Indexing Genomic Databases, Gina Cooper, Michael L. Raymer, Travis E. Doom, Dan E. Krane, Natsuhiko Futamura

Kno.e.sis Publications

Current biological sequence comparison tools utilize full database searches to find approximate matches between a database and a query. A new approach to sequence comparisons can be performed by indexing the database using a novel indexing scheme. An indexed scheme can immediately eliminate highly mismatched sequences thereby improving performance and accuracy. iBlast is proposed as an indexed version of BLAST. In its initial implementation, iBlast uses a sequence-based index to catalog genomic databases in an NCR Teradata RDBMS. Several types of indexes and querying methods are explored to determine the most efficient solution utilizing the parallel nature of the Teradata …

Differences In Peripheral Noradrenergic Function Among Actively Drinking And Abstinent Alcohol-Dependent Individuals., Ashwin A. Patkar, Charles A. Marsden, Prakash C. Naik, David A. Kendall, Raman Gopalakrishnan, Michael J. Vergare, Stephen P. Weinstein

Department of Psychiatry and Human Behavior Faculty Papers

We examined whether excessive alcohol consumption was related to changes in plasma levels of noradrenaline (NA) and whether these changes recover following abstinence. We also explored whether there were differences in NA levels between Type I and Type II alcoholics and controls during active drinking and abstinence. Plasma concentrations of NA were determined in (1) 27 Caucasian men with alcohol dependence who were regularly drinking (active drinkers) within 24 hours of hospitalization, (2) 29 Caucasian alcohol-dependent men who were in remission (abstinent for a minimum of three months), and (3) 28 race- and gender-matched healthy controls. NA concentrations were significantly …

Religion And Crime: A Study Of Inmates In State And Federal Prisons In The United States., Dhanalakshmi Thirumalai

Electronic Theses and Dissertations

Persistent high levels of crime in this country have provided support for the need for public programs that help in reducing crime rates through effective interventions. Spirituality and religion are considered to play a major part in determining an individual's attitude towards committing a crime. This study analyzed if inmates in State and Federal prisons in the US are involved in prison religious activities and personal prayers in order to determine if criminality (measured by offense type) of inmates affects their participation in religious activities. Based on logistic regression analysis, gender, race, and marital status of inmates were found to …

Rewriting The Holocaust Online: A Discourse Analysis Of Holocaust Denial Web Sites, Mark Aaron Polger May 2004

Rewriting The Holocaust Online: A Discourse Analysis Of Holocaust Denial Web Sites, Mark Aaron Polger

Publications and Research

This study is undertaken to learn how Holocaust deniers use Internet websites to attain legitimacy and credibility. I attempt to show that this sort of “historical revision” is actually blanketed anti-Semitism. I examine Holocaust denial as it is viewed by different disciplines. I investigate the main figures of Holocaust denial. As well, I analyze Jewish race theories of the past two hundred years to demonstrate how Jews have been perceived as aliens and as outsiders. The construction of the “Jew as outsider” sets the stage for how Holocaust deniers frame their discourse on their web pages. My research investigates a …

Identification Of A New Chloroplast Carbonic Anhydrase In Chlamydomonas Reinhardtii, Mautusi Mitra, Scott M. Lato, Ruby A. Ynalvez, Ying Xiao, James V. Moroney

Faculty Publications

Carbonic anhydrases (CA) are zinc-containing metalloenzymes that catalyze the reversible hydration of CO2. The three evolutionarily unrelated families of CAs are designated α-, β-, and γ-CA. Aquatic photosynthetic organisms have evolved different forms of CO2 concentrating mechanisms (CCMs) to aid Rubisco in capturing CO2 from the surrounding environment. One aspect of all CCMs is the critical roles played by various specially localized extracellular and intracellular CAs. Five CAs have previously been identified in Chlamydomonas reinhardtii, a green alga with a well-studied CCM. Here we identify a sixth gene encoding a β-type CA. This new β-CA, designated Cah6, is distinct from …

Structure Of Fosfomycin Resistance Protein Fosa From Transposon Tn2921, Svetlana Pakhomova, Chris L. Rife, Richard N. Armstrong, Marcia E. Newcomer

Faculty Publications

The crystal structure of fosfomycin resistance protein FosA from transposon Tn2921 has been established at a resolution of 2.5 Å. The protein crystallized without bound Mn(II) and K+, ions crucial for efficient catalysis, providing a structure of the apo enzyme. The protein maintains the three-dimensional domain-swapped arrangement of the paired βαβββ-motifs observed in the genomically encoded homologous enzyme from Pseudomonas aeruginosa (PA1129). The basic architecture of the active site is also maintained, despite the absence of the catalytically essential Mn(II). However, the absence of K+, which has been shown to enhance enzymatic activity, appears to contribute to conformational heterogeneity in …

Judith Merril And Rachel Carson: Reflections On Their “Potent Fictions” Of Science, Dianne Newell

Journal of International Women's Studies

Donna Haraway has argued that women’s engagement with the masculine domain of science and modern culture usually occurs at the peripheries and from the depths, not from the platform of the powerful. This paper considers the popular culture fields of science fiction and nature writing, exploring the contributions of two American women writers who both operated at the peripheries of science and landed on the ‘platform of the powerful’: Judith Merril and Rachel Carson. Their domestic Cold War envisioning and conflation of literature and science and their insights into the inherently political nature of science anticipated the foundational feminist discussions …

Multivariate Location: Robust Estimators And Inference, Rand R. Wilcox, H. J. Keselman May 2004

Multivariate Location: Robust Estimators And Inference, Rand R. Wilcox, H. J. Keselman

Journal of Modern Applied Statistical Methods

The sample mean can have poor efficiency relative to various alternative estimators under arbitrarily small departures from normality. In the multivariate case, (affine equivariant) estimators have been proposed for dealing with this problem, but a comparison of various estimators by Massé and Plante (2003) indicated that the small-sample efficiency of some recently derived methods is rather poor. This article reports that a skipped mean, where outliers are removed via a projection-type outlier detection method, is found to be more satisfactory. The more obvious method for computing a confidence region based on the skipped estimator (using a slight modification of the …

Delayed Childbearing And Maternal Mortality, Marleen Temmerman, Hans Verstraelen, Guy Martens, A Bekaert

Obstetrics and Gynaecology, East Africa

Objectives: To assess the maternal age trend in pregnant women in Flanders, Belgium, and examine the impact of maternal age on maternal mortality.

Study design: Retrospective analysis of a population based regional perinatal database during one decade.

Results: Between 1991 and 2000 a significant increase in maternal age was found, in primiparous as well as in multiparous women. The maternal mortality ratio was 5.8, and strongly related to maternal age, with a relative risk of 7.0 (95% CI: 3.0–16.2) from the age of 35 on, and of 30.0 (95% CI: 11.4–80.6) in women aged 40 years or beyond.

Conclusions: These …

Interaction Of Carbon Nanotubes With Saccharides: A Possible Route To Biocompatible Composites, Alan Casey, Jonathan Moghal, Gerald Farrell, Hugh Byrne, Gordon Chambers May 2004

Interaction Of Carbon Nanotubes With Saccharides: A Possible Route To Biocompatible Composites, Alan Casey, Jonathan Moghal, Gerald Farrell, Hugh Byrne, Gordon Chambers

Conference papers

Inclusion complexes of saccharides and HiPco Carbon Nanotubes (HCNT) were formed, resulting in water soluble complexes. These complexes were then characterised using a variety of spectroscopic techniques. Raman spectroscopy was used to probe changes in the vibrational character of both the host and guest species and also to assess if any selectivity of tube diameter occurred. UV-Vis-NIR and circular dichroic spectroscopies were used to assess the effect of inclusion on the electronic properties of the tubes. Spectroscopic analysis of these species showed clear evidence of an intermolecular interaction between the host material and the HCNT.

Accuracy And Precision Of Age Estimates For Pallid Sturgeon From Pectoral Fin Rays, Keith L. Hurley, Robert J. Sheehan, Roy C. Heidinger May 2004

Accuracy And Precision Of Age Estimates For Pallid Sturgeon From Pectoral Fin Rays, Keith L. Hurley, Robert J. Sheehan, Roy C. Heidinger

Publications

Accurate age information is critical to the biological understanding and management of most fish species, but particularly for species of concern, such as the pallid sturgeon Scaphirhynchus albus. The accuracy and precision of pallid sturgeon age estimates from pectoral fin ray sections has never been established, yet all accumulated age information for the species was collected using this technique. To examine the accuracy and precision of age estimates, 16 pectoral fin ray samples from age-6 pallid sturgeon were obtained from Gavins Point National Fish Hatchery, South Dakota. The fin rays were sectioned, mounted, and independently examined twice by each …
