Nanopore detection technology enables nanometer-scale single-molecule detection, yielding valuable insights into analyte molecules' properties such as size, shape, charge, and concentration. Due to its label-free nature, high sensitivity, and real-time capabilities, it finds widespread application in genomics, proteomics, drug discovery, and environmental monitoring. Click chemistry, encompassing the attachment of a probe or substrate to a biomolecule, termed bioconjugation, features the copper-catalyzed azide-alkyne cycloaddition as a quintessential reaction, forming a 5-membered heteroatom ring. This study harnesses this reaction to craft single-strand DNA probes for nanopore testing, leveraging copper's catalytic properties for signal amplification. A healthy gut microbiome is crucial for the development, growth, and health of dairy calves; however, diarrhea in pre-weaned calves is highly prevalent, difficult to treat, and causes detrimental effects to the dairy industry. This study characterized early gut microbiota using longread-based 16S rRNA gene sequencing and investigated its associations with calf diarrhea and colostrum microbiota. The full-length 16S rRNA gene was amplified and sequenced on a Nanopore sequencer. We identified shared bacterial species in colostrum and calf feces, whose abundance in calf feces reduced with age. Catfish aquaculture remains the largest sector of the U.S. aquaculture industry, grossing ~$447 million in sales in 2022. Producers are plagued by annual losses associated with the trematode Bolbophorus damnificus. Management focuses on controlling the snail intermediate hosts using copper sulfate. Herein, the effects of copper on larval stages of the trematode Drepanocephalus spathans and Austrodiplostomum compactum eggs were investigated. Results indicate copper treatments currently used to control snails are ineffective at precluding hatching of trematode eggs. Higher doses prevented trematode eggs from hatching, although these levels are likely impractical in a commercial setting. A second study investigated the effects …

This project focuses on the Yellow Fever Cemetery of Grenada, Mississippi through geophysical and biological methods. A ground penetrating radar survey was conducted to investigate the landscape and burial patterns in relation to the use of the cemetery throughout high periods of mortality such as a yellow fever epidemic. Additionally, biological methods were used in the analysis of an individual recovered as part of a salvage archaeology event from the cemetery. Evolving Community Preparedness: Analysis Of United States Pandemic Health Disaster Readiness, Jessy Rugeyo

The COVID-19 pandemic has shown substantial gaps in counties' preparedness and response capacity across the United States. This study analyzes the relationship between county-level pandemic preparedness and confirmed COVID-19 cases using secondary data from the FEMA's National Household Survey (NHS) and county-level COVID-19 data from the CDC. The data show a negative relationship between preparedness levels and COVID-19 positive rates, highlighting the necessity of proactive readiness measures. Individual risk assessment, motivation for preparedness, and socioeconomic variables have a major influence on confirmed cases. Eukaryotic cells are highly heterogeneous. These cells are arranged into different compartments, carrying out separate functions and facilitating biological processes. Proteins are the effector biomolecules targeted to subcellular locations that help fulfill specific tasks in living organisms. Spatial proteomics can help unravel molecularly how protein abundance and localization are altered in cells, which is not feasible in traditional bulk-scale proteomics. Four-membered cyclic amides, commonly known as β-lactams, have played a crucial role in drug discovery research since its discovery by Alexander Fleming in 1928 from Penicillium notatum. Perfluorooctane sulfonate (PFOS) are widely used for industrial and commercial purposes and have received increasing attention due to their adverse effects on health. This thesis investigates the relationship between PFOS exposure and blood glucose levels, considering potential confounding factors. Regression analysis was conducted on a dataset comprising demographic, lifestyle, and biomarker data from a diverse population sample. Sex exhibited a significant role, with females demonstrating an 11.77% increase in blood glucose levels in response to PFOS exposure compared to males, supported by a p-value of 1.04 × 109. The ability to integrate sample processing and analysis into a single platform is a key benefit of microfluidic technologies. This dissertation describes the design and fabrication two types of microfluidic devices developed to enhance membrane-based biosensors. First is a device for collecting particles into a highly confined region, locally enhancing their concentration. We review the problem of a system-level balanced scheduling scenario. A hospital clinic has a queue for patients needing care. After being seen in clinic, many require follow-up surgery, for which they also wait in a queue. The rate-limiting factor is physician availability for both clinic visits and surgical cases. Streptococcus pneumoniae (pneumococcus) is a Gram positive opportunistic bacterium that is a primary cause of pneumonia in young children and immunocompromised individuals. This microorganism colonizes the nasopharynx of all age groups and health levels and is easily transmitted through respiratory droplets or aerosols. Bovine respiratory disease (BRD) is the leading cause of morbidity in feeder and stocker cattle, resulting in large impacts on economics of stocker and feedlot operations. One of the most effective means of controlling BRD is the mass administration of antimicrobials (AM) at arrival or “metaphylaxis”, potentially leading to increased antimicrobial resistance (AMR). The end of the Bronze Age was a tumultuous period throughout the Mediterranean, seeing the fall of the major palatial economy in Greece. This project seeks to reconstruct the lived experiences of individuals interred at the Nikoleika cemetery in eastern Achaea, utilizing a variety of methods to analyze biological profiles and pathological conditions. Through the analysis of the 55 burials of Chamber Tomb Four, it was found that low levels of pathology and the presence of locally-produced goods may emphasize the self-sufficient nature of Achaea during the Bronze Age. One of the most impactful challenges beef cow-calf producers face is the need to optimize reproductive efficiency. The ability of a veterinarian to identify potential sources of reproductive inefficiency is a valuable service they can offer. The breeding soundness evaluation (BSE) is one tool veterinarians use to identify subfertile bulls prior to use. This body of research shows that producers who have a defined breeding season have higher odds of hiring a veterinarian to perform BSEs, and that as breeding season length decreases, the probability of a management strategy that uses BSEs being profitable increases. Avian pathogenic Escherichia coli (APEC) causes a wide range of diseases in chickens called colibacillosis, resulting a substantial economic loss to the poultry industry. This dissertation aims at addressing this disease by exploring key virulence-associated genes (VAGs), swarming motility (SM), and multi-locus sequence types (MLST) of E. coli isolates obtained from colibacillosis-infected or asymptomatic commercial hens. Secondly, by classifying the E. coli isolates into different virulence categories based on the presence of five key VAGs [iroN, ompT, hlyF, iutA, and iss].
