An Improved String Composition Method For Sequence Comparison, Guoqing Lu, Shunpu Zhang, Xiang Fang
An Improved String Composition Method For Sequence Comparison, Guoqing Lu, Shunpu Zhang, Xiang Fang
Department of Statistics: Faculty Publications
Background: Historically, two categories of computational algorithms (alignment-based and alignment-free) have been applied to sequence comparison–one of the most fundamental issues in bioinformatics. Multiple sequence alignment, although dominantly used by biologists, possesses both fundamental as well as computational limitations. Consequently, alignment-free methods have been explored as important alternatives in estimating sequence similarity. Of the alignment-free methods, the string composition vector (CV) methods, which use the frequencies of nucleotide or amino acid strings to represent sequence information, show promising results in genome sequence comparison of prokaryotes. The existing CV-based methods, however, suffer certain statistical problems, thereby underestimating the amount of evolutionary …

Involvement Of At1 Angiotensin Receptors In The Vasomodulatory Effect Of Des-Aspartate-Angiotensin I In The Rat Renal Vasculature, M. Dharmani, Mohd Rais Mustafa, F.I. Achike, M.K. Sim
Research Publications (2006 to 2010)
Angiotensin II is known to act primarily on the angiotensin AT1 receptors to mediate its physiological and pathological actions. Des-aspartate-angiotensin I (DAA-I) is a bioactive angiotensin peptide and have been shown to have contrasting vascular actions to angiotensin II. Previous work in this laboratory has demonstrated an overwhelming vasodepressor modulation on angiotensin II-induced vasoconstriction by DAA-I. The present study investigated the involvement of the AT1 receptor in the actions of DAA-I on angiotensin IIinduced vascular actions in the renal vasculature of normotensive Wistar–Kyoto rats (WKY), spontaneously hypertensive rats (SHR) and streptozotocin (STZ)-induced diabetic rats. The findings revealed that the angiotensin …

BACKGROUND: Exposure of adherent cells to DNA damaging agents, such as the bacterial cytolethal distending toxin (CDT) or ionizing radiations (IR), activates the small GTPase RhoA, which promotes the formation of actin stress fibers and delays cell death. The signalling intermediates that regulate RhoA activation and promote cell survival are unknown. PRINCIPAL FINDINGS: We demonstrate that the nuclear RhoA-specific Guanine nucleotide Exchange Factor (GEF) Net1 becomes dephosphorylated at a critical inhibitory site in cells exposed to CDT or IR. Expression of a dominant negative Net1 or Net1 knock down by iRNA prevented RhoA activation, inhibited the formation of stress fibers, …

A Guide To Causal Parameters In Case-Control Designs: Targeted Maximum Likelihood Estimation, Sherri Rose, Mark J. Van Der Laan
U.C. Berkeley Division of Biostatistics Working Paper Series
Researchers of uncommon diseases are often interested in assessing potential risk factors. Given the low incidence of disease, these studies are frequently case-control in design, as this allows for a sufficient number of cases to be obtained without extensive sampling and can increase efficiency. However, these case-control samples are then biased since the proportion of cases in the sample is not the same as the population of interest. Methods for analyzing case-control studies have focused on utilizing logistic regression models that provide conditional and not causal estimates of the odds ratio. This article will demonstrate the use of the prevalence …

The neurovascular unit is an emerging concept that emphasizes homeostatic interactions between endothelium and cerebral parenchyma. Here, we show that cerebral endothelium are not just inert tubes for delivering blood, but they also secrete trophic factors that can be directly neuroprotective. Conditioned media from cerebral endothelial cells broadly protects neurons against oxygen-glucose deprivation, oxidative damage, endoplasmic reticulum stress, hypoxia, and amyloid neurotoxicity. This phenomenon is largely mediated by endothelial-produced brain-derived neurotrophic factor (BDNF) because filtering endothelial-conditioned media with TrkB-Fc eliminates the neuroprotective effect. Endothelial production of BDNF is sustained by β-1 integrin and integrin-linked kinase (ILK) signaling. Noncytotoxic levels of …

"Sustainable Development": Critical Concepts In Geography, Tyler Vick
Geography Masters Research Papers
This paper reviews significant geographic contributions to academic literature in the arenas of conservation, environmental thought, and "sustainable development", in order to understand why geographers have not been more central contributors to the sustainable development movement. A review of geographic literature reveals no lack of understanding on the "sustainable development" concept. However, the disciplines' contributions are lacking in numbers relative to published articles and in developing research and practical methods for directly benefiting the "sustainable development" movement. In fact, only a handful of geographers have made multiple literary contributions on the topic of "sustainable development."
The discipline of geography is …

Availability And Accessibility Of Information Sources And The Use Of Library Services At Michael Okpara University Of Agriculture, Akobundu Dike Ugah
Library Philosophy and Practice (e-journal)
Using the case study method, the author investigated the availability and accessibility of information sources and the use of library services in the university library, Michael University of Agriculture, Umudike, Abia State, Nigeria. The population was made up of 1,000 registered library users, with a random sample of 200. A response rate of 168 was recorded. The study revealed that information sources in the library are not readily available nor easily accessible and concludes that the independent variables of availability and accessibility have influence on, and a significant relationship with, the use of library services.

A Microfluidic Device For Physical Trapping And Electrical Lysis Of Bacterial Cells, Ning Bao, Chang Lu
Birck and NCN Publications
In this letter, we report a simple microfluidic device that integrates the capture of bacterial cells using a microscale bead array and the rapid electrical lysis for release of intracellular materials. We study the retention of Escherichia coli cells with different concentrations in this type of bead array and the optimal electrical parameters for the electroporative release of intracellular proteins. Our design provides a simple solution to the extraction of intracellular materials from a bacterial cell population based entirely on physical methods without applying chemical or biological reagents.
Emotional Speech Corpus Construction, Annotation And Distribution, Brian Vaughan, Charlie Cullen, Spyros Kousidis, John Mcauley
Emotional Speech Corpus Construction, Annotation And Distribution, Brian Vaughan, Charlie Cullen, Spyros Kousidis, John Mcauley
Conference papers
This paper details a process of creating an emotional speech corpus by collecting natural emotional speech assets, analysisng and tagging them (for certain acoustic and linguistic features) and annotating them within an on-line database. The definition of specific metadata for use with an emotional speech corpus is crucial, in that poorly (or inaccurately) annotated assets are of little use in analysis. This problem is compounded by the lack of standardisation for speech corpora, particularly in relation to emotion content. The ISLE Metadata Initiative (IMDI) is the only cohesive attempt at corpus metadata standardisation performed thus far. Although not a comprehensive …

Managed Mental Health Care (MMHC) began blanketing the United States when cost of care rose exponentially. MMHC is one avenue many employers and insurance companies have chosen to provide employees with mental health treatment at controlled costs. However, not all employers view supplying their employees with mental health treatment beneficial, as they do not know mental health problems can significantly decrease work productivity. Brown and Jones (2005) used the Social Role Scale (SR) of the Severe Outcome Questionnaire (SOQ) to estimate work productivity in employees under the assumption that the scale measures work productivity. The purpose of this study was …

Department of Radiation Oncology Faculty Papers
PURPOSE: Patients with non-small-cell lung cancer (NSCLC) in the Radiation Therapy Oncology Group (RTOG) 93-11 trial received radiation doses of 70.9, 77.4, 83.8, or 90.3 Gy. The locoregional control and survival rates were similar among the various dose levels. We investigated the effect of the gross tumor volume (GTV) on the outcome.
METHODS AND MATERIALS: The GTV was defined as the sum of the volumes of the primary tumor and involved lymph nodes. The tumor response, median survival time (MST), and progression-free survival (PFS) were analyzed separately for smaller (< or =45 cm(3)) vs. larger (>45 cm(3)) tumors.
RESULTS: The distribution of …

General: Hydroelectric Projects In Brazilian Amazon Spark Concern Over Cross-Border Environmental Impacts, Notisur Writers
NotiEn: An Analytical Digest About Energy Issues in Latin America
Bolivian environmentalists have strong concerns over dams Brazil is planning to build along the Madeira River. "The consequences of the dams on the Madeira River will add to the process that has been destroying the Amazon for decades," said Bolivian public health specialist Pablo Villegas, researcher in the Foro Boliviano Sobre Medio Ambiente y Desarrollo (FOBOMADE). The impact caused by the Madeira River Hydroelectric Complex, according to environmentalists\' predictions, will be the greatest ever caused by an infrastructure project, giving all the more reason for alarm.
