Ecological And Anthropogenic Influences On A Sentinel Species' Gut Microbiome, Carson E. Black
Ecological And Anthropogenic Influences On A Sentinel Species' Gut Microbiome, Carson E. Black
All Master's Theses
Central and South American primates face augmented challenges due to increased rates of forest fragmentation. Among these challenges are implications on the nonhuman primate gut microbiome. Wild Argentine black and gold howler monkeys (Alouatta caraya) are listed as “least concern” with a population that is decreasing. Despite their propensity to occupy habitats with varying degrees of degradation and disturbance, they are not immune from the stressors that forest fragmentation places on them. Their increased exposure to humans and livestock leaves them vulnerable to cross-species transmission of emerging infectious diseases and pathogens. Therefore, their role as sentinels of ecosystems, …
Using Cuda To Enhance Data Processing Of Variant Call Format Files For Statistical Genetic Analysis, Heather Mckinnon
Using Cuda To Enhance Data Processing Of Variant Call Format Files For Statistical Genetic Analysis, Heather Mckinnon
All Graduate Projects
Utilizing the power of GPU parallel processing with CUDA can speed up the processing of Variant Call Format (VCF) files and statistical analysis of genomic data. A software package designed toward this purpose would be beneficial to genetic researchers by saving them time which they could spend on other aspects of their research. A data set containing genetics from a study of trichome production in Mimulus guttatus, or yellow monkey flower, was used to develop a package to test the effectiveness of GPU parallel processing versus serial executions. After a serial version of the code was generated and benchmarked, OpenACC …
Dna Methylation And Genetic Divergence Associated With An Inducible Defensive Response In Mimulus Guttatus, David Farr
Dna Methylation And Genetic Divergence Associated With An Inducible Defensive Response In Mimulus Guttatus, David Farr
All Master's Theses
Phenotypic plasticity allows many organisms to respond to their environment by changing their phenotype, but the mechanisms to do so are not well understood. Yellow Monkeyflower (formerly Mimulus guttatus; now Erythranthe guttata) is one such organism that can serve as a model to promote our understanding of these mechanisms due to its striking response to insect herbivory. Monkeyflower responds to leaf damage by increasing the number of hair-like glandular trichomes, a putative defensive trait that reduces the magnitude of damage by insects. This plastic response is transgenerationally inherited in a way that is sensitive to genome-wide demethylation when …
Software Development For Genome Sequence Analysis, David Farr
Software Development For Genome Sequence Analysis, David Farr
Symposium Of University Research and Creative Expression (SOURCE)
The cost of genome sequencing has decreased rapidly, expanding availability for many biological applications (Muir 2016). For example, researchers can now obtain genome sequences from multiple populations under different types of selection. Comparison of these sequences allows for identification of chromosome regions and specific genes associated with adaptive evolution (Kelly 2013). As an increasing number of researchers engage in this type of inquiry, many have created in-house computer scripts to analyze the raw sequence data (e.g., Kelly 2013), creating a gap in both continuity and standardization.
Using a test dataset and preliminary results from an ongoing artificial selection experiment in …
Resolving Gnetum Evolutionary History, Angela Mcfadden
Resolving Gnetum Evolutionary History, Angela Mcfadden
All Master's Theses
Gnetum are non-flowering seed plants of the tropics, indigenous to South America, Africa, and Asia. This group of about 40 species is fascinating to botanists because it shares distinctive morphological characteristics with flowering plants, such as broad leaves, woody stems, and flower-like strobili. There are still questions surrounding the relationships within the genus of Gnetum. With that in mind, I focused my work on generating phylogenetic hypotheses, using two molecular data sets: a concatenation of over 60 different chloroplast genes (66,815 base pairs), and the whole chloroplast genome (128,772 base pairs). This allowed me to compare the two phylogenies …
Rigidity Analysis Of Protein Biological Assemblies And Periodic Crystal Structures, Filip Jagodzinski, Pamela Clark, Jessica Grant, Tiffany Liu, Samantha Monastra, Ileana Streinu
Rigidity Analysis Of Protein Biological Assemblies And Periodic Crystal Structures, Filip Jagodzinski, Pamela Clark, Jessica Grant, Tiffany Liu, Samantha Monastra, Ileana Streinu
All Faculty Scholarship for the College of the Sciences
Background
We initiate in silico rigidity-theoretical studies of biological assemblies and small crystals for protein structures. The goal is to determine if, and how, the interactions among neighboring cells and subchains affect the flexibility of a molecule in its crystallized state. We use experimental X-ray crystallography data from the Protein Data Bank (PDB). The analysis relies on an effcient graph-based algorithm. Computational experiments were performed using new protein rigidity analysis tools available in the new release of our KINARI-Web server http://kinari.cs.umass.edu.
Results
We provide two types of results: on biological assemblies and on crystals. We found that when only isolated …
