A Review Of Plant–Microbe Interactions In The Rhizosphere And The Role Of Root Exudates In Microbiome Engineering, Anagha Wankhade, Emma Wilkinson, David W. Britt, Amita Kaundal
Biological Engineering Student Research
Microbial interactions within the rhizosphere are fundamental to plant health, influencing nutrient availability, stress tolerance, and pathogen resistance. Beneficial microbes, such as plant growth-promoting microbes (PGPMs), including bacteria and mycorrhizal fungi, enhance plant resilience through mechanisms like nutrient solubilization, phytohormone production, and pathogen suppression via antimicrobial compounds and siderophores. Root exudates, composed of sugars, organic acids, and secondary metabolites, act as chemoattractants that shape the rhizosphere microbiome by recruiting beneficial microbes. Microbial metabolites can, in turn, modulate plant physiology and exudate profiles, thereby reinforcing mutualistic interactions. Stress conditions alter exudate composition, enabling plants to attract specific microbes that aid in …

Faculty, Staff and Student Publications
Objective. Deformable liver motion tracking using a single x-ray projection enables real-time motion monitoring and treatment intervention. We introduce a conditional point cloud diffusion (PCD) model-based framework for accurate and robust liver motion tracking from arbitrarily angled single x-ray projections. Approach. We propose a conditional PCD model for liver motion tracking (PCD-Liver), which estimates volumetric liver motion by solving deformable vector fields (DVFs) of a prior liver surface point cloud, based on a single x-ray image. It is a patient-specific model of two main components: a rigid alignment model to estimate the liver’s overall shifts, and a conditional PCD …

Deoxyribonucleic acid (DNA) is a research object for various molecular fields of study, and DNA extraction is a basic procedure in molecular biology laboratories. DNA extraction methods are evolving, from several steps using organic solvents to recent technology using magnetic nanoparticles as adsorbents for the purification step. The use of magnetic nanoparticles for DNA extraction is magnetizing because it is simple without heavy machinery, such as centrifugation and organic solvents. The application of this method is extensive and diverse. This systematic review summarizes current development trends for some aspects of this DNA extraction system from the magnetic nanoparticle synthesis method, …

Phylogenetic Analysis Of Ftsz In Wolbachia: Implications For Host Specificity, Anwar Rovik, Ayu Rahayu
Makara Journal of Science
Wolbachia are the most prevalent and successful endosymbiont in invertebrates and are categorized into 21 supergroups based on genetic phylogeny. The filamenting temperature-sensitive Z (FtsZ) protein is essential for bacterial cell division and is hypothesized to play a role in Wolbachia's control of host reproduction. However, despite FtsZ's importance, little is known about its diversity and function within Wolbachia. This study investigated the variability of the FtsZ-encoding gene among Wolbachia strains and their hosts. FtsZ gene sequences were retrieved from the National Center for Biotechnology Information database, and representative sequences were randomly selected from each host species and analyzed …

Diabetes is a common and rapidly spreading disease that affects 6.6% of the world’s population. Metformin hydrochloride (HCl) is an effective oral pharmacological treatment for type 2 diabetes mellitus (T2DM) patients because of its capability to reduce glucose levels and the risk of hypoglycaemia. However, gastrointestinal sensitivities to this drug can cause diarrhoea, nausea, vomiting and stomach ache. An alternative is controlled release technology by coating metformin with carboxymethyl cellulose (CMC) and zinc-metal-organic framework (Zn-MOF) through the encapsulation method. Therefore, this study aimed to coat metformin formulations using CMC in a Zn-MOF to control release into the body and minimise …

Species concepts are well established and apply across diverse groups of organisms; however, there is no consensus on what defines higher taxonomic groups. The genus rank is important to taxonomists because it comprises part of the scientific name of an organism. A consistent and biologically meaningful method for determining generic status is needed for taxonomic stability and utility. Lasiurine bats are a group for which there is disagreement on how many genera to recognize. Some authors argue for splitting this group into three genera based on morphology, genetic divergence, and time of divergence; others argue that a single genus should …

The Carsr Two-Component System Directly Controls Radd Expression As A Global Regulator That Senses Bacterial Coaggregation In Fusobacterium Nucleatum, Bibek G C, Chenggang Wu
Faculty, Staff and Student Publications
Two-component systems (TCS) enable bacteria to sense and respond to environmental signals, facilitating rapid adaptation. Fusobacterium nucleatum, a key oral pathobiont, employs the CarSR TCS to modulate coaggregation with various gram-positive partners by regulating the expression of radD, encoding a surface adhesion protein, as revealed by RNA-Seq analysis. However, the direct regulation of the radD-containing operon (radABCD) by the response regulator CarR, the broader CarR regulon, and the signals sensed by this system remain unclear. In this study, chromatin immunoprecipitation followed by high-throughput DNA sequencing (ChIP-seq) identified approximately 161 CarR-enriched loci across the genome and …

Tumor-initiated emergency granulopoiesis results in expansion of the circulating neutrophil compartment and neutrophil recruitment into the tumor microenvironment (TME), which may in turn promote tumor progression. Although an elevated circulating neutrophil-to-lymphocyte ratio (cNLR) has repeatedly been demonstrated to be an adverse prognostic factor in patients with non-small cell lung cancer (NSCLC), whether this neutrophil expansion in circulation reflects a similar relative neutrophil abundance in the TME remains unclear. We sought to characterize the relationships between cNLR and the intratumoral neutrophil-to-lymphocyte ratio (tNLR), between tNLR and proteogenomic and immune features of NSCLC tumors, and between tNLR and prognosis. We analyzed tNLR (transcriptomic …

Castration-resistant prostate cancer (CRPC) remains an incurable disease in need of improved treatments. CAMKK2 is an emerging therapeutic target whose oncogenic effects in prostate cancer have, to date, been largely attributed to its activation of AMP-activated protein kinase (AMPK). Here, we demonstrate that CAMKK2 promotes prostate cancer growth through an alternative downstream pathway involving CAMKI and CREB. Unbiased transcriptomics identify CREB-mediated transcription as a CAMKK2-regulated process, findings that we validate using diverse molecular, genetic, and pharmacological approaches in vitro and in vivo. CAMKK2 promotes CREB phosphorylation/activation through CAMKIα independently of AMPK, CAMKIV, or other CAMKI isoforms. Functionally, the CREB family …

Coarse-Graining Spiking Reservoirs: Reducing Reservoir Size While Preserving Critical Dynamics, Tucker X. Mastin, Christof Teuscher
Northeast Journal of Complex Systems (NEJCS)
We propose an extension of renormalization into the domain of spiking neural networks, thereby providing a novel framework for coarse-graining neural networks without disrupting their critical properties. The proposed coarse-graining technique merges neurons and synaptic connections based on a graph-theoretic distance derived from synaptic weight strength and is configured to effectively prune the reservoir size while preserving the scale-free spiking dynamics indicative of criticality. Criticality in spiking neural networks may provide information-theoretic advantages by optimizing information processing and sensitivity to input. Using time-series prediction benchmarks, we demonstrate that networks operating at criticality exhibit up to 32% higher prediction accuracy before …

Modulation Of Pulmonary Epithelial Paracellular Permeability By Pneumolysin From Streptococcus Pneumoniae, Alexandra S. Tamayo Moreira
Modulation Of Pulmonary Epithelial Paracellular Permeability By Pneumolysin From Streptococcus Pneumoniae, Alexandra S. Tamayo Moreira
Biology Theses
Pneumolysin (PLY), a key virulence factor of Streptococcus pneumoniae (S. pneumoniae), disrupts airway epithelial barriers, yet its cellular and molecular mechanisms remain poorly understood. We aim to elucidate recombinant pneumolysin (rPLY)’s effects on Calu-3 bronchial epithelial barrier integrity and underlying pathways. This study investigates the effects of non-lytic and lytic PLY concentrations (5, 15, 30 µg/mL) to test the hypothesis that PLY increases epithelial paracellular permeability by affecting the anatomy and physiology of epithelial tight junctions. To address the hypothesis that PLY increases paracellular permeability through disruption of tight junction integrity in Calu-3 cells in a time- and dose-dependent …

Influence Of Age At Harvest And Packaging Conditions On Color Stability Of Bovine Psoas Major Muscle, Xiao Lu, Xin Luo, Sulaiman K. Matarneh
Nutrition, Dietetics, and Food Science Student Research
This study investigated the effect of cattle age on the color stability of Psoas major steaks under different packaging conditions, including polyvinyl chloride (PVC) film packaging, high-oxygen-modified atmosphere packaging (HiOx-MAP), and carbon monoxide modified atmosphere packaging (CO-MAP), over a 14-day storage period. Steaks from old cows had a greater myoglobin content than those from young animals (p < 0.05), resulting in a darker beef color. Regardless of animal age, steaks in PVC and HiOx-MAP exhibited poor color stability during storage, as evidenced by the low color intensity and high surface metmyoglobin (MetMb; p < 0.05). These samples also exhibited a reduced MetMb reducing activity (MRA) and oxygen consumption rate (OCR) and higher 2-thiobarbituric acid reactive substance (TBARS) levels, with these effects being evident in steaks from mature cows. In contrast, steaks stored in CO-MAP had greater redness, MRA, and OCR, along with lower surface MetMb and TBARS levels (p < 0.05), contributing to the limited discoloration of steaks from both age groups. These findings suggest that while both harvest age and packaging affect the shelf stability of bovine steaks, packaging plays a more significant role. CO-MAP proved to be more effective than aerobic packaging and may mitigate age-related differences in color stability.
The Only Constant Is Change: The Role Of Genetic Diversification In Cancer And Beyond, Malgorzata Tyczynska Weh
The Only Constant Is Change: The Role Of Genetic Diversification In Cancer And Beyond, Malgorzata Tyczynska Weh
USF Tampa Graduate Theses and Dissertations
Genetic diversification, the process by which genetic variation arises in a population, is fundamental to evolution by natural selection. Mutation, a central diversification process, fuels adaptation across species, including in cancer. Yet most new mutations are neutral or deleterious on cell fitness, raising the question of how mutation-driven adaptation persists. To explore this paradox, I developed a spatial agent-based model (ABM) in which population fitness emerges from individual cells acquiring mutations at varied rates and with diverse fitness effects. I evaluated model behavior across adaptive states, mutation rates, and distributions of fitness effects. The results show that high mutation rates …

As international trade and travel increase around the world, invasive species detections and incursions are increasing in frequency. Here we document the first detection and incursion within Australia by the Polyphagous shot-hole borer (PSHB), Euwallacea fornicatus (Eichhoff, 1868) (Coleoptera: Curculionidae: Scolytinae), an ambrosia beetle, and two of the associated fungal species; Fusarium sp. [AF18], and Graphium euwallaceae. All three exotic species were detected in a confined region within Perth, Western Australia, and represent a co-invasion. This multispecies incursion into one of the world’s most remote cities highlights the rapid increase in biological invasions globally and the pressures that urban, agricultural, …

Electrical and Computer Engineering: Faculty Scholarship
Accurate and timely diagnosis remains a major clinical challenge, hindered by the limitations of conventional histopathological methods, which often rely on labor-intensive staining protocols and subjective interpretation by specialized pathologists. These methods can fail to capture the full molecular and phenotypic heterogeneity of tumors, leading to increased diagnostic time, cost, and variability. To overcome these challenges, we developed a novel label-free ultraviolet (UV) microscopic imaging technique that exploits the intrinsic optical absorption properties of cellular nucleic acids and proteins. By modifying standard brightfield microscopes, our approach quantitatively measures the nucleic acid-to-protein ratio (NPr), enabling high-resolution visualization and discrimination between malignant …

Bacteria flourish in multiple environments when communicating with each other in a process known as Quorum Sensing. This process is accomplished by the production of small signaling molecules referred to as Autoinducers (AI). This communication allows the bacteria to alter their gene expression in an effort to regulate their cell number, behavior, community formation and virulence. The space environment provides stressful conditions for bacteria as they are exposed to radiation and Microgravity (µG or MG) altering synthesis and concentration of Autoinducers. The purpose of this research was to expose the model system Vibrio fischeri to simulated microgravity using the recently …

CXCL1 gene expression was assessed by real-time PCR (RT-PCR), while CXCL1 protein levels were analyzed using immunofluorescence and immunohistochemistry. Cell viability was quantified by MTS assay using ELISA. CXCL1 gene/protein was overexpressed in MCF-7 cells, especially in the IL-6-treated group, but reduced in both resveratrol and combination-treated groups. MTS assay showed increased …

Samuel Aughey at age 39 became the first Professor of Natural Science at the new University of Nebraska in Lincoln, serving from 1871 to 1883. He was an ordained pastor of the Evangelical Lutheran Church, with an addendum degree from Pennsylvania College (now Gettysburg College) in 1856 and an A.M. degree two years later. Aspen Bibliography
In North America, mixedwood management is being increasingly considered by natural resource managers as an alternative to single species management for a variety of ecological, economic, and cultural reasons. In northern Minnesota, USA, natural resource managers are increasingly using treatments to establish mixedwood forests in aspen (Populus tremuloides Michx, Populus grandientata Michx) dominated ecosystems by planting white spruce (Picea glauca (Moench). However, little quantitative information is known regarding differences between stand structure and composition in conventional aspen and aspen-white spruce during early stand development. To provide greater clarity for managers, we sampled 40 aspen stands across a chronosequence …
