High-Throughput Genomic/Proteomic Studies: Finding Structure And Meaning By Similarity, George Sidney Davidson

The post-genomic challenge was to develop high-throughput technologies for measuring genome scale mRNA expression levels. Analyses of these data rely on computers in an unprecedented way to make the results accessible to researchers. My research in this area enabled the first compendium of microarray experiments for a multi-cellular eukaryote, Caenorhabditis elegans. Prior to this research approximately 6% of the C. elegans genome had been studied, and little was known about global expression patterns in this organism. Here I cluster data from 553 different microarray experiments and show that the results are stable, statistically significant and highly enriched for specific biological …

We analyze duplicate genes in a yeast, Saccharomyces cerevisiae with the aim of determining a genes history and to observe that gene in its genomic context. In Chapter 2 we show that the fate of a duplicate gene pair is in part determined by its genome location. Moreover, we show that for two classes of duplicate genes, resulting from either small-scale duplication or whole-genome duplication, this fate can often be assessed by measuring the patterns of asymmetry in the sequence divergence of the genes in question. Theorists and researchers who examine the evolutionary ecology of mating dynamics consider two primary forces, intrasexual and intersexual, as important pressures of selection. Bilateral symmetry and, more controversially, hormone markers in many species, impart information that has been found to influence some aspects of intersexual selection. Both symmetry, as a sign of developmental stability, and hormone markers (i.e., testosteronized traits as cues of immunocompetence) have been classically treated as signals of genetic fitness (Moller & Swaddle, 1997; Hamilton & Zuk, 1982), although neither are consistently shown to correlate with increased mating success. Numerous epidemiology studies demonstrate that acute increases in air pollutants correlate with an increase in cardiovascular disease-related mortality. The pollutant diesel exhaust (DE) has been shown to impair both flow-mediated and agonist-induced dilation of the brachial artery, used as a surrogate for coronary artery function. It is speculated that enhanced sensitivity to the endogenous vasoconstrictor ET-1 impairs cardiac blood flow and contributes to the immediate onset of myocardial ischemia and infarction in humans following DE exposure. In addition, impaired endothelium-dependent dilation can be improved with the restoration of nitric oxide (NO) synthase (NOS) activity. We therefore sought to determine the …

One of the components that obstruct the airway in asthma is the sudden and increased secretion of mucus from metaplastic mucous cells in small airways. Because previous studies have shown that the resolution of mucous cell metaplasia (MCM) during prolonged exposure of mice to allergen is mediated by IFN gamma and the Bcl-2 family of proteins, we investigated the regulation and the role of a pro-apoptotic BH3 domain-only protein, Bmf, in airway epithelial cells (AECs) treated with IFN gamma. We hypothesize that Bmf is crucial for IFN gamma-induced cell death. Our findings show that IFN gamma suppressed Bmf expression in …

Polycyclic aromatic hydrocarbons (PAHs) and arsenic are both toxic contaminants that are widely distributed in the environment. Previous studies have shown that certain levels of PAHs and arsenic exposure individually can lead to immune suppression and carcinogenesis. Co-exposures to these two classes of chemicals are commonly seen in the environment. However, no previous studies have evaluated the immunotoxicity following simultaneous exposure to both arsenic and PAHs. c-myb encodes a transcription factor and is the cellular parent of the v-myb oncogene, which causes acute myeloid leukemia in chickens and mice. Truncation or deletion can unmask the oncogenic potential of the human c-myb gene and recent reports have established that the human c-myb locus is subject to translocation and duplication in human pediatric T-ALL. c-Myb is expressed in all proliferating hematopoietic progenitor cells and has been implicated in some solid tumors, such as breast and colon. Subspecies B1 human adenoviruses (HAdVs) are important causes of acute respiratory disease in pediatric and military recruit populations. Although extensive epidemiological data document the genetic diversity of these human pathogens, little is known about the relevance of this genetic diversity on the pathogenesis and fitness of subspecies B1 HAdVs. Additionally, the unique molecular biology of these pathogens is understudied compared to the species C HAdV serotypes 2 and 5. Mexican immigrants throughout the southwestern United States have physically transformed the landscape, and these trans-formed places often result in spaces that foster socialization and assert cultural identity. This study investigated the communicative dialectical tensions and paradoxical situations faced by Native researchers in the academy and in research with their own communities or with other Native communities. Thematic analysis was conducted on narratives from 12 semi-structured interviews from participants across the country. Three major themes emerged regarding communicative struggles for the participants when conducting research with Native communities: a dialectic of insider/outsider; challenge of developing positive communication; and concerns of appropriate and inappropriate behavior. Mercury (Hg), cadmium (Cd), and zinc (Zn) in the environment are all of toxicological and environmental concern, and the pollution of natural waters by any of these three elements is most serious. Mercury is the most environmentally concerning of the three because of the neurotoxin species monomethylmercury produced in aquatic systems through the methylation of Hg2+ by aquatic microorganisms. An important chemical process in natural waters that limits the availability of mercury for methylation is the binding of Hg(II) by natural organic matter (NOM). The study examines how the U.S. print news media discursively represented the civil war that raged from 1983-2005 between southern Sudan and the central government in the north over the tenures of three successive war-time Sudanese administrations. The study was situated within the broader theoretical umbrella of cultural studies. In this thesis we do a comparative study of diffusive models with non-diffusive models, looking at the effect movements in the form of simple diffusion have on the spreading of infectious diseases. This study is undertaken within the context of the SI and SIR models, two of the most fundamental models for the propagation of infectious diseases. The diffusive SI and SIR models are supplemented with no flux boundary conditions to insure meaningful comparison of the populations predictions. The effects of alcohol on white matter integrity were investigated in a sample of 12 individuals with current alcohol dependence or abuse (AUD-C), 9 individuals with alcohol dependence in remission (AUD-R) for at least one year, and 16 healthy control (HC) participants matched to alcohol groups on age, sex, and smoking status. Magnetic resonance imaging (MRI) and neuropsychological data were collected. Diffusion tensor imaging (DTI) data was analyzed using tract-based spatial statistics (TBSS). In response to cortical injury, adult neural stem cells (NSC) in the subventricular zone (SVZ) proliferate, and generate new neurons & glia that migrate towards injured areas. Thus, they may potentially be harnessed for neural repair. This thesis presents a framework that addresses these problems by virtual reality. The computer gaming industry has made unparalleled advances in computer graphics and dynamic and kinematic modeling. This project combines interdisciplinary conversations within the field of communication to examine environmental meaning systems and communication practices in the context of forest environmental education. Due to concerns over children's environmental alienation, there has been a continued push toward place-based environmental education. One such venture is the North Carolina Educational State Forest system (NCESF), where educators bring K-12 students into forests to help them reconnect with nature, expand environmental knowledge, and tackle what has been recently termed "nature-deficit disorder." During the second week of June 2010, the UNM Masters of Water Resources students, staff, and collaborators studied the Cimarron River watershed from its head waters above Eagle Nest Lake to its confluence with the Canadian River near Taylor Springs, NM, and the Maxwell National Wildlife Refuge(NWR)near Maxwell, NM. He has met with Argentine President Nestor Kirchner and Brazilian President Luiz Inacio Lula da Silva to begin a preliminary-planning process for the megapipeline, although energy-industry analysts have expressed doubts about the economic viability of such a gigantic project and environmental groups have fears that its construction would damage the Amazonian ecosystem. The challenges faced by local, national, and global communities in an ever-changing world have continued to grow as we complete the first decade of the 21st century. The doctoral students writing this book undertook the effort with advocacy for disenfranchised populations in mind. This compilation illuminates the challenges and gaps in access to health care confronted by a wide range of people, from overweight children, lesbians, and Native Americans to individuals in rural communities in Papua New Guinea. As the reader can readily see, we are a group of students with wide-ranging experiences and interests.
