Biomarker Research and Personalized Medicine Publications

Background

High-throughput DNA methylation arrays are likely to accelerate the pace of methylation biomarker discovery for a wide variety of diseases. A potential problem with a standard set of probes measuring the methylation status of CpG sites across the whole genome is that many sites may not show inter-individual methylation variation among the biosamples for the disease outcome being studied. Inclusion of these so-called "non-variable sites" will increase the risk of false discoveries and reduce statistical power to detect biologically relevant methylation markers.

Results

We propose a method to estimate the proportion of non-variable CpG sites and eliminate those sites …

Ethnicity And Health Disparities In Alcohol Research, Karen G. Chartier, Raul Caetano Jan 2010

Ethnicity And Health Disparities In Alcohol Research, Karen G. Chartier, Raul Caetano

Social Work Publications

Recent advances in alcohol research continue to build our understanding of alcohol consumption and related consequences for U.S. ethnic minority groups. National surveys show variations across ethnicities in drinking, alcohol use disorders, alcohol problems, and treatment use. Higher rates of high-risk drinking among ethnic minorities are reported for Native Americans and Hispanics, although within-ethnic group differences (e.g., gender, age-group, and other subpopulations) also are evident for ethnicities. Whites and Native Americans have a greater risk for alcohol use disorders relative to other ethnic groups. However, once alcohol dependence occurs, Blacks and Hispanics experience higher rates than Whites of recurrent or …

Analysis Of The Consistency Of A Mixed Integer Programming-Based Multi-Category Constrained Discriminant Model, J. Paul Brooks, Eva K. Lee Jan 2010

Analysis Of The Consistency Of A Mixed Integer Programming-Based Multi-Category Constrained Discriminant Model, J. Paul Brooks, Eva K. Lee

Statistical Sciences and Operations Research Publications

Classification is concerned with the development of rules for the allocation of observations to groups, and is a fundamental problem in machine learning. Much of previous work on classification models investigates two-group discrimination. Multi-category classification is less-often considered due to the tendency of generalizations of two-group models to produce misclassification rates that are higher than desirable. Indeed, producing “good” two-group classification rules is a challenging task for some applications, and producing good multi-category rules is generally more difficult. Additionally, even when the “optimal” classification rule is known, inter-group misclassification rates may be higher than tolerable for a given classification model. …

Chemotherapy In Conjoint Aging-Tumor Systems: Some Simple Models For Addressing Coupled Aging-Cancer Dynamics, Mitra S. Feizabadi, Tarynn M. Witten Jan 2010

Chemotherapy In Conjoint Aging-Tumor Systems: Some Simple Models For Addressing Coupled Aging-Cancer Dynamics, Mitra S. Feizabadi, Tarynn M. Witten

Study of Biological Complexity Publications

Background

In this paper we consider two approaches to examining the complex dynamics of conjoint aging-cancer cellular systems undergoing chemotherapeutic intervention. In particular, we focus on the effect of cells growing conjointly in a culture plate as a precursor to considering the larger multi-dimensional models of such systems. Tumor cell growth is considered from both the logistic and the Gompertzian case, while normal cell growth of fibroblasts (WI-38 human diploid fibroblasts) is considered as logistic only.

Results

We demonstrate, in a simple approach, how the interdependency of different cell types in a tumor, together with specifications of for treatment, can …

Pooled Protein Immunization For Identification Of Cell Surface Antigens In Streptococcus Sanguinis, Xiuchun Ge, Todd Kitten, Cindy L. Munro, Daniel H. Conrad, Ping Xu

Philips Institute for Oral Health Research Publications

Background

Available bacterial genomes provide opportunities for screening vaccines by reverse vaccinology. Efficient identification of surface antigens is required to reduce time and animal cost in this technology. We developed an approach to identify surface antigens rapidly inStreptococcus sanguinis, a common infective endocarditis causative species.

Methods and Findings

We applied bioinformatics for antigen prediction and pooled antigens for immunization. Forty-seven surface-exposed proteins including 28 lipoproteins and 19 cell wall-anchored proteins were chosen based on computer algorithms and comparative genomic analyses. Eight proteins among these candidates and 2 other proteins were pooled together to immunize rabbits. The antiserum reacted …

Transcriptomic Analysis Of The Venom Gland Of The Red-Headed Krait (Bungarus Flaviceps) Using Expressed Sequence Tags, Ang Swee Siang, Robin Doley, Freek J. Vonk, R. Manjunatha Kini

Biochemistry and Molecular Biology Publications

Background

The Red-headed krait (Bungarus flaviceps, Squamata: Serpentes: Elapidae) is a medically important venomous snake that inhabits South-East Asia. Although the venoms of most species of the snake genus Bungarus have been well characterized, a detailed compositional analysis of B. flaviceps is currently lacking.

Results

Here, we have sequenced 845 expressed sequence tags (ESTs) from the venom gland of a B. flaviceps. Of the transcripts, 74.8% were putative toxins; 20.6% were cellular; and 4.6% were unknown. The main venom protein families identified were three-finger toxins (3FTxs), Kunitz-type serine protease inhibitors (including chain B of β-bungarotoxin), phospholipase A …

High Accuracy Combination Method For Solving The Systems Of Nonlinear Volterra Integral And Integro-Differential Equations With Weakly Singular Kernels Of The Second Kind, Xiaoming He, Lu Pan, Tao Lü Jan 2010

High Accuracy Combination Method For Solving The Systems Of Nonlinear Volterra Integral And Integro-Differential Equations With Weakly Singular Kernels Of The Second Kind, Xiaoming He, Lu Pan, Tao Lü

Mathematics and Statistics Faculty Research & Creative Works

This paper presents a high accuracy combination algorithm for solving the systems of nonlinear Volterra integral and integro-differential equations with weakly singular kernels of the second kind. Two quadrature algorithms for solving the systems are discussed, which possess high accuracy order and the asymptotic expansion of the errors. By means of combination algorithm, we may obtain a numerical solution with higher accuracy order than the original two quadrature algorithms. Moreover an a posteriori error estimation for the algorithm is derived. Both of the theory and the numerical examples show that the algorithm is effective and saves storage capacity and computational …

The Hodrick-Prescott Filter: A Special Case Of Penalized Spline Smoothing, Robert Paige L., A. A. Trindade Jan 2010

The Hodrick-Prescott Filter: A Special Case Of Penalized Spline Smoothing, Robert Paige L., A. A. Trindade

Mathematics and Statistics Faculty Research & Creative Works

We prove that the Hodrick-Prescott Filter (HPF), a commonly used method for smoothing econometric time series, is a special case of a linear penalized spline model with knots placed at all observed time points (except the first and last) and uncorrelated residuals. This equivalence then furnishes a rich variety of existing data-driven parameter estimation methods, particularly restricted maximum likelihood (REML) and generalized cross-validation (GCV). This has profound implications for users of HPF who have hitherto typically relied on subjective choice, rather than estimation, for the smoothing parameter. By viewing estimates as roots of an appropriate quadratic estimating equation, we also …

Incorporating Genome Annotation In The Statistical Analysis Of Genomic And Epigenomic Tiling Array Data, Gayla R. Olbricht Jan 2010

Incorporating Genome Annotation In The Statistical Analysis Of Genomic And Epigenomic Tiling Array Data, Gayla R. Olbricht

Mathematics and Statistics Faculty Research & Creative Works

"A wealth of information and technologies are currently available for the genomewide investigation of many types of biological phenomena. Genomic annotation databases provide information about the DNA sequence of a particular organism and give locations of different types of genomic elements, such as the exons and introns of genes. Microarrays are a powerful type of technology that make use of DNA sequence information to investigate different types of biological phenomena on a genome-wide level. Tiling arrays are a unique type of microarray that provide unbiased, highdensity coverage of a genomic region, making them well suited for many applications, such as …

Attributional Style, Presenting Symptoms, And Readiness To Change In Female Childhood Sexual Abuse Survivors, Eric Ford Kebker

Theses and Dissertations

The purpose of this study was to gain a better understanding of the effect that attribution style and presenting symptoms has on the self-reported readiness to change of female survivors of childhood sexual abuse. The aim was to demonstrate that the stages of change are a useful concept in understanding how to approach treatment with female child sexual abuse survivors seeking psychotherapy.

One factor that influences the effectiveness of psychotherapy is a client's degree of motivation. The concept of "stage of change" has been used as a measure of client motivation. Stage of change consists of four basic stages; precontemplative, …

Growing Season Definition And Use In Wetland Delineation, Karen Malone, Hans Williams Jan 2010

Growing Season Definition And Use In Wetland Delineation, Karen Malone, Hans Williams

eBooks

The definition of growing season in the 1987 U.S. Army Corps of Engineers Wetland Delineation Manual is derived from the soil biological-zero temperature concept. Lacking direct information on soil temperatures, minimum air temperature thresholds are used as indicators of the beginning and ending dates for the growing season. The 1987 Manual regional supplements allow for field observations of above-ground plant growth to estimate the growing season period. Since acceptance of the 1987 Manual, the growing season concept has been controversial. Soil biological zero does not apply to large areas of the continental United States, minimum air temperature thresholds appear inconsistent …

Using Video Feedback To Measure Self-Efficacy, Linda Bobo, Amanda Andrews

Faculty Publications

When a student has a high sense of self-efficacy, foreseeing success and providing positive guides and supports for performing the skill will usually occur. A low self-efficacy tends to predict failure and anticipation of what could go wrong. Videotape feedback provided to students has reported favorable outcomes. Self-efficacy could alter performance in learning a psychomotor competency skill (PCS). The purpose of this study was a) to assess the self-efficacy of athletic training students in learning to perform a PCS; and b) to measure the impact on self-efficacy by implementing an educational intervention of video feedback in learning to perform a …
