Multiscale Analysis Of Factors That Affect The Distribution Of Sharks Throughout The Northern Gulf Of Mexico, J. Marcus Drymon, Laure Carassou, Sean P. Powers, Mark Grace, John Dindo, Brian Dzwonkowski Jan 2013

Multiscale Analysis Of Factors That Affect The Distribution Of Sharks Throughout The Northern Gulf Of Mexico, J. Marcus Drymon, Laure Carassou, Sean P. Powers, Mark Grace, John Dindo, Brian Dzwonkowski

University Faculty and Staff Publications

Identification of the spatial scale at which marine communities are organized is critical to proper management, yet this is particularly difficult to determine for highly migratory species like sharks. We used shark catch data collected during 2006–09 from fishery- independent bottom-longline surveys, as well as biotic and abiotic explanatory data to identify the factors that affect the distribution of coastal sharks at 2 spatial scales in the northern Gulf of Mexico. Centered principal component analyses (PCAs) were used to visualize the patterns that characterize shark distributions at small (Alabama and Mississippi coast) and large (northern Gulf of Mexico) spatial scales. …

The Genealogy Detectives: A Constitutional Analysis Of 'Familial Searching', David H. Kaye Jan 2013

The Genealogy Detectives: A Constitutional Analysis Of 'Familial Searching', David H. Kaye

Faculty Scholarship

“Familial searching” in law enforcement DNA databases has been pilloried as a step “towards eugenics and corruption of blood” and “lifelong genetic surveillance” that is “inconsistent with a basic pillar of American political thought.” Courts have yet to address the issue fully, but several commentators contend that the practice is unwise, unjust, or unconstitutional. This Article examines the more significant constitutional claims. It concludes that although kinship matching should not be implemented simply because it is technologically seductive, neither should it be removed from the realm of permissible law enforcement information gathering on constitutional grounds. In reaching this conclusion, the …

A Fourth Amendment Theory For Arrestee Dna And Other Biometric Databases, David H. Kaye Jan 2013

A Fourth Amendment Theory For Arrestee Dna And Other Biometric Databases, David H. Kaye

Faculty Scholarship

Routine DNA sampling following a custodial arrest process is now the norm in many jurisdictions, but is it consistent with the Fourth Amendment? The few courts that have addressed the question have disagreed on the answer, but all of them seem to agree on two points: (1) the reasonableness of the practice turns on a direct form of balancing of individual and governmental interests; and (2) individuals who are convicted — and even those who are merely arrested — have a greatly diminished expectation of privacy in their identities. This Article disputes these propositions and offers an improved framework for …

Blogging Chronic Illness And Negotiating Patient-Hood: Online Narratives Of Women With Ms, Collette Sosnowy Jan 2013

Blogging Chronic Illness And Negotiating Patient-Hood: Online Narratives Of Women With Ms, Collette Sosnowy

Dissertations, Theses, and Capstone Projects

Personal narratives about women's everyday lives with chronic illness are mapped onto the landscape of social media through blogging. Social media is facilitating an already-existing shift in patients' roles as they are increasingly enabled and expected to self-educate themselves about their illness, collaborate with providers, self-manage their care, and engage in health activism. The health care industry has seized on the widespread use of social media to bolster rhetoric that the accelerated knowledge development made possible through social media has the potential to revolutionize the practice of medicine. Critics, however, argue that responsibility and activism via digital technologies has become …

Circular Justification And Explanation In Aristotle, Owen Goldin Jan 2013

Circular Justification And Explanation In Aristotle, Owen Goldin

Philosophy Faculty Research and Publications

Abstract Aristotle’s account of epistēmē is foundationalist. In contrast, the web of dialectical argumentation that constitutes justification for scientific principles is coherentist. Aristotle’s account of explanation is structurally parallel to the argument for a foundationalist account of justification. He accepts the first argument but his coherentist accounts of justification indicate that he would not accept the second. Where is the disanalogy? For Aristotle, the intelligibility of a demonstrative premise is the cause of the intelligibility of a demonstrated conclusion and causation is asymmetric. Within the Posterior Analytics itself, Aristotle does not account for this, but elsewhere he develops the resources …

Consciousness As Integrated Information: A Provisional Philosophical Critique, Anthony F. Peressini Jan 2013

Consciousness As Integrated Information: A Provisional Philosophical Critique, Anthony F. Peressini

Philosophy Faculty Research and Publications

Giulio Tononi (2008) has offered his integrated information theory of consciousness (IITC) as a ‘provisional manifesto’. I critically examine how the approach fares. I point out some (relatively) internal concerns with the theory and then more broadly philosophical ones; finally I assess the prospects for IITC as a fundamental theory of consciousness. I argue that the IITC’s scientific promise does carry over to a significant extent to broader philosophical theorizing about qualia and consciousness, though not as directly as Tononi suggests, since the account is much more focused on the qualitative character of experience rather than on consciousness itself. I …

Reading (Into) Windsor: Presidential Leadership, Marriage Equality, And Immigration Policy, Victor C. Romero Jan 2013

Reading (Into) Windsor: Presidential Leadership, Marriage Equality, And Immigration Policy, Victor C. Romero

Faculty Scholarship

Following the demise of the federal Defense of Marriage Act in United States v. Windsor, the Obama Administration directed a bold, equality-based reading of Windsor to immigration law, treating bi-national same-sex couples the same as opposite-sex couples. This Essay argues that the President's interpretation is both constitutionally and politically sound: Constitutionally, because it comports with the Executive's power to enforce immigration law and to guarantee equal protection under the law; and politically, because it reflects the current, increasingly tolerant view of marriage equality. Though still in its infancy, President Obama's policy of treating same-sex beneficiary petitions generally the same as …

An Investigation Of Alternative Oxidase Presence, Expression, And Regulation In The Moss Physcomitrella Patens, Karina I. Neimanis Jan 2013

An Investigation Of Alternative Oxidase Presence, Expression, And Regulation In The Moss Physcomitrella Patens, Karina I. Neimanis

Theses and Dissertations (Comprehensive)

Alternative oxidase (AOX) is an inner mitochondrial membrane protein that introduces a branch point at ubiquinone within the respiratory electron transport system (ETS). The AOX protein bypasses two sites of proton translocation within the ETS and as a result the yield of ATP per oxygen consumed is significantly reduced. Although AOX appears to be energetically wasteful, recent studies have revealed that AOX has a wide taxonomic distribution. AOX multigene families, transcripts, protein levels, and enzymatic activity have been most thoroughly characterized in many angiosperm (flowering) plants. Given the data available for angiosperm AOXs, evidence of non-angiosperm AOXs in the primary …

Controlled Transformation Of Nanoparticles With Tunable Surface Plasmon Resonance, Nimer Murshid Jan 2013

Controlled Transformation Of Nanoparticles With Tunable Surface Plasmon Resonance, Nimer Murshid

Theses and Dissertations (Comprehensive)

This thesis reports key findings in the synthesis and transformation of silver nanoparticles (AgNPs) with pentagonal symmetries. The main focus of the thesis work is on the synthesis of silver decahedral nanoparticles (AgDeNPs) and their transformation into larger AgDeNPs and silver pentagonal rod nanoparticles (AgPRNPs). In another direction, produced AgNPs were stabilized by gold plating. In a one-stage photochemical synthesis of AgDeNPs (pentagonal bipyramid, J13 solid), oxidative etching by hydrogen peroxide was implemented to achieve complete conversion of the small silver platelet precursor NPs. For convenient laboratory synthesis of high-purity size-selected AgDeNPs, we have also adapted LEDs as a …

Dinosolve: A Protein Disulfide Bonding Prediction Server Using Context-Based Features To Enhance Prediction Accuracy, Ashraf Yaseen, Yaohang Li Jan 2013

Dinosolve: A Protein Disulfide Bonding Prediction Server Using Context-Based Features To Enhance Prediction Accuracy, Ashraf Yaseen, Yaohang Li

Computer Science Faculty Publications

Background: Disulfide bonds play an important role in protein folding and structure stability. Accurately predicting disulfide bonds from protein sequences is important for modeling the structural and functional characteristics of many proteins.

Methods: In this work, we introduce an approach of enhancing disulfide bonding prediction accuracy by taking advantage of context-based features. We firstly derive the first-order and second-order mean-force potentials according to the amino acid environment around the cysteine residues from large number of cysteine samples. The mean-force potentials are integrated as context-based scores to estimate the favorability of a cysteine residue in disulfide bonding state as well as …

Reflection-Based Phase-Shifted Long Period Fiber Grating For Simultaneous Measurement Of Temperature And Refractive Index, Jie Huang, Xinwei Lan, Amardeep Kaur, Haining Wang, Lei Yuan, Hai Xiao

Electrical and Computer Engineering Faculty Research & Creative Works

We report a reflection-based phase-shifted long period fiber grating (PS-LPFG) and demonstrate its capability for simultaneous measurement of temperature and external reflective index (RI). The sensor device comprises a grating directly written by CO2 laser and silver-coated end face. A π-shifted LPFG is presented with two attenuation bands through its reflection spectrum. These two bands have different sensitivity towards temperature and external RI that can be used for simultaneous measurement of the two variables. The experimental results show that this probe-type PS-LPFG performs well in terms of linearity and sensitivity.

Image-Level And Group-Level Models For Drosophila Gene Expression Pattern Annotation, Quian Sun, Sherin Muckatira, Lei Yuan, Shuiwang Ji, Stuart Newfeld, Sudhir Kumar, Jieping Ye

Computer Science Faculty Publications

Background: Drosophila melanogaster has been established as a model organism for investigating the developmental gene interactions. The spatio-temporal gene expression patterns of Drosophila melanogaster can be visualized by in situ hybridization and documented as digital images. Automated and efficient tools for analyzing these expression images will provide biological insights into the gene functions, interactions, and networks. To facilitate pattern recognition and comparison, many web-based resources have been created to conduct comparative analysis based on the body part keywords and the associated images. With the fast accumulation of images from high-throughput techniques, manual inspection of images will impose a serious impediment …

Estimating Loop Length From Cryoem Images At Medium Resolutions, Andrew Mcknight, Dong Si, Kamal Al Nasr, Andrey Chemikov, Nikos Chrisochoides, Jing He

Computer Science Faculty Publications

Background: De novo protein modeling approaches utilize 3-dimensional (3D) images derived from electron cryomicroscopy (CryoEM) experiments. The skeleton connecting two secondary structures such as α-helices represent the loop in the 3D image. The accuracy of the skeleton and of the detected secondary structures are critical in De novo modeling. It is important to measure the length along the skeleton accurately since the length can be used as a constraint in modeling the protein.

Results: We have developed a novel computational geometric approach to derive a simplified curve in order to estimate the loop length along the skeleton. The method was …

Computational Genetic Neuroanatomy Of The Developing Mouse Brain: Dimensionality Reduction, Visualization, And Clustering, Shuiwang Ji

Computer Science Faculty Publications

Background: The structured organization of cells in the brain plays a key role in its functional efficiency. This delicate organization is the consequence of unique molecular identity of each cell gradually established by precise spatiotemporal gene expression control during development. Currently, studies on the molecular-structural association are beginning to reveal how the spatiotemporal gene expression patterns are related to cellular differentiation and structural development.

Results: In this article, we aim at a global, data-driven study of the relationship between gene expressions and neuroanatomy in the developing mouse brain. To enable visual explorations of the high-dimensional data, we map the in …

Identification And Molecular Characterization Of A Receptor-Like Protein Kinase Gene From Corchorus Capsularis, Kh. Ambareen Reza, Sazia Sharmin, Mahdi Muhammad Moosa, Niaz Mahmood, Ajit Ghosh, Rifat Ara Begum, Haseena Khan Jan 2013

Identification And Molecular Characterization Of A Receptor-Like Protein Kinase Gene From Corchorus Capsularis, Kh. Ambareen Reza, Sazia Sharmin, Mahdi Muhammad Moosa, Niaz Mahmood, Ajit Ghosh, Rifat Ara Begum, Haseena Khan

Turkish Journal of Biology

A leucine-rich repeat-containing protein kinase (LRR-PK) gene has been identified in Corchorus capsularis. This gene, named CcLRR-RLK1, is 3032 bp long and encodes a protein composed of 958 amino acid residues. The deduced peptide contains 3 distinctive domains: a transmembrane domain, 5 leucine-rich repeat-containing motifs, and a serine/threonine protein kinase domain. Expression analysis indicated that the gene is reduced by several environmental stresses including high salt, fungus, and abscisic acid, suggesting its possible involvement in multiple stress response pathways.

Salicylic Acid Delays Leaf Rolling By Inducing Antioxidant Enzymes And Modulating Osmoprotectant Content In Ctenanthe Setosa Under Osmotic Stress, Mehmet Demi̇ralay, Aykut Sağlam, Asi̇m Kadioğlu

Turkish Journal of Biology

The effects of salicylic acid (SA) on leaf rolling under osmotic stress in Ctenanthe setosa (Roscoe) Eichler were evaluated. The leaves were pretreated with SA, paclobutrazol (PAC), and antioxidant enzyme inhibitors for 15 h and then kept in polyethylene glycol (PEG) for 4 h to promote osmotic stress. The degree of leaf rolling was measured every hour during the 4-h PEG treatment. Antioxidant enzymes (superoxide dismutase, catalase, ascorbate peroxidase, and guaiacol peroxidase) and NADPH oxidase (NOX) activities, endogenous SA contents, hydrogen peroxide, proline, and soluble sugar were determined immediately after PEG treatment. SA treatment retarded leaf rolling and induced antioxidant …

Cytotoxic Activities Of Some Pseudomonas Aeruginosa Isolates: Possible Mechanisms And Approaches For Inhibition, Ghadir Saeed El-Housseiny, Mohammad Mabrouk Aboulwafa, Nadia Abdelhaleim Hassouna Jan 2013

Cytotoxic Activities Of Some Pseudomonas Aeruginosa Isolates: Possible Mechanisms And Approaches For Inhibition, Ghadir Saeed El-Housseiny, Mohammad Mabrouk Aboulwafa, Nadia Abdelhaleim Hassouna

Turkish Journal of Biology

The cytotoxicity of 6 highly cytotoxic Pseudomonas aeruginosa isolates was tested against Vero cells. Cytotoxicity was found to be cell-associated, high cytotoxicity was observed at a multiplicity of infection of 200:1, and this activity gradually decreased as the bacterial count decreased. This cytotoxicity caused rounding and detachment of the Vero monolayer as early as 1 h after infection. Moreover, viable metabolically active bacteria were necessary for Vero cell killing. These results imply that one or more of the type III secretion system effector proteins (ExoU, ExoS, ExoT, or ExoY) were responsible for the observed cytotoxic effects. This cytotoxicity was affected …
