Analysis Of Protein Sequences Using Time Frequency And Kolmogorov-Smirnov Methods, Kobby Essien

The plethora of genomic data currently available has resulted in a search for new algorithms and analysis techniques to interpret genomic data. In this two-fold study we explore techniques for locating critical amino acid residues in protein sequences and for estimating the similarity between proteins. We demonstrate the use of the Short-Time Fourier Transform and the Continuous Wavelet Transform together with amino acid hydrophobicity in locating important amino acid domains in proteins and also show that the Kolmogorov-Smirnov statistic can be used as a metric of protein similarity.

Alfalfa is a herbaceous perennial forage crop in the plant family Medicago. Alfalfa is well adapted to growing conditions in South Dakota if a variety with good winter hardiness has been selected. Several vegetative stems are produced from the crown during each growth cycle, and the plant has a deep, branched taproot system that allows it to produce acceptable forage yields, even under relatively dry conditions.
South Dakota is one of the leading alfalfa growing states in the U.S., annually producing more than six million tons of alfalfa hay for all uses.

Procine reproductive and respiratory syndrome virus (PRRSV) is transmitted through semen via natural mating or atrificial insemination. However, the minimal infective dose of PRRSV required to effect transmission through semen is not known. In this study, we induced estrus in PRRSV seronegative gilts and then artificially inseminated these animals with extended, commercial boar semen “seeded” with difference concentrations (2, 20, 200, 2,000, 20,000, 200,000, or 2,000,000 TCID50/50 ml of semen) of the PRRSV isolate SD 92-23983. Infection of gilts by PRRSV was confirmed by weekly bleedings of these animals to detect serconversion using the commercial IDEXX ELISA. All pigs (n=7) …

Context Recently approved drugs may be more likely to have unrecognized adverse drug reactions (ADRs) than established drugs, but no recent studies have examined how frequently postmarketing surveillance identifies important ADRs.

Objective To determine the frequency and timing of discovery of new ADRs described in black box warnings or necessitating withdrawal of the drug from the market.

Mutagenesis Induced By The Tumor Microenvironment: Implications Of Increased Dna Damage And Diminished Dna Repair, Jianling Yuan

Tumors are characterized by microenvironmental heterogeneity, with regions of hypoxia, low pH, and nutrient deprivation. It has been proposed that such conditions may be an important factor contributing to cancer genetic instability. Using a chromosomally based lambda phage shuttle vector as a mutation reporter, we show that growth of cells in hypoxia and/or at low pH results in elevated mutation frequencies in two different reporter genes. To elucidate the mechanism of the tumor microenvironment-induced genetic instability, we first measured the production of DNA damage upon hypoxia and re-oxygenation in culture. Products containing probiotic bacteria are gaining popularity, increasing the importance of their accurate speciation. Unfortunately, studies have suggested that improper labeling of probiotic species is common in commercial products. Species identification of a bank of commercial probiotic strains was attempted using partial 16S rDNA sequencing, carbohydrate fermentation analysis, and cellular fatty acid methyl ester analysis. Results from partial 16S rDNA sequencing indicated discrepancies between species designations for 26 out of 58 strains tested, including two ATCC Lactobacillus strains. When considering only the commercial strains obtained directly from the manufacturers, 14 of 29 strains carried species designations different from those obtained …

Strategic Environmental Policy And International Trade In Asymmetric Oligopoly Markets, Yann Duval, Stephen F. Hamilton

This paper examines optimal cooperative and non-cooperative environmental taxes for the case in which a polluting input is used to produce an internationally-traded finished product. The model allows for terms-of-trade effects under oligopoly and employs a general specification of the environmental damage function that encompasses special cases of local, global, and transboundary externalities. The model has several implications for public finance. For example, inefficiently high environmental taxes may be optimal for a net exporting country in non-cooperative circumstances, as the motive to shift rent by selecting an inefficiently low tax rate is countervailed by the incentive to shift the burden …

The scientific literature documents the efficacy of antibacterial feed additives for weaned pigs. More recently, Feeding therapeutic levels of supplemental zinc (Zn) from zinc oxide (ZnO) stimulated voluntary feed intake and weight gain of young pigs. Over the last decade, research demonstrated that swine diets contianing sub-therapeutic levels of various antibiotics combined with pharmacological levels of copper (Cu) resulted in better performance than when either ingredient was provided individually. In 1982, an additive improvement in performance was found when a sub-therapeutic level (55 mg/kg) of carbodox (CARB) and high level of Cu (125 mg/kg) were provided in combination in a …

Timber harvesting is often proposed as a substitute for stand-replacing wildfire; many feel such a controlled disturbance plays a similar ecological role to the natural disturbance of fire. In order to gain more insight into the soundness of this management approach, ground-dwelling beetles (Coleoptera), grasshoppers, crickets, and allies (Orthoptera), and shrews (Insectivora: Soricidae) were sampled by pitfall trap in recently burned, clearcut, and undisturbed forested plots (controls) near Logan, Utah. Over 200 beetle species from 39 families were included in the study. Nine orthopteran and two shrew species were included as well. Beetle abundance was reduced after burning and clearcutting, …

Phosphoinositides are membrane-associated phospholipids whose inositol head group can be reversibly phosphorylated. PH domains are known to bind phosphoinositides. Yeast PH domains YPR091C and YNL144C were examined for their phosphoinositide binding using two different assays. The YPR091C PH domain bound specifically to PtdIns(4)P and PtdIns(5)P. The YNL144C PH domain did not bind to any phosphoinositide. The absence and the over expression of the YPR091C and YNL144C genes was studied in the yeast. The ypr091CΔ strain grew slower at 37°C. The most direct way to derive risk estimates for residential radon progeny exposure is through epidemiologic studies that examine the association between residential radon exposure and lung cancer. However, the National Research Council concluded that the inconsistency among prior residential radon case-control studies was largely a consequence of errors in radon dosimetry. This paper examines the impact of applying various epidemiologic dosimetry models for radon exposure assessment using a common data set from the Iowa Radon Lung Cancer Study (IRLCS). Analyzing a single data set using multiple RNA informatics programs often requires a file format conversion between each pair of programs, significantly hampering productivity. To facilitate the interoperation of these programs, we propose a syntax to exchange basic RNA molecular information. This RNAML syntax allows for the storage and the exchange of information about RNA sequence and secondary and tertiary structures. The syntax permits the description of higher level information about the data including, but not restricted to, base pairs, base triples, and pseudoknots. Erwinia amylovora dissemination was studied by sampling apple and pear leaves before and after a precipitation event. All pear and apple experiments revealed similar trends for the temporal and spatial nature of E. amylovora. Rain dispersed the bacteria to leaves only a short distance from the infection and survived less than 24 hours on the leaf. An experiment was designed to determine leaf age susceptibility to inoculation by E. amylovora when leaves were subjected to injury types that simulated hail, wind-blown rain, and rain dispersal. Succulent leaves in the hail and rain dispersal treatments were more susceptible to infection …

The detailed examination of two of Shakespeare's female leads, Lady Macbeth and Gertrude, is designed to determine whether or not these particular characters were free from the confines of their society, or if they were content within its oppressive grasp. A combination of Feminist Criticism and New Historicism reveals that Lady Macbeth and Gertrude did not overstep the bounds of their gender, but in fact were suppressed within them. Polyphenic development is thought to play an important role in the evolution of phenotypic diversity and morphological novelties, yet the evolution of polyphenisms has rarely been documented in natural populations. Here we compare the morphologies of male dung beetles (Onthophagus taurus; Coleoptera: Scarabaeidae) from populations introduced to Australia and the eastern United States. Males in this species express two alternative morphologies in response to larval feeding conditions. Males encountering favourable conditions grow larger than a threshold body size and develop a pair of horns on their heads, whereas males that encounter poor conditions do not reach this threshold size and …

Although many ecologists have discounted the possibility of communication between plants, recent work demonstrates that wild tobacco plants with experimentally clipped sagebrush neighbors suffer less leaf herbivory than tobacco controls with unclipped neighbors. In this report, we examine the fitness consequences of resistance induced by eavesdropping. Annual tobacco plants with clipped sagebrush neighbors produced more flowers and seed-bearing capsules than plants with unclipped neighbors although these performance measures varied considerably over the five years of the study. Tobacco plants with clipped neighbors also suffered more frost damage than controls in one year. There was no indication that eavesdropping was more …
