Microbes associate with animal hosts, often providing shelter in a nutrient-rich environment. The gut, however, can be a harsh environment with members of the microbiome settling in distinct niches resulting in more stable, adherent biofilms. These diverse communities can provide orders of magnitude more gene products than the host genome; selection and maintenance of a functionally relevant and useful microbiome is now recognized to be an essential component of homeostasis. The Hudson River provides for millions of people as a path for commercial and private transportation, a source of food and energy, and perhaps most importantly for many living in the tri-state area as a destination for recreation and relaxation. The complex metapopulation structure of groundfish stocks in the Gulf of Maine, particularly Atlantic cod (Gadus morhua), is largely ignored under the current system of broad-scale stock assessment and management. This mismatch of biological and administrative scales has contributed to severe overall stock decline and localized serial depletion of Gulf of Maine cod. Such chronic management failure has led to growing calls for a more area-based, finer-scale approach to managing groundfish in the Gulf of Maine. Tidal freshwaters are unique in their placement in the landscape, forming where freshwater riverine flows are sufficient to overwhelm the saline water of the incoming tide, but not strong enough to suppress tidal water-height fluctuations. Tidal freshwaters and their wetlands have been overlooked by freshwater and marine researchers alike; neither discipline considers tidal freshwaters to fall under their purview. Invertebrate communities in tidal freshwaters are thought to be species depauperate; the consensus is that they support fewer taxa than nearby non-tidal freshwaters, but little is known about how these communities are structured. Benthic marine suspension feeders provide an important link between benthic and pelagic ecosystems. The strength of this link is determined by suspension-feeding rates. Many studies have measured suspension-feeding rates using indirect clearance-rate methods, which are based on the depletion of suspended particles. Direct methods that measure the flow of water itself are less common, but they can be more broadly applied because clearance-rate measurements are affected by properties of the cleared particles. Sea level along the B.C. coastline has changed dramatically over the past 10,000 years due to isostatic rebound following deglaciation from the Fra ser Glaciation (Clague & James, 2002). In the future, sea levels globally are also predicted to rise according to the Intergovernmental Panel on Climate Change (IPCC) (2014), due to climate change. Lemmen et al. The Pacific or Great Blue Heron fannini subspecies winters and breeds on Vancouver Island in locations within 5 km of the marine shoreline. Its visibility and close connection to the Salish Sea make it an important flagship species. Due to population concerns and threats associated with urban development, the Province of BC has coordinated monitoring of Great Blue Heron colonies on Vancouver Island and the adjacent Gulf Islands from 1997 through 2015. The cultivation efforts within the National Alliance for Advanced Biofuels and Bioproducts (NAABB)were developed to provide four major goals for the consortium, which included biomass production for downstream experimentation, development of new assessment tools for cultivation, development of new cultivation reactor technologies, and development of methods for robust cultivation. The NAABB consortium test beds produced over 1500 kg of biomass for downstream processing. The biomass production included a number of model production strains, but also took into production some of the more promising strains found through the prospecting efforts of the consortium. Many studies on environmental enrichment devices have been conducted throughout the years on both terrestrial and marine animals in captivity. However, little is known on the effect that submergible enrichment devices have on cetaceans in captivity. This study examines two male Atlantic bottlenose dolphins (Tursiops truncatus), Kaiko’o and Nalu, at Sea Life Park, Hawai’i and their interaction with the Magic Box: a device consisting of a submergible vegetable crate weighed down with a weight, flipped upside down with fish underneath. Synthetic polymers (plastics) enter marine environments from terrestrial and marine-based sources. The manner of release, the plastic’s composition/properties and ambient marine conditions determine debris fate and its impacts on living resources. It was long assumed that all plastics were persistent and inert, possessing negligible potential for chemical impacts. However, in reality, commercial polymers exhibit a range of potentials for interactions. Persistent, bioaccumulative and toxic (PBT) chemicals are lipophilic and may concentrate from ambient waters by orders of magnitude on polymer surfaces (Teuten et al., 2007). Studying the sediment that accumulates in a stream is an important aspect in the study of water quality and resources. With respect to water quality, the main issue is the turbidity of the water. Exposure to harmful algal bloom (HAB) toxins, such as Karenia brevis, has been linked to cetacean strandings and mortalities. Biological and environmental data from a bottlenose dolphin (Tursiops truncatus) Unusual Mortality Event (UME) in 2004 are compared to those from pilot whale (Globicephala macrorhynchus) mass stranding events in 2013-2014 in western Florida. Geographical Information Systems (GIS) maps have been created by overlaying stranding locations and select K. brevis presence data in order to identify common spatial and temporal trends. Preliminary results indicate that elevated K. brevis levels (>10,000 cells/L) in Sarasota Bay during January-February and November may …

BACKGROUND: Viruses strongly influence microbial population dynamics and ecosystem functions. However, our ability to quantitatively evaluate those viral impacts is limited to the few cultivated viruses and double-stranded DNA (dsDNA) viral genomes captured in quantitative viral metagenomes (viromes). This leaves the ecology of non-dsDNA viruses nearly unknown, including single-stranded DNA (ssDNA) viruses that have been frequently observed in viromes, but not quantified due to amplification biases in sequencing library preparations (Multiple Displacement Amplification, Linker Amplification or Tagmentation).

The Florida Keys experienced some of the most drastic transitions from coral to macroalgae dominated states, known as phase-or regime-shifts, of any reefs in the Caribbean. Macroalgae on coral reefs lower coral recruitment by deterring coral settlement either directly through competition or indirectly by changing the chemical environment near the benthos. With evidence of species-specific interactions to coral-macroalgae competition, the type of macroalgae on a phase-shifted coral reef might be more important than just identifying a reef transition. Reef-building coral populations throughout the world are being threatened by numerous stressors and continue to decline. As potent endocrine-disrupting compounds, exogenous sex steroid contamination has been a largely overlooked stressor to corals. Previous research indicates these compounds are prevalent in marine environments, fluctuate annually along with reproductive cycles, can bioaccumulate, and have had variable effects on growth and reproduction in several cnidarian species. The vertical and horizontal distributions of Euphausiacea in the northern Gulf of Mexico, including the location of the Deepwater Horizon oil spill, were analyzed from 340 trawl samples collected between April-June, 2011. This study is the first comprehensive survey of euphausiid distributions from depths deeper than 1000 m in the Gulf of Mexico and included stratified sampling from five discrete depth ranges (0-200 m, 200-600 m, 600-1000 m, 1000-1200 m, and 1200-1500 m). Located 100 km west of Key West, Florida, Dry Tortugas National Park (DRTO) is a largely untouched subtropical marine ecosystem that serves as an important developmental habitat, nesting ground, and foraging area for several species of sea turtles, including green turtles. The Park supports a recovering population of green turtles comprised of resident juveniles, subadults, and adults of both sexes; nesting females include residents and migrating females that only return to nest. While the scientific community is in consensus that coastal systems are threatened by climate change, few climate change studies test the effects of more than one variable directly related to climate change. The dissolved oxygen (DO) levels of the ocean are currently subject to both global warming and eutrophication; 94% of all hypoxia zones are expected to experience >2°C increase by 2035. This dissertation aims to examine how a model organism responds to simultaneous thermal and DO stress involving four levels of DO (100%, 70%, 50%, and 20%) saturation and three temperatures (15°C, 20°C, and 25°C).

Invasive species cause catastrophic changes to environments they are introduced into. Early detection offers the best chance at controlling the spread and mitigating any potential damages caused by the invaders. Environmental DNA (eDNA) has emerged as a more sensitive and cost effective alternative to traditional survey approaches to detection. In the UK, the Norway lobster (Nephrops norvegicus) supports its most important shellfish fishery. Nephrops are sold either whole, or as “tails-only” for the scampi trade. In the “tailing” process, the “head” (cephalothorax) is discarded as waste. A smaller crustacean species, the Antarctic krill Euphasia superba, represents an economically valuable industry, as its extractable oil is sold as a human dietary supplement. Temporal variability of diapycnal mixing over 7 months in the northern South China Sea was examined based on McLane Moored Profiler observations from 850 to 2200 m by employing a finescale parameterization. Intensified diffusivity exceeding the order of 10−3 m2/s in magnitude was found over the first half of October 2014, and from 2 December 2014 to 21 January 2015 (a typical wintertime). Strong internal tides and winds in winter were the likely candidates for the high‐level diapycnal mixing in winter. Critical spawning and feeding habitat was designated for federally threatened, anadromous Gulf Sturgeon (GS) to aid in population recovery. This study examined GS occupancy, habitat use, and movement through critical habitat monitored by the Ship Island (SI) acoustic array during overwintering periods from 2011 to 2015 prior to MsCIP SI restoration. An occupancy index analyzed patterns of spatial and temporal habitat use of both western and eastern population segments (WPS and EPS, respectively) of GS on the SI array. The Giant Jellyfish, Nemopilema nomurai, is a large-bodied bloom-forming jellyfish that occurs in the semi-enclosed basins of the East Asian Marginal Seas. N. nomurai has bloomed more frequently in the past 20 years than in any period previously recorded. In Japan, recent N. nomurai blooms were responsible for millions of dollars in lost revenue and equipment damage to commercial fisheries alone. This study statistically analyzed 21 environmental factors in connection with N. nomurai occurrence (using occurrence as a proxy for blooms). Crustacean muscle fibers are some of the largest cells in the animal kingdom, with fiber diameters in the giant acorn barnacle (Balanus nubilus) exceeding 3 mm. Sessile animals with extreme muscle sizes and that live in the hypoxia-inducing intertidal zone – like B. nubilus – represent ideal models for probing the effects of oxygen limitation on muscle cells. We investigated changes in metabolism and structure of B. nubilus muscle in response to: normoxic immersion, anoxic immersion, or air emersion, for acute (6h) or chronic (6h exposures twice daily for 2wks) time periods. Stormwater and oil are common urban contaminants that can be harmful to fish species. One way of recognizing exposed and impaired fish is by monitoring gene expression and gene induction. This study focused on the identification and validation of reference genes for measuring contaminant-induced changes in gene expression due to urban influence. In this study, reference genes (which are genes used to normalize data and remain consistent in varying exposures regardless of organism and tissue type) were established.
