpose of this report, infants are defined as being fifteen months or younger. As gathered from the book and articles researched, typical infant brain development, including the eight processes of neurodevelopment and the four main parts of the brain, will be explained in this report, along with how the brain grows and matures. This thesis shows how maturation of the brain in infancy is dependent upon the bonds and connections infants form with others and explains how trauma …

Inference Of Snp-Gene Regulatory Networks By Integrating Gene Expressions And Genetic Perturbations, Dongchul Kim, Jiao Wang, Chunyu Liu, Jean Gao

Computer Science Faculty Publications

In order to elucidate the overall relationships between gene expressions and genetic perturbations, we propose a network inference method to infer gene regulatory network where single nucleotide polymorphism (SNP) is involved as a regulator of genes. In the most of the network inferences named as SNP-gene regulatory network (SGRN) inference, pairs of SNP-gene are given by separately performing expression quantitative trait loci (eQTL) mappings. In this paper, we propose a SGRN inference method without predefined eQTL information assuming a gene is regulated by a single SNP at most. To evaluate the performance, the proposed method was applied to random data …

A Classification And Characterization Of Two-Locus, Pure, Strict, Epistatic Models For Simulation And Detection, Ryan J. Urbanowicz, Ambrose L. S. Granizo-Mackenzie, Jeff Kiralis, Jason H Moore

Dartmouth Scholarship

BackgroundThe statistical genetics phenomenon of epistasis is widely acknowledged to confound disease etiology. In order to evaluate strategies for detecting these complex multi-locus disease associations, simulation studies are required. The development of the GAMETES software for the generation of complex genetic models, has provided the means to randomly generate an architecturally diverse population of epistatic models that are both pure and strict, i.e. all n loci, but no fewer, are predictive of phenotype. Previous theoretical work characterizing complex genetic models has yet to examine pure, strict, epistasis which should be the most challenging to detect. This study addresses three goals: …

© 2014 World Scientific Publishing Company. A series of pegylated cis-A2B2- or A3B-type ZnPcs, substituted on the α-positions with tri(ethylene glycol) and hydroxyl groups, were synthesized from a new bis-phthalonitrile. A clamshell-type bis-phthalocyanine was also obtained as a byproduct. The hydroxyl group of one ZnPc was alkylated with 3-dimethylaminopropyl chloride to afford a pegylated ZnPc functionalized with an amine group. All mononuclear ZnPcs were soluble in polar organic solvents, showed intense Q absorptions in DMF, and had fluorescence quantum yields in the range 0.10-0.23. The clamshell-type bis-phthalocyanine adopts mainly open shell conformations in DMF, and closed clamshell conformations in chloroform. …

Community Organization Of Avian Malaria Parasites In Lowland Amazonia: Prevalence, Diversity, And Specialization In A Local Assemblage, Linda Maria Elenor Svensson Jun 2014

Community Organization Of Avian Malaria Parasites In Lowland Amazonia: Prevalence, Diversity, And Specialization In A Local Assemblage, Linda Maria Elenor Svensson

Dissertations

I characterized a lowland Amazonian assemblage of haemosporidian (“malaria”) parasites (Haemoproteus and Plasmodium) of understory birds by analyzing variation in prevalence (proportion of infected host individuals) among years and host species, documenting diversity of haemosporidian evolutionary lineages, and quantifying host specialization. Using standard molecular methods to screen for haemosporidia in 2488 individual birds from 104 species in the Tiputini Biodiversity Station, Ecuador, I found 21.7% to be infected. Prevalence ranged significantly among years and host species. Forty-five putative evolutionary lineages of haemosporidia were identified, by sequencing part of the cytochrome b (cyt b) gene. Based on a comparative analysis, among …

Overwintering Strategies Of Bloom-Forming Ulva Species In Narragansett Bay, Rhode Island, Usa, Shelby Rinehart, Michele Guidone, Amanda Ziegler, Tanja Schollmeier, Carol S. Thornber

Biological Sciences Faculty Publications

Temperate coastal estuaries worldwide, such as Narragansett Bay, Rhode Island, are influenced by seasonal macroalgal blooms (e.g., Ulva) during warm months, whereas bloom-forming macroalgae are rarely encountered during winter. We assessed the ability of distromatic Ulva to overwinter through fragments, recruits, and/or microscopic propagules. We documented (a) small tissue fragments in sediment cores and the water column, (b) recruits and microscopic propagules on field-based settlement tiles, and (c) production of reproductive propagules, throughout the winter months. Laboratory culturing experiments indicated that both fragments and propagules are viable. Our data indicate that bloom-forming overwintering Ulva simultaneously use multiple reproductive strategies.

In 1950, when it was proposed that the economies of Europe be tied so closely together that war becomes impossible, this vision was not taken seriously. But step by step, integration happened. It started with the iron and steel industries, reduction in tariffs, slashing of subsidies, and dismantling of cartels.

The istiophorid family of billfishes is characterized by an extended rostrum or ‘bill’. While various functions (e.g. foraging and hydrodynamic benefits) have been proposed for this structure, until now no study has directly investigated the mechanisms by which billfishes use their rostrum to feed on prey. Here, we present the first unequivocal evidence of how the bill is used by Atlantic sailfish ( Istiophorus albicans ) to attack schooling sardines in the open ocean. Using high-speed video-analysis, we show that (i) sailfish manage to insert their bill into sardine schools without eliciting an evasive response and (ii) subsequently use their …

Mechanisms Of Mitochondrial Regulation And Ischemic Neuroprotection By The Pkcε Pathway, Kahlilia Morris-Blanco Jun 2014

Mechanisms Of Mitochondrial Regulation And Ischemic Neuroprotection By The Pkcε Pathway, Kahlilia Morris-Blanco

Open Access Dissertations

Mitochondrial dysfunction following cerebral ischemia is a major contributor to tissue injury and neurodegeneration. Therefore, investigating the pathways that lead to mitochondrial protection following cerebral ischemic injury represents a major strategy in the development of therapeutic approaches. The PKCepsilon enzyme has been shown to translocate to the mitochondria where it is involved in providing global mitochondrial protection against ischemic insults. The goal of this study was to better understand the downstream pathways that drive PKCepsilon-mediated mitochondrial neuroprotection which may facilitate therapeutic approaches to cerebral ischemic injury. Initial experiments performed in vitro revealed that PKCepsilon functionally cooperates with the transcriptional regulator …

Characterizing The Response Of Multidrug-Resistant Klebsiella Pneumoniae Species To The Application Of A Phage Cocktail, Steven Liu Jun 2014

Characterizing The Response Of Multidrug-Resistant Klebsiella Pneumoniae Species To The Application Of A Phage Cocktail, Steven Liu

Symposium

Project Summary: The application of bacteriophages to treat bacterial infections is known as phage therapy, which takes advantage of bacteriophage’s natural ability to infect and lyse bacterial hosts. Phages have been shaped by billions of years of evolution to be highly specialized deliverers of bactericidal agents to the cytoplasm of their target bacteria. Ever since discovery of bacteriophages in 1915, phage therapy was recognized as a potentially powerful tool for eliminating bacterial infections. The effectiveness of phage therapy can be increased by creating a mixture of multiple phages to target a wider variety of bacterial strains. Furthermore, phage therapy has …

Interaction Among Gustation, Olfaction, And Vision In Flavor Identification, Michael J. Lauth

Symposium

Even though the senses of taste, smell, and sight are distinct, there is a significant overlap among them in our perceptions of objects that helps us understand and differentiate the world. Everyone has experienced, when his or her nose gets congested, that his or her sense of taste changes as well. Many individuals do not equally understand the top-down processing with taste when someone sees objects they are about to eat. In the replicated study by our principle investigator, a random convenience sample of young adults (n=162) were recruited and tested to determine if they could taste four Jelly Belly …

Economic Analysis Of Greenhouse Lighting: Light Emitting Diodes Vs. Intensity Discharge Fixtures, Jacob A. Nelson, Bruce Bugbee

Plants, Soils, and Climate Faculty Publications

Lighting technologies for plant growth are improving rapidly, providing numerous options for supplemental lighting in greenhouses. Here we report the photosynthetic (400-700 nm) photon efficiency and photon distribution pattern of two double-ended HPS fixtures, five mogul-base HPS fixtures, ten LED fixtures, three ceramic metal halide fixtures, and two fluorescent fixtures. The two most efficient LED and the two most efficient double-ended HPS fixtures had nearly identical efficiencies at 1.66 to 1.70 micromoles per joule. These four fixtures represent a dramatic improvement over the 1.02 micromoles per joule efficiency of the mogul-base HPS fixtures that are in common use. The best …

Interaction Of Apobec3a With Dna Assessed By Atomic Force Microscopy., Luda S. Shlyakhtenko, Alexander J. Lushnikov, Ming Li, Reuben S. Harris, Yuri L. Lyubchenko

Journal Articles: Pharmaceutical Sciences

The APOBEC3 family of DNA cytosine deaminases functions to block the spread of endogenous retroelements and retroviruses including HIV-1. Potency varies among family members depending on the type of parasitic substrate. APOBEC3A (A3A) is unique among the human enzymes in that it is expressed predominantly in myeloid lineage cell types, it is strongly induced by innate immune agonists such as type 1 interferon, and it has the capacity to accommodate both normal and 5-methyl cytosine nucleobases. Here we apply atomic force microscopy (AFM) to characterize the interaction between A3A and single- and double-stranded DNA using a hybrid DNA approach in …
