Complex Evolution Of A Highly-Conserved Microsatellite Locus In Several Fish Species, J.-X. Liu, Bert Ely Sep 2009

Complex Evolution Of A Highly-Conserved Microsatellite Locus In Several Fish Species, J.-X. Liu, Bert Ely

Faculty Publications

The evolutionary dynamics of a highly conserved microsatellite locus (Dla 11) were studied in several fish species. The data indicated that multiple types of compound microsatellites arose through point mutations that were sometimes followed by expansion of the derived motif. Furthermore, extensive length variation was detected among species in the regions immediately flanking the repeat region.

The Regulation Of Dcdc2, A Candidate Gene For Dyslexia, Christopher J. Gibson Sep 2009

The Regulation Of Dcdc2, A Candidate Gene For Dyslexia, Christopher J. Gibson

Yale Medicine Thesis Digital Library

Within the human genome, genetic mapping studies have identified ten regions of different chromosomes, known as DYX loci, in genetic linkage with dyslexia. The gene DCDC2, located within the DYX2 region on chromosome 6p22, has been shown to have genetic association with dyslexia in several independent studies. Functional assays of DCDC2 indicate that it may help guide the migration of neurons during early brain development. DCDC2 polymorphisms that display the strongest association with dyslexia are located in a highly GC-rich region in intron 2 known as BV677278. These polymorphisms contain several transcription factor binding sites, including the canonical 8-base recognition …

Transcriptional Profiling Differences For Articular Cartilage And Repair Tissue In Equine Joint Surface Lesions, Michael J. Mienaltowski, Liping Huang, David D. Frisbie, C. Wayne Mcilwraith, Arnold J. Stromberg, Arne C. Bathke, James N. Macleod

Veterinary Science Faculty Publications

BACKGROUND: Full-thickness articular cartilage lesions that reach to the subchondral bone yet are restricted to the chondral compartment usually fill with a fibrocartilage-like repair tissue which is structurally and biomechanically compromised relative to normal articular cartilage. The objective of this study was to evaluate transcriptional differences between chondrocytes of normal articular cartilage and repair tissue cells four months post-microfracture.

METHODS: Bilateral one-cm2 full-thickness defects were made in the articular surface of both distal femurs of four adult horses followed by subchondral microfracture. Four months postoperatively, repair tissue from the lesion site and grossly normal articular cartilage from within the same …

Sustainable Design Analysis Of Waterjet Cutting Through Exergy/Energy And Lca Analysis, Matthew Johnson Sep 2009

Sustainable Design Analysis Of Waterjet Cutting Through Exergy/Energy And Lca Analysis, Matthew Johnson

USF Tampa Graduate Theses and Dissertations

A broad scope analysis of waterjet cutting systems has been developed using thermodynamics, life cycle analysis, and biological system comparison. The typical assessments associated with mechanical design include measures for performance and thermodynamic efficiency. Further analysis has been conducted using exergy, which is not typically incorporated into design practices.

Exergy measures the effectiveness of a process with respect to a base state, usually that of the systems surroundings. Comparing Gibbs free energy of biological processes to exergy efficiency has served to illustrate the need for various levels of comparison. Each biological process used in this comparison correlates to a different …

Causality In Political Networks, James H. Fowler, Michael T. Heaney, David W. Nickerson, John F. Padgett, Betsy Sinclair Sep 2009

Causality In Political Networks, James H. Fowler, Michael T. Heaney, David W. Nickerson, John F. Padgett, Betsy Sinclair

Working Papers

As the study of political networks becomes more common in political science, greater attention to questions of causality is warranted. This essay explores competing visions of causality in political networks. Independent essays address issues of statistical model specification, identification of multi-step personal influence, measurement error, causality in historical perspective, and the insights of field experiments. These essays do not agree entirely on the nature of causality in political networks, though they commonly take seriously concerns regarding homophily, time- consistency, and the uniqueness of political network data. Serious consideration of these methodological issues promises to enhance the value-added of network analysis …

Redefining Cpg Islands Using A Hideen Markov Model, Hao Wu, Brain Caffo, Harris A. Jaffee, Andrew P. Feinberg, Rafael A. Irizarry Sep 2009

Redefining Cpg Islands Using A Hideen Markov Model, Hao Wu, Brain Caffo, Harris A. Jaffee, Andrew P. Feinberg, Rafael A. Irizarry

Johns Hopkins University, Dept. of Biostatistics Working Papers

The DNA of most vertebrates is depleted in CpG dinucleotides; C followed by a G in the 5’ to 3’ direction. CpGs are the target for DNA methylation, a chemical modification of cytosine (C) heritable during cell division and the most well characterized epigenetic mechanism. The remaining CpGs tend to cluster in regions referred to as CpG islands (CGI). Knowing CGI locations is important because they mark functionally relevant epigenetic loci in development and disease. For various mammals, including human, a readily available and widely used list of CGI is available from the UCSC Genome Browser. This list was derived …

Detecting Marine Hazardous Substances And Organisms: Sensors For Pollutants, Toxins, And Pathogens, O. Zielinski, J. A. Busch, A. D. Cembella, Kendra L. Daly, J. Engelbrektsson, A. K. Hannides, H. Schmidt

Marine Science Faculty Publications

Marine environments are influenced by a wide diversity of anthropogenic and natural substances and organisms that may have adverse effects on human health and ecosystems. Real-time measurements of pollutants, toxins, and pathogens across a range of spatial scales are required to adequately monitor these hazards, manage the consequences, and to understand the processes governing their magnitude and distribution. Significant technological advancements have been made in recent years for the detection and analysis of such marine hazards. In particular, sensors deployed on a variety of mobile and fixed-point observing platforms provide a valuable means to assess hazards. In this review, we …

High Efficiency Lipid-Based Sirna Transfection Of Adipocytes In Suspension, Gail Kilroy, David H. Burk, Z. Elizabeth Floyd Sep 2009

High Efficiency Lipid-Based Sirna Transfection Of Adipocytes In Suspension, Gail Kilroy, David H. Burk, Z. Elizabeth Floyd

Faculty Publications

Background: Fully differentiated adipocytes are considered to be refractory to introduction of siRNA via lipid-based transfection. However, large scale siRNA-based loss-of-function screening of adipocytes using either electroporation or virally-mediated transfection approaches can be prohibitively complex and expensive. Methodology/Principal Findings: We present a method for introducing small interfering RNA (siRNA) into differentiated 3T3-L1 adipocytes and primary human adipocytes using an approach based on forming the siRNA/ cell complex with the adipocytes in suspension rather than as an adherent monolayer, a variation of "reverse transfection". Conclusions/Significance: Transfection of adipocytes with siRNA by this method is economical, highly efficient, has a simple workflow, …

Age, Segment, And Horn Disease Affect Expression Of Cytokines, Growth Factors, And Receptors In The Epidermis And Dermis Of The Bovine Claw, J.A. Mills, D.S. Zarlenga, P.L. Habecker, R.M. Dyers Sep 2009

Age, Segment, And Horn Disease Affect Expression Of Cytokines, Growth Factors, And Receptors In The Epidermis And Dermis Of The Bovine Claw, J.A. Mills, D.S. Zarlenga, P.L. Habecker, R.M. Dyers

United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications

The aim of this study was to examine changes in RNA expression for growth factors, cytokines, and receptors in epidermal-dermal tissues of the bovine claw relative to hostage, claw segment, and disease state of the horn. Epidermal-dermal tissues were collected from the coronary, wall, sole, and bulb segments of 8- to 9-mo-old Holstein fetuses, normal adult cows, and adult cows with sole ulceration. Anatomic and pathologic characteristics were determined in tissues stained with eosin and hematoxylin, and RNA expression levels were evaluated using real-time, quantitative PCR. In normal tissues, certain RNA expression levels were clearly affected by hostage: 290.0-, 610.0-, …
