The Dependence Of All-Atom Statistical Potentials On Structural Training Database, Chi Zhang, Song Liu, Hongyi Zhou, Yaoqi Zhou
The Dependence Of All-Atom Statistical Potentials On Structural Training Database, Chi Zhang, Song Liu, Hongyi Zhou, Yaoqi Zhou
School of Biological Sciences: Faculty Publications
An accurate statistical energy function that is suitable for the prediction of protein structures of all classes should be independent of the structural database used for energy extraction. Here, two high-resolution, low-sequence-identity structural databases of 333 α-proteins and 271 β-proteins were built for examining the database dependence of three all-atom statistical energy functions. They are RAPDF (residue-specific all-atom conditional probability discriminatory function), atomic KBP (atomic knowledge-based potential), and DFIRE (statistical potential based on distance-scaled finite ideal-gas reference state). These energy functions differ in the reference states used for energy derivation. The energy functions extracted from the different structural …

Review Of Bacterial Disease Resistance In Plants: Molecular Biology And Biotechnological Applications By P. Vidhyasekaran, Marty Dickman
Review Of Bacterial Disease Resistance In Plants: Molecular Biology And Biotechnological Applications By P. Vidhyasekaran, Marty Dickman
Department of Plant Pathology: Faculty Publications
The molecular biology of plant-bacterial interactions is a field that continues to provide a wealth of information in the context of infectious diseases of plants. Thus, it is curious that few textbooks on this topic are available. Admittedly, active areas of research change rapidly, and book content can be rendered obsolete prior to publication. Even given this scenario, a textbook that summarizes the development (both conceptually and experimentally) of research strategies, the status of model systems, and future issues is needed. Thus, the timing and need for this broad-based volume, which covers the molecular phytobacteriology, is long overdue. An important …

Universal Primers For The Amplification Of Chloroplast Microsatellites In Grasses (Poaceae), Jim Provan, Pamela M. Biss, Darragh Mcmeel, Sarah Mathews
Faculty Publications
Attempts to design truly universal primers to amplify chloroplast microsatellites have met with limited success due to nonconservation of repeat loci across widely divergent taxa. We have used the complete chloroplast genome sequences of rice, maize and wheat to design five pairs of primers that amplify homologous mononucleotide repeats across the Poaceae (grasses). Sequencing confirmed conservation of repeat motifs across subfamilies and a preliminary study in Anthoxanthum odoratum revealed polymorphism at two loci with a haplotype diversity value of 0.495. These primers provide a valuable tool to study cytoplasmic diversity in this extensively studied and economically important range of taxa.

Kaposi's sarcoma-associated herpesvirus (KSHV) is considered the etiologic agent of Kaposi's sarcoma and several lymphoproliferative disorders. Recently, the KSHV genome was cloned into a bacterial artificial chromosome and used to construct a recombinant KSHV carrying a deletion of the viral interferon regulatory factor gene (F. C. Zhou, Y. J. Zhang, J. H. Deng, X. P. Wang, H. Y. Pan, E. Hettler, and S. J. Gao, J. Virol. 76:6185-6196, 2002). The K8.1 glycoprotein is a structural component of the KSHV particle and is thought to facilitate virus entry by binding to heparan sulfate moieties on cell surfaces. To further address the …

Alu elements are primate-specific members of the SINE (short interspersed element) retroposon family, which comprise ∼10% of the human genome. Here we report the first chromosomal-level comparison examining the Alu retroposition dynamics following the divergence of humans and chimpanzees. We find a twofold increase in Alu insertions in humans in comparison to the common chimpanzee (Pan troglodytes). The genomic diversity (polymorphism for presence or absence of the Alu insertion) associated with these inserts indicates that, analogous to recent nucleotide diversity studies, the level of chimpanzee Alu diversity is ∼1.7 times higher than that of humans. Evolutionarily recent Alu subfamily structure …

The Impact Of Urbanization On Macroinvertebrate Communities Of Creeks Within Western Georgia, Jeniffer Susan Lang
The Impact Of Urbanization On Macroinvertebrate Communities Of Creeks Within Western Georgia, Jeniffer Susan Lang
Theses and Dissertations
Urbanization is a major cause of stream impairment in the United States, altering stream ecological integrity in a variety of ways. While control of point source pollution has largely improved over the last twenty years, the control of non-point source pollution has proved to be more of a challenge. Urbanization in the area surrounding streams has been linked with elevated levels of sediment, heavy metals, organic matter, and nutrients within streams, as well as with other negative effects. Examining the macroinvertebrate communities within streams has proven to be an effective indicator of the effects of urbanization on water quality. This …

Tide, Bouyancy, And Wind-Driven Circulation Of The Charlotte Harbor Estuary: A Model Study, Lianyuan Zheng, Robert H. Weisberg
Marine Science Faculty Publications
The circulation of the Charlotte Harbor (CH) estuary is explored with a primitive equation model that encompasses the estuary and the adjacent West Florida Shelf. Tidal forcing is from the shelf through the inlets. We use the M2, S2, K1, and O1 constituents that account for 95% of the shelf tidal variance. River inflows are by the Peace, Myakka, and Caloosahatchee Rivers at their spring 1998 mean values. Wind effects are considered for upwelling or downwelling favorable winds that are either held constant or allowed to oscillate with varying periodicities. These factors are sequentially added to look at their individual …

The Networking Economic Effects Of Whiteness, Brant T. Lee
American University Law Review
Network economic analysis provides an important and intuitive explanation of racial inequality. In short, Whiteness is Microsoft's Windows operating system, or the QWERTY keyboard, or the standard (non-metric) measurement system, and difficult to dislodge for many of the same reasons. Network effects explain how the establishment of a dominant market standard 1) can be contingent on historical context, 2) does not necessarily derive from superior intrinsic merit, and 3) exhibits strong self-reinforcing characteristics that can maintain the dominance of the standard in perpetuity, even in the absence of any explicit or conscious determination to maintain it. All of these factors …

Recent debate has raised serious questions about the viability of the social and ideological reconstruction of prehistoric culture on the basis of mortuary analysis. In recent years bioarchaeology has gained considerable prominence, underscoring the fact that death, burials, and associated mortuary practices are multifaceted phenomena shaped by biological, social, ideological, and taphonomic factors. Few studies attempting social reconstruction through mortuary analysis, including those of a bioarchaeological character, have adequately addressed this multidimensionality. This study shows that social, ideological, and bioarchaeological reconstruction can be productively pursued through tight integration of a multitude of approaches and perspectives set within a long‐term regional …
Heritability Of Nectar Traits: Why Do We Know So Little?, Randall J. Mitchell
Heritability Of Nectar Traits: Why Do We Know So Little?, Randall J. Mitchell
Biology Faculty Research
Although floral and extrafloral nectar traits are important for plant reproduction and defense, we know little about their genetic basis. Only a handful of studies have quantified heritable variation for nectar traits, primarily in controlled environments that minimize environmental variation. Most such studies have reported strong genetic influences, with heritabilities often >0.35. However, because nectar traits are often very responsive to environmental variation, even substantial amounts of genetic variation may be swamped out in the, field. Environmental variation deserves to be studied in its own right, including exploration of genotype X environment interaction for nectar traits . Most genetic studies of …
Counselors’ Perceptions Of The Effectiveness Of Career Education Programs In Assisting High School Students When Making Career Decisions, Sandra L. Roberts Standish
Counselors’ Perceptions Of The Effectiveness Of Career Education Programs In Assisting High School Students When Making Career Decisions, Sandra L. Roberts Standish
Dissertations
In 1997, the Michigan Department of Career Development unveiled the Michigan Career Preparation System, which provided guidelines and funds for school districts to offer career education opportunities for students. Since high school counselors are oftentimes viewed as the primary provider of careerinformation to students, this study examined their perceptions of Michigan's Career Preparation System and the impact this initiative has had on studentsand educators. To gather this information, a 13-question survey was designed and distributed to a randomly selected group of high school counselors. Theresearch also provided a framework for understanding all of the components of both the Michigan Comprehensive …

The genes in the renin-angiotensin system are important physiologic candidates in studies of the genetic susceptibility to hypertension. Limited information has been available in most studies on the extent of variation in the candidate loci or the modifying effects of different environmental settings. We consequently genotyped 13 polymorphisms at the angiotensin I-converting enzyme (ACE) locus at an average distance of 2 kb in 2776 family members from Nigeria, Jamaica and an African-American community in the US. Allele and haplotype frequencies were similar in the three populations, with modest evidence of European admixture in the US. Two markers were consistently associated …

Athletic Amenorrhea: Prevalence And Awareness Among Female Athletes At Western Michigan University, Michele R. Chupurdia
Athletic Amenorrhea: Prevalence And Awareness Among Female Athletes At Western Michigan University, Michele R. Chupurdia
Masters Theses
Women who participate in competitive sports are under enormous pressure to maintain an extremely low body weight through diet and exercise. While exercise is viewed as widely beneficial to women of all ages, the pressure to succeed in sports by achieving or maintaining an unrealistically low body weight through food restriction and high intensity training may lead some women to develop eating disorders, amenorrhea, and osteoporosis.
The research conducted for this thesis and presented here investigates female college athletes (18-24 years) from Western Michigan University, a Division I school, who are undergoing strenuous training. The goal of this study is …

Staff Mentoring At Dit - A Review Of Four Programmes, Leslie Shoemaker
Conference papers
Staff Mentoring at the Dublin Institute of Technology is quite ambiguous in terms of its definition and purpose, as well as the impact it has with retention issues. The purpose of this paper is to provide a research review regarding the profile of the typical first-year student as well as to compare four current staff-mentoring programmes in DIT Kevin Street.
For the purpose of this paper, a staff mentor is defined as an individual who meets the following criteria:
- he/she has been appointed to this position by his/her department; - their role is to provide ‘support’ to first year …
