Biostatistical Considerations Of The Use Of Genomic Dna Reference In Microarrays, Yunfeng Yang, Mengxia (Michelle) Zhu, Liyou Wu, Jizhong Zhou

Computer Science Publications

Using genomic DNA as common reference in microarray experiments has recently been tested by different laboratories (2, 3, 5, 7, 9, 20, 24-26). While some reported that experimental results of microarrays using genomic DNA reference conformed nicely to those obtained by cDNA: cDNA co-hybridization method, others acquired poor results. We hypothesized that these conflicting reports could be resolved by biostatistical analyses. To test it, microarray experiments were performed in a 4 proteobacterium Shewanella oneidensis. Pair-wise comparison of three experimental conditions was obtained either by direct cDNA: cDNA co-hybridization, or by indirect calculation through a Shewanella genomic DNA reference. Several major …

Many collections of Eocene Fossil leaves from Antarctica contain a rich store of insect trace fossils, indicating that insects were an important component of the unique forests that grew in polar regions. However, insect body fossils themselves are rare and so insect traces provide an excellent opportunity to examine both the palaeoentomology and the palaeoclimate of Antarctica. The fossils studied include Eocene leaves from both Seymour Island and King George Island on the Antarctic Peninsula. A database of all insect traces on the Antarctic fossil leaves was compiled and analysed in terms of the diversity of palaeoherbivory. The fossil leaves …

Latest Cretaceous to early Palaeogene climates in Antarctica are being investigated from an exceptional sedimentary sequence on Seymour Island (James Ross Basin, Antarctic Peninsula) to determine the nature of climate change at the end of the Cretaceous. It has been suggested that, following peak mid Cretaceous warmth, cooling during the Maastrichtian (~71-65 Ma) may have been severe enough for short-term glaciations at high latitudes, challenging the current view of an ice-free, Cretaceous greenhouse world. High resolution records of palaeontological, sedimentological, and geochemical signals are being obtained to investigate the climate and environmental context at the Antarctic margin prior to the …

An apparent mismatch between published oxygen isotope data and other paleoclimate proxies for the span from 26-16 Ma is resolved by calibration against eustatic estimates obtained from backstripped continental margin stratigraphy. Ice-volume estimates from calibrated oxygen isotope data compare favorably with stratigraphic and palynological data from Antarctica, and with estimates of atmospheric carbon dioxide for the early Oligocene through early Miocene (34-16 Ma). These isotopic data suggest that the East Antarctic Ice Sheet grew to as much as 30% greater than the present-day ice volume at glacial maxima. This conclusion is corroborated by seismic reflection and stratigraphic data from the …

Association Of Ergot Alkaloids With Conidiation In Aspergillus Fumigatus, Christine M. Coyle, Shawn C. Kenaley, William R. Rittenour, Daniel G. Panaccione

Department of Plant Pathology: Faculty Publications

Ergot alkaloids are mycotoxins that affect the nervous and reproductive systems of exposed individuals through interactions with monoamine receptors. They have been studied more widely in ergot fungi and grass endophytes but also are found in Aspergillus fumigatus, an opportunistic human pathogen that reproduces and disseminates exclusively through conidia. The ergot alkaloids festuclavine and fumigaclavines A, B and C are present in or on conidia of A. fumigatus. Cultures of the fungus that are free of conidia are difficult to obtain, obscuring comparisons of conidia versus vegetative hyphae as sources of the ergot alkaloids. To create conidiation-deficient strains of A. …

Fisher Of Genes: Patentability Of Expressed Sequence Tags, Joshua Kim

UC Law SF Communications and Entertainment Journal

The patentability of Expressed Sequence Tags (ESTs), small fragments of DNA that scientists use to identify genes, has been a topic of heated debate in intellectual property law and the scientific community. Much of the debate encompasses the far-reaching consequences of effectively placing control of thousands of ESTs into the hands of a few patent holders. In re Fisher, a recent Federal Circuit decision, was anticipated to settle the question of EST patentability, but may have failed to establish a decisive standard. A more workable standard calls for a clearer articulation of specific utility requirements as well as non-obviousness standards …

Disproportionate Relative Importance Of A Terrestrial Beetle Family (Coleoptera: Scarabaeidae) As A Prey Source For Central Appalachian Brook Trout, Ryan M. Utz, Brett C. Ratcliffe, Brett T. Moore, Kyle J. Hartman

University of Nebraska State Museum: Entomology Papers

Brook trout Salvelinus fontinalis and other salmonids in Appalachia typically inhabit headwater watersheds, where food resources may limit growth. We monitored the feeding trends of a brook trout population in central Appalachia over the course of 2 years to determine variation in feeding intensity and important prey items. One terrestrial beetle family, Scarabaeidae, provided a disproportionate amount of energy during the only time of year when brook trout were feeding substantially above maintenance ration. Scarab beetles contributed 39.6% of all energy consumed during May and June of both years, though the number of fish with one or more scarabaeids present …

Population Dynamics Of Soybean Aphid And Biotic Mortality At The Edge Of Its Range, Tierney R. Brosius, Leon G. Higley, Thomas E. Hunt

Department of Entomology: Faculty Publications

The soybean aphid, Aphis glycines Matsumura, was introduced to north central North America from Asia in 2000, and it has become a major pest of soybean, Glycine max (L.) Merr. Understanding how natural enemies impact aphid populations in the field is an important component in developing a comprehensive management plan. We examined the impact of naturally occurring predators in the Þeld by using exclusion cages during July-August 2004 and 2005. Field cages of different mesh diameters were used to exclude different sizes of natural enemies from aphid-infested plots. Plots were surveyed twice weekly for A. glycines and natural enemies. Densities …

Review Of Disputed Territories: Land, Culture And Identity In Settler Societies, Edited By D. Trigger And G. Griffiths, Christina E. Dando

Geography and Geology Faculty Publications

The phrase “disputed territories” can represent a great many things, from actual land to the metaphor of academic turf. The landscapes of Australasia and southern Africa have long been, and continue to be, disputed territories. This volume developed out of a year-long program of interdisciplinary seminars entitled “Land, Place, Culture, Identity” at the University of Western Australia, which explored the intersection of history, representation, and identity in Australasia and southern Africa. The volume’s ten essays explore the “imaginative possession” of the land (p. 3), and cover a range of topics in both historical and contemporary settings. The contributions roam widely, …

Behavioral Indicators Of Predator Space Use: Studying Species Interactions Through The Behavior Of Predators, Kenneth A. Schmidt, Eric M. Schauber Jan 2007

Behavioral Indicators Of Predator Space Use: Studying Species Interactions Through The Behavior Of Predators, Kenneth A. Schmidt, Eric M. Schauber

Publications

Predation has major impacts on survival and reproductive success for many species. To quantify these effects, ecologists often choose to intensively study prey populations to measure predation rates and/or estimate predator abundance. But in some cases, predation rates are less strongly related to predator abundance per se than to spatial and temporal patterns of predator space use; thus, quantifying the latter may provide meaningful surrogates of predation rates that scale up to larger areas. This is particularly true when safety for prey, especially sessile and vulnerable prey, is strongly linked to predator-free space. Our own research programs have used two …
