Madagascar, a country whose extraordinary levels of endemism and biodiversity are celebrated globally by scientists and laymen alike, yet historically has received surprisingly little research attention, is the setting of the present dissertation. Here, I contribute to the need for applied research by: 1) focusing on the most intensely fished section of the Toliara Barrier Reef, the Bay of Ranobe; 2) characterizing the marine environment, the human population, and the fisheries; and 3) collecting the longest known time-series of data on fisheries of Madagascar, thereby providing a useful baseline for future analyses. The heterotrophic marine bacterium, Ruegeria pomeroyi, was experimentally cultured under environmentally realistic carbon conditions and with a tracer-level addition of 13C-labeled leucine to track bacterial protein biosynthesis through growth phases. A combination of methods allowed observation of real-time bacterial protein production to understand metabolic priorities through the different growth phases. Over 2000 proteins were identified in each experimental culture from exponential and stationary growth phases. Within two hours of the 13C-labeled leucine addition, R. pomeroyi significantly assimilated the newly encountered substrate into new proteins. Several of the northwestern Gulf of Mexico (GOM) shelf-edge banks provide critical hard bottom habitat for coral and fish communities, supporting a wide diversity of ecologically and economically important species. These sites may be fish aggregation and spawning sites and provide important habitat for fish growth and reproduction. Already designated as habitat areas of particular concern, many of these banks are also under consideration for inclusion in the expansion of the Flower Garden Banks National Marine Sanctuary. The oxygen concentration in marine ecosystems is influenced by production and consumption in the water column and fluxes across both the atmosphere-water and benthic-water boundaries. Each of these fluxes has the potential to be significant in shallow ecosystems due to high fluxes and low water volumes. This study evaluated the contributions of these three fluxes to the oxygen budget in two contrasting ecosystems, a Zostera marina (eelgrass) meadow in Virginia, U.S.A., and a coral reef in Bermuda. SeaFlow is an underway flow cytometer that provides continuous shipboard observations of the abundance and optical properties of small phytoplankton (μm in equivalent spherical diameter, ESD). Here we present data sets consisting of SeaFlow-based cell abundance, forward light scatter, and pigment fluorescence of individual cells, as well as derived estimates of ESD and cellular carbon content of picophytoplankton, which includes the cyanobacteria Prochlorococcus, Synechococcus and small-sized Crocosphaera (μm ESD), and picophytoplankton and nanophytoplankton (2–5 μm ESD). Data were collected in surface waters (≈5 m depth) from 27 oceanographic cruises carried out in the Northeast Pacific Ocean between 2010 and 2018. …

Antarctic krill (Euphausia superba) are swarming, oceanic crustaceans, up to two inches long, and best known as prey for whales and penguins – but they have another important role. With their large size, high biomass and daily vertical migrations they transport and transform essential nutrients, stimulate primary productivity and influence the carbon sink. Antarctic krill are also fished by the Southern Ocean’s largest fishery. Yet how krill fishing impacts nutrient fertilisation and the carbon sink in the Southern Ocean is poorly understood. In January 1983, a waterborne pathogen beginning near the Atlantic Panama Canal entrance caused history's largest recorded marine animal die-off, wiping out 95-99% of Diadema antillarum populations throughout the Caribbean. D. antillarum, the long-spined sea urchin, is a keystone herbivore in coral reefs and its decreased densities have caused many reefs to suffer macroalgal phase shifts. Modest recovery of this species has been documented in some Caribbean locations, but reefs in Guna Yala, Panama continued to experience population decline. Oysters are hard shelled bivalves that aggregate over time to create structures in estuarine systems, known as oyster reefs. These reefs are important for the promotion of estuarine biodiversity by supporting many species of fish, invertebrates, and plants. They also act as a key contributor to water health by using active suspension feeding mechanisms and selective feeding to remove nutrients and water borne pollutants from estuarine systems. They have been touted as possible bio-remediators. They also effect rates of sedimentation in estuaries.

Over recent years a number of studies have examined the effects of sea level rise (SLR) on hypoxia in Chesapeake Bay. However, variations in the methodology, the years considered, and the metrics reported made comparisons between these studies difficult. To clarify the effects of SLR on the Bay’s hypoxia, we present an intercomparison between four numerical models following a common methodology. The models share the riverine fluxes, baseline period (1991–1995), and consider the same three scenarios of SLR: an increase in sea level of 0.17m, 0.50m, and 1.00m (representative of years 2025, 2050 and 2100, respectively). Coastal and ocean acidification has the potential to cause significant environmental and societal impacts. Monitoring carbonate chemistry parameters over spatial and temporal scales is challenging, especially with limited resources. A lack of monitoring data can lead to a limited understanding of real-world conditions. Without such data, robust experimental and model design is challenging, and the identification and understanding of episodic acidification events is nearly impossible. We present considerations for resource managers, academia, and industry professionals who are currently developing acidification monitoring programs in the Mid-Atlantic region. The timing of recurring biological and seasonal environmental events is changing on a global scale relative to temperature and other climate drivers. This study considers the Gulf of Maine ecosystem, a region of high social and ecological importance in the Northwest Atlantic Ocean and synthesizes current knowledge of (a) key seasonal processes, patterns, and events; (b) direct evidence for shifts in timing; (c) implications of phenological responses for linked ecological-human systems; and (d) potential phenology-focused adaptation strategies and actions. Cyanobacteria are known to produce a variety of toxins that negatively impact both aquatic and terrestrial organisms. One putative neurotoxic compound is the non-protein amino acid β-N-methylamino-L-alanine (BMAA), which has epidemiological linkages to the development of several human neurological diseases. Three cyanobacterial species thought to produce BMAA —Microcystis aeruginosa, Synechococcus bacillaris, and Nostoc sp. —were grown in nutrient replete cultures to examine its synthesis and cellular distribution over a growth cycle. In the eastern Bering Sea, Thysanoessa raschii are the most abundant krill species and a keystone trophic member that serve as both an important grazer and link to upper level consumers. In this system krill experience large annual variation in food resources, especially during ice advance and retreat; multiple lipid classes are used to temper the effects of those fluctuations, as well as to fuel reproduction and growth. Estuaries are dynamic environments that are strongly affected by natural variability, as well as direct and indirect anthropogenic impacts. A better understanding of the drivers of carbon fluxes and biogeochemical variability in estuarine systems is needed, particularly with the increasing threat of ocean acidification. Morro Bay in Central California is a small nationally protected estuary, with seasonally low freshwater inputs. Since 2007, the bay has experienced a significant loss of native seagrass, Zostera marina, which is an important component of the marine ecosystem. Understanding how the functionality of marine microbial communities change over time and space, and which taxonomic groups dominate distinct metabolic pathways, are essential to understanding the ecology of these microbiomes and the factors contributing to their regulation of elemental cycles in the oceans. Sponges can have powerful effects on ecosystem processes in shallow, tropical marine ecosystems and are an integral component of the bentho-pelagic cycle of nutrients, via filtering of dissolved and particulate organic matter from the water column. The diversity of marine communities is thought to play a determining role in intensity of ecosystem processes; thus the loss of taxa alters community function and by extension ecosystem processes. The purpose of this project was to initiate a place-based coral reef education project, with the ultimate goal of improved localized conservation efforts in the face of growing global threats. Three principal groups that interact with coral reefs on Nosy Be were interviewed: fishers, tourist guides, and conservationists. Research was conducted on the biology of coral reefs, and on the most prominent threats facing coral reefs in the Indian Ocean and around Nosy Be. A description of species abundance, richness and distribution, and eye size of heteropod molluscs from the families Pterotracheidae and Carinariidae in the oligotrophic ecosystem of the northern Gulf of Mexico (GOM) is described based on discrete-depth sampling protocols. The collections were comprised from two midwater sampling programs conducted sequentially after the 2010 Deepwater Horizon oil spill (DWHOS): the Offshore Nekton Sampling and Analysis Program (ONSAP, 2011) and the Deep Pelagic Nekton Dynamics of the Gulf of Mexico (DEEPEND, 2015-2018). Oil spills in oceans have substantial influence on marine ecosystems. This study investigates 21 oil spills in the world. Analyzing Chlorophyll-a (Chl-a) from Moderate Resolution Imaging Spectroradiomerer (MODIS) data after Penglai oil spills on 4 June 2011, found a bloom with peak value of Chl-a (13.66 mg m−3) spread over an area of 800 km2 during 18–25 June 2011, and a pronounced increase in the monthly Chl-a concentration (6.40 mg m−3) on June 2012 in the Bohai Sea. I coupled fine-scale environmental data with observed behavior and group composition data to examine overall distribution within the bay system and to characterize the habitat associated with foraging and the presence of calves. Semi-isolated populations of bottlenose dolphins (Tursiops truncatus) along Louisiana’s coast are undergoing increased risks from boat traffic, oil spills, land subsidence, and planned water diversions (CPRA 2017). The Eastern Tropical North Pacific Ocean hosts one of the world's largest oceanic oxygen deficient zones (ODZs). Hot spots for reactive nitrogen (Nr) removal processes, ODZs generate conditions proposed to promote Nr inputs via dinitrogen (N2) fixation. In this study, we quantified N2 fixation rates by 15N tracer bioassay across oxygen, nutrient, and light gradients within and adjacent to the ODZ. Within subeuphotic oxygen‐deplete waters, N2 fixation was largely undetectable; however, addition of dissolved organic carbon stimulated N2 fixation in suboxic (μmol/kg O2) waters, suggesting that diazotroph communities are …

The hadal zone remains one of the least studied environments because of its inaccessibility, in part because of hydrostatic pressures extending to 110 MPa. Few instruments are capable of sampling from such great depths. We have developed a full-ocean-depth-capable lander that can be fit with sampling packages for the collection of still images, video, motile megafauna, and hadal seawater. One payload includes a pressure-retaining sampler (PRS) able to maintain seawater samples under in situ pressure during recovery. Despite the important role of alkalinity in estuarine carbon cycling, the seasonal and decadal variability of alkalinity, particularly within multiple tidal tributaries of the same estuary, is poorly understood. Here we analyze more than 25,000 alkalinity measurements, mostly from the 1980s and 1990s,in the major tidal tributaries of the Chesapeake Bay, a large, coastal‐plain estuary of eastern North America.The long‐term means of alkalinity in tidal‐fresh waters vary by a factor of 6 among seven tidal tributaries,reflecting the alkalinity of nontidal rivers draining to these estuaries. Ships' ballast tanks have long been known as vectors for the introduction of organisms. We applied next-generation sequencing to detect dinoflagellates (mainly as cysts) in 32 ballast tank sediments collected during 2001-2003 from ships entering the Great Lakes or Chesapeake Bay and subsequently archived. Seventy-three dinoflagellates were fully identified to species level by this metagenomic approach and single-cell polymerase chain reaction (PCR)-based sequencing, including 19 toxic species, 36 harmful algal bloom (HAB) forming species, 22 previously unreported as producing cysts, and 55 reported from ballast tank sediments for the first time (including 13 freshwater species), plus 545 operational taxonomic units …

A multi-disciplinary approach was employed to examine a physical-biological population hypothesis for a critical forage species, the Antarctic silverfish Pleuragramma antarctica. Caccavo et al. (2018; Sci Rep 8:17856) had shown strong gene flow along the westward Antarctic Slope Current, in addition to spatially recurring length modes that provided evidence for episodic connectivity. In this paper, otolith nucleus chemistry from a subset of fish collected in the southern Weddell Sea as part of a hydrographic survey of the Filchner Trough system was used to test between connectivity scenarios.
