Crystal Structure Of 3wj Core Revealing Divalent Ion-Promoted Thermostability And Assembly Of The Phi29 Hexameric Motor Prna., Hui Zhang, James A. Endrizzi, Yi Shu, Farzin Haque, Claude Sauter, Luda S. Shlyakhtenko, Yuri L. Lyubchenko, Peixuan Guo, Young-In Chi

Journal Articles: Pharmaceutical Sciences

The bacteriophage phi29 DNA packaging motor, one of the strongest biological motors characterized to date, is geared by a packaging RNA (pRNA) ring. When assembled from three RNA fragments, its three-way junction (3WJ) motif is highly thermostable, is resistant to 8 M urea, and remains associated at extremely low concentrations in vitro and in vivo. To elucidate the structural basis for its unusual stability, we solved the crystal structure of this pRNA 3WJ motif at 3.05 Å. The structure revealed two divalent metal ions that coordinate 4 nt of the RNA fragments. Single-molecule fluorescence resonance energy transfer (smFRET) analysis confirmed …

A Note On The Definition Of A–Limit Set, Francisco Balibrea, Juan L.G. Guirao, Marek Lampart Sep 2013

A Note On The Definition Of A–Limit Set, Francisco Balibrea, Juan L.G. Guirao, Marek Lampart

Applied Mathematics & Information Sciences

Many phenomena coming from the biology, economy, engineering are modeled using discrete dynamical systems. The concept of backward orbit is an essential concept for understanding the dynamics of the system. In the literature various definitions of the concept of the alpha–limit point (respectively set) have been historically used. The aim of this paper is to analyze the forcing relationships between them via the proof of the valid relationships and the construction of counterexamples for the converse situation in order to clarify the scenario for the computation of these objects. Moreover, we present a discrete dynamical system (X, f ) with …

Mendelian And Non-Mendelian Quadratic Operators, Nasir Ganikhodjaev, Mansoor Saburov, Uygun Jamilov Sep 2013

Mendelian And Non-Mendelian Quadratic Operators, Nasir Ganikhodjaev, Mansoor Saburov, Uygun Jamilov

Applied Mathematics & Information Sciences

In this paper, we attempt to provide mathematical models of Mendelian and Non-Mendelian inheritances of the bisexual population system having Fisher’s 1:1 principle. In our model, we always assume that distributions of the same phenotype of female and male populations are equal. We study the evolution of a Mendelian trait. As an application of a non-Mendelian inheritance, we construct a quadratic stochastic operator that describes transmission of ABO and Rh blood groups.

Mutual Information Criterion-Based Optimal Scale Selection For Image Denoising And Segmentation, Tiexiang Wen, Qingsong Zhu, Jia Gu Sep 2013

Mutual Information Criterion-Based Optimal Scale Selection For Image Denoising And Segmentation, Tiexiang Wen, Qingsong Zhu, Jia Gu

Applied Mathematics & Information Sciences

Scale-spaces play an important role in many computer vision tasks. Automatic scale selection is at the foundation of multiscale image analysis, but its performance is still very subjective and empirical. To automatically select the appropriate scale for a particular issue, a scale selection model based on information theory is proposed in this paper. The proposed model utilizes mutual information as a measuring criterion of similarity for the optimal scale selection in multi-scale analysis, with applications to image denoising and segmentation. Firstly, we focus on the morphological operator based scale selection to image denoising. This technique does not require the prior …

Numerical Study For The Fractional Differential Equations Generated By Optimization Problem Using Chebyshev Collocation Method And Fdm, M. M. Khader, N. H. Sweilam, A. M. S. Mahdy

Applied Mathematics & Information Sciences

This paper is devoted with numerical solution of the system fractional differential equations (FDEs) which are generated by optimization problem using the Chebyshev collocation method. The fractional derivatives are presented in terms of Caputo sense. The application of the proposed method to the generated system of FDEs leads to algebraic system which can be solved by the Newton iteration method. The method introduces a promising tool for solving many systems of non-linear FDEs. Two numerical examples are provided to confirm the accuracy and the effectiveness of the proposed methods. Comparisons with the fractional finite difference method (FDM) and the fourth …

The Integrable System On The Second-Order Eigenvalue Problem With The Potential And Speed, Sun Yinghui, Li Zihua

Applied Mathematics & Information Sciences

In this paper, the Bargmann system for the second-order eigenvalue problem with the energy is dependent on potential and speed Lj −(¶ 2+l u+v)j −ljx is discussed. First of all, some basic concepts are introduced. After that, by means of the auxiliary problem and the isospectral compatible condition, the reasonable bi-Hamilton operator K and J are defined, and the evolution equations related to the spectral problem are obtained. Using the functional gradient and Lenard recursive sequence, the Bargmann constraint is given. By the constraint relation between the potential function and the eigenvector, the associated Lax pairs are nonlineared, then the …

Seed Burial Physical Environment Explains Departures From Regional Hydrothermal Model Of Giant Ragweed (Ambrosia Trifida) Seedling Emergence In U.S. Midwest, Adam S. Davis, Sharon Clay, John Cardina, Frank Forcella, John Lundquist, Christy Sprague

Agronomy, Horticulture and Plant Science Faculty Publications

Robust predictions of weed seedling emergence from the soil seedbank are needed to aid weed management. A common seed accession (Illinois) of giant ragweed was buried in replicate experimental gardens over 18 site years in Illinois, Michigan, Kansas, Nebraska, Ohio, and South Dakota to examine the importance of site and climate variability by year on seedling emergence. In a nonlinear mixed-effects modeling approach, we used a flexible sigmoidal function (Weibull) to model giant ragweed cumulative seedling emergence in relation to hydrothermal time accumulated in each site-year. An iterative search method across a range of base temperature (Tb ) and base …

Estimating Parameters Of Van Genuchten Model For Soil Water Retention Curve By Intelligent Algorithms, Xu Yang, Xueyi You

Applied Mathematics & Information Sciences

An improved particle swarm optimization (IPSO) was proposed and the intelligent algorithms such as IPSO, genetic algorithm (GA), and simulated annealing algorithm (SA) were introduced to determine parameters of Van Genuchten (VG) model for soil water retention curve (SWRC) of four typical agricultural soil textures (clay, clay loam, silt loam and sand loam) in China. For comparison, the SWRC in term of VG model was also fitted by a computer program RETC and pedotransfer function Rosetta, respectively. For four soil textures, the value of determination coefficient (R2) and root mean square error (RMSE) in the estimation of VG equation parameters …

On The Primitives Of Causality: From The Semantics Of Agonist And Antagonist To Models Of Accident Causation And System Safety, Loïc Brevault, Francesca Favaro, Joseph Saleh Sep 2013

On The Primitives Of Causality: From The Semantics Of Agonist And Antagonist To Models Of Accident Causation And System Safety, Loïc Brevault, Francesca Favaro, Joseph Saleh

Faculty Publications

Controversial discussions on causality have been present in ancient philosophy since the days of Aristotle. Despite the use of this concept in numerous subjects, there is no consensus on the definition of causality and its possible mathematization. Many authors have analyzed the relation between causes and effects; the predominant school of thought reduces causation to a physical relation (either deterministic or probabilistic) between two events. The distinction between causes and consequences is not always clear and meaningful as different “layers of understanding” may be applied to the notion of causality. From this point of view the cause-effect implication relation can …

Relationship Between Community Prevalence Of Obesity And Associated Behavioral Factors And Community Rates Of Influenza-Related Hospitalizations In The United States, Katia M. Charland, David L. Buckeridge, Anne G. Hoen, Jay G. Berry, Anne Elixhauser, Forrest Melton, John S. Brownstein Sep 2013

Relationship Between Community Prevalence Of Obesity And Associated Behavioral Factors And Community Rates Of Influenza-Related Hospitalizations In The United States, Katia M. Charland, David L. Buckeridge, Anne G. Hoen, Jay G. Berry, Anne Elixhauser, Forrest Melton, John S. Brownstein

School of Natural Sciences Faculty Publications and Presentations

Background: Findings from studies examining the association between obesity and acute respiratory infection are inconsistent. Few studies have assessed the relationship between obesity-related behavioral factors, such as diet and exercise, and risk of acute respiratory infection.

Objective: To determine whether community prevalence of obesity, low fruit/vegetable consumption, and physical inactivity are associated with influenza-related hospitalization rates.

Methods: Using data from 274 US counties, from 2002 to 2008, we regressed county influenza-related hospitalization rates on county prevalence of obesity (BMI ≥ 30), low fruit/vegetable consumption (/day), and physical inactivity (/month recreational exercise), while adjusting for community-level confounders such as insurance coverage …

Creating My Own Story: Catholic Women’S College Students Narrating Their Lives, Kathryn A. E. Enke, Kelly T. Winters, Rebecca Ropers-Huilman

Administration Publications

Given the complex and gendered messages college women receive about their future professional and personal lives, a woman’s college experiences play an important role in helping her make difficult life choices. In this article, we present a narrative analysis of the envisioned futures of students at two Catholic women’s colleges in the Midwestern United States. Participants drew on a number of narrative themes when creating their rhetorical future lives, including sequencing or juggling multiple priorities, opting out of future work or family roles, using overarching principles to make decisions about future roles, and maintaining resistance to planning. Our findings suggest …

Genetic And Anatomical Basis Of The Barrier Separating Wakefulness And Anesthetic-Induced Unresponsiveness., William J Joiner, Eliot B Friedman, Hsiao-Tung Hung, Kyunghee Koh, Mallory Sowcik, Amita Sehgal, Max B Kelz

Department of Neuroscience Faculty Papers

A robust, bistable switch regulates the fluctuations between wakefulness and natural sleep as well as those between wakefulness and anesthetic-induced unresponsiveness. We previously provided experimental evidence for the existence of a behavioral barrier to transitions between these states of arousal, which we call neural inertia. Here we show that neural inertia is controlled by processes that contribute to sleep homeostasis and requires four genes involved in electrical excitability: Sh, sss, na and unc79. Although loss of function mutations in these genes can increase or decrease sensitivity to anesthesia induction, surprisingly, they all collapse neural inertia. These effects are genetically selective: …

Biological Sciences

Species distribution models (SDMs) are commonly applied to predict species’ responses to anticipated global change, but lack of data from future time periods precludes assessment of their reliability. Instead, performance against test data in the same era is assumed to correlate with accuracy in the future. Moreover, high-confidence absence data is required for testing model accuracy but is often unavailable since a species may be present when undetected. Here we evaluate the performance of eight SDMs trained with historic (1900–1939) or modern (1970–2009) climate data and occurrence records for 18 mammalian species. Models were projected to the same or the …
