As in many other stratified bodies of water, microbial chemoautotrophic productivity in the anoxic Cariaco Basin is a major source of fixed carbon across the oxic-anoxic boundary yet the identity of the chemoautotrophic microbes and what fuels their metabolism are poorly understood. In this work, multiple techniques were used to investigate the distribution, abundance, and activity of major proteobacterial and archaeal clades during nine cruises from 2006 to 2010 in order to identify the dominant chemoautotrophs. Among seven clades examined in this study by fluorescence in situ hybridization (FISH), epsilonproteobacteria and betaproteobacteria were the prevalent clades and on average accounted …

This research produces an objective, track-based climatology of Rossby wave packets (RWPs) and tests the sensitivity of the results to changes in the methods used in filtering the raw data and in tracking. NCEP/NCAR Reanalysis wind and geopotential height data at 300 hPa every 6 hours were spectrally filtered using a Hilbert transform technique under the assumption that RWPs propagate along a waveguide defined by the 14-day running average of the 300 hPa wind. Increasingly targeted by commercial fisheries, the seven resident species of Northwest (NW) Atlantic skates possess life history traits that make them vulnerable to overexploitation, including slow growth, late maturation and relatively low fecundity. The various species occupy overlapping habitats and often migrate long distances. While their ecological role as benthic marine generalists and basic geographic ranges are understood, little is known about how they occupy available habitat relative to environmental and biotic factors. I statistically analyzed skate habitat preference using data collected by the National Marine Fisheries Service (NMFS) bottom trawl survey for 1963-2010. Phenotypic plasticity in response to environmental stimuli is exceedingly common across systems and taxa. For instance, predation risk in many gastropods can induce a variety of defenses including growing thicker shells, growing shells of different shapes, and developing apertural teeth. However, the role of coevolution between species that produce these defense responses and their consumers is not well known. Marine organisms are under pressure to adapt to anthropogenic changes that are rapidly altering ocean water chemistry. Since the Industrial Revolution, human activities have caused an increase in atmospheric CO2 which is partly absorbed by the world's oceans, thereby reducing ocean pH, aragonite and calcite saturation states in a process known as ocean acidification (OA). Concern over these changes has caused a surge in scientific interest to better understand and predict how OA affects marine organisms from single celled algae to marine calcifying invertebrates and vertebrates such as fish. This dissertation investigated the ecology of the ctenophore Mnemiopsis leidyi in Great South Bay, New York via field and laboratory studies. The research focused on the role of M. leidyi in controlling plankton community structure and the influence of the plankton community in regulating seasonal population blooms of M. leidyi. First, this study documented top-down control of microplankton by larval M. leidyi in Great South Bay. A relationship between high adult M. leidyi/low mesozooplankton with high microplankton abundance was also identified, and preceded an increase in larval ctenophores, suggesting that intense feeding on mesozooplankton by adult M. leidyi enhances prey …

In this dissertation, statistical and modeling approaches were undertaken to increase the knowledge of spiny dogfish distribution, habitat, and population dynamics including: (1), environmental preference (2), habitat modeling (3), assessing diel variation in survey catchability of spiny dogfish and key prey species and (4), elucidating how spiny dogfish distributional shifts influenced their availability to commercial fisheries. For objective (1), I estimated habitat preference for neonate (total length, TL <= 26 cm), immature (male: 26 cm < TL < 60 cm; female: 26 cm < TL < 80 cm), and mature (male: TL >= 60 cm; female: TL >= 80 cm) spiny dogfish using Northeast Fisheries Science Center (NEFSC) annual bottom trawl survey data from 1963 through 2009. Gelatinous zooplankton blooms have been increasing in magnitude and frequency globally. Seasonal variations in food availability and temperature can trigger a population bloom and subsequent crash in coastal and estuarine waters. Long Island Sound (LIS) is a highly-productive urban estuary. Due to its proximity to New York City and annual summer hypoxia, there has been substantial focus on anthropogenic nutrient inputs and reductions to LIS. When determining nutrient budgets, an important process is the recycling of nutrients within a system. Signal Transducer and Activator of Transcription 5 (STAT5) is a transcription factor that is critical for various biological processes including hematopoiesis, liver metabolism and mammary gland development. However, persistent activation of STAT5 has been causally linked to human leukemia and solid tumor formation. Since STAT5 is important for normal physiological functions and aberrant activity can promote cancer, accurate regulation of STAT5 is essential. As a transcription factor, STAT5 must gain entry into the nucleus to act, and one means of controlling its activity is to regulate its cellular localization. This dissertation develops a phenomenology of events through an application, and critical re-evaluation, of key concepts in the philosophy of Edmund Husserl. I argue that non-phenomenological approaches to events fail to account for the availability of `things that happen' as intentional objects. How are they intelligible as objects of thought and experience? Why is their manner of being `things' one in which they happen (rather than exist, for example)? I argue, moreover, that we can best address these questions through a phenomenological analysis of propositions that express what happens--propositions like `My tooth fell out'--rather than nominal expressions like `earthquake' and …

In this dissertation we study various aspects of Supersymmetric Quantum Field Theory and Complex Geometry. We focus on three main aspects. The first is general N=(2,2) gauged linear sigma models involving semichiral fields. We show that integrating out the semichiral vector multiplet leads to the generalized potential for a hyperkahler manifold, providing a formulation of the hyperkahler quotient in a generalized setting. We then discuss a new quotient construction which leads to non-Kahler manifolds. The second problem we study is motivated by recent developments in the study of the Coulomb branch of supersymmetric theories with a hyperkahler moduli space. A …

Systems of mesoscopic Josephson junctions are at present among the leading candidates for development of practical qubits for quantum information devices. Although different qubit structures have been realized with Josephson junctions, their common feature is the design that is optimized to overcome the problem of decoherence by the low-frequency noise that exists in all solid-state structures. In the presented dissertation research, we propose and study an alternative approach of direct suppression of noise by a feedback loop based on the low-frequency quantum measurements. Relativistic heavy ion collisions have been a major research interest in the field of nuclear physics for the past few decades. Large collider facilities have been constructed to study the exotic matter produced in relativistic heavy ion collisions, one of which is the Relativistic Heavy Ion Collider (RHIC) at Brookhaven National Laboratory in Upton, NY. In the ground state of gapped systems, the entanglement entropy of a subsystem A scales with the length of the boundary of A. This observation suggests that the entanglement properties of the sub- system can be described in terms of degrees of freedom living in the boundary of A. We will discuss the the connection between en- tanglement properties and effective boundary descriptions in spin systems in one and two dimensions. In one dimension we present analytic results for the spin S = 1, Affleck-Kennedy-Lieb-Tasaki (AKLT) ground state entanglement, characterized by negativity and entanglement spectrum. One of the measurements obtained from heavy ion collisions is the correlation between two final particles as a function of the difference of azimuthal angle and pseudorapidity. These correlations show structure in the azimuthal direction that is elongated in pseudorapidity, and that has its origin in the initial state after the collision, and in its evolution. We implemented a Glauber Monte Carlo code to study initial state fluctuations that appear on an event by event basis because of the random positions of the nucleons in the nuclei. Recent progress in the hydrodynamic simulation of heavy-ion collisions have characterized the fluctuating initial state and the viscous corrections to the corresponding collective flow. These fluctuations naturally explain the " ridge" and " shoulder" structure of the measured two-particle correlation functions at RHIC and the LHC. We introduce a cumulant expansion for analyzing the azimuthal fluctuations in the initial state. The cumulant definitions systematically describe the azimuthal anisotropy order by order. In particular, the dipole asymmetry $\epsilon_1$ appears at third order in the expansion, and the response to this initial fluctuation produces a radipity even dipole flow $v_1$, which has …

Vitamin B12 is an organic micronutrient in the ocean, and it is required for the growth of majority of phytoplankton. Because of the ultra-low concentrations of vitamin B12 in the ocean and the lack of suitable analytical methods, the distribution, transport and biogeochemical cycling of vitamin B12 in marine ecosystem have not been essentially documented. Estimating the probability that an individual has a base pair nucleodite different from the reference nucleotide is important in next generation sequencing (NGS) research. I present a method for modeling the frequency of single nucleotide polymorphism variants in the exome capturing sequence data of an individual. A mixture distribution was used to model the proportion of alternative alleles at a specified base pair position assuming a biallelic single nucleotide polymorphism model. High-order surface reconstruction is a numerical technique to obtain high-order approximations of both geometry and its differential quantities such as normals, curvatures, etc. | over a discrete surface mesh. Its computational framework is based on local polynomial fittings using a weighted least squares approach. In this dissertation, we complete the scope of this framework to compute high-order approximations of surface integrals and demonstrate the application of the complete framework to various mesh-based numerical computations for high-order numerical methods. Options on an asset which follow a long memory process are difficult to value by conventional methods, due to the existence of arbitrage opportunities. Here we show how to avoid the problem of arbitrage opportunities and value vanilla European options when underlying asset returns follow a FARIMA(p,d,q) processes with d>0 which is widely used as an model of long memory price processes. We use information distance to prove that stationary ARMA processes are dense in all FARIMA processes in the total variation distance. Multialikali antimonide photocathodes exhibit high quantum efficiency in visible light range, so this kind of cathodes is attractive for use in high average current photoinjectors to generate high quality electron beams. We have grown multi-alkali photocathodes on silicon (100) substrates, simultaneously acquiring in-situ X-ray reflection (XRR), X-ray diffraction (XRD) and X-ray photoelectron spectroscopy (XPS) data throughout the growth process. In this thesis, we investigate issues related to boundary value problems for the Ricci flow. First, we focus on a compact manifold with boundary and show the short-time existence, regularity and uniqueness of the flow. To obtain these results we impose the boundary conditions proposed by Anderson for the Einstein equations, namely the mean curvature and the conformal class of the boundary. We also show that a certain continuation principle holds. Our methods still apply when the manifold is not compact, as long as it has compact boundary and an appropriate control of the geometry at infinity. Secondly, motivated by …
