A Formal Simulation Model For Discrete Rate Simulation, Thomas J. Tracey Apr 2025

A Formal Simulation Model For Discrete Rate Simulation, Thomas J. Tracey

Electrical & Computer Engineering Theses & Dissertations

Simulation is an essential tool for virtualizing systems by creating a representative model of real or hypothetical systems and observing how they change over time. Two predominant simulation paradigms include Discrete Event Simulation (DES) and Continuous Simulation, which both have their strengths and weaknesses. DES does not handle continuous state variables, while continuous simulation handles continuous state variables but encounters errors where these variables have discrete changes in their behavior. This difficulty between the two predominant simulation paradigms prompted the creation of a new simulation paradigm to cover this gap: Discrete Rate Simulation (DRS). DRS as a simulation paradigm focuses …

Common Terns (Sterna Hirundo) As Bioindicators For Atlantic Herring (Clupea Harengus) Distribution In The Gulf Of Maine, Logan R. Becker Apr 2025

Common Terns (Sterna Hirundo) As Bioindicators For Atlantic Herring (Clupea Harengus) Distribution In The Gulf Of Maine, Logan R. Becker

Student Publications

Effective fisheries management is increasingly challenged by climate-driven shifts in species distribution and by a lack of data on early life stages of key forage fish species. In the Gulf of Maine, Atlantic herring (Clupea harengus), a once economically dominant fishery species and a key prey species for many dependent predators, has declined due to poor early-stage recruitment and warming waters. Despite this decline, current trawl surveys do not inform early-stage Atlantic herring distribution due to mesh size limitations, leaving critical gaps in our knowledge. To address this knowledge gap, I used common terns (Sterna hirundo) …

Detection Of Microplastics In The Hindgut Content Of Zophobasmoriolarvae, Zoey Drexler Apr 2025

Detection Of Microplastics In The Hindgut Content Of Zophobasmoriolarvae, Zoey Drexler

Posters - 2025

Microplastic and nanoplastic pollution is a growing environmental concern, with potential impacts on soil ecosystems and the organisms within them. Insects play a crucial role in soil health, and their digestive processes may influence the fate of microplastics in terrestrial environments.

Detection of micro- and nano-plastic particles in complex mixtures such as soil, sediments, and feces is difficult because these small particles often resemble particles of mineral or organic materials. One way to visualize them more specifically is by using Nile Red, a stain which is a dull blue when in aqueous on hydrophilic conditions, but which fluoresces bright red …

Exploring Rotational Energy Transfer Of Intermolecular Collisions In Complex Systems: A Mqct Approach, Carolin Anna Joy Apr 2025

Exploring Rotational Energy Transfer Of Intermolecular Collisions In Complex Systems: A Mqct Approach, Carolin Anna Joy

Dissertations (1934 -)

The accurate modeling of molecular spectra in astrophysical environments requires detailed understanding of collisional energy transfer processes, which remains a significant challenge due to the computational complexity of quantum mechanical calculations for larger molecules, heavier projectiles, and higher collision energies. This dissertation addresses this challenge through the development and application of Mixed Quantum/Classical Theory (MQCT), a hybrid approach that combines quantum mechanical treatment of internal molecular motion with classical description of translational degrees of freedom. The methodology was first validated through detailed study of rotational energy transfer in the ND3 + D2 system, demonstrating excellent agreement with full quantum results …

Synthetic And Mechanistic Investigations Of Ruthenium Catalyzed Coupling Reactions Via C−C And C−N Bond Activation, Aldiyar Shakenov Apr 2025

Synthetic And Mechanistic Investigations Of Ruthenium Catalyzed Coupling Reactions Via C−C And C−N Bond Activation, Aldiyar Shakenov

Dissertations (1934 -)

Transition-metal catalyzed C-N and C-C bond activation reactions are synthetically valuable reactions for selective and atom-economical synthesis of complex organic molecules. Catalytic reactions that involve activation of unreactive bonds are important for the stereoselective synthesis of molecular scaffolds from readily available substrates derived from bio-mass feedstock. Despite these advances, designing a broadly applicable catalytic method faces challenges of selectivity and harsh reaction conditions. A five coordinate Ru-H complex was found to be an effective catalyst for promoting the multicomponent deaminative coupling reaction of anilines, aldehydes and tertiary amines to selectively afford 2,3-disubstituted quinoline products. The scope of the reaction was …

Pull Up A Chair, Deep Blue: Ai In Honors Education, Betsy Greenleaf Yarrison Apr 2025

Pull Up A Chair, Deep Blue: Ai In Honors Education, Betsy Greenleaf Yarrison

Journal of the National Collegiate Honors Council Online Archive

Generative AI is the latest in a succession of technologies that allow us to do with machines what we used to have to do by hand. This essay argues that the elements of teaching in honors that can be automated probably should be and that it is the role of honors faculty to teach students how to distinguish superior thought from mediocre thought, good questions from great ones, and solid supporting evidence from weak or biased counterparts. Large learning models (LLMs) only collate what is already known and cannot teach thinking. As an information delivery system, AI can narrow the …

Next-Generation Biomedical Implants And Stimuli Responsive Soft Optical Arrays Via Surface Functionalized Elastomeric Materials, John M. Kapitan

Dissertations and Doctoral Documents, University of Nebraska-Lincoln, 2023–

The demands of emerging technologies, such as soft robotics, stretchable electronics, and next generation biomedical implants, has led to the development of diverse polymeric and hybrid organic/inorganic materials specifically tuned to meet these challenges. These materials typically have low Young’s moduli and are inert with high chemical stability. However, this has led to materials that are static in nature, lacking any meaningful way of responding to changes in their environment and adapting to these changes. This has driven a shift towards the design, manufacturing, and characterization of various stimuli responsive surfaces, relying on precise control of surface chemical coatings and …

Quadratic Stochastic Processes: Algebraic Structures And Their Applications, Taimun Saleh Qaisar

Dissertations

This research focuses on the algebraic structures of the Quadratic Stochastic Processes (𝑄𝑆𝑃𝑠). In this work, we first study 𝜉𝑎- Quadratic Stochastic Operators (𝑄𝑆𝑂𝑠) linked to the partition P3. We simultaneously discuss the dynamics of the obtained 𝑄𝑆𝑂𝑠. Moreover, algebraic structure of the associated genetic algebra is studied. Further, we build Quadratic Stochastic Processes (𝑄𝑆𝑃𝑠) using the given Markov processes. Consequently, we obtain an ordinary differential equation for the resultant Quadratic Stochastic Processes (𝑄𝑆𝑃𝑠). Besides, we apply the solution of this ordinary differential equation for the option pricing problem. Thereafter, we construct Quadratic Stochastic Processes (𝑄𝑆𝑃𝑠) in three-dimensional space by …

Context-Aware Representation: Jointly Learning Item Features And Selection From Triplets, Rodrigo Alves, Antoine Ledent Apr 2025

Context-Aware Representation: Jointly Learning Item Features And Selection From Triplets, Rodrigo Alves, Antoine Ledent

Research Collection School Of Computing and Information Systems

In areas of machine learning such as cognitive modeling or recommendation, user feedback is usually context-dependent. For instance, a website might provide a user with a set of recommendations and observe which (if any) of the links were clicked by the user. Similarly, there is growing interest in the so-called “odd-one-out” learning setting, where human participants are provided with a basket of items and asked which is the most dissimilar to the others. In both of those cases, the presence of all the items in the basket can influence the final decision. In this article, we consider a classification task …

Configx: Modular Configuration For Evolutionary Algorithms Via Multitask Reinforcement Learning, Hongshu Guo, Zeyuan Ma, Jiacheng Chen, Yining Ma, Zhiguang Cao, Xinglin Zhang, Yue-Jiao Gong

Research Collection School Of Computing and Information Systems

Recent advances in Meta-learning for Black-Box Optimization (MetaBBO) have shown the potential of using neural networks to dynamically configure evolutionary algorithms (EAs), enhancing their performance and adaptability across various BBO instances. However, they are often tailored to a specific EA, which limits their generalizability and necessitates retraining or redesigns for different EAs and optimization problems. To address this limitation, we introduce ConfigX, a new paradigm of the MetaBBO framework that is capable of learning a universal configuration agent (model) for boosting diverse EAs. To achieve so, our ConfigX first leverages a novel modularization system that enables the flexible combination of …

Physics Faculty Research and Publications

Enzymes that catalyze long-range electron transfer (ET) reactions often function as higher order complexes that possess two structurally symmetrical halves. The functional advantages for such an architecture remain a mystery. Using cryoelectron microscopy we capture snapshots of the nitrogenase-like dark-operative protochlorophyllide oxidoreductase (DPOR) during substrate binding and turnover. DPOR catalyzes reduction of the C17 = C18 double bond in protochlorophyllide during the dark chlorophyll biosynthetic pathway. DPOR is composed of electron donor (L-protein) and acceptor (NB-protein) component proteins that transiently form a complex in the presence of ATP to facilitate ET. NB-protein is an α2β2 heterotetramer with two structurally identical …

Plants, Soils, and Climate Faculty Publications

The western U.S. has recently experienced some of the driest conditions on record, and Utah has been in a multi-year drought (2019-2023) that affected the agricultural sector, including vegetable producers. While vegetables are not a primary agricultural crop in Utah, they are still an important part of the horticultural economy with 763 farms growing 6,138 acres. As the fourth largest acreage vegetable crop in Utah (almost 10% of the acreage) watermelon and related crops in the gourd family Cucurbitaceae (nearly 36% of total vegetable acreage) are important to vegetable growers. Watermelon is a water-intensive crop and requires an adequate supply …

Urban Base Cations: Fate, Transport, And Effect On Nitrogen Cycling Genes In Green Stormwater Infrastructure, Duyen Thuy Lam Apr 2025

Urban Base Cations: Fate, Transport, And Effect On Nitrogen Cycling Genes In Green Stormwater Infrastructure, Duyen Thuy Lam

Dissertations (1934 -)

Urbanization has significantly changed the natural cycling of base cations, primarily due to the use of deicer salts, such as sodium chloride, and chemical weathering of limestone and concrete infrastructure. An unintended consequence is the accumulation of salt across urban settings. These base cations, transported mainly by stormwater runoff, accumulate in soils, streams, lakes, and groundwater, posing risks to soil health, water quality, and ecosystems. To mitigate stormwater runoff and pollutants, cities have adopted stormwater best management practices, shifting from traditional gray to hybrid gray-green infrastructure. As a result, salt-laden runoff is increasingly routed into green stormwater infrastructure (GSI), where …

Introduction: In sub-Saharan Africa, the invasive South American leafminer Phthorimaea absoluta is the most damaging tomato pest. Females of the pest can reproduce both sexually and through parthenogenesis and lay their eggs on all tomato plant parts. The mirid predator Nesidiocoris tenuis, a biological control agent for the pest, is also a tomato pest when prey population is low. To date, however, no study has developed an eco-friendly solution that targets both the predator and its host in a tomato farming system. Objective: To develop a bio-based management system for both pest and predator based on the combined use of …

Josephson Junctions: Fabrication And Applications For The Axion Dark Matter Experiment, Jonah M. Sachs Apr 2025

Josephson Junctions: Fabrication And Applications For The Axion Dark Matter Experiment, Jonah M. Sachs

Senior Honors Papers / Undergraduate Theses

The observation of axions could revolutionize the world of physics. Through microwave frequency cavity readout of the photons associated with these axions, the ADMX project at WashU utilizes multiple different forms of the Josephson junction (JJ), a superconductive circuit element. The physics behind the JJ are essential to understanding its operation for resonant cavity readout in addition to parametric amplification. Parametric amplifiers produced using JJs can approach the signal-to-noise ratio set by quantum mechanics, and prove essential for the amplification chain used by the ADMX experiment for axionic detection. The limits of these amplifiers are set by the noise tuning …

Optimizing Transcription Efficiency Through Mutations In The T7 Rna Polymerase, Claire N. Novak Mar 2025

Optimizing Transcription Efficiency Through Mutations In The T7 Rna Polymerase, Claire N. Novak

Honors Program: Senior Projects (Public)

The production of RNA is vital for many commercial and research purposes, with one of the more notable reasons being vaccine production. The RNA polymerase, derived from T7 bacteriophage, is commonly used for RNA production due to its ability to produce full-length RNA transcripts. However, researchers have faced limitations in optimizing this polymerase. For example, the polymerase generates heterogeneous RNA products that require additional purification steps during RNA production. Here, we selected three amino acid point substitutions based on a recent publication from Moderna that showed increased RNA purity compared to the wild type T7 RNA polymerase sequence. We created …

Global hepatic DNA methylation change has been linked to human patients with metabolic dysfunction-associated steatotic liver disease (MASLD). DNA demethylation is regulated by the TET family proteins, whose enzymatic activities require 2-oxoglutarate (2-OG) and iron that both are elevated in human MASLD patients. We aimed to investigate liver TET1 in MASLD progression. Depleting TET1 using two different strategies substantially alleviated MASLD progression. Knockout (KO) of TET1 slightly improved diet induced obesity and glucose homeostasis. Intriguingly, hepatic cholesterols, triglycerides, and CD36 were significantly decreased upon TET1 depletion. Consistently, liver specific TET1 KO led to improvement of MASLD progression. Mechanistically, TET1 promoted …
