Living organisms exhibit daily rhythms as a way to anticipate predictable fluctuations in their environment. Such daily rhythmicity is the phenotypic outcome of oscillating genes and proteins, driven by an endogenous biological clock. Clock-controlled behavioral rhythms are inherently "flexible" since their phase, amplitude, and period can change throughout an animal's life hallmarked by changes in so-called chronotype. How this inherent plasticity of clock-controlled rhythms is linked to plasticity of behavior is still an open question in biology. Characterizing the various mechanistic links between plasticity of the animal clock and behavioral state will not only shed light on the molecular underpinnings …

Angling for Muskellunge (Esox masquinongy) has become widespread and increasingly popular throughout the fish’s range. Current management strategies for Muskellunge include high minimum harvest lengths (>1016mm), closed seasons, and catch-and-release regulations. Due to these strategies and angler sentiments, up to 97% of Muskellunge caught today are released by anglers assuming they will live and be caught again in the future. Previous research on catchand-release mortality in Muskellunge has suggested relatively low mortality rates (0%-5%). However, these studies were all conducted within the fish’s thermal optimum and generally at water temperatures25°C during the summer months, representing a need to evaluate …

The integument plays essential roles in the structural support, protection, and hydrodynamic capability among fishes. Most shark skin research has been done on the external epidermal layer containing the dermal denticles, while the larger dermis layer has been mostly ignored. The dermis layer in sharks is composed of two layers, the upper stratum laxum and the lower stratum compactum, holding supportive collagen and elastin fibers. There may be morphological and compositional differences in the dermis layers across various species of sharks, although the extent of such is unknown. As plastic pollution increases, top marine predators such as marine mammals are becoming increasingly susceptible to plastic particles and their additives. Plastic particles have been found in gastrointestinal tracts and scat of many marine mammals, and quantifying plastic pollution in those that are pelagic can provide insight into plastic pollution in mesopelagic ecosystems that are just beginning to be analyzed. Adapting well-developed laboratory techniques for microplastic (MP) isolation (i.e. density separation and chemical digestion), I isolated MPs from the scat of the deepest diving pinniped, the northern elephant seal (NES), and found that100% of scat samples (n=11) contained high counts …

Historically written off as dull and homogenous, the dynamics of the sandy beach surf zone remains under studied world-wide. Northern California has been no exception to this global standard, as the sandy beach surf zone ecosystem in this region has yet to be characterized, and the effect of Marine Protected Areas (MPAs) on the fish and macroinvertebrate community fully ascertained.

Many factors contribute to the potential of a non-indigenous species to invade an area and become established. For bryozoan colonies of the cryptic species complex Watersipora (Neviani, 1896), this may include larval characteristics such as settlement rate, competency of metamorphosis, swimming duration, and the ability to tolerate copper, a common component in marine anti-fouling paints. Two common groups of Watersipora that occur along the California coast are W. subatra Clade A and an undescribed new species, Clade N. The biological pump is a critical component of carbon transformation in aquatic ecosystems, but the role that zooplankton play in carbon production and vertical export is rarely studied in estuaries. Zooplankton produce carbon-rich fecal pellets which sink to depth and can fuel benthic community metabolism. The body size and taxonomic structure of the zooplankton community varies on interannual, seasonal, and diel time scales, and can lead to varying carbon production and export rates. Throughout the ocean, zooplankton transfer energy from primary producers to higher predators and transport carbon from surface waters to depth. The efficiency of these processes depends in part upon the taxonomic composition and trophic ecology of the zooplankton community. Zooplankton species abundance and distribution shifted over recent decades along the West Antarctic Peninsula during a period of rapid regional warming and sea-ice decline. Although conducted within the context of long-term change, this dissertation research focuses on zooplankton dynamics at finer temporal scales that have received less attention. The subterranean estuary (STE) is a subsurface ecosystem where fresh groundwater mixes with intruding, recirculated seawater at the coastline. Despite being present globally, STEs and their potential impacts as hotspots for biogeochemical processing, or as a source of nutrients to coastal systems, are not well understood. STEs have been recognized as highly reactive zones for biogeochemical reactions, which influence the fate and transport of nutrients, organic matter, and trace metals discharged to the coastal ocean. Biogeochemical processing of nitrogen (N) in STEs influences N in submarine groundwater discharge (SGD) including its availability for use by primary producers and cascading eutrophication. …

Satellite telemetry tags are used to track the migration patterns of large cetaceans. These tags penetrate the dermis and remain embedded in the underlying blubber tissue. As the dermis of cetaceans is host to a diverse microbiome, and it is impossible to clean the skin before implanting the devices, the potential for infection is increased when the tags penetrate through the skin. H2O2 is a potential antimicrobial agent that, in addition to showing broad-spectrum efficacy against gram-negative and gram-positive bacteria, can promote wound healing outcomes by promoting proliferative factors and peptides that protect against oxidative stress. This Senior Thesis project aimed to be able to screen samples that came in from a PhD student in Georgia for the presence of two oyster diseases, MSX and Dermo. This study was done using PCR followed by visualizing on E-gels for initial presence of disease. These were then followed by qPCR and visualization on Criterion gels. These Criterion gels were able to be analyzed in order to calculate the pg/uL of MSX and Dermo in the original ocean samples. The goal of this study was to determine which olfactory cues were most attractive to Westslope Cutthroat Trout Oncorhynchus clarkii lewisi (WCT) in a two-choice Y-maze. WCT used in this study were from Kings Lake and Paqua Creek in Pend Oreille County, Washington, and tested in 2018 and 2019. The different odorants tested in this study were population-specific pheromones produced by WCT from the same population, conspecific pheromones produced by WCT from the second population, and water obtained from each population’s natal stream.
