Faculty Bibliography 2010s
Analysis of the transcriptome of Borrelia burgdorferi, the causative agent of Lyme disease, during infection has proven difficult due to the low spirochete loads in the mammalian tissues. To overcome this challenge, we have developed an In Vivo Expression Technology (IVET) system for identification of B. burgdorferi genes expressed during an active murine infection. Spirochetes lacking linear plasmid (lp) 25 are non-infectious yet highly transformable. Mouse infection can be restored to these spirochetes by expression of the essential lp25-encoded pncA gene alone. Therefore, this IVET-based approach selects for in vivo-expressed promoters that drive expression of pncA resulting in the recovery …

Incorporating Phylogenetic-Based Covarying Mutations Into Rnaalifold For Rna Consensus Structure Prediction, Ping Ge, Shaojie Zhang
Incorporating Phylogenetic-Based Covarying Mutations Into Rnaalifold For Rna Consensus Structure Prediction, Ping Ge, Shaojie Zhang
Faculty Bibliography 2010s
Background: RNAalifold, a popular computational method for RNA consensus structure prediction, incorporates covarying mutations into a thermodynamic model to fold the aligned RNA sequences. When quantifying covariance, it evaluates conserved signals of two aligned columns with base-pairing rules. This scoring scheme performs better than some other approaches, such as mutual information. However it ignores the phylogenetic history of the aligned sequences, which is an important criterion to evaluate the level of sequence covariance. Results: In this article, in order to improve the accuracy of consensus structure folding, we propose a novel approach named PhyloRNAalifold. It incorporates the number of covarying …

Chlamydia Trachomatis Tarp Harbors Distinct G And F Actin Binding Domains That Bundle Actin Filaments, Shahanawaz Jiwani, Stephenie Alwardo, Ryan J. Ohr, Adriana Romero, Brenda Nguyen, Travis J. Jewett
Faculty Bibliography 2010s
All species of Chlamydia undergo a unique developmental cycle that transitions between extracellular and intracellular environments and requires the capacity to invade new cells for dissemination. A chlamydial protein called Tarp has been shown to nucleate actin in vitro and is implicated in bacterial entry into human cells. Colocalization studies of ectopically expressed enhanced green fluorescent protein (EGFP)-Tarp indicate that actin filament recruitment is restricted to the C-terminal half of the effector protein. Actin filaments are presumably associated with Tarp via an actin binding alpha helix that is also required for actin nucleation in vitro, but this has not been …

Plastids sustain life on this planet by providing food, feed, essential biomolecules and oxygen. Such diverse metabolic and biosynthetic functions require efficient communication between plastids and the nucleus. However, specific factors, especially large molecules, released from plastids that regulate nuclear genes have not yet been fully elucidated. When tobacco and lettuce transplastomic plants expressing GFP within chloroplasts, were challenged with Erwinia carotovora (biotic stress) or paraquat (abiotic stress), GFP was released into the cytoplasm. During this process GFP moves gradually towards the envelope, creating a central red zone of chlorophyll fluorescence. GFP was then gradually released from intact chloroplasts into …
Examining Multi-Level And Inter-Organizational Collaborative Response To Disasters: The Case Of Pakistan Floods In 2010, Sana Khosa
Electronic Theses and Dissertations
Catastrophic disasters are different than routine disasters and managing them requires the mobilization of inter-organizational, inter-governmental, cross-sectoral and international humanitarian support. The role of the international community through International Nongovernmental Organizations (INGOs), and multi-lateral organizations such as the United Nations (UN) becomes imperative when the scale of the disaster is unprecedented and difficult for a country to manage on its own. The initial response and relief phase of managing disasters is one in which many agencies with different expertise, capacities, working mandates, resources, skills, working cultures and norms come together to coordinate and collaborate to provide timely response and relief …

The Devil Made Her Do It: Understanding Suicide, Demonic Discourse, And The Social Construction Of 'Health' In Yucatan, Mexico, Beatriz M. Reyes-Foster
Faculty Scholarship and Creative Works
In the state of Yucatan, Mexico, the suicide rate more than doubles the Mexican national average. This article uses ethnographic data to argue that 1) local understandings of suicide in Yucatán reflect a logic of health among Yucatec Maya people hinging on the belief that spiritual, bodily, and spatial balance must be maintained in order to prevent “illness,” understood as bodily and spiritual suffering; and 2) that Yucatec Maya users of Mexico’s public health system readily adapt the biomedical model to existing paradigms that comingle spiritual, mental, and bodily health due in great part to the inherent contradictions in both …
Autonomous Recovery Of Reconfigurable Logic Devices Using Priority Escalation Of Slack, Naveed Imran
Autonomous Recovery Of Reconfigurable Logic Devices Using Priority Escalation Of Slack, Naveed Imran
Electronic Theses and Dissertations
Field Programmable Gate Array (FPGA) devices offer a suitable platform for survivable hardware architectures in mission-critical systems. In this dissertation, active dynamic redundancy-based fault-handling techniques are proposed which exploit the dynamic partial reconfiguration capability of SRAM-based FPGAs. Self-adaptation is realized by employing reconfiguration in detection, diagnosis, and recovery phases. To extend these concepts to semiconductor aging and process variation in the deep submicron era, resilient adaptable processing systems are sought to maintain quality and throughput requirements despite the vulnerabilities of the underlying computational devices. A new approach to autonomous fault-handling which addresses these goals is developed using only a uniplex …
A Dynamic Enrollment Simulation Model For Planning And Decision-Making In A University, Luis Robledo
A Dynamic Enrollment Simulation Model For Planning And Decision-Making In A University, Luis Robledo
Electronic Theses and Dissertations
Decision support systems for university management have had limited improvement in the incorporation of new cutting-edge techniques. Most decisionmakers use traditional forecasting methods to base their decisions in order to maintain financially affordable programs and keep universities competitive for the last few decades. Strategic planning for universities has always been related to enrollment revenues, and operational expenses. Enrollment models in use today are able to represent forecasting based on historical data, considering usual variables like student headcount, student credit, among others. No consideration is given to students’ preferences. Retention models, associated to enrollment, deal with average retention times leaving off …
Early And Intermediate Hospital-To-Home Transition Outcomes Of Older Adults Diagnosed With Diabetes, Jacqueline Lamanna
Early And Intermediate Hospital-To-Home Transition Outcomes Of Older Adults Diagnosed With Diabetes, Jacqueline Lamanna
Electronic Theses and Dissertations
Over 5 million older adults with diabetes are hospitalized each year. Though typically not the index condition that leads to hospitalization, diabetes control often decompensates during the course of an admission and necessitates changes in home self-management plans. The specific transitional care needs of older adults with diabetes have been largely unstudied. Transition theory provided the guiding framework for this research and proposes that each transition is a complex process created by the continuous interaction of personal, community, and societal-level conditions that facilitate or inhibit the health of a transition. Hospitalization has been described as a series of three successive, …

Southern Honor: An Analysis Of Stand Your Ground Law In Southern Jurisdictions, Vaughn Glinton Jr.
HIM 1990-2015
In 2005, Florida became the first state to pass the heavily National Rifle Association, NRA, supported "Stand Your Ground" law. The most notable components of the law were abolishing the duty to retreat for someone who is not engaged in lawful activity and is in a place where he has the right to be, granting civil and criminal immunity to those using lawful force, and presuming that a person who is attacked in his dwelling, residence, and occupied vehicle has a reasonable fear of death or great bodily harm. The law was subject to a substantial amount of criticism because …
Sanctions Without Humanitarian Implications - An Impossible Feat, Sangitha Palaniappa
Sanctions Without Humanitarian Implications - An Impossible Feat, Sangitha Palaniappa
HIM 1990-2015
This thesis focuses on the humanitarian implications of economic sanctions. States are increasingly using sanctions as a foreign policy tool, but the ramifications for the citizens of the country have yet to be analyzed in depth. Although sanctions are an extremely powerful foreign policy tool, the humanitarian implications are too drastic. There are two main outcomes of sanctions that states seek: the pressure of the sanctions forces the government to change their policy or the humanitarian implications force the citizens to revolt against the government. These outcomes rarely occur as we can see clearly in cases such as Cuba or …

Malaria is one of the worlds most deadly infectious diseases and results in almost a million deaths each year, largely in children under the age of five in Sub-Saharan Africa. Outside Africa, malaria is responsible for a large number of cases in the Amazon rainforest of Brazil, Middle East, and in some areas of Asia [37]. According to the World Health Organization, there was an estimated 655, 000 deaths from malaria in 2012. Malaria is caused by a eukaryotic Apicomplexan parasite, Plasmodium, which has three distinct life cycles occurring in the midgut of the female Anopheles mosquito, the liver of …
The Possible Role Of Burnout In Nursing Errors, Kelley Hoskins
The Possible Role Of Burnout In Nursing Errors, Kelley Hoskins
HIM 1990-2015
Nurse burnout and the commission of errors are two seemingly unrelated phenomena in the health care arena. Burnout was first described by Herbert J. Freudenberger in 1974 and has since been studied in many industries, including nursing. The issue of errors in health care has been a growing concern since the Institute of Medicine published the report, To Err is Human in 1999. Little research has been done to link burnout and the commission of errors. A literature review was performed to investigate these two issues. Peer-reviewed research articles were analyzed for contributing factors and effects on patient outcomes. The …
A Dialogical Approach Of Group Identity Salience And The Academic Competence Of Nontraditional College Students, Robert Thally
A Dialogical Approach Of Group Identity Salience And The Academic Competence Of Nontraditional College Students, Robert Thally
HIM 1990-2015
As of 2007, approximately 73% of the 18 million college students in this country could be identified as nontraditional (Ross-Gordon, 2011). A key characteristic distinguishing this group from the traditional college student is the influence of multiple roles of the adult learner on the learning and engagement process (Keith, Byerly, Floerchinger, Pence, & Thornberg, 2006). Ross-Gordon remarks on some roles that may provide life experience, an asset to understanding theoretical constructs otherwise immaterial to younger, traditional learners. However, it is important to recognize the complex dynamic of conflicting roles as challenges to the academic competence of nontraditional college students. This …

Diradical Intermediate Within The Context Of Tryptophan Tryptophylquinone Biosynthesis, Erik T. Yukl, Fange Liu, J. Krzystek, Sooim Shin, Lyndal M. R. Jensen, Victor L. Davidson, Carrie M. Wilmot, Aimin Liu
Faculty Bibliography 2010s
Despite the importance of tryptophan (Trp) radicals in biology, very few radicals have been trapped and characterized in a physiologically meaningful context. Here we demonstrate that the diheme enzyme MauG uses Trp radical chemistry to catalyze formation of a Trp-derived tryptophan tryptophylquinone cofactor on its substrate protein, premethylamine dehydrogenase. The unusual six-electron oxidation that results in tryptophan tryptophylquinone formation occurs in three discrete two-electron catalytic steps. Here the exact order of these oxidation steps in the processive six-electron biosynthetic reaction is determined, and reaction intermediates are structurally characterized. The intermediates observed in crystal structures are also verified in solution using …
Imaging Of Benign Soft Tissue Tumors, Laura W. Bancroft, Christopher Pettis, Christopher Wasyliw
Imaging Of Benign Soft Tissue Tumors, Laura W. Bancroft, Christopher Pettis, Christopher Wasyliw
Faculty Bibliography 2010s
The evaluation of soft tissue tumors should be approached systematically, with careful assessment of the patient's age, clinical presentation, anatomical location of the mass, and MRI characteristics. The imaging evaluation of a suspected soft tissue mass begins with conventional radiography to exclude an underlying osseous lesion and assess for any lesional calcification. MRI is particularly useful in evaluating the signal intensity, enhancement pattern, and extent of soft tissue masses that can expand beyond fascial planes and involve the neurovascular bundle, joint, or bone. Among the common benign soft tissue tumors, a fairly definitive imaging diagnosis can be made in cases …

Proline-Dependent Regulation Of Clostridium Difficile Stickland Metabolism, Laurent Bouillaut, William T. Self, Abraham L. Sonenshein
Faculty Bibliography 2010s
Clostridium difficile, a proteolytic Gram-positive anaerobe, has emerged as a significant nosocomial pathogen. Stickland fermentation reactions are thought to be important for growth of C. difficile and appear to influence toxin production. In Stickland reactions, pairs of amino acids donate and accept electrons, generating ATP and reducing power in the process. Reduction of the electron acceptors proline and glycine requires the D-proline reductase (PR) and the glycine reductase (GR) enzyme complexes, respectively. Addition of proline in the medium increases the level of PR protein but decreases the level of GR. We report the identification of PrdR, a protein that activates …

Long-Term Exposure To Cigarette Smoke Extract Induces Hypomethylation At The Runx3 And Igf2-H19 Loci In Immortalized Human Urothelial Cells, Li-Mei Chen, Jennifer C. Nergard, Liqiang Ni, Charles J. Rosser, Karl X. Chai
Faculty Bibliography 2010s
Cigarette smoking is the single most important epidemiological risk factor for bladder cancer but it is not known whether exposure of urothelial cells to the systemic soluble contents of cigarette smoke is directly causative to bladder cancer and the associated epigenetic changes such as tumor suppressor gene hypermethylation. We undertook this study to investigate if long-term treatment of human urothelial cells with cigarette smoke extract (CSE) results in tumor suppressor gene hypermethylation, a phenotype that was previously associated with long-term constant CSE treatment of airway epithelial cells. We chronically treated an immortalized human urothelial cell line UROtsa with CSE using …

Faculty Bibliography 2010s
The present study examined whether matrix metalloproteinase-3 (MMP-3) participates in the loss of dopaminergic (DA) neurons in the nigrostriatal pathway in a 1-methyl-4-phenyl-1,2,3,6-tetrahydropyridine (MPTP) mouse model of Parkinson's disease with blood brain barrier (BBB) damage and infiltration of peripheral immune cells. Tyrosine hydroxylase (TH) immunostaining of brain sections from MPTP-treated mice showed that MPTP induced significant degeneration of nigrostriatal DA neurons. Moreover, FITC-labeled albumin detection and immunostaining revealed that MPTP caused damage to the BBB and increased the number of ED-1- and CD-3-immunopositive cells in the substantia nigra (SN). Genetic ablation of MMP-3 reduced the nigrostriatal DA neuron loss and …
