Metabolomics is a powerful science that can be applied for the discovery of disease biomarkers, and investigation of altered metabolomes due to abiotic and biotic perturbations. This dissertation is focused on untargeted metabolomic applications to investigate fungal metabolite alterations associated with pathogenicity, fungal disease propagations, and symbiosis. This dissertation employs qualitative analysis of metabolite mixtures using HS-SPME coupled GC-MS and TMS derivatization followed by GC-MS analytical platforms. In the first study, we discovered a biomarker combination to diagnose fungal soft tissue disease in sweet potato at an early stage of disease propagation. Metabolomics and lipidomics studies are important to understand living organisms at the molecular level. In this dissertation, I conducted various untargeted and targeted metabolomics and lipidomics studies using mass spectrometry based analytical platforms. Firstly, I investigated the androgen depletion effects on fecal metabolites in a mouse model of systemic lupus erythematosus and metabolite biomarkers for colorectal cancer using two-dimensional gas and liquid chromatography-mass spectrometry. Secondly, I investigated the relationship between gut microbiota-mediated resistance and susceptibility to malaria and the production of short-chain fatty acids using gas chromatography-mass spectrometry. Secondary metabolites are organic compounds produced by an organism for reasons other than growth and development. In plants, secondary metabolites generally act as defense agents produced to deter predators and inhibit other competitive species. For humans, these compounds can often have a beneficial effect and are pursued and utilized as natural pharmaceuticals. The development of sensitive, high-throughput analytical screening methods for plant derived metabolites is crucial for natural pharmaceutical product discovery and plant metabolomic profiling. Fungi from Canadian crops affect many aspects of agriculture. For example, ginseng root rot caused by Ilyonectria spp. is a major issue for farmers. Ilyonectria spp. make few reported natural products and it is not known if those products are unique to virulent species. PCA and molecular networking were applied to HRMS data to establish a distinct metabolomic profile of root rot pathogens, characterized by antifungal resorcyclic acid lactones (RALs). These likely protect Ilyonectria from other soil pathogens, which gives it the opportunity to infect ginseng root.

Due to the vast complexity of the metabolome, bioanalytical platforms have been developed for untargeted metabolomics. The goal of untargeted metabolomics is to profile metabolism by measuring as many metabolites as possible. A major advantage of the untargeted approach is the detection of unexpected or unknown metabolites. These metabolites have chemical structures, metabolic pathways, or cellular functions that have not been previously described. Hence, they represent exciting opportunities to advance our understanding of biology. Chiari Malformation Type I is a neurodegenerative trait that can result from disease or from acquiring. Metabolomic analysis was done on normal pressure hydrocephalous and Chiari CSF samples using LC-MS and multiple bioinformatic programs. After analysis from multiple programs, we were able to analyze the stringency in statistical algorithms done by each program and determined qualities that are shared between programs that offer multiple details. We identified dysregulation in glucuronated metabolites in CSF of Chiari versus NPH. Mycotoxins are secondary metabolites produced by fungi, which are harmful to humans and/or animals. Alternaria is a common fungal plant pathogen that can produce mycotoxins in agricultural commodities, such as processed wheat products, and fruit juices. Liquid chromatography mass spectrometry (LC-MS) is commonly used for the detection, characterization and quantitation of mycotoxins in agricultural products. Canadian Alternaria species were assessed to provide a risk assessment of their secondary metabolites in agricultural products by describing their global metabolome data obtained from the Orbitrap LC-MS instrument. This dissertation describes chemoselective reagents and methods explored to develop more accurate, efficient and high-throughput means to quantify metabolites containing either thiol, carboxylic acid or 1,2-diol moieties directly from biological mixtures. Chapter 1 discusses how dysregulation of thiol- or carboxylic acid-containing metabolites is either the cause or effect of cellular dysfunction. Ochratoxin A (OTA) and fumonisin are mycotoxins produced by black Aspergilli that contaminate wine in many countries around the world. Both OTA and fumonisins are possible carcinogens to humans. There is limited data about the occurrence of OTA and fumonisins in Canadian vineyards. Therefore, a survey of the black Aspergilli from 2012-2014 has been conducted. In the mycotoxin study, high performance liquid chromatography-mass spectrometry was used to screen and quantify OTA and fumonisins from both black Aspergilli isolated on artificial media and grape samples. Metabolomics aims to identify and quantify all of the small molecules within a cell. The relative concentrations of metabolites within cells grown under different experimental conditions, or different species, can be compared using pool size data. Exposing cellular cultures to isotopically labeled compounds allows the progress of metabolites through metabolic pathways to be tracked, known as flux. In the first experiment, the metabolic effects of exposure to lower than optimal temperatures in wild type Salmonella enterica, i.e. cold shock, were determined. NMR spectroscopy is a powerful analytical tool for both qualitative and quantitative metabolite profiling analysis. However, accurate quantitative analysis of biological systems especially using one dimensional NMR has been challenging due to signal overlap. In contrast, the enhanced resolution and sensitivity offered by chemoselective isotope tags have enabled new and enhanced methods for detecting hundreds of quantifiable metabolites in biofluids using NMR spectroscopy or mass spectrometry. Quorum sensing (QS) is a phenomenon that allows bacteria to communicate with each other. Small molecules known as autoinducers are synthesized and released by bacteria, and once enough members of the community are around to ensure survival, i.e. quorum, a phenotype, e.g. bioluminescence, is expressed. There are two types of QS molecules, intra- and inter-species.

Two biological systems were studied using LC/ESI/MS/MS on a triple quadrupole operated in SRM (selected reaction monitoring) scan mode. The first bacterium system is aquatic and microscopic in size known as Roseobacter. The second mammalian system is terrestrial and large in size relative to humans known as Holstein cows.

Roseobacter is a clade of marine bacteria abundant in the ocean. Roseophages are viruses that infect Roseobacter and cause viral lysis. Liquid chromatography tandem mass spectrometry has become a powerful tool for investigating biological systems. Herein we describe the development of both isotope dilution mass spectrometry methods and targeted metabolomics methods for the study of metabolic and cell-cell signaling applications.

A putative yeast enzyme was characterized by discovery metabolite profiling, kinetic flux profiling, transcriptomics and structural biology. These experiments demonstrated that the enzyme shb17 was a sedoheptulose bisphosphatase that provides a thermodynamically dedicated step towards riboneogenesis, leading to the redefinition of the canonical pentose phosphate pathway.

Many mixtures important to research consist of hundreds or even thousands of individual components of interest. These types of mixtures are far too complex to separate by a single chromatographic dimension in any reasonable amount of time. However, if a multidimensional approach is used, where a complex mixture is separated by an initial dimension, simpler fractions of that separation are collected and each of those fractions are analyzed individually, highly complex mixtures can be resolved in relatively short amounts of time.
