This dissertation explores data-driven decision-making networks, focusing on sustainable planning and operations for large-scale systems such as healthcare supply chains and power systems. One significant application in healthcare is the optimization of vaccine supply chains. An agent-based simulation-optimization modeling framework is developed to enhance the efficiency and sustainability of vaccine distribution. First, an agent-based epidemiological model of COVID-19 is extended to capture disease transmission dynamics and forecast the number of susceptible individuals and infections. Blood-spinal cord barrier (BSCB) disruption exacerbates the tissue damage caused by spinal cord injury (SCI), but the mechanisms and dynamics of how the barrier breakdown affects the mechanical properties of the tissue remain unclear. The perfused bovine ex vivo indentation injury model described here represents a new platform to investigate the short-term effects of altered blood flow and vascular permeability following traumatic spinal cord injury. Our results indicate that injured cords exhibit changes to bulk perfusion, as evidenced by laser speckle contrast imaging, in addition to decreased barrier function shortly after injury. Nanopore detection technology enables nanometer-scale single-molecule detection, yielding valuable insights into analyte molecules' properties such as size, shape, charge, and concentration. Due to its label-free nature, high sensitivity, and real-time capabilities, it finds widespread application in genomics, proteomics, drug discovery, and environmental monitoring. Click chemistry, encompassing the attachment of a probe or substrate to a biomolecule, termed bioconjugation, features the copper-catalyzed azide-alkyne cycloaddition as a quintessential reaction, forming a 5-membered heteroatom ring. The consequences of each type of laboratory accident are different based on the activities performed and the hazardous materials used in each facility. The opioid overdose crisis in the United States has led to thousands of lost lives and thousands more people struggling with opioid dependence. Disease modeling allows researchers to examine the course that the disease may take and to investigate policies to determine the effects they may have. Disease models can be used to model non-communicable diseases and have been used to study opioid use disorder. Many types of disease models exist with their own inherent benefits and drawbacks.

Despite advancements in diagnosis and treatment, TB continues to pose substantial challenges, particularly in low-resource settings. This dissertation aims to develop a robust treatment monitoring framework for TB patients to ensure personalized and effective treatment using demographic and clinical information. Translational science aims to bridge the gap between scientific discoveries and practical application yet faces challenges in achieving high success rates. This study examines the effective engagement of translational scientists, who play a key role in the translation process. It uses Fuzzy Cognitive Maps (FCMs) to analyze the scientists' mental models and identify common concepts related to success factors, such as ability, resources, opportunity, and entrepreneurial competencies. It then compares the mental models of the scientists and finds that mental models exhibit similarities, yet variations exist such as density and connectedness. Microfluidic devices and systems have demonstrated wide applicability in sample processing and analysis. The ability to integrate sample processing and analysis into a single platform is a key benefit of microfluidic technologies. This dissertation describes the design and fabrication two types of microfluidic devices developed to enhance membrane-based biosensors. First is a device for collecting particles into a highly confined region, locally enhancing their concentration. Second is a device for size-based particle separation capable of separating differently sized particles into separate streams. We review the problem of a system-level balanced scheduling scenario. A hospital clinic has a queue for patients needing care. After being seen in clinic, many require follow-up surgery, for which they also wait in a queue. The rate-limiting factor is physician availability for both clinic visits and surgical cases. Much existing work has been done to optimize clinic appointments, as well as to optimize surgical appointments. DNA guanine (G)-quadruplexes (G4s) are unique secondary structures formed by two or more stacked G-tetrads in G-rich DNA sequences. These structures have been found to play a crucial role in highly transcribed genes, especially in cancer-related oncogenes, making them attractive targets for cancer therapeutics. Understanding of the intersection of cyber vulnerabilities and bioprocess regulation is critical with the rise of artificial intelligence and machine learning in manufacturing. We detail a case study in which we model cyberattacks on network-mediated signals from a novel bioreactor, where it is important to control medium feed rates to maintain cell proliferation. We use a digital twin counterpart reactor to compare glucose and oxygen sensor signals from the bioreactor to predictions from a kinetic growth model, allowing discernment of faulty sensors from hacked signals. Our results demonstrate a successful biomanufacturing cyberattack detection system based on fundamental process control principles.

Extracellular vesicles (EVs), once dismissed as shuttles for cellular waste, have emerged as vital nanoscale biomolecules, facilitating intercellular communication through transfer of host-cell specific molecular cargo. Tumor-derived EVs, released by cancer cells, hold potential as diagnostic biomolecules due to their links to cancer cells, abundance within biofluids, and potential for direct extraction and detection. In this study, we engineered an LNP formulation encapsulating plasmid DNA (pDNA) encoding the monomeric Green Lantern (mGL) fluorescent reporter protein. Liquid crystals (LCs) constitute a subset of soft matter possessing hybrid characteristics from both liquid and crystalline phases. In this state, the center of masses remains uncorrelated similar to an isotropic phase, while the long axis of molecules aligns in parallel, resulting in molecules exhibiting orientational and positional order, either individually or concurrently. The project focused on the production of bio-fertilizer from fruit and garden waste, with a specific emphasis on utilizing pineapple tops in the composting process. The objective was to produce and assess the properties of the bio fertilizer obtained from this process and evaluate its potential application in agriculture. In this study, the composting process was done in a 0.7 m long, 0.85 wide and 1.1 m high vessel, and 0.238 m3 pineapple top wastes, resulting in 0.35 m3 of biofertilizer.
