Development And Characterization Of A Decellularized Neuroinhibitory Scaffold Containing Matrix Bound Nanovesicles, Logan Piening Dec 2021

Development And Characterization Of A Decellularized Neuroinhibitory Scaffold Containing Matrix Bound Nanovesicles, Logan Piening

Department of Agricultural and Biological Systems Engineering: Dissertations, Theses, and Student Research

Chronic low back pain (LBP) is a leading cause of disability but treatments for LBP are limited. Degeneration of the intervertebral disc leads to loss of neuroinhibitory sulfated glycosaminoglycans (sGAGs) which allows nerves from dorsal root ganglia (DRG) to grow into the core of the disc, leading to pain. Current treatments for LBP involve drugs that do not target the source of the pain and lack long term efficacy or use invasive surgeries with high complication rates. Treatment with a decellularized tissue scaffold that contains neuroinhibitory components may inhibit nerve growth and prevent disc-associated LBP. Here, a decellularized nucleus pulposus …

Soil Microbial Community Dynamics In Response To Prescribed Extreme Fires Following Juniperus Virginiana Invasion In The Loess Canyons Of Nebraska, Julie A. Fowler Dec 2021

Soil Microbial Community Dynamics In Response To Prescribed Extreme Fires Following Juniperus Virginiana Invasion In The Loess Canyons Of Nebraska, Julie A. Fowler

School of Natural Resources: Dissertations, Theses, and Student Research

In Nebraska and other regions of the Great Plains, the conifer Juniperus virginiana (eastern redcedar) is converting grasslands to dense woodlands. This is driven by the interacting drivers of fire suppression, altered grazing regimes, climate change and other anthropogenic factors, impacting the provisioning of ecosystem services. This vegetation state transition modifies water resource regulation and biogeochemical cycles leading to altered edaphic properties including soil microbial community composition. To restore these grasslands and control J. virginiana spread, prescribed extreme burns are implemented as a management tool through local prescribed burn associations. We hypothesized that the alternative state transition to dense J. …

The Centennial Of The Pecking Order: Current State And Future Prospects For The Study Of Dominance Hierarchies, Eli D. Strauss, James P. Curley, Daizaburo Shizuka, Elizabeth A. Hobson Dec 2021

The Centennial Of The Pecking Order: Current State And Future Prospects For The Study Of Dominance Hierarchies, Eli D. Strauss, James P. Curley, Daizaburo Shizuka, Elizabeth A. Hobson

School of Biological Sciences: Faculty Publications

A century ago, foundational work by Thorleif Schjelderup-Ebbe described a ‘pecking order’ in chicken societies, where individuals could be ordered according to their ability to exert their influence over their group-mates. Now known as dominance hierarchies, these structures have been shown to influence a plethora of individual characteristics and outcomes, situating dominance research as a pillar of the study of modern social ecology and evolution. Here, we first review some of the major questions that have been answered about dominance hierarchies in the last 100 years.Next,we introduce the contributions to this theme issue and summarize howthey provide ongoing insight in …

Use Of Attractant And Repellent Semiochemicals To Manage Stable Fly (Stomoxys Calcitrans (L.)) Populations On Pastured Cattle Using A Push–Pull Strategy, Alexander Thomas Lehmann Dec 2021

Use Of Attractant And Repellent Semiochemicals To Manage Stable Fly (Stomoxys Calcitrans (L.)) Populations On Pastured Cattle Using A Push–Pull Strategy, Alexander Thomas Lehmann

Department of Entomology: Dissertations, Theses, and Student Research

Stable flies (Diptera: Muscidae) are major economic pests of pastured cattle. Their feeding activity causes billions of dollars of damage to the cattle industry. This project investigated the management of stable flies on pastured cattle using a novel Push-Pull treatment in field trials. The repellent Push treatment, a hydrogenated coconut oil containing approximately 70% of C8, C10, and C12 fatty acids in a starch-pectin water formulation, was applied to the animals weekly. The Pull component was a stable fly trap augmented with an attractant (m-cresol). Permethrin and untreated controls were used as comparisons. Both permethrin and Push-Pull treatments reduced stable …

Well-Being In Metropolitan Nebraska: 2021 Nebraska Metro Poll Results, Rebecca J. Vogt, Heather Akin, Cheryl A. Burkhart-Kriesel, Bradley Lubben, L. J. Mcelravy, Timothy Meyer, Steven A. Schulz

Nebraska Rural Poll

Most metropolitan Nebraskans believe they are better off than they were five years ago, are better off compared to their parents when they were their age and will be better off ten years from now. However, certain groups are more likely to be optimistic about their current situation and their expected future. Persons with higher household incomes are more likely than persons with lower incomes to think they are better off compared to five years ago, are better off compared to their parents when they were their age and will be better off ten years from now. And, persons with …

Towards A More Comprehensive Understanding Of Wild Pig (Sus Scrofa) Impacts On Agricultural Producers: Insights From A Texas Case Study, Keith M. Carlisle, Nicole Didero, Sophie Mckee, Julie Elser, Stephanie A. Shwiff

United States Department of Agriculture Wildlife Services: Staff Publications

This research investigates the impacts of invasive wild pigs (Sus scrofa Linneaus) on agricultural producers in Texas, with the aim of identifying and describing all categories of wild pig impacts and quantifying the extent of producers’ over- or underestimation of their total wild pig-related costs in 2018, as compared to calculations based upon data subsequently provided by the producers about individual wild pig-related costs and losses. Based on interviews with 23 producers in 16 Texas counties, we identified more than 20 discrete categories of negative impacts and negligible positive impacts associated with wild pigs. Among them were categories that have …

Growth Likely In A Time Of Uncertainty, Eric Thompson Dec 2021

Growth Likely In A Time Of Uncertainty, Eric Thompson

Business in Nebraska

The United States economy continues to recover from the recession which occurred during March and April of 2020. Demand has been strong for both goods and services. At the same time, supply constraints are a concern in the economy, contributing to both higher prices and in some cases lost production within industries. Supply constraints are evident in both inputs (supplies) and labor. Labor force growth has been anemic in the last two years given slow population growth and a roughly 2 percent decline in the labor force participation rate. Looking forward, the baseline outlook is for the U.S. economic recovery …

Examining the multitude of influences on the development of adolescent stress responses, especially among low-income families, is a critical and understudied topic in the field. The current study examined cortisol attunement between adolescent girls and parents (mostly mothers) from predominantly low-income, single parent, ethnic minority families before and after an in-laboratory disagreement discussion task. The sample consisted of 118 adolescents (Mage = 13.79 years, 76.3% ethnic minorities, 23.7% European Americans) and primary caregivers (Mage = 40.62 years; Mdn yearly income = $24,000; 43.2% single parents; 50% living below poverty line). We investigated oxytocin receptor (OXTR rs53576) …

Natural Asset-Based Community Development In The Nebraska Community Foundation Network, Kristen Ohnoutka Dec 2021

Natural Asset-Based Community Development In The Nebraska Community Foundation Network, Kristen Ohnoutka

Community and Regional Planning Program: Theses

As rural communities explore new ways to stimulate growth and development in their place, one of the biggest challenges they face is reinventing what rural community development is and has been. The conventional way of thinking goes communities must attract new businesses to attract new workers to grow a community’s population. However, population growth and industry attraction are not always equivalent to progress, especially not in rural communities. For decades, rural communities have withstood the boom and bust of industry and economy, whether it be agricultural, industrial, manufacturing, etc. These industries and more have demanded the extraction of rural communities’ …

Complete Modeling Of The Chondrogenic Environment Under Continuous Low-Intensity Ultrasound, Heather Newell

Department of Chemical and Biomolecular Engineering: Dissertations, Theses, and Student Research

Articular cartilage is an avascular tissue that requires therapeutic intervention methods. This work answers the following: determine transducer operation to optimize the bioeffects; calculate the magnitude of pressure exerted on chondrocytes at an injury site; and confirm the theoretical findings by an animal model.

Earlier work has shown that cellular response to US is maximized at the resonance frequency of the cells. Resonance frequencies were calculated for chondrocytes in various layers. The latter configuration closest resembles in vivo conditions and the resonance occurred at 3.8±0.3 . The 3D model of US propagation in a rabbit knee was constructed from MRIs …

Lasting Consequences Of Psyllid (Bactericera Cockerelli L.) Infestation On Tomato Defense, Gene Expression, And Growth, Kyle Harrison, Azucena Mendoza-Herrera, Julien Gad Levy, Cecilia Tamborindeguy Dec 2021

Lasting Consequences Of Psyllid (Bactericera Cockerelli L.) Infestation On Tomato Defense, Gene Expression, And Growth, Kyle Harrison, Azucena Mendoza-Herrera, Julien Gad Levy, Cecilia Tamborindeguy

United States Department of Agriculture-Agricultural Research Service / University of Nebraska-Lincoln: Faculty Publications

Background: The tomato psyllid, Bactericera cockerelli Šulc (Hemiptera: Triozidae), is a pest of solanaceous crops such as tomato (Solanum lycopersicum L.) in the U.S. and vectors the disease-causing pathogen ‘Candidatus Liberibacter solanacearum’. Currently, the only effective strategies for controlling the diseases associated with this pathogen involve regular pesticide applications to manage psyllid population density. However, such practices are unsustainable and will eventually lead to widespread pesticide resistance in psyllids. Therefore, new control strategies must be developed to increase host-plant resistance to insect vectors. For example, expression of constitutive and inducible plant defenses can be improved through selection. Currently, it is …

The R Journal

Power and sample size estimation are critical aspects of study design to demonstrate minimized risk for subjects and justify the allocation of time, money, and other resources. Researchers often work with response variables that take the form of various distributions. Here, we present an R package, PASSED, that allows flexibility with seven common distributions and multiple options to accommodate sample size or power analysis. The relevant statistical theory, calculations, and examples for each distribution using PASSED are discussed in this paper.

A New Versatile Discrete Distribution, Rolf Turner Dec 2021

A New Versatile Discrete Distribution, Rolf Turner

The R Journal

This paper introduces a new flexible distribution for discrete data. Approximate moment estimators of the parameters of the distribution, to be used as starting values for numerical optimization procedures, are discussed. “Exact” moment estimation, effected via a numerical procedure, and maximum likelihood estimation, are considered. The quality of the results produced by these estimators is assessed via simulation experiments. Several examples are given of fitting instances of the new distribution to real and simulated data. It is noted that the new distribution is a member of the exponential family. Expressions for the gradient and Hessian of the log-likelihood of the …

Robust And Efficient Optimization Using A Marquardt-Levenberg Algorithm With R Package Marqlevalg, Viviane Philipps, Boris P. Hejblum, Mélanie Prague, Daniel Commenges, Cécile Proust-Lima

The R Journal

Implementations in R of classical general-purpose algorithms for local optimization generally have two major limitations which cause difficulties in applications to complex problems: too loose convergence criteria and too long calculation time. By relying on a Marquardt-Levenberg algorithm (MLA), a Newton-like method particularly robust for solving local optimization problems, we provide with marqLevAlg package an efficient and general-purpose local optimizer which (i) prevents convergence to saddle points by using a stringent convergence criterion based on the relative distance to minimum/maximum in addition to the stability of the parameters and of the objective function; and (ii) reduces the computation time in …

Emss: New Em-Type Algorithms For The Heckman Selection Model In R, Kexuan Yang, Sang Kyu Lee, Jun Zhao, Hyoung-Moon Kim

The R Journal

When investigators observe non-random samples from populations, sample selectivity problems may occur. The Heckman selection model is widely used to deal with selectivity problems. Based on the EM algorithm, Zhao et al. (2020) developed three algorithms, namely, ECM, ECM(NR), and ECME(NR), which also have the EM algorithm’s main advantages: stability and ease of implementation. This paper provides the implementation of these three new EM-type algorithms in the package EMSS and illustrates the usage of the package on several simulated and real data examples. The comparison between the maximum likelihood estimation method (MLE) and three new EM-type algorithms in robustness issues …

Bayessenmc: An R Package For Bayesian Sensitivity Analysis Of Misclassification, Jinhui Yang, Lifeng Lin, Haitao Chu Dec 2021

Bayessenmc: An R Package For Bayesian Sensitivity Analysis Of Misclassification, Jinhui Yang, Lifeng Lin, Haitao Chu

The R Journal

In case–control studies, the odds ratio is commonly used to summarize the association between a binary exposure and a dichotomous outcome. However, exposure misclassification frequently appears in case–control studies due to inaccurate data reporting, which can produce bias in measures of association. In this article, we implement a Bayesian sensitivity analysis of misclassification to provide a full posterior inference on the corrected odds ratio under both non-differential and differential misclassification. We present an R (R Core Team, 2018) package BayesSenMC, which provides user-friendly functions for its implementation. The usage is illustrated by a real data analysis on the association between …

Estimating Social Influence Effects In Networks Using A Latent Space Adjusted Approach In R, Ran Xu Dec 2021

Estimating Social Influence Effects In Networks Using A Latent Space Adjusted Approach In R, Ran Xu

The R Journal

Social influence effects have been extensively studied in various empirical network research. However, many challenges remain in estimating social influence effects in networks, as influence effects are often entangled with other factors, such as homophily in the selection process and the common social-environmental factors that individuals are embedded in. Methods currently available either do not solve these problems or require stringent assumptions. Recent works by Xu (2018) and others have shown that a latent space adjusted approach based on the latent space model has the potential to disentangle the influence effects from other processes, and the simulation evidence has shown …

G2f As A Novel Tool To Find And Fill Gaps In Metabolic Networks, Daniel Osorio, Kelly Botero, Andrés Pinzón Velasco, Nicolás Mendoza-Mejía, Felipe Rojas-Rodríguez, George Barreto, Janneth González

The R Journal

During the building of a genome-scale metabolic model, there are several dead-end metabolites and substrates which cannot be imported, produced, nor used by any reaction incorporated in the network. The presence of these dead-end metabolites can block out the net flux of the objective function when it is evaluated through Flux Balance Analysis (FBA), and when it is not blocked, bias in the biological conclusions increase. In this aspect, the refinement to restore the connectivity of the network can be carried out manually or using computational algorithms. The g2f package was designed as a tool to find the gaps from …

Diproperm: An R Package For The Diproperm Test, Andrew G. Allmon, J.S. Marron, Michael G. Hudgens Dec 2021

Diproperm: An R Package For The Diproperm Test, Andrew G. Allmon, J.S. Marron, Michael G. Hudgens

The R Journal

High-dimensional low sample size (HDLSS) data sets frequently emerge in many biomedical applications. The direction-projection-permutation (DiProPerm) test is a two-sample hypothesis test for comparing two high-dimensional distributions. The DiProPerm test is exact, i.e., the type I error is guaranteed to be controlled at the nominal level for any sample size, and thus is applicable in the HDLSS setting. This paper discusses the key components of the DiProPerm test, introduces the diproperm R package, and demonstrates the package on a real-world data set

Cat.Dt: An R Package For Fast Construction Of Accurate Computerized Adaptive Tests Using Decision Trees, Javier Rodríguez-Cuadrado, Juan C. Laria, David Delgado-Gómez Dec 2021

Cat.Dt: An R Package For Fast Construction Of Accurate Computerized Adaptive Tests Using Decision Trees, Javier Rodríguez-Cuadrado, Juan C. Laria, David Delgado-Gómez

The R Journal

This article introduces the cat.dt package for the creation of Computerized Adaptive Tests (CATs). Unlike existing packages, the cat.dt package represents the CAT in a Decision Tree (DT) structure. This allows building the test before its administration, ensuring that the creation time of the test is independent of the number of participants. Moreover, to accelerate the construction of the tree, the package controls its growth by joining nodes with similar estimations or distributions of the ability level and uses techniques such as message passing and pre-calculations. The constructed tree, as well as the estimation procedure, can be visualized using the …

Matchthem: Matching And Weighting After Multiple Imputation, Farhad Pishgar, Noah Greifer, Clémence Leyrat, Elizabeth Stuart

The R Journal

Balancing the distributions of the confounders across the exposure levels in an observational study through matching or weighting is an accepted method to control for confounding due to these variables when estimating the association between an exposure and outcome and reducing the degree of dependence on certain modeling assumptions. Despite the increasing popularity in practice, these procedures cannot be immediately applied to datasets with missing values. Multiple imputation of the missing data is a popular approach to account for missing values while preserving the number of units in the dataset and accounting for the uncertainty in the missing values. However, …

Mirecsurv Package: Prentice-Williams-Peterson Models With Multiple Imputation Of Unknown Number Of Previous Episodes, David Moriña, Gilma Hernández-Herrera, Albert Navarro

The R Journal

Left censoring can occur with relative frequency when analyzing recurrent events in epidemiological studies, especially observational ones. Concretely, the inclusion of individuals that were already at risk before the effective initiation in a cohort study may cause the unawareness of prior episodes that have already been experienced, and this will easily lead to biased and inefficient estimates. The miRecSurv package is based on the use of models with specific baseline hazard, with multiple imputation of the number of prior episodes when unknown by means of the COMPoisson distribution, a very flexible count distribution that can handle over, sub, and equidispersion, …

Mgee2: An R Package For Marginal Analysis Of Longitudinal Ordinal Data With Misclassified Responses And Covariates, Yuliang Xu, Shuo Shuo Liu, Grace Y. Yi

The R Journal

Marginal methods have been widely used for analyzing longitudinal ordinal data due to their simplicity in model assumptions, robustness in inference results, and easiness in the implementation. However, they are often inapplicable in the presence of measurement errors in the variables. Under the setup of longitudinal studies with ordinal responses and covariates subject to misclassification, Chen et al. (2014) developed marginal methods for misclassification adjustments using the second-order estimating equations and proposed a two-stage estimation approach when the validation subsample is available. Parameter estimation is conducted through the Newton-Raphson algorithm, and the asymptotic distribution of the estimators is established. While …

Survidm: An R Package For Inference And Prediction In An Illness-Death Model, Gustavo Soutinho, Marta Sestelo, Luís Meira-Machado

The R Journal

Multi-state models are a useful way of describing a process in which an individual moves through a number of finite states in continuous time. The illness-death model plays a central role in the theory and practice of these models, describing the dynamics of healthy subjects who may move to an intermediate "diseased" state before entering into a terminal absorbing state. In these models, one important goal is the modeling of transition rates which is usually done by studying the relationship between covariates and disease evolution. However, biomedical researchers are also interested in reporting other interpretable results in a simple and …

Analysis Of Corneal Data In R With The Rpaci Package, Darío Ramos-López, Ana D. Maldonado

The R Journal

In ophthalmology, the early detection of keratoconus is still a crucial problem. Placido disk corneal topographers are essential in clinical practice, and many indices for diagnosing corneal irregularities exist. The main goal of this work is to present the R package rPACI, providing several functions to handle and analyze corneal data. This package implements primary indices of corneal irregularity (based on geometrical properties) and compound indices built from the primary ones, either using a generalized linear model or as a Bayesian classifier using a hybrid Bayesian network and performing approximate inference. rPACI aims to make the analysis of corneal …

Reproductive Success Of Captive-Reared Allegheny Woodrats (Neotoma Magister) Released Into Genetically Depauperate Populations, Miracle M. Davis, Timothy J. Smyser, Scott A. Johnson, Joseph Duchamp, Jeffery L. Larkin, Robert K. Swihart, Jacqueline M. Doyle

United States Department of Agriculture Wildlife Services: Staff Publications

Habitat fragmentation and degradation have led to a proliferation of small and isolated populations that are vulnerable to genetic erosion. Reduction in habitat and concomitant declines in population connectivity can expediate the collapse of species that exist as natural metapopulations. In recent years, Allegheny woodrats (Neotoma magister) have experienced local extirpations and declines in genetic diversity across their range due to disease-related mortality, reduced food availability, and disruption of connectivity among subpopulations. In response, we developed a captive-breeding program to facilitate genetic management of isolated woodrat populations in Indiana. Between 2010 and 2012, 27 captive-reared individuals were released to four …

Department of Biochemistry: Faculty Publications

Advances in quantitative biology data collection and analysis across scales (molecular, cellular, organismal, and ecological) have transformed how we understand, categorize, and predict complex biological systems. This surge of quantitative data creates an opportunity to apply, develop, and evaluate mathematical models of biological systems and explore novel methods of analysis. Simultaneously, thanks to increased computational power, mathematicians, engineers, and physical scientists have developed sophisticated models of biological systems at different scales. Novel modeling schemes can offer deeper understanding of principles in biology, but there is still a disconnect between modeling and experimental biology that limits our ability to fully realize …
