Planning land-use for biodiversity conservation frequently involves computer-assisted reserve selection algorithms. Typically such algorithms operate on matrices of species presence–absence in sites, or on species-specific distributions of model predicted probabilities of occurrence in grid cells. There are practically always errors in input data—erroneous species presence–absence data, structural and parametric uncertainty in predictive habitat models, and lack of correspondence between temporal presence and long-run persistence. Despite these uncertainties, typical reserve selection methods proceed as if there is no uncertainty in the data or models. Having two conservation options of apparently equal biological value, one would prefer the option whose value is …

Exploration, Normalization, And Genotype Calls Of High Density Oligonucleotide Snp Array Data, Benilton Carvalho, Terence P. Speed, Rafael A. Irizarry Jul 2006

Exploration, Normalization, And Genotype Calls Of High Density Oligonucleotide Snp Array Data, Benilton Carvalho, Terence P. Speed, Rafael A. Irizarry

Johns Hopkins University, Dept. of Biostatistics Working Papers

In most microarray technologies, a number of critical steps are required to convert raw intensity measurements into the data relied upon by data analysts, biologists and clinicians. These data manipulations, referred to as preprocessing, can influence the quality of the ultimate measurements. In the last few years, the high-throughput measurement of gene expression is the most popular application of microarray technology. For this application, various groups have demonstrated that the use of modern statistical methodology can substantially improve accuracy and precision of gene expression measurements, relative to ad-hoc procedures introduced by designers and manufacturers of the technology. Currently, other applications …

The Effect Of Hus1 On Ionizing Radiation Sensitivity Is Associated With Homologous Recombination Repair But Is Independent Of Non-Homologous End-Joining, Robert S. Weiss, Xiang Wang, Baocheng Hu, Ya Wang

Department of Radiation Oncology Faculty Papers

Mammalian Hus1 plays an important role in maintaining genomic integrity. Cells lacking mouse Hus1 are hypersensitive to DNA damage inducers including UV and camptothecin (CPT). By using clonogenic assay, we show here that Hus1 deficient mouse cells are hypersensitive to ionizing radiation (IR) compared with their Hus1-positive counterparts. However, these cells show similar induction levels and similar rejoining rates of DNA double strand breaks (DSBs) following IR, indicating that the effect of Hus1 on cell radiosensitivity is independent of non-homologous end-joining (NHEJ). By combining an I-SceI-induced-DNA DSBs system and a siRNA approach, we also show that knocking down Hus1 decreases …

The control of severe acute respiratory syndrome (SARS), a fatal contagious viral disease that spread to over 32 countries in 2003, was based on quarantine of latently infected individuals and isolation of individuals with clinical symptoms of SARS. Owing to the recent ongoing clinical trials of some candidate anti-SARS vaccines, this study aims to assess, via mathematical modelling, the potential impact of a SARS vaccine, assumed to be imperfect, in curtailing future outbreaks. A relatively simple deterministic model is designed for this purpose. It is shown, using Lyapunov function theory and the theory of compound matrices, that the dynamics of …

Epigenetic Alterations In Rassf1a In Human Aberrant Crypt Foci, Emily J. Greenspan, Melissa A. Jablonski, Thiruchandurai V. Rajan, Joel Levine, Glenn S. Belinsky, Daniel W. Rosenberg

UCHC Articles - Research

CpG island methylation (CIM) is an epigenetic mechanism for transcriptional silencing that occurs at various stages of colon tumorigenesis. CIM has been found in serrated adenomas and hyperplastic polyps. There is also evidence for hypermethylation in aberrant crypt foci (ACF) that are found in resected colons from cancer patients. Our study addresses promoter methylation of a tumor suppressor gene, RASSF1A, within the colonic epithelium of subjects undergoing screening colonoscopies in the absence of synchronous tumors. Patients included in this study were at elevated risk for colorectal cancer (CRC) based on family history, but without a previously occurring or synchronous …

Monitoring Sustainability In Tropical Forests: How Changes In Canopy Spatial Pattern Can Indicate Forest Stands For Biodiversity Surveys, Naikoa Aguilar, Geoffrey Henobry

School of Natural Resources: Faculty Publications

Sustainable management of tropical forests has been identified as one of the main objectives for global conservation and management of carbon stocks. Toward this goal, managers need tools to determine whether current management practices are sustainable. Several international initiatives have been undertaken for the development of criteria and indicators to aid managers in moving toward sustainable practices. Despite these efforts, the question of how to apply and assess indicators remains to be answered from an operational, field-based perspective. Field surveys are expensive and time-consuming when management areas are large and in the face of logistical constraints. Thus, there is a …

Crop Insurance And Soybean Rust, Matthew Diersen Jul 2006

Crop Insurance And Soybean Rust, Matthew Diersen

SDSU Extension Extra Archives

Soybean rust is a production risk covered under standard crop insurance products. If producers take reasonable steps to prevent and control any damage and still face sizable yield reductions, then the insurance pays an indemnity on lost bushels. Widespread yield losses from soybean rust at the national level could increase prices, a risk for producers who forward price their crop. In South Dakota, producers insure a vast majority of soybean acres and tend to use relatively high levels of coverage. Understanding the typical kinds and levels of coverage gives insights into how to manage the production and price risks from …

Evaluating Sedimentary Geochemical Lake-Level Tracers In Walker Lake, Nevada, Over The Last 200 Years, Fasong Yuan, Braddock K. Linsley, Stephen S. Howe

Biological, Geological, and Environmental Faculty Publications

Walker Lake, a hydrologically closed, saline, alkaline lake located along the western margin of the Great Basin of western United States, has experienced a 77% reduction in volume and commitment drop in lake level as a result of anthropogenic perturbations and climatic fluctuations over the last century. The history of lake-level change in Walker Lake has been recorded instrumentally since 1860. A high-resolution multi-proxy sediment core record from Walker Lake has been generated through analysis of total inorganic carbon (TIC), total organic carbon (TOC), and oxygen and carbon isotope ratios (δ18O and δ13 C) of both downcore …

Query-Based Multicontexts For Knowledge Base Browsing: An Evaluation, Julien Tane, Philipp Cimiano, Pascal Hitzler

Computer Science and Engineering Faculty Publications

In [7], we introduced the query-based multicontext theory, which allows to define a virtual space of views on ontological data. Each view is then materialised as a formal context. While this formal context can be visualised in a usual formal concept analysis framework such as Conexp or ToscanaJ, [7] also briefly described how the approach allowed the creation of a novel navigation framework for knowledge bases. The principle of this navigation is based on supporting the user in defining pertinent views. The purpose of this article is to discuss the benefits of the browsing interface. This discussion is performed, …

Posttraumatic Stress Disorder And Civil War Reenactors, Kimberlee Bruce Jul 2006

Posttraumatic Stress Disorder And Civil War Reenactors, Kimberlee Bruce

Graduate Research Projects

The purpose of this phenomenological study was to explore the meaning of Civil War reenactments in military men with symptoms of posttraumatic stress disorder (PTSD). Six Caucasian males who have PTSD symptoms were interviewed in depth by responding to two questions. I. Why do you reenact? And 2. What sticks out in your mind about Civil War reenacting after having served in the military? Five themes emerged; escaping reality, structure and discipline, honor and duty, friendship and companionship, and love of history. The findings of this study will add to the body of nursing knowledge about PTSD by exploring a …
