Contaminated urban soil is one of the major contributors to child Pb exposure. To gain a better understanding of Pb risk in urban areas, composite samples were collected from 142 residential, privately owned, parcels in Detroit, Hamtramck, and Highland Park, Michigan, with approval from the property owners. The proximity of soil sampling and former smelter locations were also reported. Sample were collected from areas covered with turf grass. Root-microbiome interactions are of central importance for plant performance and yield. A distinctive feature of legumes is that they engage in symbiosis with N2-fixing rhizobia. If and how the rhizobial symbiotic capacity modulates root-associated microbiomes are still not yet well understood. We determined root-associated microbiomes of soybean inoculated with wild type (WT) or a noeI mutant of Bradyrhizobium diazoefficiens USDA 110 by amplicon sequencing. UPLC-MS/MS was used to analyze root exudates. The noeI gene is responsible for fucose-methylation of Nod factor secreted by USDA 110 WT strain. Risk-based prioritization for early detection monitoring is of utmost importance to prevent and mitigate invasive species impacts and is especially needed for large ecosystems where management resources are not sufficient to survey all locations susceptible to invasion. In this paper we describe a spatially-explicit and quantitative approach for identifying the highest risk sites for aquatic invasive species (AIS) introduction into the United States’ waters of the Laurentian Great Lakes, a vast inland sea with a surface area of 246,049 square km and a shoreline length of 16,431 km. We propose a new method of constructing questionnaire forms in the three-form planned missing data design (PMDD). The random item allocation (RIA) procedure that we propose promises to dramatically simplify the process of implementing three-form PMDDs without compromising statistical performance. Our method is a stochastic approximation to the currently recommended approach of deterministically spreading a scale's items across the X-, A-, B-, and C-blocks when allocating the items in a three-form design. Consumption guidelines are a common way of improving conscious consumption behaviors in areas where game fish are known to contain contaminants. However, guideline information can be difficult to distribute, and effectiveness difficult to measure. To increase the distribution and effectiveness of guideline information for the Detroit River, an educational campaign was launched in 2010, which included distribution of pamphlets with consumption information, posting of permanent signs at popular fishing locations, and hiring River Walkers to personally communicate with anglers. While discriminant function analysis is an inherently Bayesian method, researchers attempting to estimate ancestry in human skeletal samples often follow discriminant function analysis with the calculation of frequentist-based typicalities for assigning group membership. Such an approach is problematic in that it fails to account for admixture and for variation in why individuals may be classified as outliers, or non-members of particular groups. This paper presents an argument and methodology for employing a fully Bayesian approach in discriminant function analysis applied to cases of ancestry estimation. Quagga mussels (Dreissena rostriformis bugensis) are highly fecund broadcast spawners invasive to freshwaters of North America and western Europe. We hypothesized that environmental cues from phytoplankton can trigger gamete release in quagga mussels. Nutritious algae may stimulate dreissenid spawning, but less palatable food, such as bloom-forming cyanobacteria, could be a hindrance. The objective of our study was to test whether exposure to cyanobacteria can inhibit quagga mussel spawning and fertilization. A thorough assessment of aquatic nonindigenous species’ risk facilitates successful monitoring and prevention activities. However, species- and vector-specific information is often limited and difficult to synthesize across a single risk framework. To address this need, we developed an assessment framework capable of estimating the potential for introduction, establishment, and impact by aquatic nonindigenous species from diverse spatial origins and taxonomic classification, in novel environments. Gene-by-environment (GxE) interactions determine common disease risk factors and biomedically relevant complex traits. However, quantifying how the environment modulates genetic effects on human quantitative phenotypes presents unique challenges. Environmental covariates are complex and difficult to measure and control at the organismal level, as found in GWAS and epidemiological studies. An alternative approach focuses on the cellular environment using in vitro treatments as a proxy for the organismal environment. These cellular environments simplify the organism-level environmental exposures to provide a tractable influence on subcellular phenotypes, such as gene expression. Management of nonindigenous species includes prevention, early detection and rapid response and control. Early detection and rapid response depend on prioritizing and monitoring sites at risk for arrival or secondary spread of nonindigenous species. Such monitoring efforts require sufficient biosecurity budgets to be effective and meet management or policy directives for reduced risk of introduction. Such consideration of risk reduction is rarely considered, however. Intense geological activity caused major topographic changes in Western North America over the past 15 million years. Major rivers here are composites of different ancient rivers, resulting in isolation and mixing episodes between river basins over time. This history influenced the diversification of most of the aquatic fauna. The genus Pantosteus is one of several clades centered in this tectonically active region. The eight recognized Pantosteus species are widespread and common across southwestern Canada, western USA and into northern Mexico. We provide conceptual introductions to missingness mechanisms—missing completely at random (MCAR), missing at random (MAR), and missing not at random (MNAR)—and state-of-the-art methods of handling missing data—full-information maximum likelihood (FIML) and multiple imputation (MI)—followed by a discussion of planned missing designs: multiform questionnaire protocols, two-method measurement models, and wave-missing longitudinal designs. We reviewed 80 articles of empirical studies published in the 2012 issues of the Journal of Pediatric Psychology to present a picture of how adequately missing data are currently handled in this field. Utilizing planned missing data (PMD) designs (ex. 3-form surveys) enables researchers to ask participants fewer questions during the data collection process. An important question, however, is just how few participants are needed to effectively employ planned missing data designs in research studies. The global proportion of male births has been shown to vary with climate, with a higher proportion of male births documented in colder climates. Here we examined the hypothesis that ambient temperature predicts fluctuations in the proportion of male births in Australia and within seven Australian states using historical annual data spanning 1910-2009. We predicted that within states with tropical ambient temperatures the proportion of male births would decrease when ambient temperatures are higher. Considering the national composite births for the whole of Australia first, the proportion of males born ranged only from 0.510 to 0.517. We observed no relationship …

The advent of complete-genome genotyping across phenotype cohorts has provided a rich source of information for bioinformaticians. However the search for SNPs from this data is generally performed on a study-by-study case without any specific hypothesis of the location for SNPs that are predictive for the phenotype. We have designed a method whereby very large SNP lists (several gigabytes in size), combining several genotyping studies at once, can be sorted and traced back to their ultimate consequence in protein structure. DNA polymerases must accurately replicate DNA to maintain genome integrity. Carcinogenic adducts, such as 2-aminofluorene (AF) and N-acetyl-2-aminofluorene (AAF), covalently bind DNA bases and promote mutagenesis near the adduct site. The mechanism by which carcinogenic adducts inhibit DNA synthesis and cause mutagenesis remains unclear. Here, we measure interactions between a DNA polymerase and carcinogenic DNA adducts in real-time by single-molecule fluorescence. We find the degree to which an adduct affects polymerase binding to the DNA depends on the adduct location with respect to the primer terminus, the adduct structure and the nucleotides present in the solution. Disulfide engineering is an important biotechnological tool that has advanced a wide range of research. The introduction of novel disulfide bonds into proteins has been used extensively to improve protein stability, modify functional characteristics, and to assist in the study of protein dynamics. Successful use of this technology is greatly enhanced by software that can predict pairs of residues that will likely form a disulfide bond if mutated to cysteines.

The present study is the first meta-analysis to evaluate type 2 diabetes (T2D) - associated polymorphisms in cohorts originated from several Tunisian regions. In fact, we evaluated the effect of seven polymorphisms in the following genes; PPARg ( Pro12Ala), TNFα (-308A/G), ENPP1(K121Q), TCF7L2(rs7903146 C/T), MTHFR( C677T), ACE(I/D), CAPN10(3R/2R) on T2D risk, through a meta-analysis combining data of previous studies performed on Tunisian populations originating from the north, centre or south of the country. Dreissenid bivalves, Dreissena polymorpha (zebra mussel) and Dreissena bugensis (quagga mussel) are biofouling species that invaded the Great Lakes region of North America from source populations in Europe in the 1980s. Initially, D. polymorpha spread faster and farther; however, D. bugensis have recently displaced D. polymorpha in many areas of the Great Lakes and was the first to be found west of the Continental Divide. Background

Cetacea (dolphins, porpoises, and whales) is a clade of aquatic species that includes the most massive, deepest diving, and largest brained mammals. Understanding the temporal pattern of diversification in the group as well as the evolution of cetacean anatomy and behavior requires a robust and well-resolved phylogenetic hypothesis. Although a large body of molecular data has accumulated over the past 20 years, DNA sequences of cetaceans have not been directly integrated with the rich, cetacean fossil record to reconcile discrepancies among molecular and morphological characters.

Friedreich’s ataxia is an inherited neurodegenerative disease caused by frataxin deficiency. Frataxin is a conserved mitochondrial protein that plays a role in Fe-S cluster assembly in mitochondria. Fe-S clusters are modular cofactors that perform essential functions throughout the cell. They are synthesized by a multi-step and multi-subunit mitochondrial machinery that includes a scaffold protein Isu for assembling a protein bound Fe-S cluster intermediate. Frataxin interacts with Isu, iron, and with the cysteine desulfurase Nfs1 that supplies sulfur, thus placing it at the center of mitochondrial Fe-S cluster biosynthesis.

Using an Integrated Assessment (IA) framework, we consolidated and utilized existing data from the Detroit River to develop models that both identify possible drivers of elevated fish contaminant body burdens, and to facilitate a more risk-based approach of tissue trigger-levels for consumption advisories. This integrated assessment approach was particularly useful for consumption advisories as it provided the ability to integrate and organize complex data in a manner that can help inform management decisions. In addition, the IA framework explicitly fosters collaboration and participation of multiple interested groups. We have capitalized on this component of IAs, by seeking the active participation …

X-ray absorption spectroscopy (XAS) has emerged as one of the premier tools for investigating the structure and dynamic properties of metals in cells and in metal containing biomolecules. Utilizing the high flux and broad energy range of X-rays supplied by synchrotron light sources, one can selectively excite core electronic transitions in each metal. Spectroscopic signals from these electronic transitions can be used to dissect the chemical architecture of metals in cells, in cellular components and in biomolecules at varying degrees of structural resolution. Interest in understanding the influence of ultraviolet-B (UVB; 280–320 nm) radiation in aquatic ecosystems has increased since the early 1990s. Pollution from historic mining operations coupled with physicochemical characteristics of Rocky Mountain streams that increase exposure of benthic communities to UVB provided an opportunity to examine how UVB interacted with heavy metal contamination to structure stream communities. We integrated a series of UVB addition experiments done in stream microcosms with a large-scale UVB shading experiment to test the hypothesis that effects of UVB were greater on benthic communities from metal-polluted streams than from reference streams. Background

Charting the interactions among genes and among their protein products is essential for understanding biological systems. A flood of interaction data is emerging from high throughput technologies, computational approaches, and literature mining methods. Quick and efficient access to this data has become a critical issue for biologists. Several excellent multi-organism databases for gene and protein interactions are available, yet most of these have understandable difficulty maintaining comprehensive information for any one organism. Background

Gene pathway can be defined as a group of genes that interact with each other to perform some biological processes. Along with the efforts to identify the individual genes that play vital roles in a particular disease, there is a growing interest in identifying the roles of gene pathways in such diseases.

Results

This paper proposes an innovative fuzzy-set-theory-based approach, Multi-dimensional Cluster Misclassification test (MCM-test), to measure the significance of gene pathways in a particular disease.
