Evaluation Of Uncertainty In Hydrodynamic Modeling, Rene Alexander Camacho Rincon Aug 2013

Evaluation Of Uncertainty In Hydrodynamic Modeling, Rene Alexander Camacho Rincon

Theses and Dissertations

Uncertainty analysis in hydrodynamic modeling is useful to identify and report the limitations of a model caused by different sources of error. In the practice, the main sources of errors are divided into model structure errors, errors in the input data due to measurement imprecision among other, and parametric errors resulting from the difficulty of identifying physically representative parameter values valid at the temporal and spatial scale of the models. This investigation identifies, implements, evaluates, and recommends a set of methods for the evaluation of model structure uncertainty, parametric uncertainty, and input data uncertainty in hydrodynamic modeling studies. A comprehensive …

Field Disease Incidence, Fungal Collection, And Evaluation Of Koch's Postulates With Isolated Fungi From Giant Miscanthus (Miscanthus X Giganteus) In Mississippi, Maxwell Daniel Gilley Aug 2013

Field Disease Incidence, Fungal Collection, And Evaluation Of Koch's Postulates With Isolated Fungi From Giant Miscanthus (Miscanthus X Giganteus) In Mississippi, Maxwell Daniel Gilley

Theses and Dissertations

The establishment of perennial grasses as biomass crops has increased the production acreage of giant miscanthus (Miscanthus x gigantues Greef et Deu, MXG). Yield loss and establishment failure could be detrimental to the sustainable production of this crop, and therefore, exploitation of differentiation in cultivar response to fungal diseases could be a key management strategy. A study was initiated in 2010 to evaluate MXG cultivars for foliar disease incidence (FDI) and compare to switchgrass (Panicum virgatum L., SG) cultivars, isolate and identify fungi from symptomatic leaf material, and demonstrate through Koch’s postulates the ability of these fungi to incite symptoms …

Career Trajectories, Gender Differences And Accumulated Health Disparities Over The Life Course, Li Zheng Aug 2013

Career Trajectories, Gender Differences And Accumulated Health Disparities Over The Life Course, Li Zheng

Theses and Dissertations

Using longitudinal data from Panel Study of Income and Dynamic (PSID) and multivariate analyses, this dissertation examines the dynamic and longitudinal relationship between gender, occupational career and health among people of working age under the new economy. The major concern is whether there are gender differences in the health returns to occupation/employment resources across life course, whether the gendered health gap diverges with age, and whether health affect men' and women's employment transitions and occupational mobility differently. Results show that women experience significantly poorer health than men, but this health gap reduces with aging. The health disadvantages experienced by women …

Changes In Host Use By Unionid Mussels Following River Channelization And Impoundment, Lee Gray Turnage Aug 2013

Changes In Host Use By Unionid Mussels Following River Channelization And Impoundment, Lee Gray Turnage

Theses and Dissertations

More than half the North American freshwater mussel species in the family Unionidae (unionids) are imperiled or extinct. Alteration of rivers is considered a major contributor to unionid population declines. Losses could occur through disruption of the reproductive cycle. Unionid reproduction requires attachment of larva (glochidia) to host fishes; therefore, changes in the host fish community could alter the reproductive potential in unionid communities. There have been few attempts to compare reproductive success before and after alteration. I examined the pattern of glochidia use on two common host fishes, Lepomis megalotis and Cyprinella venusta, before and after alteration of the …

Halo Nuclei Interactions Using Effective Field Theory, Lakma K (Lakma Kaushalya) Fernando Aug 2013

Halo Nuclei Interactions Using Effective Field Theory, Lakma K (Lakma Kaushalya) Fernando

Theses and Dissertations

Effective field theory (EFT) provides a framework to exploit separation of scales in the physical system in order to perform systematic model-independent calculations. There has been significant interest in applying the methods of EFT to halo nuclei. Using halo effective field theory, I provide a model-independent calculation of the radiative neutron capture on lithium-7 over an energy range where the contribution from the 3+ resonance becomes important. This reaction initiate the sequence in the carbon-nitrogen-oxygen (CNO) cycle in the inhomogeneous BBN models, and determine the amount of heavy element production from its reaction rate. One finds that a satisfactory description …

Antioxidative And Antimicrobial Activity Of Casein Hydrolyzate In Cheddar Whey-Based Edible Coatings, Yin Zhang Aug 2013

Antioxidative And Antimicrobial Activity Of Casein Hydrolyzate In Cheddar Whey-Based Edible Coatings, Yin Zhang

Theses and Dissertations

Hydrolysis of casein using chymotrypsin results in the formation of polypeptides (CH) with a hydrophobic aromatic amino acid on one end of the chain because the enzyme selectively cleaves the adjacent peptide-bond. Due to resonance of the aromatic micro-domain, thiols become redox-sensitive and actively participate in electron transfer. These types of amphipathic peptides also tend to be membrane-lytic. The two prong approach of this investigation was to, (1) assess antibacterial effect of the CH in beef steak, and (2), to determine its antioxidative efficacy as a constituent of Cheddar whey based edible coating mix. The edible coating prevented coliform growth …

Assessment Of Canine Immunity Using Computational And Flow Cytometric Approaches, Kriston Weaver Aug 2013

Assessment Of Canine Immunity Using Computational And Flow Cytometric Approaches, Kriston Weaver

Theses and Dissertations

The Affymetrix GeneChip® Canine Genome 2.0 microarray is re-annotated using AgBase tools, up-to-date ID mapping and GO annotations associated with publicly available gene products updated on this array. This re-annotation makes the array more useful for researchers using the canine microarray for biological discovery. We use flow cytometry to determine if liposomal clodronate (LC) is an acceptable alternative to surgical splenectomy to facilitate detection of subclinical infection with Babesia canis in potential blood donor greyhounds. Our study shows that LC is not a reliable means of exposing babesiosis in greyhounds with a recent history of infection. We evaluate the effect …

Functional Analysis Identifies Glycine Max Genes Involved In Defense To Heterodera Glycines, Prachi D. Matsye Aug 2013

Functional Analysis Identifies Glycine Max Genes Involved In Defense To Heterodera Glycines, Prachi D. Matsye

Theses and Dissertations

The infection of plants by Heterodera glycines, commonly known as soybean cyst nematode (SCN), is a serious agricultural problem of worldwide extent. Meanwhile, it provides an excellent experimental model to study basic aspects of how cells function, in particular, during biotic challenge. Heterodera glycines challenges plant cells by initiating, developing and sustaining an interaction that results in the formation of a nurse cell from which the nematode derives nourishment. The presented experiments examine (1) how a cell can be de-differentiated and reprogrammed to perform a much different biological role and (2) how a cell’s immune responses can be engaged or …

The onset of reproduction is an important trait and is controlled by the FT1 locus in poplar (Populus sp.). Sequence variation in this locus is not well-understood. This study's aim is to identify sequence variation in the FT1 locus in a small population of Populus deltoides with varying reproductive onset. Gene specific primers were designed to amplify FT from 14 genotypes. The sequence analysis showed 12 single nucleotide polymorphisms and four insertion-deletion sites located in introns of FT1. No connection was observed between the identified polymorphisms and variation in reproductive onset. Further DNA sequencing of the genotypes needs to be …

Serenbe, A Case Study In Agricultural Urbanism, Charles Alexander Gotherman Aug 2013

Serenbe, A Case Study In Agricultural Urbanism, Charles Alexander Gotherman

Theses and Dissertations

Despite the overwhelming role food plays in our everyday lives, the both new and old phenomenon of incorporating food systems into master planned communities has largely been overlooked. The in-progress community of Serenbe located just outside of Atlanta, Georgia is breaking this trend. The mixed use 1,000 acre community has already included many food and agriculture elements such as an organic farm, farmers’ market, grocery store, farm-to-table restaurants and edible landscaping - making it an exemplar case of an emerging planning strategy called Agricultural Urbanism. While many are heralding Serenbe for its strides as a community that incorporates agriculture into …

Somatic Culture And Induced Mutations Of Giant Miscanthus (Miscanthus X Giganteus), Dinum Perera Aug 2013

Somatic Culture And Induced Mutations Of Giant Miscanthus (Miscanthus X Giganteus), Dinum Perera

Theses and Dissertations

Exploiting induced genetic diversity through using mutagenesis is particularly important in giant miscanthus (Miscanthus x giganteus; Mxg) due to its restricted genetic variability. Experiments were conducted to develop an efficient in vitro propagation protocol for Mxg, induce mutations in Mxg using a chemical mutagen, and select Mxg in vitro for heat tolerance. To optimize in vitro propagation of Mxg, five explant types [i.e. immature inflorescences, shoot apex (in vitro), shoot apex (greenhouse), leaf explants (in vitro), and leaf explants (greenhouse)] were tested on five media. Shoot forming calli from immature inflorescences, an excellent source of explant in Mxg, grown in …

Relationships Between Fish Assemblages And Water Quality In Oxbow Lakes Of The Yazoo River Basin, Daniel Blaine Goetz Aug 2013

Relationships Between Fish Assemblages And Water Quality In Oxbow Lakes Of The Yazoo River Basin, Daniel Blaine Goetz

Theses and Dissertations

Thirteen oxbow lakes, 7 deep (>3.0 m) and 6 shallow (< 1.5m), were studied in the Yazoo River basin (YRB) to identify if divergent water quality characteristics and fish communities were common occurrences. Shallow lakes repeatedly experienced wide diel fluctuations in temperature and oxygen, reduced Secchi depth, and greater levels of suspended solids, turbidity, and chlorophyll-a. Fish communities were mostly comprised of orangespotted sunfish, juvenile crappies, gars, and various backwater fishes. Deep lakes exhibited improved conditions among all water quality variables and harbored fish communities comprised mostly of large-bodied and long-lived individuals, and piscivorous species. Furthermore, effects of smallmouth buffalo on water quality were examined at three different biomass levels in experimental ponds. Ponds with biomasses at 220 and 65 kg ha-1 responded with reduced visibility, elevated turbidity and suspended solids, and lower oxygen levels. These two studies combined provide valuable insight into shallow lake management in the YRB.

Response Of Oxidation-Reduction Potential To Changes In Hydrology And Vegetation In An Agricultural Drainage Ditch With Weirs, Cory Shoemaker

Theses and Dissertations

Excess nutrients entering aquatic systems cause negative effects downstream. Oxidation-reduction potential (Eh) is an inexpensive proxy which can be used to define the potential nutrient reducing capacity of a system, in particular denitrification. My thesis attempts to determine effects of hydrology and vegetation manipulations on Eh in an agricultural drainage ditch with weirs using continuous automated data loggers to monitor the system. Accuracy and precision of the continuous automated data loggers was confirmed through laboratory and field testing. Effects of hydrology and vegetation on Eh were quantified during testing from May-September 2012 in east-central Mississippi. Vegetation affected Eh (t=-1.75, P=0.08, …

Roles Of Progesterone And Paternal Gene Expression On Embryo Development In Bovine, Melissa C. Mason Aug 2013

Roles Of Progesterone And Paternal Gene Expression On Embryo Development In Bovine, Melissa C. Mason

Theses and Dissertations

Fertility is the most important factor controlling mammalian reproduction. Bull fertility, ability of the sperm to fertilize and activate the egg, and support embryonic development is crucial for early development. Similarly, the hormonal environment of the embryo also plays a critical role in successful embryonic development. We know that molecular health of the sperm as well as progesterone enhancing the development of the embryo is important for early development and implantation. The gaps in the knowledge base are 1) how early mammalian embryo development is paternally affected is not fully clear and 2) how progesterone improves the survival of the …

Identification Of Acid Volatile Sulfides As A Predictor Of Sediment Oxygen Demand And Comparison Of The Degree Of Pyritization Between Weeks Bay, Al And Old Tampa Bay, Fl, Erin Leigh Anderson Aug 2013

Identification Of Acid Volatile Sulfides As A Predictor Of Sediment Oxygen Demand And Comparison Of The Degree Of Pyritization Between Weeks Bay, Al And Old Tampa Bay, Fl, Erin Leigh Anderson

Theses and Dissertations

Weeks Bay, AL is a governmentally protected reserve near Mobile Bay, AL, while Old Tampa Bay, FL is an urbanized estuary, located along the western coast of Florida. Estuary health is important to local economies and the health of local marine life, with an emphasis on low levels of eutrophication. Sediment oxygen demand (SOD) is usually measured to qualify the environmental health of estuaries, but SOD is timeconsuming and expensive. Average acid volatile monosulfides (AVS) concentrations were found to accurately predict SOD variances. The Degree of Pyritization (DOP) is a measure of long-term sediment oxidation conditions, which indicates normal estuary …

Implications Of Volunteer Corn And Cross-Pollination Of Bt And Non-Bt Corn On Corn Earworm (Lepidoptera: Noctuidae) Bt Resistance Management, Arun Babu Aug 2013

Implications Of Volunteer Corn And Cross-Pollination Of Bt And Non-Bt Corn On Corn Earworm (Lepidoptera: Noctuidae) Bt Resistance Management, Arun Babu

Theses and Dissertations

Transgenic corn hybrids expressing Bt toxins are widely deployed to control pests such as Helicoverpa zea (Boddie). However, Bt resistance can reduce the efficacy of Bt corn hybrids. Volunteer corn expressing Bt toxins may impact Bt resistance management of pests. Surveys in Mississippi revealed the occurrence of fall season volunteer corn in high densities. Helicoverpa zea larvae were found feeding during both vegetative and reproductive stages. However, Bt parentage and low to moderate water and nitrogen stresses did not significantly influence H. zea larval growth and development on Bt positive volunteer plants. Additionally, pollen mediated Bt gene flow to non-Bt …

Inbreeding And Heterozygosity-Fitness Correlations In A Small, Isolated Population Of Turks And Caicos Rock Iguanas, Cyclura Carinata, Jamen W. Berk Aug 2013

Inbreeding And Heterozygosity-Fitness Correlations In A Small, Isolated Population Of Turks And Caicos Rock Iguanas, Cyclura Carinata, Jamen W. Berk

Theses and Dissertations

Inbreeding depression affects captive populations and those that have been recently impacted by anthropogenic disturbance. However, the evolutionary importance of inbreeding depression in natural populations is not well understood. This study focuses on a naturally small population of Cyclura carinata, the Turks and Caicos Rock Iguana, that has likely been stable for hundreds of generations. Genotypic data at 13 polymorphic microsatellite loci, along with fitness proxies, were collected from 188 individuals across three age classes. Multi-locus heterozygosity is strongly predictive of age class (p < 0.03), and is significantly lower in hatchlings than in juveniles or adults. Estimates for intensity of selection favoring heterozygosity range from 0.498-0.627, indicating that this proportion of individuals fail to survive due to inbreeding depression. The heterozygosityitness correlation among adults is significant (p < 0.01), suggesting outbred individuals have higher reproduction success. Hence, the lifetime influence of inbreeding on fitness is extremely high.

Theses and Dissertations

The purpose of this study is to determine the effect of temperature on inducing an alkaline-tolerance response in L. monocytogenes (Lm) serotypes 1/2a and 4b. When Lm cells were pre-exposed to a sublethal alkali pH of 9.0 at different temperatures, two main patterns were observed: (1) Alkali-stress adaptation was readily induced in Lm when cells were pre-exposed to a sublethal alkali pH of 9.0 for 5-15 min at 37°C or 22°C; and (2) Alkali-stress adaptation was not induced in Lm when cells were pre-exposed to a sublethal alkali pH of 9.0 for 1 h at 4°C. However, exposure of Lm …

The Effect Of Molecular Crowding On The Stability Of Human C-Myc Promoter Sequence I-Motif At Neutral Ph, Jingjing Cui Aug 2013

The Effect Of Molecular Crowding On The Stability Of Human C-Myc Promoter Sequence I-Motif At Neutral Ph, Jingjing Cui

Theses and Dissertations

The oncogene c-MYC has guanine-rich and complementary cytosine-rich sequences in its P1 promoter region. The P1 promoter is responsible for over 90% of the c-MYC expression. Downregulation of c-MYC expression represents a novel therapeutic approach to more than 50% of all cancers. A stable i-motif formed by the c-MYC C-rich sequence would be an attractive target for cancer treatment. We have previously shown that c-MYC promoter sequences can form stable i-motifs in acidic solution (pH 4.5-5.5). The question is whether c-MYC promoter sequence i-motif will be stable at physiological pH. In this work, we have investigated the stability of mutant …

Tools For Water Level Management In Flood Control Reservoirs, Ethan B. Mower Aug 2013

Tools For Water Level Management In Flood Control Reservoirs, Ethan B. Mower

Theses and Dissertations

Flood-control reservoirs experience water level fluctuations that control survival of their biota. I explored diverse but related aspects of water-level management. Three frameworks were indentified for directing rule curve (i.e., daily targets for water levels) changes in flood-control reservoirs managed by the U.S. Army Corps of Engineers (USACE), with differing scopes and requirements. Framework choice depends on the reservoir’s primary authorization and magnitude of the contemplated change. Changes without congressional approval must be based on flood risk. Quantile regression was used to model a maximum water level with a user-specified level of risk. Because actions that request changes to water …

Transcriptome Response Associated With Protective Immunity In T And B Cell Deficient Zebrafish, Aparna Krishnavajhala Aug 2013

Transcriptome Response Associated With Protective Immunity In T And B Cell Deficient Zebrafish, Aparna Krishnavajhala

Theses and Dissertations

RAG1-/- mutant zebrafish lack T and B lymphocytes. However, when re-exposed to homologous bacteria, these fish mount a response that provides specific protection. To further define this response, we utilized microarray analyses to determine the mechanisms underlying innate immune system memory in zebrafish. We also analyzed interferon (IFN) gamma by qRT-PCR. It is produced by activated NK cells and could indicate if this cell mediates the protective response seen in lymphocyte deficient zebrafish. Pathological studies and in situ hybridizations were performed to observe tissue changes and location of the cells that produced IFN gamma. Following bacterial re-exposure, zebrafish transcripts in …

What To Do With "Prefer Not To Vote" Responses From Stated Preference Surveys?, Joonghyun Hwang Aug 2013

What To Do With "Prefer Not To Vote" Responses From Stated Preference Surveys?, Joonghyun Hwang

Theses and Dissertations

Arrow et al. (1993) issued guidelines for contingent valuation, one of which was the recommendation that valuation questions include a ‘no-answer’ option such as ‘I prefer not to vote (PNV)’ in addition to the typical ‘yes’ and ‘no’ options. However, they did not give further guidelines on what to do with such responses, and there are various opinions in the literature. The objective of this thesis was to identify factors that affect the probability of a respondent choosing the PNV option in stated preference surveys. This thesis identified a positive relationship between offered bid for the proposed environmental project and …

Floodplain Lake Assessment And Fish Assemblage Dynamics In The Mississippi Alluvial Valley, Caroline Noelle Steiner Andrews

Theses and Dissertations

Floodplain lakes in the Mississippi Alluvial Valley (MAV) provide valuable freshwater resources for states in which they occur. Thirty lakes in portions of Mississippi and Arkansas were surveyed for chlorophyll-a fluorescence and turbidity using handheld meters to determine relationships between chlorophyll-a concentrations and suspended solids. High applicability of handheld meters in the MAV presents economic benefits for monitoring the numerous lakes in the region. Additionally, twelve lakes within Bear Creek watershed, Mississippi were studied to determine how hydrologic connectivity shapes fish communities. Isolated and permanently connected floodplain lakes exhibited characteristically lacustrine and rheophilic fish communities, respectively, diversifying fishery management opportunities. …

Salix V. U.S. Forest Service, Maxwell Kirchhoff Aug 2013

Salix V. U.S. Forest Service, Maxwell Kirchhoff

Public Land & Resources Law Review

In this case, a federal district court held federal agencies must reinitiate Environmental Species Act (ESA) consultation when critical habitat is designated, even when a prior Biological Opinion has been issued. As threshold matters, the court held that the plaintiffs had standing and that jurisdiction was appropriate. Although the plaintiffs’ motion for summary judgment was granted, no projects were enjoined because an adequate showing of irreparable harm was not made. Finally, the court held Pacific Rivers Council v. Thomas—holding forest plans are continuing agency actions under the ESA—continues to be binding precedent in the Ninth Circuit despite another circuit holding …
