Freshwater is essential to human existence. The health of each freshwater source is connected to the survival of pollution intolerant species of aquatic macroinvertebrates in the orders Ephemeroptera, Plecoptera, and Trichoptera (EPT taxa). A higher presence of EPT taxa equates to better water quality because their water bound larvae assist in maintaining clean freshwater environments and will not survive in highly polluted water. Human disruption to natural environments is causing increases in polluted freshwater, leading to decreases in the presence of EPT taxa. Oyster reefs provide a variety of important ecosystem services. However, the mortality rate of eastern oyster, Crassostrea virginica, the dominant species that produces oyster reefs in the northern Gulf of Mexico, is increasing at an alarming rate due to a variety of abiotic and biological factors. I examined how biophysical factors, including the less-studied fatty acid profiles of the suspended particulate matter on which oysters feed, influenced morphometric condition of C. virginica.
I sampled suspended particulate matter (SPM) and oysters in-situ in the western Mississippi Sound, which historically supported the majority of oyster production in Mississippi waters. Sampling …

The California sea hare (Aplysia californica) is an important biomedical model for molecular neurobiology, electrophysiology, learning, and memory due to their well-mapped and large neurons and well-characterized learning capabilities. The National Resource for Aplysia (NRA, University of Miami) maintains large stocks of live animals and relies on regular shipments of wild-caught individuals to maintain genetic diversity. This is labor and cost-intensive, and environmental changes could alter the availability of wild animals increasing the need to preserve this genetic resource. Atlantic Salmon (Salmo salar) and Chinook Salmon (Oncorhynchus tshawytscha) are important culturally, recreationally, economically, and are a common aquaculture species in Canada and the United States. In the Pacific Northwest, blooms of toxic algae result in millions of dollars annually in losses for salmonid aquaculture producers. Blooms of harmful cyanobacteria produce microcystins which have been linked to net-pen liver disease which has large financial impacts on net pen salmon operations. Microcystin-LR, the most toxic variant, bioaccumulates in the liver and disrupts normal cellular activity by inhibiting protein phosphatases leading to deleterious effects on growth, immune status, and liver function. Burbot (Lota lota) are native fish in Lake Superior and typically spawn during the winter under the ice or by migrating up rivers. The early life history of larval burbot, where they dispurse, how fast they develop, and what their survival rates have not been extensively studied. Asynchronous hatching is a strategy used by other cod species as a bet-hedging strategy to ensure that some larvae are hatched in more advantageous conditions in a varying environment. Small-scale, co-managed fisheries are found throughout the world and often represent intertwining cultures, societies, communities, economies, institutions, and governments. They face complex issues, derived from ecological and social sources. Solving these issues requires diverse expertise, often developed through engaged methodologies which can facilitate collaborative solution creation between researchers, community members, and others. In this dissertation, I demonstrate the benefits of these engaged methodologies and review how they, when coupled with anticolonial approaches to research, can create more equitable solutions to complex issues. The recovery of coral populations depends largely on larval recruitment. Coral larvae settle in response to environmental cues that indicate habitat quality. Newly competent larvae typically avoid settling on substrates with high macroalgal cover and sedimentation, and thus might never recruit to degraded reefs, hindering their recovery. What is unknown is if settlement preferences change as larvae age. In the absence of suitable settlement cues, lecithotrophic larvae delay settlement and might do this until either dying (Death Before Dishonor Hypothesis) or becoming less discriminatory and settling regardless of their specific habitat requirements (Desperate Larva Hypothesis). Coral reefs are vital ecosystems for the world’s oceans and humanity; however, they are threatened by climate change, disease, and local anthropogenic stressors, and need assistance to recover. Traditional reef restoration efforts (fragmentation and outplanting are helping but are limited in effectiveness by not increasing genetic diversity. Ex situ sexual propagation for corals provides new, genetically different coral recruits. However, this process is laborious, expensive and time consuming, especially at the scale required to effectively contribute to the widespread recovery. This study examined the nutrient environment of sediments in the Milwaukee River estuary and the dynamics of those nutrients during simulated disturbance experiments within the context of large-scale dredging remediation. Surface sediments were collected from throughout the Milwaukee estuary (including river, harbor, and nearshore stations) by PONAR, centrifuged to separate porewater (interstitial water) from solid material, and filtered to further isolate and stabilize dissolved material. Porewaters were analyzed for dissolved nutrients including ammoniacal nitrogen (AN), nitrate, nitrite, and soluble reactive phosphorus (SRP). Aquaculture is a globally important industry that faces significant challenges due to infectious diseases, which can result in substantial financial losses. In 2011, a new strain of Edwardsiella ictaluri emerged as a major pathogen affecting zebrafish in the ornamental fish industry, leading to high mortality rates and posing a severe threat to the sector. Vaccines provide potential benefits for disease prevention in aquaculture, particularly live-attenuated vaccines (LAVs), which induce strong host immune responses. Bacterial attenuation for vaccine development has evolved from serial passage to more targeted genetic modification techniques. Thiamine deficiency from the consumption of invasive, high-thiaminase prey fishes is considered to be a major barrier for lake trout restoration in the Great Lakes. In fishes, an understudied aspect of thiamine deficiency is its effect on cardiac function. I examined the effects of dietary thiaminase on cardiac function and morphology in lake trout, specifically as they relate to thermal tolerance. Two hatchery strains of lake trout (Seneca and Slate) were raised on a control or thiaminase diet for nine months. The thiaminase diet was associated with significant ventricle enlargement, impaired cardiac function, and reduced thermal tolerance; these effects were …

The dugong (Dugong dugon) is an important marine mammal in Palau. However, current population dynamics are not well understood. This study aimed to connect scientific data with local knowledge by examining the social implications of changing fishing methods and their impact on dugong population dynamics in the face of climate change and fisheries commercialization. Through interviews with local fishers, it was found that destructive fishing methods like trawling and long lining have led to habitat loss and degradation for dugongs. Jaguar Guapote (Parachromis managuensis) and Amphilophus spp. were assessed for effects of temperature on standard metabolic rate (SMR) and lower dissolved oxygen tolerance (LDOT), efficacy of gastric lavage for diet analysis, and diet in Puerto Rico reservoirs. Fish were acclimated to 22°C, 28°C, and 34°C and SMR and LDOT were measured using intermittent respirometers. Jaguar Guapote acclimated to 34°C had the greatest SMR, with 22°C and 28°C having similar SMR values. Amphilophus spp. acclimated to 28°C were similar to fish acclimated at 22°C and 34°C. Fish were resilient to high temperatures, losing equilibrium more rapidly at the coldest temperature, 22°C. …

Channel catfish virus disease (CCVD) is the principal viral disease in the United States catfish industry. The CCVD is caused by channel catfish virus (CCV), with mortality reaching up to 100% in fingerlings. CCV is assigned taxonomically to the family Alloherpesviridae, genus Ictalurivirus, species Ictalurid herpesvirus 1 (IcHV-1). To date, virulence, immunogenicity, and genome plasticity of the CCV field isolates have not been investigated. Three genotypes of CCV (IcHV-1A, IcHV-1B, and BCAHV) were identified using restriction fragment length polymorphism (RFLP) analysis. Current research suggests that stress in both vertebrates and invertebrates is modulated in part by the neurotransmitter serotonin. It has been shown that crayfish can function as a good neurophysiological model, as they have less complex neurological systems than vertebrates, so mechanistic causes for stress can be more readily studied and understood. One potential stressor for aquatic species such as crayfish would be nonylphenol, a hydrophobic chemical used in agricultural products that can make its way into the water supply due to agricultural runoff. Atlantic salmon (Salmo salar L.) aquaculture production in Maine is a valuable contributor to the economy, the expansion of which has been challenged by the parasitic salmon louse Lepeophtheirus salmonis. As planktonic organisms, the life of the salmon louse is primarily dictated by the physical conditions of the environment: the temperature for development time, salinity for survival, and current velocity for transport. The Gulf of Maine Distinct Population Segment of Atlantic Salmon has suffered from habitat loss and exploitation over the last century. Hatchery supplementation has prevented the extirpation of the species, but stocking methods represent tradeoffs between survival, domestication, and logistics. Egg planting, the use of eyed embryos, maximizes natural rearing opportunities which can be important for adaptation. This method, however, is logistically demanding and requires significant labor over large spatial, but short temporal, scales dictated by the ontogeny of the fish. Doryteuthis pealeii (longfin inshore squid) and Illex illecebrosus (Northern shortfin squid) are the two most commercially important species of squid harvested in the United States. They are also the only two species of squid in the world certified sustainable by the Marine Stewardship Council. Despite their pivotal role in the U.S. seafood industry, very little research has been performed on their quality in decades. Lunar and diel cycles of fishes can help to interpret their behaviors during their reproductive season. Temperate estuaries are used by many benthic fishes for shelter and reproduction. This study examined the behavior and presence of striped blennies (Chasmodes bosquianus) during diel and lunar cycles. PVC pipe shelters were placed to mimic oyster shell nests, a natural habitat for blennies, and cameras were placed to monitor these shelters in April, May, and June 2022, during the striped blenny reproductive period. This study evaluated the potential of alfalfa nutrient concentrate (ANC) used in feed for yellow perch. We assessed the quality of ANC based on pellet functionality, digestibility, and growth performance of perch fed with diets including various levels of ANC (0-20 g/100 g diet) to replace fishmeal protein in a control diet based on a 9-week feeding with three replications per diet. Pellet bulk density, durability, water stability, and oil retention capacity increased with fishmeal replacement. Growth rate, feed conversion ratio, satiation feed intake, and protein retention were similar for fish fed different diets (P>0.05). Fish fed ANC-20 had …

Overexploitation of fisheries is a challenge to both marine conservation and human welfare. The trade of sea cucumbers is a multi-billion-dollar market, spanning over 70 countries. Global concern over unsustainable sea cucumber trade led to the inclusion of three species in CITES Appendix II, two of which are found in Madagascar (Holothuria fuscogilva and H. nobilis). I used 792 structured interviews (2015–2020) to study the intensity of sea cucumber collection and exportation in rural northeastern Madagascar, where 30% of all (terrestrial and aquatic) native species are threatened with extinction. Data-driven management of fisheries requires information on the life history of the species being managed. I provide new information on the life histories of two goatfish species in Hawaiʻi, Parupeneus insularis and Parupeneus cyclostomus. Fish were collected using spearfishing from the reefs of Oʻahu between 2020 and 2023. Macroscopic and microscopic methods of assigning maturity and reproductive stage were used to estimate size at maturity and seasonality. Parapeneus insularis females are estimated to reach 50% maturity at 188 mm fork length (95% CI: 177mm, 197mm), and 95% maturity at 245 mm FL (95% CI: 226mm, 287mm). P. cyclostomus females reach …

The objective of this thesis was to meet growing demand for the development of environmental biomonitors that protect ecosystems and public health. To do this, I determined the potential of oyster shell as a bioindicator of cadmium (Cd) in the environment by determining the mode of Cd uptake and relationships between Cd concentrations in the environment, shell, and soft tissues of juvenile eastern oysters (Crassostrea virginica Gmelin). I performed a review of the literature on the ability of oyster shell to retain metal contaminants and the factors that could affect this process (Chapter 2). I then reared C. virginica …

The Rio Grande Valley (RGV) artificial reef was built with the goal of providing habitat for reef fish at various life stages. This study used fish trapping to analyze red snapper and grey triggerfish size and abundance in the RGV reef. Mark-recapture of red snapper was utilized to determine growth, movement, and site fidelity within the reef. Nine configurations of patches consisting of varying combinations and densities of concrete pyramids and low-profile modules were surveyed, as well as additional sites of cinder block palettes and concrete railroad ties. Bartram’s Bass are an endemic to the Upper Savannah River basin in North Carolina, South Carolina, and Georgia. Bartram’s Bass are facing many risks, primary among them being hybridization with nonnative Alabama Bass. More recently, nonnative Alabama Bass and their hybrid congeners have been observed moving from reservoirs into tributaries where the remaining Bartram’s Bass populations exist. Thus, for Chapter 1 we sought to better understand the threat of nonnative gene spreading in tributary systems. Sharks, as well as other top predators, are in drastic decline worldwide. As apex and near-apex predators, species such as nurse, lemon, and tiger sharks maintain balanced marine ecosystems by enacting top-down trophic control. However, this cascading effect is diminished with exploitation via commercial and recreational fishing. Sharks are generally long-lived, mature late, have long reproductive cycles, and produce few offspring. Much remains to be learned about the community structure, population trends and conservation statuses of shark populations worldwide. Comprehensive studies on the composition of the shark community in Southeast Florida north of Miami have been limited. This study assessed …
