Dynamic Biclustering Of Microarray Data By Multi-Objective Immune Optimization, Junwan Liu, Zhoujun Li, Xiaohua Hu, Yiming Chen, Ek Park
Publications and Research
Abstract Background Newly microarray technologies yield large-scale datasets. The microarray datasets are usually presented in 2D matrices, where rows represent genes and columns represent experimental conditions. Systematic analysis of those datasets provides the increasing amount of information, which is urgently needed in the post-genomic era. Biclustering, which is a technique developed to allow simultaneous clustering of rows and columns of a dataset, might be useful to extract more accurate information from those datasets. Biclustering requires the optimization of two conflicting objectives (residue and volume), and a multi-objective artificial immune system capable of performing a multi-population search. As a heuristic search …

Rectification Of Vortex Motion In A Circular Ratchet Channel, Britton Plourde, N. S. Lin, T. W. Heitmann, Kang Yu, V. R. Misko
Physics - All Scholarship
We study the dynamics of vortices in an asymmetric ring channel driven by an external current I in a Corbino setup. The asymmetric potential can rectify the motion of vortices and cause a net flow without any unbiased external drive, which is called ratchet effect. With an applied ac current, the potential can rectify the motion of vortices in the channel and induce a dc net flow. We show that the net flow of vortices strongly depends on vortex density and frequency of the driving current. Depending on the density, we distinguish a "single-vortex" rectification regime (low density) determined by …
Does Seasonal Rainfall Act As A Molt Constraint In African Sunbirds? The Role Of Climate In The Adaptation And Evolution Of Delayed Plumage Maturation, Mariah Kathryn Benesh
Does Seasonal Rainfall Act As A Molt Constraint In African Sunbirds? The Role Of Climate In The Adaptation And Evolution Of Delayed Plumage Maturation, Mariah Kathryn Benesh
Electronic Theses and Dissertations Archive
Delayed plumage maturation (DPM) is a phenomenon in which birds retain immature plumage until their second breeding season despite reaching sexual maturity earlier. This study investigated DPM in Amethyst Sunbirds (Chalcomitra amethystina) and Scarlet-chested Sunbirds (Chalcomitra senegalensis). I used museum specimens to describe duration, intensity and scheduling of molt in immature and adult males. I hypothesized that in these African Sunbirds 1) rainfall seasonality acts as a molt constraint and 2) molt intensity and duration differ between age groups. I found that while primary molt was initiated during the rainy season, body molt occurred at low intensities throughout the year. …
Effect Of Variation Of Pvp/Peg Weight Ratio On The Behavior Of Silver Nanoparticles., Tilak Raj Dhakal
Effect Of Variation Of Pvp/Peg Weight Ratio On The Behavior Of Silver Nanoparticles., Tilak Raj Dhakal
Electronic Theses and Dissertations Archive
Stable aqueous silver nanoparticles were synthesized by wet chemical method in the presence of Polyvinylpyrrolidone (PVP) and Polyethylene glycol (PEG). A mixture of two stabilizing agents PVP and PEG is found to play a crucial role in controlling the morphology of silver nanocrystalline (NC) particles. This is inferred based on the shape and size study of nanocrystalline silver using the X-ray diffraction, Transmission Electron Microscopy, UV-Vis spectroscopy, Fourier Transform Infrared Spectroscopy, and Surface enhanced Raman studies. These results suggest asymmetrical growth of silver nanocrystalline particles in the presence of both PVP and PEG. Comparison of the thermal properties of the …

The Effects Of Developmental Bisphenol A Exposure On Anxiety- And Depression-Like Behaviors In Cd-1 Mice, Jenna L. Nelms
Electronic Theses and Dissertations Archive
Exposure to Bisphenol A (BPA) has been linked to disruption of normal hormonal processes and marked behavioral changes. This study investigated the effects of perinatal BPA exposure on anxiety- and depression-like behaviors during adulthood in mice. Pregnant mice were exposed to low doses of BPA. From postnatal day 1 to 21, pups were directly dosed. The mice were assessed on anxiety- or depression-like behaviors using the Open Field, Elevated Plus Maze, Tail Suspension, and Forced Swim Tests as adults. Overall, the results suggest that developmental exposure to BPA may be having effects on anxiety-like behaviors during adulthood, while depression-like behaviors …

A Critical Study Of The Literature About Deforestation In The Brazilian Amazon, Samuel Morrill
A Critical Study Of The Literature About Deforestation In The Brazilian Amazon, Samuel Morrill
Honors Thesis and Capstone Projects
The purpose of this honors thesis was to summarize and analyze the competing positions about the causes and consequences of the continuing deforestation in the Brazilian Amazon based on the positions recently presented ( i.e, from 2000 to 2010) in published sources on the subject. This analysis of the competing positions on the causes and consequences of deforestation in the Brazilian Amazon has focused on and has been guided by a search for answers to two critical questions:
Which groups of people in the world benefit from the way in which the causes and consequences of deforestation in …

Background: Genomic read alignment involves mapping (exactly or approximately) short reads from a particular individual onto a pre-sequenced reference genome of the same species. Because all individuals of the same species share the majority of their genomes, short reads alignment provides an alternative and much more efficient way to sequence the genome of a particular individual than does direct sequencing. Among many strategies proposed for this alignment process, indexing the reference genome and short read searching over the index is a dominant technique. Our goal is to design a space-efficient indexing structure with fast searching capability to catch the massive …
Sphingosine-1-Phosphate In Mast Cell-Mediated Allergic Responses, Megan Price
Sphingosine-1-Phosphate In Mast Cell-Mediated Allergic Responses, Megan Price
Theses and Dissertations
Mast cells play a critical role in both acute and chronic inflammation and mature in peripheral tissues from bone marrow-derived progenitors that circulate in the blood as immature precursors. Mast cell progenitors are likely to encounter the serum-borne bioactive sphingolipid metabolite, sphingosine-1-phosphate (S1P), during migration to target tissues. Mast cells developed from human cord blood-derived progenitors cultured with stem cell factor (SCF) alone express intragranular tryptase (MCT), the phenotype predominant in the lung. S1P accelerated the development of cord blood-derived mast cells (CB-MCs) and strikingly increased the numbers of mast cells expressing chymase. These mast cells have functional FcepsilonRI, and …
Silk Fibroin-Based Scaffolds For Tissue Engineering Applications, Jennifer Mccool
Silk Fibroin-Based Scaffolds For Tissue Engineering Applications, Jennifer Mccool
Theses and Dissertations
This study focused on the comparison of the electrospun silk scaffolds to the electrospun silk fibroin gel scaffolds. Moreover, this study examined the differences in cross-linking effects of genipin and methanol as well as solvents on the mechanical properties and cell compatibility of the scaffolds. Silk scaffolds were electrospun from an aqueous solution or 1,1,1,3,3-hexafluoro-2-propanol (HFIP) without genipin, immediately after 8 % (wt) genipin was added to the solution, and 18 hours after genipin blended with the solution. Uniaxial tensile testing determined that the silk scaffolds electrospun from water exhibit a higher modulus and peak stress than that of the …
A Review Of Common And Rare Genetic Variants In Schizophrenia, Jonathan Luedders
A Review Of Common And Rare Genetic Variants In Schizophrenia, Jonathan Luedders
Theses and Dissertations
Genetic epidemiology has shown a large role for genetic influences on schizophrenia. However, the nature of the variants involved is debated. The common disease-common variant (CDCV) hypothesis suggests that schizophrenia is caused by common alleles with small effect sizes. According to the common disease-rare variant (CDRV) hypothesis, schizophrenia is caused by rare variants with large effect sizes. In recent years, evidence has been found for both common and rare variants in schizophrenia. Several SNPs have been associated with schizophrenia through genome-wide association studies (GWAS), supporting the CDCV hypothesis. In support of the CDRV hypothesis, individuals with schizophrenia have been found …

Miniature Mass Spectrometry: Rf Amplitude Control System Design, Matthew Allen Kirleis
Miniature Mass Spectrometry: Rf Amplitude Control System Design, Matthew Allen Kirleis
Purdue Polytechnic Masters Theses
This thesis covers the methods used to construct and characterize a custom digital RF amplitude control system. Many types of mass spectrometers exist, but few have been miniaturized as much as the Mini instruments developed at Purdue University. The goal of this research was to improve upon an earlier amplitude control system consisting of analog circuits first implemented in the Mini 11.5 mass spectrometer developed at Purdue University.
A custom set of control and data acquisition electronics were developed for testing the digital and analog control systems in a Mini 11.5 mass spectrometer chassis. A MATLAB Simulink simulation was done …

Wetlands provide many important services throughout the world, with an estimated economic value that, in comparison to other ecosystems, far exceeds their relatively small global extent. In recognition of their importance, both national and international regulations exist to protect the world's remaining wetlands. Of growing interest is the “no-net-loss” policy which permits unavoidable destruction of wetlands if compensated by restoration of degraded wetlands or creation of new wetlands. The fundamental assumption of no-net-loss is that wetlands can be created which function equivalently to natural wetlands. One integral function that wetlands perform is cycling of carbon, nitrogen and phosphorus. Here we …

Applied And Mechanistic Studies Of Microbial 17beta-Estradiol Degradation, Zhongtian Li
Department of Civil and Environmental Engineering: Dissertations, Theses, and Student Research
The presence of natural estrogens, a class of endocrine disrupting compounds, in water has caused increasing concerns over their adverse impacts on the health of aquatic eco-systems and human beings. In this study, adsorption characteristics of two natural estrogens, 17β-estradiol (E2) and estrone (E1), on granular activated carbon (GAC) were investigated in isotherm tests and in a GAC column. The GAC column was then converted to a biologically active carbon (BAC) column and the removal efficiency of E2 and its primary biodegradation intermediate E1 were monitored. During BAC operation, the impacts of various reactor operation parameters, such as the carbon …
Opioid Addiction Treatments During Pregnancy And Their Effects On Axonal Growth And Myelination In The Developing Central Nervous System, Manisha Magar
Theses and Dissertations
Treatment with buprenorphine represents a promising alternative for pregnant opioid addicts but there is a need to understand potential effects on nervous system development. We previously showed effects of perinatal exposure to buprenorphine on axonal caliber and myelination in 26-day-old rat corpus callosum. These changes, detected at the end of rapid brain myelination and accompanied by earlier oligodendrocyte maturation, suggested interference with mechanisms coordinating axonal growth and myelination. To better understand buprenorphine actions and to establish whether these effects extend to the spinal cord, we analyzed the corpus callosum and corticospinal tract at 16 days of age, just before the …
A Comparative Study Of A Pathogenic Versus A Nonpathogenic Naegleria Species, Melissa Jamerson
A Comparative Study Of A Pathogenic Versus A Nonpathogenic Naegleria Species, Melissa Jamerson
Theses and Dissertations
Naegleria fowleri (N. fowleri) and Naegleria lovaniensis (N. lovaniensis) are closely related amebae found in the environment. N. fowleri causes Primary Amebic Meningoencephalitis (PAM), a fatal disease of the central nervous system, while N. lovaniensis is nonpathogenic. N. fowleri infection occurs when amebae enter the nasal passages, and migrate to the brain. The molecular mechanisms involved in the pathogenesis of PAM are not well-defined. Therefore, the purpose of this study was to define phenotypic characteristics that may be functionally linked to the pathogenicity associated with N. fowleri. Studies revealed that N. fowleri has a faster growth rate and is more …

Therapeutic Guitar-An Alternative Approach To The Treatment Of A Difficult Patient, Michael Buxbaum, Md
Therapeutic Guitar-An Alternative Approach To The Treatment Of A Difficult Patient, Michael Buxbaum, Md
Jefferson Journal of Psychiatry
The case described in this article is one where an experimental technique was introduced largely because of the therapist's dissatisfaction with the patient's progress. Despite the likelihood of being criticized, I feel compelled to write about this patient. The progress he has made is beyond my expectations, which were admittedly minimal at the outset.

The Use Of Carbamazepine (Tegretol) In Psychiatry And Its Association To Kindling, Temporal Lobe Epilepsy And Psychopathology, James Stanch, M.D.
Jefferson Journal of Psychiatry
The recent theory of kindling may help to link neurophysiologic, neurotransmitter and neuroanatomic mechanisms important in understanding the neurology of behavior. Limbic kindling is of interest in developing models of epilepsy, psychosis, learning and memory (l -5). Kindling might explain the late development of psychopathology.
This paper will first define kindling and demonstrate how kindling offers a model within which to view more prolonged behavioral deviations as neurophysiological processes. The use of carbamazepine and its association to kindling, temporal lobe dysfunction and psychopathology will be discussed .

Discussion Of The Paper By David A. Scola, M.D. On “The Hemispheric Specialization Of The Human Brain And Its Application To Psychoanalytic Principles”, Howard Field, M.D., Paul J. Fink, M.D., Thomas Swirsky-Sacchetti, Ph.D.
Jefferson Journal of Psychiatry
Dr. Scola proposes a bold and far-reaching synthesis of psychoanalytic theory, developmental neurobiology and neurophysiology of behavior. Freud found this task so frustrating in 1895 that he renounced neurology in favor of a purely psychologic approach (or so Freud claimed; Frank Sulloway sees it differently). Hypotheses that unconscious mental life is situated in the right cerebrum and that defense mechanisms are related to neuroanatomic connections are intriguing. The presentation does not include evidence which contravenes these theories. Sperry presented some evidence that the right hemisphere is self-aware and self-evaluative (I). One great problem in all cross disciplinary studies is the …
The Hemispheric Specialization Of The Human Brain And Its Application To Psychoanalytic Principles, David A. Scola, M.D.
The Hemispheric Specialization Of The Human Brain And Its Application To Psychoanalytic Principles, David A. Scola, M.D.
Jefferson Journal of Psychiatry
Volumes of research have been accumulated over the past decade concerning hemispheric specialization of the human brain. Likewise, over the past century, psychoanalysts have painstakingly unraveled through their clinical observation many of the mysteries of intrapsychic functions. Yet little has been written concerning attempts to integrate these seemingly divergent viewpoints.
It was Freud's hope that a neural basis for his clinical observations and psychological explanations of the human mind would eventually be established . This was not possible in his day, however, so this idea was gradually abandoned. With the advent of computers and high technology, perhaps it is time …

A Project Approach In Differential Equations Courses, Robert Borrelli, Courtney Coleman
CODEE Journal
From the late 60's the mathematics department at Harvey Mudd College (HMC) has been active in introducing independent study projects into its math courses, especially courses involving differential equations. This paper describes two such approaches and the features that were constructed to support them. With the change in technology in the late 90's, it was clear that these project approaches needed to be updated. These changes are underway and are described in this article.

Improving Secondary Science Education Through The Implementation Of Differentiated Instruction, Melissa Noelle Ducey
Electronic Theses and Dissertations Archive
The purpose of this study is to determine if differentiated instruction (DI) is an effective classroom methodology for high school physics students. In a differentiated classroom, teachers account for student differences from the planning stages of instruction to create a variety of learning opportunities to best match students' current abilities, interests, and learner profiles. Instruction can be varied according to content (material), process (learning activities), or product (assessment). By differentiating instruction, teachers hope to maximize learning opportunities for all students so that each student can maximize his/her potential and experience knowledge growth. For this study, 2 years of student test …
