A Base Composition Analysis Of Natural Patterns For The Preprocessing Of Metagenome Sequences, Oliver Bonham-Carter, Hesham Ali, Dhundy Raj Bastola Oct 2012

A Base Composition Analysis Of Natural Patterns For The Preprocessing Of Metagenome Sequences, Oliver Bonham-Carter, Hesham Ali, Dhundy Raj Bastola

Information Systems and Quantitative Analysis Faculty Publications

Background: On the pretext that sequence reads and contigs often exhibit the same kinds of base usage that is also observed in the sequences from which they are derived, we offer a base composition analysis tool. Our tool uses these natural patterns to determine relatedness across sequence data. We introduce spectrum sets (sets of motifs) which are permutations of bacterial restriction sites and the base composition analysis framework to measure their proportional content in sequence data. We suggest that this framework will increase the efficiency during the pre-processing stages of metagenome sequencing and assembly projects. Results: Our method is able …

Human Optokinetic Nystagmus: A Stochastic Analysis., J Waddington, Cm Harris Oct 2012

Human Optokinetic Nystagmus: A Stochastic Analysis., J Waddington, Cm Harris

School of Psychology

Optokinetic nystagmus (OKN) is a fundamental gaze-stabilizing response found in almost all vertebrates, in which eye movements attempt to compensate for the optic flow caused by self-motion. It is an alternating sequence of slow compensatory eye movements made in the direction of stimulus motion and fast eye movements made predominantly in the opposite direction. The timing and amplitude of these slow phases (SPs) and quick phases (QPs) are remarkably variable, and the cause of this variability is poorly understood. In this study principal components analysis was performed on OKN data to illustrate that the variability in correlation matrices across individuals …

Building Collections In Irs From External Data Sources, Sai Deng, Susan Matveyeva Oct 2012

Building Collections In Irs From External Data Sources, Sai Deng, Susan Matveyeva

Faculty Scholarship and Creative Works

This presentation will address the experiments of building research publication collections from external data sources such as PubMed, IEEE Xplore and Web of Science in the DSpace based institutional repository (IR). To get data from other sources is an alternative way to develop collections for different disciplines since author self-deposit has not become a common practice for institutional repositories. This is also an effort in line with the current metadata cataloging trend of moving from item by item cataloging to batch processing of metadata, repurposing of metadata between different systems and communities, and providing value-added data services to students and …

(Juniperus virginiana L.) is reducing grassland productivity across much of the Great Plains. Control methods include broadcast prescribed fire, herbicides, cutting, and individual tree ignition. All methods have disadvantages when used alone. Fire can be ineffective against larger trees. Intensive methods can be too expensive for low-productivity grasslands. The objectives of this research were to determine the effects of broadcast prescribed fie alone as measured at 3 weeks after fire; to compare the effects of picloram herbicide application with or without fire, sawing with or without fire, and individual tree ignition with fire; and to compare all treatment costs. …

The brain is one of the most studied and highly complex systems in the biological world. While much research has concentrated on studying the brain directly, our focus is the structure of the brain itself: at its core an interconnected network of nodes (neurons). A better understanding of the structural connectivity of the brain should elucidate some of its functional properties. In this paper we analyze the connectome of the nematode Caenorhabditis elegans. Consisting of only 302 neurons, it is one of the better-understood neural networks. Using a Laplacian Matrix of the 279-neuron “giant component” of the network, we …

Algorithmic Decomposition Of Shuffle On Words, Franziska Biegler, Mark Daley, Ian Mcquillan Oct 2012

Algorithmic Decomposition Of Shuffle On Words, Franziska Biegler, Mark Daley, Ian Mcquillan

Brain and Mind Institute Researchers' Publications

We investigate shuffle-decomposability into two words. We give an algorithm which takes as input a DFA M (under certain conditions) and determines the unique candidate decomposition into words u and v such that L(M) = u v ifM is shuffle decomposable, in time O(|u| + |v|). Even though this algorithm does not determine whether or not the DFA is shuffle decomposable, the sublinear time complexity of only determining the two words under the assumption of decomposability is surprising given the complexity of shuffle, and demonstrates an interesting property of the operation. We also show that for given words u and …

Introduction: Sex, Sexuality, And Gender As Useful Categories In Environmental History, Nancy Unger Oct 2012

Introduction: Sex, Sexuality, And Gender As Useful Categories In Environmental History, Nancy Unger

History

This book is an effort to explain these kinds of extreme gendered divisions and to offer an enriched understanding of the powerful interplay between environment and sex, sexuality, and gender. The synergy produced by that interplay has been significant throughout American history, but it cannot be adequately understood and appreciated as long as those fields are discussed as discrete entities. The fields of gender and environment are growing, but scholars have seldom joined them together in analysis or heeded historian Carolyn Merchant's call that a gendered perspective be added to conceptual frameworks in environmental history.5 They have not offered a …

Acid Sensing Ion Channels Regulate Neuronal Excitability By Inhibiting Bk Potassium Channels, Elena Petroff, Vladislav Snitsarev, Huiyu Gong, Francois M. Abboud Oct 2012

Acid Sensing Ion Channels Regulate Neuronal Excitability By Inhibiting Bk Potassium Channels, Elena Petroff, Vladislav Snitsarev, Huiyu Gong, Francois M. Abboud

Department of Biology Faculty Scholarship and Creative Works

Acid sensing ion channels (ASICs), Ca2+ and voltage-activated potassium channels (BK) are widely present throughout the central nervous system. Previous studies have shown that when expressed together in heterologous cells, ASICs inhibit BK channels, and this inhibition is relieved by acidic extracellular pH. We hypothesized that ASIC and BK channels might interact in neurons, and that ASICs may regulate BK channel activity. We found that ASICs inhibited BK currents in cultured wild-type cortical neurons, but not in ASIC1a/2/3 triple knockout neurons. The inhibition in the wild-type was partially relieved by a drop in extracellular pH to 6. To test the …

A Proposed Mechanism For Nitrogen Acquisition By Grass Seedlings Through Oxidation Of Symbiotic Bacteria, James F. White Jr., Holly Crawford, Mónica S. Torres, Robert Mattera, Ivelisse Irizarry, Marshall Bergen Oct 2012

A Proposed Mechanism For Nitrogen Acquisition By Grass Seedlings Through Oxidation Of Symbiotic Bacteria, James F. White Jr., Holly Crawford, Mónica S. Torres, Robert Mattera, Ivelisse Irizarry, Marshall Bergen

All Faculty Scholarship for the College of the Sciences

In this paper we propose and provide evidence for a mechanism, oxidative nitrogen scavenging (ONS), whereby seedlings of some grass species may extract nitrogen from symbiotic diazotrophic bacteria through oxidation by plant-secreted reactive oxygen species (ROS). Experiments on this proposed mechanism employ tall fescue (Festuca arundinaceae) seedlings to elucidate features of the oxidative mechanism. We employed 15N2 gas assimilation experiments to demonstrate nitrogen fixation, direct microscopic visualization of bacteria on seedling surfaces to visualize the bacterial oxidation process, reactive oxygen probes to test for the presence of H2O2 and cultural experiments to assess conditions …

On The Genetic And Environmental Associations Between Body Composition, Depression Symptoms And Smoking Behavior., Roseann Peterson Oct 2012

On The Genetic And Environmental Associations Between Body Composition, Depression Symptoms And Smoking Behavior., Roseann Peterson

Theses and Dissertations

Obesity is a serious public health crisis and recent estimates of its incidence are the highest in United States history, with 35% and 17% of American adults and children affected, respectively. The clinical definition of adult obesity is operationalized as a body mass index (BMI) greater than 30 kg/m2. Although the prevalence of common obesity has increased dramatically over the past 30 years–largely thought to be due to changes in the environment, such as high calorie diets and sedentary lifestyles—twin and family studies have shown consistently that relative body weight is under considerable genetic influence in both children and adults, …

The Role Of The Caudal Superior Parietal Lobule In Updating Hand Location In Peripheral Vision: Further Evidence From Optic Ataxia, Joshua A. Granek, Laure Pisella, Annabelle Blangero, Yves Rossetti, Lauren E. Sergio Oct 2012

Sergio

Publications and Research

Patients with optic ataxia (OA), who are missing the caudal portion of their superior parietal lobule (SPL), have difficulty performing visually-guided reaches towards extra-foveal targets. Such gaze and hand decoupling also occurs in commonly performed non-standard visuomotor transformations such as the use of a computer mouse. In this study, we test two unilateral OA patients in conditions of 1) a change in the physical location of the visual stimulus relative to the plane of the limb movement, 2) a cue that signals a required limb movement 180° opposite to the cued visual target location, or 3) both of these situations …

The Prosthetic Aesthetic: An Art Of Anxious Extensions, Tiffany Funk Oct 2012

The Prosthetic Aesthetic: An Art Of Anxious Extensions, Tiffany Funk

Mid-America College Art Association Conference 2012 Digital Publications

The difficulty in ascertaining how the “prosthetic” functions across disciplines derives from the sometimes parallel, and often antithetical definitions given for what it constitutes. Many art historians use the prosthetic to illustrate psychoanalytical methodologies, largely ignoring physical technological devices, cybernetic body augmentation and its social effects – subjects expounded upon by many influential media and cybernetic theorists such as Norbert Wiener, Marshall McLuhan, Donna Haraway and N. Katherine Hayles. Prosthetics are not merely psychic trauma nor virtual signifier, but material artifacts marking autonomy, ability and disability, amputation and extension. A re-evaluation of prosthetics in contemporary aesthetics brings us closer to …

Pyroprinting Sensitivity Analysis On The Gpu, Douglas Brandt, Aldrin Montana, Bob Somers, Alex Dekhtyar, Christopher Lupo, Michael Black, Anya Goodman, Christopher Kitts

Computer Science and Software Engineering

Microbial Source Tracking (MST) is a field in which microbial strains are identified and associated with a specific host source (e.g., human, canine, avian, etc). Identifying the hosts of microbial strains lies at the heart of many studies of bacterial contamination in the environment. Being able to determine which host species is responsible, e.g., for fecal contamination of a creek, allows the parties involved to develop specific measures for addressing the contamination. The paper presents an in-silico study to investigate the sensitivity of the pyroprinting method. Given a collection of possible DNA sequences that can be found in the sequenced …
