A method is disclosed for fabricating free-standing polymeric nanopillars or nanotubes with remarkably high aspect ratios. The nanopillars and nanotubes may be used, for example, in integrated microfluidic systems for rapid, automated, high-capacity analysis or separation of complex protein mixtures or their enzyme digest products. One embodiment, preferably fabricated entirely from polymer substrates, comprises a cell lysis unit; a solid-phase extraction unit with free-standing, polymeric nanostructures; a multi-dimensional electrophoretic separation unit with high peak capacity; a solid-phase nanoreactor for the proteolytic digestion of isolated proteins; and a chromatographic unit for the separation of peptide fragments from the digestion of proteins. …

© 2017 John Wiley & Sons Ltd/CNRS Population cycling is a widespread phenomenon, observed across a multitude of taxa in both laboratory and natural conditions. Historically, the theory associated with population cycles was tightly linked to pairwise consumer–resource interactions and studied via deterministic models, but current empirical and theoretical research reveals a much richer basis for ecological cycles. Stochasticity and seasonality can modulate or create cyclic behaviour in non-intuitive ways, the high-dimensionality in ecological systems can profoundly influence cycling, and so can demographic structure and eco-evolutionary dynamics. An inclusive theory for population cycles, ranging from ecosystem-level to demographic modelling, grounded …

The effect of disorder on lattice vibrational modes has been a topic of interest for several decades. In this work, we employ a Green's function based approach, namely, the dynamical cluster approximation (DCA), to investigate phonons in mass-disordered systems. Detailed benchmarks with previous exact calculations are used to validate the method in a wide parameter space. An extension of the method, namely, the typical medium DCA (TMDCA), is used to study Anderson localization of phonons in three dimensions. We show that, for binary isotopic disorder, lighter impurities induce localized modes beyond the bandwidth of the host system, while heavier impurities …

Bacteria employ various mechanisms to survive alkaline pH; however, membrane cation/H+ antiporters play a primary role by facilitating inward transport of protons. Escherichia coli YqjA belongs to the DedA/Tvp38 membrane protein family and, along with its paralog YghB, is required for growth at 42°C, proper cell division and antibiotic resistance. YqjA is required for viability at alkaline pH, requiring cations sodium or potassium to support growth under these conditions, suggesting it may …

As the application of genomic data in phylogenetics has become routine, a number of cases have arisen where alternative data sets strongly support conflicting conclusions. This sensitivity to analytical decisions has prevented firm resolution of some of the most recalcitrant nodes in the tree of life. To better understand the causes and nature of this sensitivity,we analyzed several phylogenomic data sets using an alternativemeasure of topological support (the Bayes factor) that both demonstrates and averts several limitations of more frequently …

© Society for Leukocyte Biology. Respiratory syncytial virus (RSV) is one of the leading causes of bronchiolitis in children, and severe RSV infection early in life has been associated with asthma development. Using a neonatal mouse model, we have shown that down-regulation of IL-4 receptor α (IL-4Rα) with antisense oligonucleotides in the lung during neonatal infection protected from RSV immunopathophysiology. Significant down-regulation of IL-4Rα was observed on pulmonary CD11b+ myeloid dendritic cells (mDCs) suggesting a role for IL-4Rα on mDCs in the immunopathogenesis of neonatal RSV infection. Here, we demonstrated that neonatal CD11b+ mDCs expressed higher levels of IL-4Rα than …

The genus of Papio (baboon) has six recognized species separated into Northern and Southern clades, each comprised of three species distributed across the African continent. Geographic origin and phenotypic variants such as coat color and body size have commonly been used to identify different species. The existence of multiple hybrid zones, both ancient and current, have complicated efforts to characterize the phylogeny of Papio baboons. More recently, mitochondrial DNA (mtDNA) and Y-chromosome genetic markers have been utilized for species identification with particular focus on the hybrid zones. Aluelements accumulate in a random manner and are a novel source of …

© 2017 John Wiley & Sons Ltd The Ediacaran Doushantuo Formation in South China is a prime target for geobiological investigation because it offers opportunities to integrate chemostratigraphic and paleobiological data. Previous studies were mostly focused on successions in shallow-water shelf facies, but data from deep-water successions are needed to fully understand basinal redox structures. Here, we report δ13Ccarb, δ13Corg, δ34Spyr, δ34SCAS, and δ15Nsed data from a drill core of the fossiliferous Lantian Formation, which is a deep-water equivalent of the Doushantuo Formation. Our data confirm a large (>10‰) spatial gradient in δ13Ccarb in the lower Doushantuo/Lantian formations, but …

Levels of adaptive genetic variation influence how species deal with environmental and ecological change, but these levels are frequently inferred using neutral genetic markers. Major histocompatibility complex (MHC) genes play a key role in the adaptive branch of the immune system and have been used extensively to estimate levels of adaptive genetic variation. Parts of the peptide binding region, sites where MHC molecules directly interact with pathogen and self-proteins, were sequenced from a MHC class I (95/441 tortoises) and class II (245/441 tortoises) gene in threatened and nonthreatened populations of gopher tortoises (Gopherus polyphemus), and adaptive genetic variation at MHC …

In recent years, remarkable organic microfossils have been reported from Archean deposits in the Pilbara craton of Australia. The structures are set apart from other ancient microfossils by their complex lenticular morphology combined with their large size and robust, unusually thick walls. Potentially similar forms were reported in 1992 from the ∼3.4 Ga Kromberg Formation (KF) of the Kaapvaal craton, South Africa, but their origin has remained uncertain. Here we report the first determination of in situ carbon isotopic composition (δ13C) of the lenticular structures in the KF (obtained with Secondary Ion Mass Spectrometry [SIMS]) as well as the first …

In order to reconstruct environments associated with Plio-Pleistocene hominins in southern Africa, researchers frequently rely upon the animals associated with the hominins, in particular, animals in the Family Bovidae. Bovids in southern Africa are typically identified by their teeth. However, identifying the taxon of a bovid tooth is challenging due to various biasing factors. Furthermore, inaccurate identification of fossil bovids can have significant consequences on the reconstructed paleoenvironment. Recent research on the classification of bovid fossil teeth has relied on using elliptical Fourier analysis to summarize the shape of the outline of the occlusal surface of the tooth and the …

© 2017 Geological Society of America. Erosion is a key step in the destruction and recycling of the continental crust, yet its primary drivers continue to be debated. The relative balance between climatic and solid Earth forces in determining erosion patterns and rates, and in turn orogenic architecture, is unresolved. The monsoon-dominated frontal Himalaya is a classic example of how surface processes may drive focused denudation and potentially control structural evolution. We investigate whether there is a clear relationship between climate and erosion in the drier Himalayan rain shadow on the periphery of the Tibetan Plateau, where a coupled climate-erosion …

Stability And Robustness Analysis For A Multi-Species Chemostat Model With Uncertainties, Frederic Mazenc, Michael Malisoff, Gonzalo Robledo

Faculty Publications

We prove stability and robustness results for chemostat models with one substrate, an arbitrary number of species, a constant dilution rate, and constant inputs of the species. Unlike all previous works, we prove input-to-state stability under uncertainties in important cases where the controls are the input nutrient concentration and the species inputs. Our assumptions ensure global asymptotic stability for an equilibrium, which can allow persistence of multiple species, when the uncertainties are zero. We allow arbitrarily large bounds on the uncertainties in the species dynamics, and equilibria that can be in the boundary of the state space.

© 2017 the authors. The lateral hypothalamus (LHA) integrates reward and appetitive behavior and is composed of many overlapping neuronal populations. Recent studies associated LHA GABAergic neurons (LHAGABA), which densely innervate the ventral tegmental area (VTA), with modulation of food reward and consumption; yet, LHAGABA projections to the VTA exclusively modulated food consumption, not reward. We identified a subpopulation of LHA GABA neurons that coexpress the neuropeptide galanin (LHAGal). TheseLHAGal neurons also modulate food reward, but lack direct VTA innervation. We hypothesized that LHAGal neurons may represent a subpopulation of LHAGABA neurons that mediates food reward independent of direct VTA …

© 2017 by The American Society for Biochemistry and Molecular Biology, Inc. Increasing evidence suggests that mitoNEET, a target of the type II diabetes drug pioglitazone, is a key regulator of energy metabolism in mitochondria. MitoNEET is anchored to the mitochondrial outer membrane via its N-terminal α helix domain and hosts a redox-active [2Fe-2S] cluster in its C-terminal cytosolic region. The mechanism by which mitoNEET regulates energy metabolism in mitochondria, however, is not fully understood. Previous studies have shown that mitoNEET specifically interacts with the reduced flavin mononucleotide (FMNH2) and that FMNH2 can quickly reduce the mitoNEET [2Fe-2S] clusters. Here …

The phosphatidylinositol 3-kinase (PI3K)/protein kinase B (PKB/Akt) pathway plays an important role in regulating cell proliferation, metabolism, and survival. However, the distinct roles of Akt isoforms (Akt1, Akt2, and Akt3) in pluripotent stem cell maintenance are not fully defined. Using mouse embryonic stem cells (ESCs), we show that direct inhibition of Akt activity leads to ESC apoptosis. The Akt3, but not Akt1 or Akt2, activity specifically regulates this effect. Inhibiting Akt3 also leads to a cell cycle arrest at G1 phase. These regulatory roles of Akt3 are dependent on its kinase …

Timing Of Cherry Tree Blooming: Contrasting Effects Of Rising Winter Low Temperatures And Early Spring Temperatures, Peijian Shi, Zhenghong Chen, Gadi V.P. Reddy, Cang Hui, Jianguo Huang, Mei Xiao

Phenology reflects the interplay of climate and biological development. Early spring phenological phenomena are particularly important because the end of diapause or dormancy is related not only to heat accumulation in the early spring but also probably to winter low temperatures. Although a warmer winter can reduce overwintering mortality in many insects and plants, it also reduces the accumulation of chilling time that often triggers the end of diapause or dormancy. We examined a continuous 67-year time series of the first flowering date of cherry trees and compared three phenological models based on the temperature-dependent developmental rate: (i) the accumulated …

Throughout biology, amyloids are key structures in both functional proteins and the end product of pathologic protein misfolding. Amyloids might also represent an early precursor in the evolution of life because of their small molecular size and their ability to selfpurify and catalyze chemical reactions. They also provide attractive backbones for advanced materials. When β-strands of an amyloid are arranged parallel and in register, side chains from the same position of each chain align, facilitating metal chelation when the residues are good ligands such as histidine. High-resolution structures of metalloamyloids are needed to understand the molecular bases of metal-amyloid interactions. …

Positive Association Between Population Genetic Differentiation And Speciation Rates In New World Birds, Michael G. Harvey, Glenn F. Seeholzer, Brian Tilston Smith, Daniel L. Rabosky, Andrés M. Cuervo, Robb T. Brumfield

Faculty Publications

An implicit assumption of speciation biology is that population differentiation is an important stage of evolutionary diversification, but its significance as a rate-limiting control on phylogenetic speciation dynamics remains largely untested. If population differentiation within a species is related to its speciation rate over evolutionary time, the causes of differentiation could also be driving dynamics of organismal diversity across time and space. Alternatively, geographic variants might be short-lived entities with rates of formation that are unlinked to speciation rates, in which case the causes of differentiation would have only ephemeral impacts. By pairing population genetics datasets from173 NewWorld bird species …

Integrating spatial heterogeneity into assessments of salt marsh biogeochemistry is becoming increasingly important because disturbances that reduce plant productivity and soil drainage may contribute to an expansion of shallow ponds. These permanently inundated and sometimes prominent landscape features can exist for decades, yet little is known about pond biogeochemistry or their role in marsh ecosystem functioning. We characterized three ponds in a temperate salt marsh (MA, USA) over alternating periods of tidal isolation and flushing, during summer and fall, by evaluating the composition of plant communities and organic matter pools and measuring surface water oxygen, temperature, and conductivity. The ponds …

© The Royal Society of Chemistry 2017. Iron is an essential nutrient for bacteria but the reactivity of Fe2+ and the insolubility of Fe3+ present significant challenges to bacterial cells. Iron storage proteins contribute to ameliorating these challenges by oxidizing Fe2+ using O2 and H2O2 as electron acceptors, and by compartmentalizing Fe3+. Two types of iron-storage proteins coexist in bacteria, the ferritins (Ftn) and the heme-containing bacterioferritins (Bfr), but the reasons for their coexistence are largely unknown. P. aeruginosa cells harbor two iron storage proteins (FtnA and BfrB), but nothing is known about their relative contributions to iron homeostasis. Prior …

The supply of inorganic carbon (Ci) at the site of fixation by Rubisco is a key parameter for efficient CO2 fixation in aquatic organisms including the green alga, Chlamydomonas reinhardtii. Chlamydomonas reinhardtii cells, when grown on limiting CO2, have a CO2-concentrating mechanism (CCM) that functions to concentrate CO2 at the site of Rubisco. Proteins thought to be involved in inorganic carbon uptake have been identified and localized to the plasma membrane or chloroplast envelope. However, current CCM models suggest that additional molecular components …
