Holistic Correlation Measure For Enhanced Encapsulation Of Trait Heterogeneity And Discovery Of Co-Expression, Zachary Valleroy
Holistic Correlation Measure For Enhanced Encapsulation Of Trait Heterogeneity And Discovery Of Co-Expression, Zachary Valleroy
Theses
Large-scale, high-dimensional data analyses can be computationally prohibitive due to combinatorial explosion of the search space for finding complex patterns; a viable alternative is network modeling for abstraction and quantifying intrinsic data associations. Prominent network analysis methods furnish frameworks for model synthesis and validation but rely on standard correlation measures impaired by semi-supervised biases, latent heterogeneity, and uneven discretization techniques. Here we investigate a holistic measure for encapsulating data heterogeneity for enhanced efficacy of revealing complex patterns through network analysis. Our unique correlation metric, K-medoids Utility for Duo Original Similarities (Kudos), exhaustively factors real-valued analyte data to compute …

Utilizing touch interactions from smartphones for gathering data and identifying digital markers for screening and monitoring neurological disorders, such as Autism Spectrum Disorder (ASD), is an emerging area of research. Smartphones provide multiple benefits for this kind of study, including unobtrusive data collection via built-in sensors, integrated haptic feedback systems, and the capability to create specialized applications. Acknowledging the significant yet understudied presence of tactile processing differences in individuals with ASD, we designed and developed Feel and Touch, a mobile game that leverages the haptic capabilities of smartphones. This game provides vibrotactile feedback in response to touch interactions and collects …

Liquid droplet dynamics are widely used in biological and engineering applications, which contain complex interfacial instabilities and pattern formation such as droplet merging, splitting, and transport. This paper studies a class of mean field control formulations for these droplet dynamics, which can be used to control and manipulate droplets in applications. We first formulate the droplet dynamics as gradient flows of free energies in modified optimal transport metrics with nonlinear mobilities. We then design an optimal control problem for these gradient flows. As an example, a lubrication equation for a thin volatile liquid film laden with an active suspension is …

Red harvester ants, Pogonomyrmex barbatus (Smith, 1858) (Hymenoptera: Formicidae), common in the Lower Rio Grande Valley of Texas, are known to gather seeds from areas around their nests and store the seeds inside their nests for later consumption. As these ants often nest in and near agricultural fields, some of these seeds may be from crops and may also be infected with fungal plant pathogens. These pathogens can degrade seed coats and may cause the seeds to rot within the ant nests, decreasing storage time and potentially spreading the pathogen to other stored seeds. We studied how head mold, a …

Genetic data such as mRNA, miRNA, and DNA methylation offer precious insights into the underlying causes variant diseases. These types of data provide various layers of information, simultaneously enhancing our understanding of the disease and improving diagnostic accuracy. Combining mRNA, miRNA, and DNA methylation data allows for a multi-dimensional approach to identifying biomarkers, potentially leading to earlier and more accurate diagnosis. However, integrating all modalities is not practical. The clinical cost increases significantly with every modality incorporated. In contrast to previous methods, our model uses partial modalities when possible. We will use subjective logic and trustworthy deep learning under the …

Excerpt: Increasing reliance on autonomous systems requires confidence in the accuracies produced from computer vision classification algorithms. Computer vision (CV) for video classification provides phenomenal abilities, but it often suffers from “flickering” of results. Flickering occurs when the CV algorithm switches between declared classes over successive frames. Such behavior causes a loss of trust and confidence in their operations.

Bat ectoparasitic ichnofossils can be useful to elucidate microbial mediation in mineralization processes of organic material, supplying valuable information on ancient parasitology and palaeoecology, among other topics. Rod-shaped features found in Cova des Pas de Vallgornera (Mallorca, Spain) are described for the first time. They are related to an ancient bat colony inhabiting the cave in the Early Pleistocene. These micro-morphologies are cylindrical in shape with sizes of a few hundred microns in length and less than one hundred microns in diameter. They are composed by a mash of microscopic calcite particles of different sizes and shapes, lying on deposits …
A Dynamical Systems Approach For Modeling Malware Propagating Through A Network And Potential Solutions Towards Mitigating Spread, James Johnson
A Dynamical Systems Approach For Modeling Malware Propagating Through A Network And Potential Solutions Towards Mitigating Spread, James Johnson
Cybersecurity Undergraduate Research Showcase
Many people draw close parallels between malware propagating through a network and an epidemic spreading through a population. Epidemics are often modeled by a Susceptible-Infected-Recovered (SIR) model, in which a similar system of equations can model the spread of a virus through a computer network, and can be simplified when making assumptions about the network itself and its fixed number of nodes and edges. In this instance, malware propagating in a network also should reflect the network it is propagating through, in which the dynamical system will factor in the nodes of the network and their properties. The system itself …

This paper leverages the Bernstein operational matrices method for the first time in order to resolve the nonlinear fractional smoking epidemic model presented in terms of Caputo’s fractional derivative. An approximate solution is derived using Bernstein’s operational matrices and strategically chosen collocation points. This is followed by the validation of the proposed method’s accuracy and reliability against the established Runge–Kutta fourth‐order method. Furthermore, a comprehensive comparative analysis is conducted against two prominent techniques: the fractional differential transform method (FDTM) and the q‐homotopy analysis transform method (q‐HATM). The results show a superior and significant performance regarding accuracy as well as approximation. …

Performance And Trihalomethane Formation Potential Of Alternative Electron Donors For Wastewater Denitrification, Bruno Fulco Mancini
USF Tampa Graduate Theses and Dissertations
Nitrogen removal from wastewater is critical to preserve ecosystems, as well as human health and welfare. Excess nutrients in receiving waters can cause many problems to the environment, such as algal blooms, drinking water contamination, and economic losses. Nitrogen removal in wastewater occurs mainly through the oxidation and reduction processes of nitrification and denitrification, which occur in engineered systems at wastewater treatment plants or water reclamation facilities.
The site for this research was the South Cross Bayou (SCB) Water Reclamation Facility, located in Pinellas County, FL, USA. At SCB, nitrogen is removed through a Modified Ludzak-Ettinger (MLE) process with the …
Seasonal And Interannual Abundance, Distribution, And Carbon Production Estimates In The Northeastern Gulf Of Mexico Using The Sipper Camera Imaging System, Carlyn Scott
USF Tampa Graduate Theses and Dissertations
Larvaceans are filter-feeding gelatinous zooplankton whose contributions to marine biogeochemical processes are poorly constrained. By frequently shedding their particle-rich houses and producing dense fecal pellets, larvaceans contribute large amounts of particulate organic matter to deeper waters and to the sea floor. Despite their importance, little is known about larvacean abundance, distribution, and carbon production in the highly productive northeastern Gulf of Mexico (NEGOM). To address this gap in knowledge, we collected images of larvaceans at discrete depths in the upper 300 m of the water column between August 2010 –2014 using the Shadowed Image Particle Profiling and Evaluation Recorder (SIPPER) …

This study will lead to a robust data-driven framework for process analysis of more advanced manufacturing techniques like the Additive Friction Stir Deposition (AFSD) process. Friction …
Human Impacts On Mammal Diversity From The Pleistocene To The Present, Carson P. Hedberg
Human Impacts On Mammal Diversity From The Pleistocene To The Present, Carson P. Hedberg
Biology ETDs
Humans have fundamentally altered the planet’s biodiversity. It is critical to characterize these changes, but also to understand how they impact the structure and function of modern ecosystems. This dissertation investigates how anthropogenically mediated species losses and/or introductions influence ecological function and community structure in mammals across multiple temporal and spatial scales. We found that selective loss of large-bodied mammals over the Late Quaternary has led to severe losses in functional diversity in modern ecosystems, suggesting megafaunal mammals contribute distinct ecological functions. These changes to mammal diversity and distribution over millennia have altered both global patterns in functional diversity and …

Patients with myotonia congenita suffer from slowed muscle relaxation caused by hyperexcitability. The diaphragm is only mildly affected in myotonia congenita; discovery of the mechanism underlying its resistance to myotonia could identify novel therapeutic targets. Intracellular recordings from two mouse models of myotonia congenita revealed the diaphragm had less myotonia than either the extensor digitorum longus (EDL) or the soleus muscles. A mechanism contributing to resistance of the diaphragm to myotonia was reduced depolarization of the interspike membrane potential during repetitive firing of action potentials, a process driven by build-up of K+ in small invaginations of muscle membrane known as …

Strong anharmonic coupling between vibrational states in polycyclic aromatic hydrocarbons (PAH) produces highly mixed vibrational transitions that challenge the current understanding of the nature of the astronomical mid-infrared PAH emission bands. Traditionally, PAH emission bands have been characterized as either aromatic or aliphatic, and this assignment is used to determine the fraction of aliphatic carbon in astronomical sources. In reality, each of the transitions previously utilized for such an attribution is highly mixed with contributions from both aliphatic and aromatic CH motions as well as non-CH motions such as CC stretches. High-resolution gas-phase IR absorption measurements of the spectra of …

Biological control has been effectively exploited by mankind since 300 CE. By promoting the natural regulation of pests, weeds, and diseases, it produces societal benefits at the food-environment-health nexus. Here we scrutinize biological control endeavours and their social-ecological outcomes through a holistic ‘One-Health’ lens, recognizing that the health of humans, animals, plants, and the wider environment are linked and interdependent. Evidence shows that biological control generates desirable outcomes within all One Health dimensions, mitigating global change issues such as chemical pollution, biocide resistance, biodiversity loss, and habitat destruction. Yet, its cross-disciplinary achievements remain underappreciated. To remedy this, we advocate a …
Spatiotemporal Dynamics Of Coastal Nekton Metacommunities In The Western Atlantic, Jonathan A. Peake
Spatiotemporal Dynamics Of Coastal Nekton Metacommunities In The Western Atlantic, Jonathan A. Peake
USF Tampa Graduate Theses and Dissertations
The processes of diversification, selection, dispersal, and stochastic drift can combine in many ways to assemble ecological communities. A key focus in ecology is to describe and quantify the relative influences of these processes for different systems and explain the mechanisms by which these processes produce patterns of community structure. To accomplish this goal, ecologists have developed several frameworks that seek to integrate processes that occur locally andregionally. The metacommunity concept treats local communities as pieces of a broader landscape that are connected through dispersal of their constituent organisms. Empirical studies have generally lagged behind the development of metacommunity theory. …

Through the years, research has described the importance of community-based approaches in the management of coastal and marine ecosystems. Coastal and marine issues are multifaceted and require place-specific approaches developed in partnership with vulnerable communities who are impacted by environmental stressors. Place-based conservation, a management approach that focuses on unique, place-specific characteristics, and other similar methods. It considers the need to integrate human dimensions and location-centered approaches, which are often lacking in typical natural resource management. Meaningful engagement with underrepresented communities can holistically account for socioeconomic factors and cultural knowledge that inform best management practices. As the health of marine …

Today’s AI systems are not built to have reciprocal interplay with their environments and thus they demonstrate little interest in emergence, adaptation or developing mutually productive relationships with the natural world. Is a different kind of AI possible? How can artists contribute to its development? In this essay, I will discuss ways in which the arts might help guide us towards a new kind of AI, built upon adaptive conversation (i.e. shared construction of meaning) with nature. I will discuss how can work with AI while also challenging its prevailing ontology, and even suggest alternative ontologies and epistemologies. I will …

No Change In Functional Ecology Or Body Size In Response To A Global Climate Event In The Late Maastrichtian Owl Creek Formation, William T. Rizza
Master's Theses
During the last 300 ka of the Maastrichtian, global temperatures increased and decreased by ~2℃, likely caused by a pulse of Deccan volcanism. The Owl Creek Type Section in Mississippi records some portion of the last 400 ka of the Late Maastrichtian. It is expected that marine invertebrates will demonstrate a taxonomic, ecological, or morphological response to rapid temperature change. I anticipate a decrease in taxonomic diversity and shell volume and an increased abundance of low activity-level species, similar to the ecological impacts observed in response to Large Igneous Province eruptions in the geologic record. Clumped isotope paleotemperature reconstruction recovers …

Effect Of Dormancy-Releasing Treatments On Germination Of Bahiagrass Seed, J. Jeffrey Mullahey, D S. Fisher
IGC Proceedings (1977-2023)
Low seed germination and dormant seed in bahiagrass (Paspalum nonatutum Flugge.) necessitate high seeding rates for successful pasture establishment. A study of dormancy-releasing treatments and age of seed on germination of bahiagrass was conducted in an incubator at the Southwest Florida Research and Education Center near Immokalee, Florida. Five seed treatments (Crop-Start (Solid Matrix Seed Priming, Kamterter Products Inc., Lincoln, NB), potassium nitrate (KNO3), heat/humidity, palea removed, and a check), 2 cullivars (Pensacola, Tifton 9) of bahiagrass and 2 ages (10 and 16 months) of seed were used. A significant (P<0.05) age ·x treatment interaction occurred for all response variables. Based on total germination at 28 days, % dormant seed and rate of germination, Crop-Start and heat/humidity were consistently the best treatments. Additional research on germination with dormancy-releasing treatments is needed to study the Interaction of seed age and bahiagrass cultivar.
