Phosphatase-Inert Glucosamine 6‑Phosphate Mimics Serve As Actuators Of The Glms Riboswitch, Xiang Fei, Thomas Holmes, Julianna Diddle, Lauren Hintz, Dan Delaney, Alex Stock, Danielle Renner, Molly Mcdevitt, David B. Berkowitz, Juliane K. Soukup

David Berkowitz Publications

The glmS riboswitch is unique among generegulating riboswitches and catalytic RNAs. This is because its own metabolite, glucosamine-6-phosphate (GlcN6P), binds to the riboswitch and catalytically participates in the RNA selfcleavage reaction, thereby providing a novel negative feedback mechanism. Given that a number of pathogens harbor the glmS riboswitch, artificial actuators of this potential RNA target are of great interest. Structural/kinetic studies point to the 2- amino and 6-phosphate ester functionalities in GlcN6P as being crucial for this actuation. As a first step toward developing artificial actuators, we have synthesized a series of nine GlcN6P analogs bearing phosphatase-inert surrogates in place …

Isolation And Characterization Of Multipotent Lung Stem Cells From P53 Mutant Mice Models, Venkat Sundar Gadepalli

Theses and Dissertations

Recent advances in understanding lung biology have shown evidence for the existence of resident lung stem cells. Independent studies in identifying and characterizing these somatic lung stem cells have shown the potential role of these cells in lung repair and regeneration. Understanding the functional characteristics of these tissue resident stem/progenitor cells has gained much importance with increasing evidence of cancer stem cells, cells in a tumor tissue with stem cell characteristics. Lung cancer is most commonly characterized by loss of p53 function which results in uncontrolled cell divisions. Incidence of p53 point mutations is highest in lung cancer, with a …

Characterization Of A Putative Tonb Deficient Porphyromonas Gingivalis Mutant, Soheil Rostami Jan 2014

Characterization Of A Putative Tonb Deficient Porphyromonas Gingivalis Mutant, Soheil Rostami

Theses and Dissertations

Porphorymonas gingivalis is one of the major bacterial pathogens responsible for the initiation and progression of periodontal disease. The bacterium requires hemin uptake for its growth and has developed sophisticated mechanisms to extract hemin from hemin containing proteins in the oral cavity. Hemin first binds to receptors on the surface of P. gingivalis and is then taken up in an energy dependent manner. TonB is an inner membrane bound protein that spans the periplasm and is believed to be involved in the passage of hemin through the double membrane of P. gingivalis. However, the TonB protein in P. gingivalis is …

A Pollination Network Of Cornus Florida, James H. Lee Jan 2014

A Pollination Network Of Cornus Florida, James H. Lee

Theses and Dissertations

From the agent-based, correlated random walk model presented, we observe the effects of varying the parameter values of maximum insect turning area, max, density of trees, ω, maximum pollen carryover, max, and probability of fertilization, P, on the distribution of pollen within a population of Cornus florida (flowering dogwood). We see that varying max and max changes the dispersal distance of pollen, which greatly affects many measures of connectivity. The clustering coefficient of fathers is maximized when max is between 60° and 90°. Varying ω does not have a major …

Energy Tradeoffs Between Food Assimilation, Growth, Metabolism And Maintenance, Lihong Jiao Jan 2014

Energy Tradeoffs Between Food Assimilation, Growth, Metabolism And Maintenance, Lihong Jiao

Masters Theses

"The effect of metabolic rate (MR) on organisms' health maintenance is a long-standing puzzle and empirical data on this issue is contradictory. A theoretical model was developed for understanding animal's energy budget under the food condition of Ad libitum (AL) and food restriction. This model offers a framework for understanding the role of MR and health maintenance mechanism from the perspective of energy tradeoff between food assimilation, growth, metabolism and maintenance. Hornworm (Manduca sexta larva) has been selected as an model to test the energetic tradeoff under different food supply and ambient temperatures. The changes in energy budget can …

Molecular Profiling In Cervical Carcinogenesis And Progression, Kathryn Elizabeth Royse Jan 2014

Molecular Profiling In Cervical Carcinogenesis And Progression, Kathryn Elizabeth Royse

All ETDs from UAB

Coexisting lesions can reduce genomic heterogeneity in precancer progression analysis by reducing variation and bias that can mask gene effects. Our goal was to use novel methodologies to depict the neoplastic stage effect (Normal v. LSIL v. HSIL) in cervical precancer. We analyzed the neoplastic stage effect via in silico and in vivo methodologies. For in silico analyses, we calculated differential expression (DE) estimates from a systematic review of DNA methylation and gene expression literature. Significant genes (FC≤2.0 or p-value≥0.05) were grouped by histology for pathway analysis. For in vivo analyses, we performed RNA-seq on microdissected FFPE coexisting cervical tissue …

Systematics And Species Delimitation In New Guinea Skink Species Complexes (Squamata: Scincidae), Eric Nikolaus Rittmeyer

LSU Doctoral Dissertations

Though among the most controversial topics in systematic and evolutionary biology, species are a fundamental unit in biology, and are utilized by and critical to a wide variety of studies in the life sciences. Despite this importance, little work has focused on developing and examining objective methods for species delimitation until recently. Further, New Guinea and the surrounding regions are among the most diverse and geologically complex regions globally, yet the region remains poorly explored biologically, and little work has examined the evolutionary history of the fauna in the region. To investigate the influence of factors such as sampling intensity, …

Synthesis Of Hybrid Inositol Glycan Analogues, Sudi Sabet Jan 2014

Synthesis Of Hybrid Inositol Glycan Analogues, Sudi Sabet

Master's Theses

A 2010 study by Centers for Disease Control and Prevention has projected that one of three US adults could have diabetes by the year 2050. More than 90% of the diagnosed cases are Type II diabetes, a condition characterized by insulin resistance. In search of new antidiabetic drugs, a class of natural, phosphorylated, inositol-containing pseudosaccharides called inositol glycans (IGs) has been studied for years. These compounds have insulin-mimetic activity in insulin-sensitive cells and can stimulate processes such as lipogenesis and glucose transport. Due to the heterogeneity of IGs, it is very difficult to isolate them from their natural sources, and …

The disease manifests via several pathologies including neuroinflammation, oxidative stress, metal ion dyshomeostasis, and cell death. To address the multifaceted nature of this disorder, the design of several diverse compounds, targeting many pathological effects, was generated. First, a series of compounds based on curcumin and diosgenin were synthesized following the bivalent design strategy. Two compounds were discovered to have neuroprotective ability, anti-oxidative function, and anti-Aß oligomerization (AßO) properties. A second set of molecules was also designed, wherein a hybrid compound strategy was utilized. Three hybrids were to …

Light Mediated Drug Delivery Using Photocaged Molecules And Photoswitchable Peptides, Deboleena Mitra Jan 2014

Light Mediated Drug Delivery Using Photocaged Molecules And Photoswitchable Peptides, Deboleena Mitra

Theses and Dissertations

There are many different types of targeted therapy for cancer treatment. The method of light mediated targeted therapy that we have developed uses photocaged molecules and photoswitchable peptides.

In photocaging, a biologically active molecule is made inactive by the attachment of a photocleavable blocking group. On exposure to UV radiation the photocleavable entity is removed and the biologically active molecule is released. Using this concept we have designed a prodrug that consists of a cell impermeable hydrophilic molecule attached to a photocaged doxorubicin. Upon irradiation with UV light the photosensitive group is removed and cytotoxic doxorubicin is released at the …

Enhancement Of Gulf Killifish, Fundulus Grandis, Fitness And Reproduction, Joshua Thomas Patterson

LSU Doctoral Dissertations

Gulf killifish, Fundulus grandis, shows promise for commercial development as a marine baitfish species. Significant markets for F. grandis already exist throughout the Gulf Coast, with the vast majority of supply coming from wild-harvests, which can be hampered by seasonal availability and inconsistent fish health and size. The genus Fundulus also represents an important group of model vertebrates for biological study. A recent review paper described this genus as the premier teleost model for environmental biology. New information generated as a result of the work contained in this dissertation may be more broadly applicable to sister species of F. grandis, …

Biomarkers Of Alzheimer's Disease Risk In Peripheral Tissues; Focus On Buccal Cells, Maxime François, Wayne Leifert, Ralph Martins, Philip Thomas, Michael Fenech

Research outputs 2014 to 2021

Alzheimer's disease (AD) is a progressive degenerative disorder of the brain and is the most common form of dementia. To-date no simple, inexpensive and minimally invasive procedure is available to confirm with certainty the early diagnosis of AD prior to the manifestations of symptoms characteristic of the disease. Therefore, if population screening of individuals is to be performed, more suitable, easily accessible tissues would need to be used for a diagnostic test that would identify those who exhibit cellular pathology indicative of mild cognitive impairment (MCI) and AD risk so that they can be prioritized for primary prevention. This need …

Investigating The Role Of Mechanical Properties In Biological Systems, Nicole Shamitko-Klingensmith Jan 2014

Investigating The Role Of Mechanical Properties In Biological Systems, Nicole Shamitko-Klingensmith

Graduate Theses, Dissertations, and Problem Reports (ETD)

There is considerable interest in measuring, with nanoscale spatial resolution, the physical and material properties of biological membranes and whole cells because of their role in the physiology of living systems. The atomic force microscope (AFM) has proven to be particularly well-suited for biological studies because samples can be maintained in near physiological conditions to preserve sample integrity (such as in a buffer solution at a physiologically relevant pH or temperature), and the imaging process is relatively nondestructive. In this work, the mechanical properties of supported lipid bilayers and neurons were examined using AFM-based techniques. Specifically, tapping mode AFM-based techniques …

Association And Bioavailability Of 17Β-Estradiol With Soil And Manure Aqueous Dissolved And Colloidal Fractions, Katrin Bella Chambers

Soil Science

Steroidal estrogens in the environment exert toxicological effects at very low concentrations. Furthermore, dissolved and colloidal fractions of soil and manure play an important role in the environmental fate and transport of steroidal estrogens. One objective of this study was to quantify the association of the natural estrogen, 17β-estradiol (E2), with the dissolved fraction and colloidal fraction isolated from liquid swine manure (LSM), soil, and soil+LSM mixtures. The second objective of this study was to evaluate whether the E2 associated with the dissolved fraction/colloidal fraction, dissolved fraction and colloidal fraction of the various media could induce an estrogenic response. Estrogenicity …

Pancreatic cancer has a dismal 5 year survival rate of 5.5% that has not been improved over the past 25 years despite an enormous amount of effort. Thus, there is an urgent need to identify truly novel yet druggable protein targets for drug discovery. The human protein DnaJ homologue subfamily A member 1 (DNAJA1) was previously shown to be downregulated 5- fold in pancreatic cancer cells and has been targeted as a biomarker for pancreatic cancer, but little is known about the specific biological function for DNAJA1 or the other members of the DnaJ family encoded in the human genome. …

A Novel Assembly Algorithm That Optimizes For Rna-Seq Data, Yi Yang Jan 2014

A Novel Assembly Algorithm That Optimizes For Rna-Seq Data, Yi Yang

Theses and Dissertations

The advent of next-generation sequencing (NGS) technology has shown unprecedented promise for accurately identifying and quantifying genomic variants for living organisms. For species whose genome sequences are unknown, the first step of RNA sequencing data analysis is to assemble all short reads. The de Bruijn graph-based algorithms, such as Oases, are usually used for short reads assembly to resolve the issue of computational complexity. However, de Bruijn graph-based assemblers normally generate high error rates when assembling RNA-Seq data. We have developed a novel assembly algorithm that can be used jointly with any other assembly methods for RNA-Seq short reads. The …
