The golden alga Prymnesium parvum has been implicated in fish and aquatic animal kills globally for over a century. In addition to widespread ecological impacts through the loss of entire fish populations within lakes, an economic burden is also felt by state and local agencies due to losses of fish raised for stocking lakes and the loss of fishing and recreational use of the affected water body. Multiple compounds have been implicated in P. parvum toxicity, but the unequivocal identification and characterization of all P. parvum toxins remains to be accomplished. Computer Methods For Pre-Microrna Secondary Structure Prediction, Dianwei Han

This thesis presents a new algorithm to predict the pre-microRNA secondary structure. An accurate prediction of the pre-microRNA secondary structure is important in miRNA informatics. Based on a recently proposed model, nucleotide cyclic motifs (NCM), to predict RNA secondary structure, we propose and implement a Modified NCM (MNCM) model with a physics-based scoring strategy to tackle the problem of pre-microRNA folding. Our microRNAfold is implemented using a global optimal algorithm based on the bottom-up local optimal solutions.

Bisphenol-A (BPA) is a ubiquitous industrial chemical found in everything from baby bottles to cash register receipts. From its inauspicious creation in the laboratory by a group of scientists trying to synthesize an estrogenic compound for the pharmaceutical industry, it has become a fundamental building block of the multi-billion dollar plastics industry. Unfortunately, ever since anomalous results appeared in two research labs using BPA containing plastic equipment in the 1980s, evidence of the chemical’s toxicological risks has continued to mount. On April 18, 2012, Virginia Governor Bob McDonnell boosted the Commonwealth's pollution-reduction toolbox with an expanded nutrient trading program when he signed H.B. 176/S.B. 77 into law.' Sparked by the issuance of the Chesapeake Bay Total Maximum Daily Load (the "Bay TMDL"), which updated pollution limits for the Chesapeake Bay and tributaries, and the Virginia Chesapeake Bay TMDL Phase I Watershed Implementation Plan (the "Phase I WIP"),2 the expanded nutrient trading program allows myriad new market participants to generate and sell certified "nutrient credits"3 to others to meet existing limits or to offset new pollution from expansion.4 If the program …

This work presents a high-voltage, high-precision bi-directional multi-channel system capable of stimulating neural activity through bi-phasic pulses of amplitude up to ∓50 V while recording very low-voltage responses as low as tens of microvolts. Most of the systems reported from the scientific community possess at least one of the following common limitations: low stimulation voltages, low gain capabilities, or insufficient bandwidth to acquire a wide range of different neural activities.
While systems can be found that present remarkable capabilities in one or more specific areas, a versatile system that performs over all these aspects is missing. Moreover, as many novel …

Network models of frugivory and seed dispersal are usually static. To date, most studies on mutualistic networks assert that interaction properties such as species' degree (k) and strength (s) are strongly influenced by species abundances. We evaluated how species' degree and strength change as a function of temporal variation not only in species abundance, but also in species persistence (i.e., phenology length). In a two-year study, we collected community-wide data on seed dispersal by birds and examined the seasonal dynamics of the above-mentioned interaction properties. Vibrio spp are gram-negative, halophilic bacteria that naturally occur in both shallow coastal waters and parts of the deepest oceans and are a known human pathogen. There have not been extensive studies that analyze an oil spill as an environmental stressor to vibrios. If there were to be an increase in the pathogenicity of vibrios it would be a cause for human health concern. The purpose of the two studies presented was to determine changes in the pathogenicity of V. parahaemolyticus pathogenicity and the vibrio community, with respect to V. cholera, V. parahaemolyticus, and V. vulnificus. Ozone (O3) is a primary component of photochemical smog and represents a serious public health concern as more than 50% of the U.S. population lives in areas exceeding national ambient air quality standards for this toxic pollutant. Recent findings indicate that the effects of inhaled O3 extend to extra-pulmonary tissues like the heart and liver. We hypothesize that inhaled O3 exposure-related events in the lung will cause downstream alterations in the liver proteome. To test this, we exposed male Sprague-Dawley rats to 0.5 ppm ozone for 8 hr a day for 5 days. After exposures, livers were removed and proteomic …

It is hypothesized that age-related memory deficits arise in part due to altered gene transcription within the hippocampus. These aberrations in gene transcription can lead to alterations in the induction of synaptic plasticity and subsequently interrupt the process of memory formation. Histone methylation-mediated chromatin remodeling mechanisms have recently emerged as crucial regulators of gene transcription in the hippocampus during memory formation. In the present study, we examined the contributions of histone methylation to cognitive deficits and transcriptional aberrations in the hippocampus throughout aging. Nuclear receptor (NR) protein retinoid X receptor (RXR) is a ligand-inducible transcription factor that binds retinoids for regulation of target genes. Agonist binding induces a major structural rearrangement in the ligand binding domain (LBD) and formation of the coactivator binding interface. RXR-signaling pathways control proliferation, differentiation, and growth in epithelial tissues. To understand how RXR agonists enhance signaling at the molecular level requires an understanding of how agonists induce structural and dynamical changes in the LBD to recruit coactivators for activation of anti-cancer relevant transcription.
