Ionic Selectivity In L-Type Calcium Channels By Electrostatics And Hard-Core Repulsion, Dezso Boda, Douglas Henderson, Monika Valisko, Bob Eisenberg, Dirk Gillespie Apr 2009

Ionic Selectivity In L-Type Calcium Channels By Electrostatics And Hard-Core Repulsion, Dezso Boda, Douglas Henderson, Monika Valisko, Bob Eisenberg, Dirk Gillespie

Faculty Publications

A physical model of selective "ion binding" in the L-type calcium channel is constructed, and consequences of the model are compared with experimental data. This reduced model treats only ions and the carboxylate oxygens of the EEEE locus explicitly and restricts interactions to hard-core repulsion and ion–ion and ion–dielectric electrostatic forces. The structural atoms provide a flexible environment for passing cations, thus resulting in a self-organized induced-fit model of the selectivity filter. Experimental conditions involving binary mixtures of alkali and/or alkaline earth metal ions are computed using equilibrium Monte Carlo simulations in the grand canonical ensemble. The model pore rejects …

A Mathematical Model For Anti-Malarial Drug Resistance, Amanda Matthews Apr 2009

A Mathematical Model For Anti-Malarial Drug Resistance, Amanda Matthews

Theses and Dissertations

Despite the array of medical advances of our modern day society, infectious diseases still plague millions of people worldwide. Malaria, in particular, causes substantial suffering and death throughout both developed and developing countries. Aside from the socioeconomic challenges presented by the disease's prevalence in impoverished nations, one of the major difficulties scientists have encountered while attempting to eradicate the disease is the parasite's ability to become resistant to new drugs and methods of treatment. In an effort to better understand the dynamics of malaria, we analyze a mathematical model that accounts for both the treatment aspect as well as the …

Theses and Dissertations

This is a compilation of 3 abstracts for the three manuscripts included in this dissertation. I. Meta-Analysis: Racial Disparities in Prostate Cancer Survival: Prostate cancer is the second leading cause of cancer-related mortality in men. Previous studies have drawn inconsistent conclusions on racial differences in prostate cancer survival. This meta-analysis was conducted to investigate the relationship between race and survival from prostate cancer. A systematic review of published articles from 1968 to 2007 assessing survival from prostate cancer among African American and White men was conducted. The search yielded 20 eligible published manuscripts. Analysis of unadjusted studies showed African American …

Open Access Dissertations

Cancer afflicts 1.4 million people in the United States annually. In 2007, 45.5 million Hispanics were the largest and fastest growing minority in the US. Although treated as a homogeneous group, Hispanics are different from cultural, socioeconomic and genetic perspectives. The cancer experience of Hispanic subpopulations has, thus far, been poorly described. The present dissertation focused on the descriptive epidemiology of Cancer in Hispanics in the US. We created and validated an algorithm, the Hispanic Origin Identification Algorithm (HOIA), to improve the assignment of ethnicity and Hispanic subpopulation. We applied the HOIA to the Florida incident cancer data of the …

Interval Estimation For The Difference In Paired Areas Under The Roc Curves In The Absence Of A Gold Standard Test, Hsin-Neng Hsieh, Hsiu-Yuan Su, Xiao-Hua Zhou

UW Biostatistics Working Paper Series

Receiver operating characteristic (ROC) curves can be used to assess the accuracy of tests measured on ordinal or continuous scales. The most commonly used measure for the overall diagnostic accuracy of diagnostic tests is the area under the ROC curve (AUC). A gold standard test on the true disease status is required to estimate the AUC. However, a gold standard test may sometimes be too expensive or infeasible. Therefore, in many medical research studies, the true disease status of the subjects may remain unknown. Under the normality assumption on test results from each disease group of subjects, using the expectation-maximization …

Sitehound-Web: A Server For Ligand Binding Site Identification In Protein Structures, Marylens Hernandez, Dario Ghersi, Roberto Sanchez

Interdisciplinary Informatics Faculty Publications

SITEHOUND-web (http://sitehound.sanchezlab.org) is a binding-site identification server powered by the SITEHOUND program. Given a protein structure in PDB format SITEHOUND-web will identify regions of the protein characterized by favorable interactions with a probe molecule. These regions correspond to putative ligand binding sites. Depending on the probe used in the calculation, sites with preference for different ligands will be identified. Currently, a carbon probe for identification of binding sites for drug-like molecules, and a phosphate probe for phosphorylated ligands (ATP, phoshopeptides, etc.) have been implemented. SITEHOUND-web will display the results in HTML pages including an interactive 3D representation of …

Attractors In Dynamics With Choice, Sanja Zivanovic Apr 2009

Attractors In Dynamics With Choice, Sanja Zivanovic

Open Access Dissertations

Dynamics with choice is a generalization of discrete-time dynamics where instead of the same evolution operator at every time step there is a choice of operators to transform the current state of the system. Many real life processes studied in chemical physics, engineering, biology and medicine, from autocatalytic reaction systems to switched systems to cellular biochemical processes to malaria transmission in urban environments, exhibit the properties described by dynamics with choice. We study the long-term behavior in dynamics with choice. We prove very general results on the existence and properties of global compact attractors in dynamics with choice. In addition, …

The Role Of Spatiotemporal Heterogeneity In Water And Nutrient Pools In Everglades Plant Community Diversity And Function, Amartya K. Saha Apr 2009

The Role Of Spatiotemporal Heterogeneity In Water And Nutrient Pools In Everglades Plant Community Diversity And Function, Amartya K. Saha

Open Access Dissertations

Spatial and temporal heterogeneity of water and nutrient pools is closely associated with the existence of different plant communities in hydrologically-controlled ecosystems such as the Everglades. These various communities differ in their flooding and fire tolerances as well as nutrient requirements. Upland plant communities are of particular ecological significance since they have high biodiversity and provide habitat to terrestrial fauna, yet comprise less than 10 % of the total area. Restoration and maintenance of such communities requires an understanding of their water and nutrient requirements. Chapter 2 compares water source utilization in hammocks and pine rocklands on the Miami Rock …

Accelerated Oxidation Of Epinephrine By Silica Nanoparticles, Zhimin Tao, Gang Wang, Jerry Goodisman, Tewodros Asefa Apr 2009

Accelerated Oxidation Of Epinephrine By Silica Nanoparticles, Zhimin Tao, Gang Wang, Jerry Goodisman, Tewodros Asefa

Chemistry - All Scholarship

We have measured the influence of mesoporous silica (MCM-41 and SBA-15) nanoparticles and dense silica nanoparticles on epinephrine oxidation, a pH-dependent reaction, whose rate is small in acidic or neutral solutions but much greater at higher pH. The reaction was measured by monitoring adrenochrome at 480 nm, the product of epinephrine oxidation. In distilled water (dH 2O) with no particles present, the oxidation of epinephrine occurs slowly but more rapidly at higher pH. The presence of MCM-41 or silica spheres does not accelerate the oxidation, but SBA-15 does, showing that the difference in the structures of nanomaterials leads to …
