The passage of category‐5 Hurricane Mitch through the Mesoamerican Barrier Reef System (MBRS) in October 1998 was an extreme event with the potential to create unusual patterns of reef connectivity. The impact of this hurricane on the upper ocean of the MBRS is investigated using a triply nested grid ocean circulation modeling system. The model results are validated with contemporaneous ocean color data from the Sea‐viewing Wide Field‐of‐view Sensor (SeaWiFS) satellite and oceanographic measurements in the MBRS. ABSTRACT I CHARACTERIZATION OF A NOVEL NUCLEAR VARIANT OF BMP2

Bone morphogenetic protein 2 (Bmp2) is a signaling protein that was first detected by its ability to induce cartilage and bone formation. It has since been implicated in broad variety of developmental, patterning, and disease processes. To date, Bmp2 has only been known to function as an extracellular signaling molecule. However, we have obtained clear evidence for a nuclear form of Bmp2. This nuclear variant, nBmp2, contains a bipartite NLS that overlaps the site of proteolytic cleavage. Cortisol and dehydroepiandrosterone (DHEA) are steroids produced by the zona fasciculata (ZF) and reticularis (ZR), respectively, of the adrenal cortex. Both steroids are upregulated in response to adrenocorticotropic hormone (ACTH). Cortisol is a glucorticoid that is important in the regulation of inflammation and metabolism. DHEA is an adrenal androgen important in fetal growth and puberty but tends to decrease gradually after puberty in both men and women. DHEA has various effects on metabolism and immune function including inhibiting the effects of cortisol on some tissues. During the acute phase of stress, cortisol and DHEA rise due to an increase in …

The Bonneville Basin encompasses an area that was covered by ancient Lake Bonneville and which today lies within the Great Basin province. The Bonneville Basin is distinguished geologically by its characteristic parallel north-south mountain ranges that are separated by broad, alluviated desert basins and valleys. Benches and other shoreline features of ancient Lake Bonneville prominently mark the steep, gravelly slopes of these ranges. Numerous artesian desert springs are present at the base of the mountains and in the valley floors that form various sizes of both isolated wetlands and wetland complexes. Wildlife biologists are increasingly being thrust onto the frontlines of wildlife disease management and surveillance in the United States. For example, biologists now routinely engage in oral vaccination of wildlife [e-g., Oral Rabies Vaccination Programs (QRVPs)] and collect specimens for both diagnostic purposes and disease surveillance or monitoring (e.g., avian influenza in migratory bids). The grain amaranths (Amaranthus hypochondriacus L., A. cruentus L., and A. caudatus L.) are important pseudocereals native to the Americas that have received increased attention for their nutritional content, specifically their balance of amino acids. The objective of this project was to produce and characterize a set of highly informative, reproducible microsatellite markers for the grain amaranths. A total of 1457 clones were sequenced from three genomic libraries enriched for the microsatellite motifs AAC, AAT and AC. Of these, 353 (24%) contained unique microsatellites. An additional 29 microsatellite loci were identified among 728 BAC-end sequences of a newly developed amaranth …

We examined the demographic response of the Green Iguana (Iguana iguana) to the removal of Raccoons in an urban maritime state park in southern Florida. The rapid growth of iguanas to sexual maturity in an underexploited, if not vacant, niche contributed to the rapid recruitment of a large and growing population during the four and one half years since removal of its limiting predator. We proffer here that at sites where Green Iguanas and high density Raccoons are syntopic, future Raccoon removal programs should be concurrent with an equally concerted effort to remove resident Green Iguanas. The Calvin-Benson-Bassham (CBB) pathway is the primary pathway for the entry of inorganic carbon in the biosphere. Autotrophic organisms use this cycle to ultimately convert CO2 into carbohydrates using a key enzyme known as ribulose-1,5-bisphosphate carboxylase/oxygenase (RubisCO). The gene that encodes for the large subunit of RubisCO is rbcL and detection of its expression can be used to determine the autotrophic organisms present in the environment. Recently, microarrays have been used to study functional gene expression from environmental samples such as those obtained from sediments and soil. Despite the diversity of motif representations and search algorithms, the de novo computational identification of transcription factor binding sites remains constrained by the limited accuracy of existing algorithms and the need for user-specified input parameters that describe the motif being sought.ResultsWe present a novel ensemble learning method, SCOPE, that is based on the assumption that transcription factor binding sites belong to one of three broad classes of motifs: non-degenerate, degenerate and gapped motifs. SCOPE employs a unified scoring metric to combine the results from three motif finding algorithms each aimed at the discovery of one of these classes of motifs. …

This dissertation explores graduate teaching assistants’ (TAs’) statistical knowledge for teaching. Data collection methods that enabled the exploration of TA s’ statistical knowledge for teaching include: (a) a task-based web survey administered to 68 TAs from 18 universities across the United States; and, (b) a series of three taskbased interviews with a subset of five TAs from the larger survey population. Although work on the prolamins of pearl millet (Pennisetum glaucum) has revealed partial amino acid sequences for several alcohol-soluble storage proteins (Marcellino et al. 2002) the genes encoding them have not yet been isolated. We constructed a cDNA library from developing P. glaucum seed tissue and screened it using maize zein gene probes to isolate several α-prolamin-like gene sequences. The proteins encoded by these genes generally fall into two size classes: 20.6kD and 27.1kD, which we call the 21kD and 27kD pennisetins. Both proteins are similar in composition and sequence to α-prolamins from maize, sorghum and Coix. Protein bodies that …

High Content Of Proteins Containing 21st And 22nd Amino Acids, Selenocysteine And Pyrrolysine, In A Symbiotic Deltaproteobacterium Of Gutless Worm Olavius Algarvensis, Yan Zhang, Vadim N. Gladyshev

Selenocysteine (Sec) and pyrrolysine (Pyl) are rare amino acids that are cotranslationally inserted into proteins and known as the 21st and 22nd amino acids in the genetic code. Sec and Pyl are encoded by UGA and UAG codons, respectively, which normally serve as stop signals. Herein, we report on unusually large selenoproteomes and pyrroproteomes in a symbiont metagenomic dataset of a marine gutless worm, Olavius algarvensis. We identified 99 selenoprotein genes that clustered into 30 families, including 17 new selenoprotein genes that belong to six families. AMP-activated protein kinase (AMPK), a heterotrimeric protein which serves as a metabolic master switch in skeletal muscle, is a research target for the pharmaceutical treatment and prevention of type 2 diabetes. The expression of all of the isoforms of the subunits of AMPK and AMPK activity are increased in skeletal muscle tissue of hyperthyroid rats. Activity of AMPK is regulated by an upstream kinase (AMPKK). The LKB1-STRAD-MO25 complex is a major AMPKK in skeletal muscle. Use of microarray technology often leads to high-dimensional and low- sample size data settings. Over the past several years, a variety of novel approaches have been proposed for variable selection in this context. However, only a small number of these have been adapted for time-to-event data where censoring is present. Among standard variable selection methods shown both to have good predictive accuracy and to be computationally efficient is the elastic net penalization approach.
