Harvest strategies for Western Australia’s (WA) aquatic resources are formal documents developed by the Department of Primary Industries and Regional Development (DPIRD, the Department) to support decision-making processes that ensure the outcomes are consistent with the principles of Ecologically Sustainable Development (ESD; Fletcher 2002a) and Ecosystem Based Fisheries Management (EBFM; Fletcher et al. 2012). This study was motivated by the need to develop a noninvasive and highly sensitive monitoring tool for determining local occupancy of an endangered aquatic species To make inference into the occupancy of fishes within small stream sites, we developed a method to determine whether environmental DNA (eDNA) concentrations from a target species were elevated relative to a tracer, formulated to mimic eDNA and introduced at a single location. Tuna is susceptible to species mislabeling due to its high demand, quick rate of production, and wide range of price points. DNA barcoding, a sequencing-based technique, allows for the detection of species mislabeling by targeting a standardized region of DNA. A mitochondrial control region (CR) DNA barcode has been found to be capable of species discrimination for tuna, but it is challenging to recover the entire DNA fragment from canned tuna. While a short fragment of CR, referred to as a “mini-barcode,” has shown some success with canned tuna species identification, more research is needed to improve identification rates. The …

Accurate identification of fishes is essential for understanding their biology and to ensure food safety for consumers. DNA barcoding is an important tool because it can verify identifications of both whole and processed fishes that have had key morphological characters removed (e.g., filets, fish meal); however, DNA reference libraries are incomplete, and public repositories for sequence data contain incorrectly identified sequences. During a nine-year sampling program in the Philippines, a global biodiversity hotspot for marine fishes, we developed a verified reference library of cytochrome c oxidase subunit I (COI) sequences for 2,525 specimens representing 984 species. Decreased habitat connectivity as a result of damming can lead to genetic isolation in fish communities, especially in highly migratory species. Sauger Sander canadensis is a migratory freshwater species native to the Arkansas River. Sauger are highly sought after by anglers during their annual spawning migration in late winter. In order to investigate the impacts Arkansas River dams on Sauger populations, fin clips were collected in the winters of 2019, 2020, and 2021 below eight dams in the McClellan-Kerr Arkansas River Navigational System (MKARNS). Fin clips were also collected from two reservoirs in Kansas to serve as distinct reference populations. …

Atlantic sturgeon are a long-lived anadromous fish that ranged from Labrador, Canada to Florida, US. Due to overharvest in the late 1800’s and 1900’s, Atlantic sturgeon populations across the coast experienced a dramatic population crash. Recovery of this species has faced challenges due to anthropogenic threats, such as vessel strikes, bycatch, and habitat degradation. In 2012, Atlantic sturgeon were added to the United States Endangered Species Act (ESA). Under the ESA, populations were listed as five distinct population segments (DPS), reflecting their geographic arrangement and genetic structure: Gulf of Maine DPS (threatened), New York Bight DPS (endangered), Chesapeake DPS (endangered), …

Relative to many highly migratory fishes, Striped Marlin, Kajikia audax, exhibit considerable stock structure. At least four genetically distinct stocks of Striped Marlin have been delineated in the Pacific and Indian oceans, although stock composition in the central North Pacific (CNP) remains unclear and the presence of an additional stock in the North Pacific has been suggested in two recent studies. The goals of this research were to clarify the number of Striped Marlin stocks in the North Pacific and utilize temporal sampling to better understand the stock dynamics of Striped Marlin exploited by the Hawaii-based pelagic longline fishery (HBPLLF). …

Triploids are a popular product in commercial oyster aquaculture and make up most of the hatchery-produced Crassostrea virginica farmed in the Chesapeake Bay. Despite their importance to commercial aquaculture, the potential of genetically improving triploid C. virginica from selective breeding and breeding strategies for their improvement had not been evaluated. In this dissertation, the prospect of improving triploid C. virginica through selective breeding was assessed with a quantitative genetic analysis from a field test, and breeding strategies for genetically improving triploids were compared by computer simulation. Distinct populations of steelhead in the wild are in decline. The propagation of steelhead in hatcheries has been used to boost population numbers for recreational fisheries and for use in conservation. However, hatchery breeding practices of steelhead can result in changes in genetic structure. I investigated the genetic structure of winter-run steelhead (Oncorhynchus mykiss) returning to the Mad River, California, where a hatchery has been used enhance production for recreational fisheries since 1971. The Sam Israel site is a precontact archaeological complex with numerous fish bones at the north end of Soap Lake, Washington. Excavated in 1976, the fish remains recovered from there were never fully analyzed prior to this research. Since this inland Columbia Plateau site had thousands of fish bones, it contained untapped potential for our understanding of ancient local fish procurement. As such, I conducted a detailed analysis of 2,862 fish bone specimens from the Sam Israel House Pit locus to: study a larger sample of fish bones in greater detail than was done before; compare the distribution of fishes …

This document provides a cumulative description and assessment of the TDER and all of the fishing activities (i.e. fisheries / fishing sectors) affecting this resource in WA. Future Resource Assessment Reports will assess the Statewide Sharks and Rays Resource. The report is focused on the temperate indicator species (whiskery, gummy, dusky and sandbar sharks) used to assess the suites of demersal sharks and rays that comprise this resource. These species are primarily captured by demersal gillnets used in the TDGDLF that operate in the West Coast and South Coast Bioregions. The striped bass (Morone saxatilis) is an anadromous fish distributed along the eastern coast of North America that currently supports one of the most lucrative and important commercial and recreational fisheries in the region. Since the recovery of the Atlantic stock after a collapse in the late 1970s, studies have focused on understanding the connectivity of major spawning grounds and improving methods of abundance estimation. Studies support strong site fidelity of striped bass to major estuaries along the Atlantic coast, but there has been disagreement about connectivity within the largest spawning ground, the Chesapeake Bay. Gadiformes include some of the most important commercially harvested fishes in the world (e.g. cods, hakes, and grenadiers). Currently, different authors recognize anywhere between 11 and 14 families, approximately 84 genera, and over 600 species. The monophyly of the order has been supported by both morphological and molecular data, yet the relationships among families and subfamilies remain poorly understood and interpreting phylogenetic patterns to date has been difficult. The northern red snapper (Lutjanus campechanus) is a highly targeted reef fish candidate for marine aquaculture and stock enhancement in the southern United States. This work aimed to develop genomic resources for the genetic management of aquaculture programs and to investigate population structure using high-throughput sequencing technologies. Eighty-four new microsatellite markers were developed through screening of Illumina paired-end sequencing reads. Microsatellite loci and Single Nucleotide Polymorphisms (SNPs) generated through Restriction Site Associated DNA (RAD) sequencing were assayed in 5 outbred full-sib families to construct a high-density linkage map of the red snapper genome. Diatoms associated with foraminifers of the genus Amphistegina were assessed using a combination of morphological and molecular techniques. These included: 1) microscopic identification of diatoms cultured from the host, 2) sequencing of portions of the small subunit of the ribosomal RNA gene (18S) and the large subunit of the ribulose-1,5-bisphosphate carboxylase/oxygenase [i.e., RubisCO] gene (rbcL) from DNA extracted directly from the Amphistegina hosts and also from diatoms cultured from these hosts, and 3) denaturing gradient gel electrophoresis (DGGE) profiles of rbcL and internal transcribed spacer 1 (ITS1) PCR amplicons from DNA extracted directly from …

The state of Florida, USA, has more introduced herpetofauna than any other governmental region on Earth. Four species of nonnative crocodilians have been introduced to Florida (all since 1960), one of which is established. Between 2000–2014 we field-collected three nonnative crocodilians in Miami-Dade County, Florida, and one in Hendry County, Florida. We used DNA barcoding and molecular phylogenetics to determine species identification and native range origin. Also, we described diet, movement, and growth for one crocodile. Our molecular analyses illustrated that two of the crocodiles we collected are most closely related to Nile Crocodiles (Crocodylus niloticus) from South Africa, suggesting …

Atlantic horseshoe crabs (Limulus polyphemus) have endured decades of intense harvest pressure. Genetics studies have shown evidence of distinct sub-groups spanning the coast, although few fine-scale studies have been done to delineate these groups on a local level. Massachusetts lies directly between two of these sub-groups. With documented differences in prosomal widths of horseshoe crabs from either side of Cape Cod, it is possible that Cape Cod is a barrier to gene flow and that there are two distinct genetic groups within Massachusetts. Little information is available regarding the genetic structure and diversity of sportfishes in large rivers, which can be vital to continuing the sustainable exploitation of these fisheries. Additionally, impoundments often have vast impacts on riverine systems. These impacts include altering the flow regime, changing the nutrient load, and preventing migratory fish from reaching their spawning grounds. If fishes are prevented from reaching their spawning grounds, their genetic diversity and structuring could begin to change relative to historic measures, potentially decreasing their fitness and ability to survive. ABSTRACT
Megabalanus coccopoma is a prominent invasive species off the coast of Georgia. Recently, among collected samples thought to be M. coccopoma, several individuals of an unidentified species of barnacle were found. The species has been identified as a Megabalanus species, but is still unidentified to the species level. Species identification is difficult due to morphological variation, inconsistent taxonomic keys, and unknown origin. In this study I developed a method to accurately distinguish M. coccopoma from the unidentified Megabalanus sp. using sequence differences in the mitochondrial Cytochrome Oxidase I (COI) gene. Heterogeneity within a population enhances its long-term survival. A fundamental method of maintaining population heterogeneity is the retention of rare or uncommon phenotypes by selective mating strategies. Employing two color morphs, red tuxedo and red, of the guppy (Poecilia reticulata, Poeciliidae), this study was designed to investigate whether P. reticulata females would preferentially seek out heterogeneous groupings of males exhibiting two color morphs. Adult female guppies were exposed simultaneously to two groups of males (n=10); one comprised of only the tuxedo color morph (n=5) and the other of both color morphs (n=5).
