Tadkb:Family Classification And A Knowledge Base Of Topologically Associating Domains, Tong Liu, Jacob Porter, Chenguang Zhao, Hao Zhu, Nan Wang, Zheng Sun, Yin-Yuan Mo, Zheng Wang

Faculty Publications

Background: Topologically associating domains (TADs) are considered the structural and functional units of the genome. However, there is a lack of an integrated resource for TADs in the literature where researchers can obtain family classifications and detailed information about TADs.

Results: We built an online knowledge base TADKB integrating knowledge for TADs in eleven cell types of human and mouse. For each TAD, TADKB provides the predicted three-dimensional (3D) structures of chromosomes and TADs, and detailed annotations about the protein-coding genes and long non-coding RNAs (lncRNAs) existent in each TAD. Besides the 3D chromosomal structures inferred by population …

The evolution of a mechanically resilient epidermis was a key adaptation in the transition of amniotes to a fully terrestrial lifestyle. Skin appendages usually form via a specialized type of programmed cell death known as cornification which is characterized by the formation of an insoluble cornified envelope (CE). Many of the substrates of cornification are encoded by linked genes located at a conserved genetic locus known as the epidermal differentiation complex (EDC). Loricrin is the main protein component of the mammalian CE and is encoded for by a gene located within the EDC. Recently, genes resembling mammalian loricrin, along with …

The objective of this work was to fabricate a rigid, resorbable and osteoconductive scaffold by mimicking the hierarchical structure of the cortical bone. Aligned peptide-functionalize nanofiber microsheets were generated with calcium phosphate (CaP) content similar to that of the natural cortical bone. Next, the CaP-rich fibrous microsheets were wrapped around a microneedle to form a laminated microtube mimicking the structure of an osteon. Then, a set of the osteon-mimetic microtubes were assembled around a solid rod and the assembly was annealed to fuse the microtubes and form a shell. Next, an array of circular microholes were drilled on the outer …

Establishment Of Listeria Monocytogenes In The Gastrointestinal Tract, Morgan L. Davis, Steven C. Ricke, Janet R. Donaldson

Faculty Publications

Listeria monocytogenes is a Gram positive foodborne pathogen that can colonize the gastrointestinal tract of a number of hosts, including humans. These environments contain numerous stressors such as bile, low oxygen and acidic pH, which may impact the level of colonization and persistence of this organism within the GI tract. The ability of L. monocytogenes to establish infections and colonize the gastrointestinal tract is directly related to its ability to overcome these stressors, which is mediated by the efficient expression of several stress response mechanisms during its passage. This review will focus upon how and when this occurs and how …

© 2019 Boudreau, Poulev, Ribnicky, Raskin, Rathinasabapathy, Richard and Stephens. Adipocytes are important players in metabolic health and disease, and disruption of adipocyte development or function contributes to metabolic dysregulation. Hence, adipocytes are significant targets for therapeutic intervention in obesity and metabolic syndrome. Plants have long been sources for bioactive compounds and drugs. In previous studies, we screened botanical extracts for effects on adipogenesis in vitro and discovered that an ethanolic extract of Artemisia scoparia (SCO) could promote adipocyte differentiation. To follow up on these studies, we have used various separation methods to identify the compound(s) responsible for SCO's adipogenic …

Identifying And Using Driver Nodes In Temporal Networks, Babak Ravandi, Fatma Mili, John Springer Mar 2019

Identifying And Using Driver Nodes In Temporal Networks, Babak Ravandi, Fatma Mili, John Springer

Faculty Publications

In many approaches developed for defining complex networks, the main assumption is that the network is in a relatively stable state that can be approximated with a fixed topology. However, in several applications, this approximation is not adequate because a) the system modeled is dynamic by nature, and b) the changes are an essential characteristic that cannot be approximated. Temporal networks capture changes in the topology of networks by including the temporal information associated with their structural connections, i.e., links or edges. We focus here on controllability of temporal networks, that is, the study of steering the state of a …

Stochastic Modeling Reveals How Motor Protein And Filament Properties Affect Intermediate Filament Transport, J. C. Dallon, Cecil Leduc, Sandrine Etienne-Manneville, Stephanie Portet Mar 2019

Stochastic Modeling Reveals How Motor Protein And Filament Properties Affect Intermediate Filament Transport, J. C. Dallon, Cecil Leduc, Sandrine Etienne-Manneville, Stephanie Portet

Faculty Publications

Intermediate filaments are a key component of the cytoskeleton. Their trans- port along microtubules plays an essential role in the control of the shape and structural organization of cells. To identify the key parameters responsible for the control of intermediate filament transport, we generated a model of elastic filament transport by microtubule-associated dynein and kinesin. The model is also applicable to the transport of any elastically-coupled cargoes. We inves- tigate the effect of filament properties such as number of motor binding sites, length, and elasticity on motion of filaments. Additionally, we consider the ef- fect of motor properties, i.e. off …

Human cells, when exposed to both real and simulated microgravity (s-µg), form 3D tissue constructs mirroring in vivo architectures (e.g., cartilage, intima constructs, cancer spheroids and others). In this study, we exposed human foetal osteoblast (hFOB 1.19) cells to a Random Positioning Machine (RPM) for 7 days and 14 days, with the purpose of investigating the effects of s-µg on biological processes and to engineer 3D bone constructs. RPM exposure of the hFOB 1.19 cells induces alterations in the cytoskeleton, cell adhesion, extra cellular matrix (ECM) and the 3D multicellular spheroid (MCS) formation. In addition, after 7 days, it influences …

We sought to determine whether black-white gap in mortality exists among hospitalized HIV-positive patients in the United States (US). We hypothesized that in-hospital mortality (IHM) would be similar between black and white HIV-positive patients due to the nationwide availability of HIV services. Our analysis was restricted to hospitalized HIV-positive patients (15-49 years). We used the National Inpatient Sample (NIS) that covered the period from January 1, 2002 to December 31, 2014. We employed joinpoint regression to construct temporal trends in IHM overall and within subgroups over the study period. We applied multivariable survey logistic regression to generate adjusted odds ratios (OR) …

Cross-Shelf Habitat Shifts By Red Snapper (Lutjanus Campechanus) In The Gulf Of Mexico, Michael A. Dance, Jay R. Rooker

Faculty Publications

Habitat shifts that occur during the life cycles of marine fishes influence population connectivity and structure. A generalized additive modeling approach was used to characterize relationships between environmental variables and the relative abundance of red snapper Lutjanus campechanus over unconsolidated substrate on the continental shelf (< 150 m) of the U.S. Gulf of Mexico (GoM) at three different life stages: juvenile (age-0, < 125 mm FL), sub-adult (age-1-2, 125–300 mm FL), and adult (age-2+, >300 mm FL). Fisheries independent data (2008–2014) were used to develop separate models for both the eastern and western GoM, and final models were used to predict the relative availability of suitable habitat for each life stage across the two regions. Predictor variables included in final models varied by age class and region, with …

Copyright © 2019 American Society for Microbiology. All Rights Reserved. Species within the genus Burkholderia exhibit remarkable phenotypic diversity. Genomic plasticity, including genome reduction and horizontal gene transfer, has been correlated with virulence traits in several species. However, the conservation of virulence genes in species otherwise considered to have limited potential for infection suggests that phenotypic diversity may not be explained solely on the basis of genetic diversity. Instead, differential organization and control of gene regulatory networks may underlie many phenotypic differences. In this review, we evaluate how regulation of gene expression by members of the multiple antibiotic resistance regulator …

Faculty Publications

The discovery of potent natural and ecofriendly pesticides is one of the focuses of the agrochemical industry, and plant species are a source of many potentially active compounds. We describe the bioassay-guided isolation of antifungal and phytotoxic compounds from the ethyl acetate extract of Ambrosia salsola twigs and leaves. With this methodology, we isolated and identified twelve compounds (four chalcones, six flavonols and two pseudoguaianolide sesquiterpene lactones). Three new chalcones were elucidated as (S)-beta-Hydroxy-2,3,4,6'-tetrahydroxy-5-methoxydihydrochalcone (salsolol A), (S)-beta-Hydroxy-2',4,4',6'-tetrahydroxy-3-methoxydihydrochalcone (salsolol B), and (R)-alpha, (R)-beta-Dihydroxy-2,3,4,4,6'-pentahydroxydihydrochalcone (salsolol C) together with nine known compounds: balanochalcone, six quercetin derivatives, confertin, and neoambrosin. Chemical structures were determined …

The Aqueous Environment As An Active Participant In The Protein Folding Process, Michal Brylinski Mar 2019

The Aqueous Environment As An Active Participant In The Protein Folding Process, Michal Brylinski

Faculty Publications

Existing computational models applied in the protein structure prediction process do not sufficiently account for the presence of the aqueous solvent. The solvent is usually represented by a predetermined number of H2O molecules in the bounding box which contains the target chain. The fuzzy oil drop (FOD) model, presented in this paper, follows an alternative approach, with the solvent assuming the form of a continuous external hydrophobic force field, with a Gaussian distribution. The effect of this force field is to guide hydrophobic residues towards the center of the protein body, while promoting exposure of hydrophilic residues on its surface. …

© 2018 The Royal Entomological Society Pesticides are used worldwide to control arthropod parasites in cattle herds. The indiscriminate and/or inappropriate use of pesticides without veterinary guidance is a reality in several countries of South America. Improper pesticide use increases the chances of contamination of food and the environment with chemical pesticides and their metabolites. Reduction of these contamination events is an increasing challenge for those involved in livestock production. The horn fly, Haematobia irritans (Linnaeus) (Diptera: Muscidae), is one of the most economically important parasites affecting cattle herds around the world. As such, horn fly control efforts are often …

© 2019 the American Physiological Society. previously showed that mice deficient in apo-ptosis signal-regulating kinase-1 (ASK1) were partially protected against ventilator-induced lung injury. Because ASK1 can promote both cell death and inflammation, we hypothesized that ASK1 activation regulates inflammasome-mediated inflammation. Mice deficient in ASK1 expression (ASK1 +/+ ) exhibited significantly less inflammation and lung injury (as measured by neutrophil infiltration, IL-6, and IL-1β) in response to treatment with inhaled lipopolysaccharide (LPS) compared with wild-type (WT) mice. To determine whether this proinflammatory response was mediated by ASK1, we investigated inflammasome-mediated responses to LPS in primary macrophages and bone marrow-derived macrophages (BMDMs) …

Magnetic Properties Of Feni3 Nanoparticle Modified Pinus Radiata Wood Nanocomposites, Li Li Wang, Na Li, Tiqi Zhao, Bin Li, Yali Ji

Faculty Publications

Magnetic FeNi3 nanoparticles were synthesized in the internal structure of wood through an in situ fabrication approach. The morphology, crystalline phase and chemical composition of the FeNi3 modified wood was investigated by X-ray powder diffraction (XRD), Fourier transform infrared (FTIR) spectroscopy, scanning electron microscopy (SEM) with energy-dispersive X-ray (EDX) analysis and X-ray photoelectron spectroscopy (XPS). SEM confirmed that the magnetic nanoparticles were densely dispersed in the wood matrix. The magnetic hysteresis loops showed that the magnetism of composites is dependent on the amount of FeNi3 loading. The saturation magnetization of magnetic wood increases from 6.3 to 10.8 emu/g with an …

Rapid Daily Change In Surface Water Pco 2 And Co 2 Evasion: A Case Study In A Subtropical Eutrophic Lake In Southern Usa, Y. Jun Xu, Zhen Xu, Rongjie Yang

Faculty Publications

Evasion of carbon dioxide (CO 2 ) from lakes is a significant component in the continental carbon balance, but most current CO 2 evasion estimates ignore daily CO 2 fluctuations. To test the hypothesis that partial pressure of CO 2 (pCO 2 ) and CO 2 evasion vary throughout a day due to biological processes driven by solar radiation, we conducted in-situ pCO 2 and ambient water measurements over eleven 10-h periods in a subtropical, eutrophic shallow lake from November 2017 to May 2018. In-situ measurements were performed at 7:00, 10:00, 14:00, and 17:00 Central Standard Time of the United …

Applications Of Unmanned Aerial Vehicles To Survey Mesocarnivores, Jacob D. Bushaw, Kevin M. Ringelman, Frank C. Rohwer

Faculty Publications

With the widespread extirpation of top predators over the past two centuries, mesocarnivores play an increasingly important role in structuring terrestrial trophic webs. However, mesocarnivores are difficult to survey at a population level because their widely spaced territories and nocturnal behavior result in low detection probability. Existing field survey techniques such as track plates and motion-sensitive camera traps are time-consuming and expensive, and yet still yield data prone to systematic errors. Unmanned Aerial Vehicles (UAVs) have recently emerged as a new tool for conducting population surveys on a wide variety of wildlife, eclipsing the efficiency and even accuracy of traditional …

Membrane association is a hallmark of the genome replication of positive-strand RNA viruses [(+)RNA viruses]. All well-studied (+)RNA viruses remodel host membranes and lipid metabolism through orchestrated virus-host interactions to create a suitable microenvironment to survive and thrive in host cells. Recent research has shown that host lipids, as major components of cellular membranes, play key roles in the replication of multiple (+)RNA viruses. This review focuses on how (+)RNA viruses manipulate host lipid synthesis and metabolism to facilitate their genomic RNA replication, and how interference with the cellular lipid metabolism affects viral replication.

HPRT is a housekeeping enzyme involved in recycling guanine and inosine in the purine salvage pathway. As a housekeeping gene, HPRT has been widely used as an endogenous control for molecular studies evaluating changes in gene expression. Yet, recent evidence has shown that HPRT exhibits high variability within malignant samples. We designed this study to determine whether this observed upregulation is consistently found, therefore rendering hprt an unsuitable normalization control in cancer. Utilizing protein and RNA-seq expression, we found that malignant and normal patient samples vary significantly both within the same tissue type and across organ sites. Upon staining for …

We report the results of an experimental study of electron ionization of large helium nanodroplets doped with formic acid (FA). Several homologous series of cluster anions are observed, including [FAn-H]−, undissociated FAn−, and these ions complexed with one or more H2O. Some major features resemble those observed upon sputtering of frozen FA films but they differ significantly from results obtained by electron attachment to bare FA clusters in the gas phase. The FAn− and (H2O)[FAn-H]− series show abrupt onsets above n = 2 and 5, respectively. A prominent resonance in the anion yield occurs at 22.5 eV due to the …
