Web mashup is a lightweight technology used to integrate data from remote sources without direct access to their databases. As a data consumer, a Web mashup application creates new contents by retrieving data through the Web application programming interface (API) provided by the external sources. As a data provider, the service program publishes its Web API and implements the specified functions.

The Upper South River Special Regulation Area (SRA) is a fishery in Augusta County, Virginia that opened as a trout fishery in January 2011. There is a need to estimate the economic impact of the fishery on the local community in order to find the value of the fishery. The economic value of the fishery is important because of its implications in the management practices as well as funding for future restoration and conservation projects. Phytoplankton are key primary producers in aquatic ecosystems, and the principle food source for primary consumers. Individual phytoplankton species respond to different physical, chemical and biological parameters, so monitoring taxonomic composition of the phytoplankton community is a means to monitor changes in environmental conditions. Phytoplankton community changes have frequently been monitored by estimating biomass (using chlorophyll a, measured fluorometrically), and taxonomic data obtained from cell counts. While such methods are useful, they are time-consuming. I hypothesized that high pressure liquid chromatography (HPLC) methods, which have been frequently used in marine systems, would allow separation and identification of key pigments. …

Calanus finmarchicus is a widely distributed copepod species that dominants the zooplankton community in the Gulf of Maine. It is of particular interest in its role as a major food source for the endangered northern right whale and stocks of herring, mackerel and cod. More accurate coupled models to predict its distribution requires better life history models. However, due to the difficulty in estimating it, mortality is often used as a closure term in those models; the value is justified mathematically rather than ecologically. Maine hosts numerous small fishing villages that contribute greatly to the States economy and culture. The cumulative effects of state and federal regulation, stock depletion and other socio-economic trends threaten these communities. Drawing on ethnographic research and interviews, we examine how gentrification is affecting the vulnerability and resilience of fishing communities. This study has revealed gentrification to be a complex process, which is merely the most readily recognizable symptom of forces that are reshaping the post-industrial landscape. The Ozark faunal region of Missouri and Arkansas harbors a high level of aquatic biological diversity, especially in regards to endemic crayfish. Orconectes eupunctus, Orconectes marchandi, and Cambarus hubbsi are three such endemics that are threatened by a limited natural distribution and the invasions of Orconectes neglectus. I sought to determine how natural and anthropogenic factors influence these three species across multiple spatial scales. Local and landscape data were used in decision tree analyses (CART) to determine their influence effect on presence/absence and density of the three species. The non-native quagga mussel [Dreissena bugensis (Andrusov, 1897)] was initially discovered in Boulder Basin of Lake Mead, Nevada-Arizona on January 6, 2007. This occurrence marked the first biological invasion of dreissenid mussels in the Western U.S., following a significant North American range expansion of invasive quagga mussels from populations that invaded and colonized the Great Lakes Region in the Northeastern U.S. during 1991. This nonindigenous mollusk species quickly spread from Boulder Basin and became established throughout the entire reservoir by the end of 2007, with the exception of the inner Las Vegas Bay. Blue crabs make up one of the most important commercial fisheries in the U.S. but there has been some concern over the health of blue crab populations due to large declines in landings seen in recent years. There is a significant positive correlation between river discharge and commercial landings suggesting that drought may be to blame for the recent decline in crab numbers. The work I completed for my dissertation tested multiple hypotheses examining the link between decreasing freshwater discharge, the subsequent rise in salinity, and the abundance of blue crabs in the ACE Basin National Estuarine Research Reserve.

The Penobscot River drains the largest watershed in Maine, and once provided spawning and rearing habitats to at least 11 species of diadromous fish. The construction of dams blocked migrations of these fish and likely changed the structure and function of fish assemblages throughout the river. Further alteration to fish assemblage structure likely occurred as a result of habitat fragmentation and alteration. The proposed removal of two main-stem dams, improved upstream fish passage at a third dam, and construction of a fish bypass on dam obstructing a major tributary is anticipated to increase passage of diadromous and resident fishes. Bayou St. John (BSJ) and City Park Lakes and Lagoons (CPLL) are urban waterways in New Orleans, Louisiana. I studied habitat selection of red drum in BSJ, and fish assemblage change in BSJ and CPLL over 40 years. Temperature was found to be the best predictor of red drum habitat selection in Bayou St. John, while salinity and change in depth also were found to be good predictors for certain sites. Potential prey item abundance did not appear to influence habitat selection. Using data from 1971 – 2010, nearshore habitats in CPLL were affected by Hurricane Katrina, but have sense …

Predator-prey interactions of large vagile fishes are difficult to study in the ocean due to limitations in the space and time requirements for observations. Small-scale direct underwater observations by divers (<10m >radius) and large-scale hydroacoustic surveys (10s - 100s km2) are traditional approaches. However, large piscivorous predators identify and attack prey at the scale of meters to tens of meters. Dual- Frequency Identification Sonar, or DIDSON, is a high-resolution acoustic camera operating in the MHz range that provides detailed continuous video-like imaging of objects out to 30 m range. Biodiversity monitoring and predictions of species occurrence are essential to develop outcome-oriented conservation management plans for endangered species and assess their success over time. To assess distribution and patterns of habitat use of large mammal assemblages in Thailand, with a focus on the endangered dhole (Cuon alpinus), I first implemented a long-term camera-trapping project carried out with park rangers from October 2003 through October 2007 in Khao Yai National Park. This project was extremely successful and may serve as a regional model for wildlife conservation. The purpose of this study was to evaluate and validate the use of the clam Corbicula fluminea as a sentinel of human noroviruses (HuNoV) contamination in freshwater. The first specific aim was to develop a new method to extract HuNoV RNA from contaminated bivalves (e.g. oysters, clams) that would be much faster than existing methods. The procedure developed includes an initial total RNA extraction using TRI Reagent, followed by HuNoV RNA concentration and purification using biotinylated probe-capture technology. Vibrio parahaemolyticus (Vp) is a gram-negative bacterium found naturally in marine and estuarine environments. Vp is found in oysters including those which are later consumed by the public. Sub-populations of potentially virulent Vp contain specific virulence factors and are relevant human pathogens capable of causing gastroenteritis, wound infection, and death. The tdh and trh genes, both encoding hemolysins, have been correlated with the majority of clinical Vp isolates but have not been shown to be the definitive virulence factors.

Hypoxia occurs in estuaries of northern Gulf of Mexico and world-wide, with increasing frequency/severity via eutrophication and anthropogenic influences. Hypoxia inducible factors (HIFs) form transcriptional complex and bind DNA at hypoxia responsive elements (HREs) in promoter regions of genes needed for systemic and cellular adaptation of fish to low dissolved oxygen (hypoxia, DO <2.0 mg/ml). Hypoxia-induced activation of HIF-αs can lead to a cascade of downstream activation, such as erythropoietin (EPO). Return to normal DO levels (normoxia), prolyl hydroxylases (PHDs) are activated to degrade HIF-αs back to baseline. Fish are affected by environmental estrogen mimics, like 4-tert-octylphenol (4tOP), binding estrogen receptor alpha (ERα) at estrogen responsive elements (EREs) and activating genes vitellogenin (VTG). Previous research showed overlap or crosstalk between these two mechanistic pathways. Hypoxia triggers unknown factors regulating ERE-mediated ERα signaling pathway, and stressor combinations could increase/decrease hypoxic or endocrine pathway. Research examined molecular/physiological effects of hypoxia (acute and chronic, moderate and severe) and 4tOP (~60μg/L)on adult male and/or female sheepshead minnow (Cyprinodon variegatus). Three genes identified, cloned, and sequenced (HIF-1α, HIF-2α, and PHD3), plus previously identified genes EPO and VTG, were examined in liver/testes exposed to hypoxia and/or 4tOP for cellular/physiological changes. Endpoints examined included mRNA expression from real-time PCR of HIF-1α, HIF-2α, PHD3, EPO, and VTG using cDNA from total RNA extracts, and microarray analyses of genes expressed during the transition from hypoxia back to normoxia. Phylogenetic analyses confirmed isolation of two HIF-α isofoms (HIF-1α and HIF-2α) and the PHD3 isoform. Significant up-regulation of PHD3 occurred within 10 hrs of chronic hypoxia, and persisted when severe (1.5 mg/L) and declined when moderate (~2.5mg/L). Significant up-regulation of HIF-1α and EPO occurred within 30 minutes to 2 hours of onset of acute severe and very severe (~1.08mg/L) hypoxia. Hypoxia acted similar to an estrogen mimic, with huge up-regulation of VTG gene expression in males, and increased VTG levels (additive effect) when hypoxia was combined with 4tOP. Microarray analyses showed 125 genes with significant transcriptional change, with up- or down-regulation from transitions of: (1) hypoxia (72 hrs) to normoxia (74 hrs) and (2) hypoxia+4tOP (72 hrs) to normoxia+4tOP (74 hrs).

Currently, there is widespread debate regarding the overall status of the world's fisheries, with some researchers projecting their total collapse in only a few decades, and others concluding the situation is not quite as bleak. Additional debates include what strategies should be used to manage fisheries at various scales, and further research is needed to determine which strategies are most appropriate for use in particular situations and locales, as context is critical.

Chinook salmon (Oncorhynchus tshawytscha), following their introduction to the Great Lakes, have successfully colonized many tributaries. Under the hypothesis that colonization success is facilitated by intrinsic factors (i.e., preadaptation), I predicted that patterns of reproductive timing in an introduced population would show similarities with those in their native range. To test this prediction, attributes of reproductive timing were characterized in Chinook salmon from the Sydenham River, Ontario. In their native range, female Chinook salmon exhibit a seasonal decline in reproductive lifespan, a decline in fat stores, low egg retention at death (< 0.5%), and spawning at temperatures below 12.8°C. In contrast, Sydenham River Chinook salmon showed no seasonal decline in reproductive lifespan or fat stores and nineteen of twenty females had egg retention greater or equal to 0.5%. Also, many individuals (30%) spawned when water temperatures exceeded 12.8°C. Thus, individuals do not appear to be pre-adapted in this system.

Small pumpkinseed sunfish ( Lepomis gibbosus), were found to be capable of removing the spine of Bythotrephes longimanus, an invasive cladoceran. Because fish consumption may be important in the dispersal or control of Bythotrephes, aquarium feeding experiments were conducted to 1) establish if the spine removal behavior of the pumpkinseeds was locally unique; 2) quantify how frequently pumpkinseeds exhibit the behavior; 3) determine if pumpkinseed handle Bythotrephes more quickly than other species of fish; and 4) verify if Bythotrephes' resting eggs pass through the digestive systems of pumpkinseeds in viable condition. The ability to sequence bacterial genetic material directly from environmental samples has unlocked the field of metagenomics. Next-generation sequencing techniques, such as pyrosequencing, have been instrumental in providing knowledge about bacterial communities. This study focused on identifying the bacterial diversity of the Ohio River via pyrosequencing and compared the diversity of cultivable bacteria versus the entire river community. To ensure the maximum number of cultivable bacteria was obtained, cultures were grown on nonselective media and incubated at river temperature. Bacterial DNA was extracted, sequenced, and classified. Calls of male anurans during breeding seasons are species-specific identification tools. However, males cease calling after any nearby disturbance, including those of researchers. I proposed a variation on current methods that attempts to reduce this lag in calling after researcher-created disturbance by utilizing the propensity for competition in male frogs. I surveyed 14 breeding sites in Cabell and Wayne counties during the 2010 and 2011 breeding seasons. First, I used traditional visual encounter surveys (VESs). Selenium in mining-related discharges has created concern in the Appalachian Region where coal is a significant resource. In West Virginia, evaluation of streams receiving mining discharges focused attention on the Mud River watershed where bioaccumulation of selenium was highest in preliminary surveys. Chronic exposure (mainly dietary) of mature female fish to selenium has the potential to cause developmental abnormalities in developing embryos due to the maternal transfer of selenium into the eggs. Aquatic diversity and water quality have been impaired in the Monongahela River since the Industrial Revolution and early impoundments were constructed to control the river. To date, there have been no thorough mussel population studies conducted on the Pennsylvanian Monongahela River proper since A.E. Ortmann in 1919. Introductions of non-native crayfish species have resulted in the global decline of native crayfish populations, including those in North America. The last large survey of crayfishes from West Virginia was in 1988 and 1989. In this thorough document Raymond Jezerinac, Whitney Stocker, and Donald Tarter identified three separate areas in West Virginia where non-native crayfish species have been introduced. One area is located in the Potomac River drainage in northeastern West Virginia commonly referred to as the eastern panhandle of the state. This is also the only drainage in West Virginia where the native spiny cheek crayfish (Orconectes limosus) occurs. …

This study used an in situ heart preparation to analyze the power and work of spontaneously beating hearts of four anurans (R. marina, L. catesbeianus, X. laevis, P. edulis) and three urodeles (N. maculosus, A. tigrinum, A. tridactylum) in order to elucidate the meaning of relative ventricle mass (RVM) in terms of specific cardiac performance variables. Little is known about the physiology or biochemistry of hypoxia (reduced levels of oxygen) tolerance during development in vertebrate embryos. In most species, relatively brief bouts of severe hypoxia are lethal or teratogenic. An exception to such hypoxia intolerance is the annual killifish Austrofundulus limnaeus, in which populations persist in hypoxic environments. This species inhabits seasonal ponds in Venezuela, surviving through the dry season in the form of diapausing embryos. Embedded in the pond sediment, embryos of A. limnaeus are routinely exposed to hypoxia and anoxia (lack of oxygen) as part of their normal development. Here, we exposed embryos to …

The objective of this study was to determine the population distribution and demographics of smallmouth bass Micropterus dolomieu in Silver Creek, Madison Co, KY. The stream was electro-shocked at 19 locations during the Fall of 2011 and Spring of 2012. At each stream site width (m), depth (m), flow (m/s), and percentage of substrate type pool, riffle, run was recorded across transects as the microhabitat. Kentucky Division of Water's rapid habitat assessment was used to assess the habitat within the stream and the riparian vegetation surrounding the stream. Embryos of the annual killifish Austrofundulus limnaeus display a remarkable tolerance to anoxia during development, most notably during embryonic diapause. Little is known about the metabolic or enzymatic changes that accompany this state of anoxia tolerance. This study examined the metabolic changes associated with exposure to anoxia by measuring the activity of the enzyme phosphoenolpyruvate carboxykinase (PEPCK), and by profiling the concentration of 31 metabolites ranging from amino acids to citric cycle intermediates at 4 different developmental stages, diapause 2 (DII), 4 days post diapause (dpd), 12 and 22 dpd. Geostatistical methodology has been employed in the modelling of spatiotemporal data from various scientific fields by viewing the data as realisations of space-time random functions. Traditional geostatistics aims to model the spatial variability of a process so, in order to incorporate a time dimension into a geostatistical model, the fundamental differences between the space and time dimensions must be acknowledged and addressed. The main conceptual viewpoint of geostatistical spatiotemporal modelling identified within the literature views the process as a single random function model utilising a joint space-time covariance function to model the spatiotemporal continuity.
