Material properties of industrial polymer blends are of great importance. X-ray tomography has been used to obtain spatial chemical information about various polymer blends. The spatial images are acquired with synchrotron X-ray tomography because of its rapidity, good spatial resolution, large field-of-view, and elemental sensitivity. The spatial absorption data acquired from X-ray tomography experiments is converted to spatial chemical information via a linear least squares fit of multi-spectral X-ray absorption data. A fiberglass-reinforced polymer blend with a new-generation flame retardant is studied with multi-energy synchrotron X-ray tomography to assess the blend homogeneity. A diverse set of human diseases is associated with the misfolding of proteins into insoluble fibrillar structures that have predominantly β-sheet secondary structure. Thus it is imperative to elucidate the structural elements that contribute to β-sheet formation and stability. Peptides that autonomously form β-sheets are ideal models to study principles of protein folding and design. Gellman and coworkers first introduced an automonously folded β-hairpin (H-Arg-Tyr-Val-Glu-Val-Yyy-Xxx-Orn-Lys-Ile-Leu-Gln-NH2) that remained monomeric up to ~1 mM. Rapid rotation of guanine base derivatives about Pt–N7 bonds results in fluxional behavior of models of the key DNA intrastrand G–G cross-link leading to anticancer activity of Pt(II) drugs (G = deoxyguanosine). This behavior impedes the characterization of LPtG2 models (L = one bidentate or two cis-unidentate carrier ligands; G = guanine derivative). The objective of this study is to understand the types of conformers formed as L is systematically varied. Catechol, hydroquinone and Phenol are major constituents of the mainstream tobacco smoke. The toxicity of tobacco has been attributed to the ability of catechol and hydroquinone to undergo endogenous or exogenous redox cycling to form semiquinone type radicals responsible of Reactive Oxygen Species (ROS) formation. ROS such as hydroxyl radicals can cause severe oxidative stress on biological tissues and can provoke severe signaling pathways leading to cardiovascular and pulmonary dysfunctions and carcinogenesis. In situ atomic force microscopy (AFM) characterizations and lithography can be applied to investigate the orientation, reactivity and stability of protein molecules adsorbed on nanostructures of self-assembled monolayers at near-physiological conditions. Automated nanografting was used to fabricate regular arrays of nanopatterns of ù-functionalized n-alkanethiols with designated terminal chemistries. After writing nanopatterns, protein binding occurs selectively on carboxylate-terminated nanopatterns via covalent bonds that are formed using N-ethyl-N'(dimethylaminoporpyl)-carbodiimide and N-hydroxysuccinimide activation. The amine groups of lysine residues of proteins bond covalently to nanopatterns of carboxylate-terminated alkanethiol self-assembled monolayers, to form a robust surface attachment for sustained contact-mode AFM imaging during biochemical reactions. …
Utilization Of Aptamers As Affinity Probes In Polymeric Microdevices For Disease Management And The Production Of A Recombinant Membrane Protein, Anne Obubuafo

Aptamers have emerged as potential affinity agents that rival or complement antibodies in developing diagnostic assays for disease detection. We have demonstrated the use of PMMA microfluidic devices for conducting rapid affinity microchip CGE of a target protein using aptamers as the affinity probes with an electrophoresis development time of <2 min. Migration times were reproducible for thrombin complexes and free aptamers in CGE buffer with device-to-device RSD variations below 10%. By removing salts from plasma and adding an unlabeled random sequence oligonucleotide to the plasma, thrombin was detected in plasma. This method can be easily adapted to high-throughput parallel screening of plasma samples in multi-channel polymeric microdevices. The expression of rEpCAM in bacteria and mammalian cells was investigated with results showing successful expression in the mammalian systems, while protein expression in the bacteria was inhibited. Higher and prolonged expression levels were obtained in Cos 7 cells as compared to BHK and Hep2 cells due to episomal expression in Cos 7 cells. By combining a one-step IMAC procedure with electrophoresis and electro elution a more selective approach to obtaining electrophoretically pure rEpCAM was achieved. We developed dual-aptamer sandwich assays for thrombin and PDGF-BB targets on PMMA substrate using UV modification with a one-step EDC/NHS coupling reaction. Results indicate that the use of high EDC concentrations lead to faster immobilization and increased coverage density with a shorter sandwich assay development time. The assays were sensitive for both proteins and showed linearity in fluorescence response to changing protein concentration. Single molecule detection methods provide high sensitivity techniques in which aptamers can find use. We have demonstrated the use of two aptamers in a FRET-based assay for the detection of low levels of thrombin. Sensitivity and reliability of the aptamer smFRET assay depends on complex formation and stability. Due to the dissociation constants of the aptamers, single molecule events detected were below the calculated value for a 6 pM concentration of thrombin. Future work will involve adjusting the single molecule system by the use of pinholes to enable analysis of higher sample concentrations.

Polymer-based microelectrophoresis was investigated to analyze known (mutation detection) and unknown (mutation scanning) low-abundant mutations in genomic DNA with high diagnostic value for colorectal cancers. For our mutation detection assays, point mutations in the K-ras oncogene were identified using the ligase detection reaction (LDR). For the mutation scanning assay, which searches for sporadic mutations, an EndoV-LDR assay was utilized with mutations in the p53 tumor suppressor gene used as a model. A poly(methylmethacrylate), PMMA, microchip filled with a 4% linear polyacrylamide (LPA) gel was used to electrophoretically sort products formed from LDRs, which produced oligonucleotides <65 bp in length. Using microchip electrophoresis with the LPA, a 44 bp ligation product was resolved from a 100-fold molar excess of unligated primers (25 bp) in approximately 120 s, which was ~17 times faster than conventional capillary gel electrophoresis. In order to simplify the electrophoretic process and further reduce development time, the LDR products were sorted in the absence of the sieving gel using free solution conjugate electrophoresis (FSCE). FSCE incorporated polyamide “drag-tags” onto LDR primers, which provided DNA fragment mobilities in free solution that were dependent upon their size. LDR/drag-tagged (LDR-dt) products could be formed in a multiplexed format for mutant-to-wild-type ratios as low as 1 to 100 with single base resolution. Separations were conducted using capillary array electrophoresis (CAE) and PMMA microchips filled with only a TRIS buffer. Analysis times for the LDR-dt products were less than 11 min using CAE and ~85 s for PMMA microchips with high reproducible migration times within and between microchips. PMMA-based microchips were also evaluated for the identification of sporadic mutations using an endonuclease V – LDR (Endo V/LDR) technique. Endo V cleaves heteroduplexed DNA one base 3’ of single-base mismatched sites as well as nicking DNA at some matched sites as LDR reseals miscleaved sites to reduce false positive signals. Results suggested that Endo V/LDR products from p53 mutations could be successfully separated and detected using a PMMA microfluidic chip filled with a sparsely cross-linked replaceable polyacrylamide gel in less than 6 min, which was approximately 10-fold shorter compared to CAE.

The three Tanzanian wild mushroom species Termitomyces letestui, Lactarius edulis and Agaricus sp. aff. arvensis yielded ergosterol, 5,8-peroxyergosterol and ergosta-5,22-dien-3β-ol, and a mixture of ergosterol, ergosta-7,22-dien-3β-ol and ergosta-7-en-3β-ol whose composition was deduced from gas chromatography/mass spectroscopic (GC/MS) analysis of the trimethysilylated mixture. GC/MS analysis of the lipid fraction from T. letestu revealed the presence of linoleic (C18:2), stearic (C18:0), oleic (C18:1), palmitic (C16:0), pentadecanoic (C15:0) and myristic (C14:0) acid. Polar T. letestui and L. edulis fractions yielded α,α,1'trehalose andmannitol. Some of the crude extracts from the three mushroom species showed mild antimicrobial, mosquito larvicidal and cytotoxic activities. The chemical composition …

Aggregation of receptors for IgE (Fc RI) causes mast cells and basophils to release preformed contents of granules, including histamine and a variety of enzymes. This process, called degranulation plays a central role in allergic reactions. Methods to study this process are to create multivalent ligands which can interact with the receptors and, in turn, lead to aggregation of the receptors. We prepared a series of fluorophore-labeled divalent and trivalent antigens to study the degranulation of mast cells. This thesis discusses pyridinium bisretinoid compounds (PBRs), which were prepared for two purposes: 1) to use them as standards for detection of novel fluorophores in human RPE cells, which may be involved in age-related macular degeneration (AMD), and 2) to use them in the development of a targeted and triggered drug delivery system for cancer therapy. We prepared a selection of PBRs using a one-pot biomimetic method; synthesis, mechanisms for formation, and characterization of these compounds is described. Age-related macular degeneration (AMD) is the leading cause of blindness in the United States of America. The pyridinium bis-retinoid A2-ethanolamine (A2E) has been implicated to play a role in AMD. We have observed novel pyridinium bis-retinoids through melanolipofuscin and human RPE extractions that may also play a role in the pathology of AMD. We have begun the construction of an amino-retinoid library in order to identify these ocular compounds. The compounds from the amino-retinoid library are also used in a targeted and triggered drug delivery system for treating cancer. Since the origin of first aminoglycosides antibiotics, streptomycin, isolated by Selman Waksman about 60 years ago, a number of aminoglycosides antibiotics were discovered to treat different infections. Neomycin class aminoglycosides were found to originally target the A site 16S rRNA in the 30S subunit of the ribosome within the Gram-negative bacteria. In addition to its antibacterial effect, aminoglycosides were also found to binding to various other viral RNA structures such as TAR and RRE of HIV, Group I introns and hammerhead ribozyme, implying its potential to be used as antiviral reagent.

The gas phase reactions of CH3O2 + CH3O2, HO2 + HO2, and CH3O2 + HO2 in the presence of water vapor have been studied at temperatures between 263 and 303 K using laser flash photolysis coupled with UV time-resolved absorption detection at 220 nm and 260 nm. Water vapor concentration was quantified using tunable diode laser spectroscopy operating in the mid-IR. The HO2 self-reaction rate constant is significantly enhanced by water vapor, consistent with what others have reported, whereas CH3O2 self-reaction and the cross-reaction (CH3O2 + HO2) rate constants are nearly unaffected. Sol–gel coatings which elute bioactive silver ions are presented as a potential solution to the problem of biofilm formation on indwelling surfaces. There is evidence that high-temperature processing of such materials can lead to diffusion of silver away from the coating surface, reducing the amount of available silver. In this study, we report the biofilm inhibition of a Staphylococcus epidermidis biofilm using a low-temperature processed silver-doped phenyltriethoxysilane sol–gel coating. This article examines the current status of Markov processes in single molecule fluorescence. For molecular dynamics to be described by a Markov process, the Markov process must include all states involved in the dynamics and the first-passage time (FPT) distributions out of those states must be describable by a simple exponential law. The observation of non-exponential FPT distributions or other evidence of non-Markovian dynamics is common in single molecule studies and offers an opportunity to expand the Markov model to include new dynamics or states that improve understanding of the system.

Two amphipathic polypeptides were coordinated to the cis positions of a square planar Pt(II) complex in order to provide the metal center with two noncovalent oligomerization domains. This resulted in the formation of new metal-peptide nanoassemblies which are shown to exist as nanometer-sized spheres and fibrils. Construction of these assemblies was based on the 30-residue polypeptide AQ-Pal14 which was designed for its ability to self-assemble into the common protein oligomerization motif of a noncovalent coiled-coil, and modified to contain a metal-binding 4-pyridylalanine residue at its surface. The basis of the research work described here is the use of nanocomposite materials built by bottom-up approach for the selective detection of nerve gas analogs. Nanocomposites materials constructed by using nanoparticle-monomer-receptor (NMR) concept have been utilized to detect nerve gas analogs DCP and DMMP. Synthetic approach used in the construction of nanosensors involved use of robust platforms such as silica nanoparticles and fluorescent quantum dots. Highly conjugated receptor molecules were synthesized by using stilbeneoid compounds. We studied the bilayer of vesicles from dimyristolyphosphatidylcholine (DMPC), using nitrobenzoxadiazole (NBD) probes, attached to the head (NBD-PE) and the tail (NBD-PC) of phospholipid derivatives. We characterized the bilayer as it underwent reversible transition from the gel to the fluid through a phase transition range. The main phase transition was characterized by steady state and timeresolved fluorescence anisotropy, fluorescence intensity decrement and kinetics of dithionite reduction. We also studied DMPC with dihydrocholesterol. Differences between the surface and interior regions of the bilayer region were obtained. A novel series of stilbenoids and their aza analogs were synthesized, characterized and used as photoluminescent components in the detection of nerve agents. Their structure-property relationship was elucidated through UV-visible and fluorescence spectroscopy. The research in this thesis is driven by the hypothesis that the two-block sensor system consisting of a receptor incorporated ruthenium complex and a fluorescent signal molecule of stilbenoids, is capable of detecting chemical warfare agents. The sensor anchored onto nanoparticles and subsequently the nanoparticles were arranged through mediated self-assembly. Layered MnO2(δ-MnO2) was prepared by thermal decomposition of potassium permanganate.Ti was ion-implanted into such δ-MnO2 by physical techniques,forming a composite(δ-MnO2-Ti).These materials were characterized by XRD,SEM,XPS techniques and their electrochemical proprieties were investigated.The results showed that the layered structure of δ-MnO2 did not been destroyed after Ti ion implantation,and the implanted Ti element was mainly Ti4+ as indicated by XPS.Both of the first and the highest discharge specific capacities of the ion-implanted layered MnO2(δ-MnO2-Ti),compared to those of δ-MnO2,were improved significantly.

The electrochemical behavior of luteolin was studied by voltammetry at a glassy carbon electrode in phosphate buffer solution.The results exhibited that the well-defined redox peak of luteolin is observed and the electrode process is adsorption-controlled.The charge transfer coefficient(α) was calculated as 0.66 in phosphate buffer solution(pH 4.0).The relationships between oxidation peak current and the concentration of luteolin are linear in the range of 1.0×10-8 ~ 5.0×10-6 mol·L-1 by differential pulse voltammetric method.The detection limit had been estimated as 1.0×10-8 molL-1.This method can be used for the determination of luteolin with satisfactory results.

Volatile Organic Compound (VOC) emissions from fires in tropical forest fuels were quantified using Proton-Transfer-Reaction Mass Spectrometry (PTRMS), Fourier Transform Infrared Spectroscopy (FTIR) and gas chromatography (GC) coupled to PTRMS (GC-PTR-MS). We investigated VOC emissions from 19 controlled laboratory fires at the USFS (United States Forest Service) Fire Sciences Laboratory and 16 fires during an intensive airborne field campaign during the peak of the burning season in Brazil in 2004. In this dissertation, several microfabricated devices are introduced to develop new applications in the area of chemical analysis. Electrochemical micropumps, chip-based liquid chromatography systems and multilayer capillary electrophoresis microdevices with crossover channels were fabricated using various substrates such as poly(dimethylsiloxane) (PDMS), glass, and poly(methyl methacrylate) (PMMA). I have demonstrated pressure-driven pumping of liquids in microfabricated channels using electrochemical actuation. PDMS-based micropumps were integrated easily with channel-containing PMMA substrates. Flow rates on the order of ~10 µL/min were achieved using low voltages (10 V). The potential of electrolysis-based pumping in microchannels was further evaluated for pressure driven microchip liquid chromatography (LC). …

A set of bivalent mannose 6-phosphonate “molecular rulers” has been synthesized to examine ligand binding to the M6P/IGF2R. The set is estimated to span a P-P distance range of 16-26 Å (MMFF energy minimization on the hydrated phosphonates). Key synthetic transformations include sugar triflate displacement for phosphonate installation and Grubbs I cross-metathesis to achieve bivalency. Relative binding affinities were tested by radioligand displacement assays versus PMP-BSA (pentamannose phosphate-bovine serum albumin). These compounds exhibit slightly higher binding affinities for the receptor (IC50’s = 3.7-5 M) than the parent, monomeric mannose 6-phosphonate ligand and M6P itself (IC50 = 11.5 …

The need for miniaturized, portable devices to separate and detect unknown compounds has greatly multiplied, leading to an increased interest in microfluidics. Total integration of the detector and pump are necessary to decrease the overall size of the microfluidic device. Using previously developed thin film technologies, an electroosmotic flow (EOF) pump was incorporated in a microfluidic liquid chromatography device. An EOF pump was chosen because of its simple design and small size. EOF pumps fabricated on silicon and glass substrates were evaluated. The experimental flow rates were 0.19-2.30 microliters/minute for 40-400 V. The theoretical pump efficiency was calculated along with …
