Poultry industry is rapidly moving towards utilizing the best ingredients to precisely feed the birds for better performance, welfare, health, and profitability. One of the practices that evolved over time with research is better optimization of amino acid utilization in the diets thus changing the crude protein landscape. Historically, if we compare the modern diets to diets from 1980, significant changes are visible in the use of unbound or crystalline amino acids leading to reduced levels of CP and reduced unutilized nitrogen in the diets. Highly pathogenic avian influenza viruses (HPAIVs) of the A/goose/Guangdong/1/1996 lineage H5 clade 2.3.4.4b continue to have a devastating effect on domestic and wild birds. Full genome sequence analyses using 1369 H5N1 HPAIVs detected in the United States (U.S.) in wild birds, commercial poultry, and backyard flocks from December 2021 to April 2022, showed three phylogenetically distinct H5N1 virus introductions in the U.S. by wild birds. Unreassorted Eurasian genotypes A1 and A2 entered the Northeast Atlantic states, whereas a genetically distinct A3 genotype was detected in Alaska. This honors thesis dives into the realm of deep learning-based pose estimation research and investigates the potential of DeepLabCut (Lauer, et al., 2021) in accurately and efficiently estimating the pose of poultry. With accurate pose estimation being a crucial aspect in understanding the behavior and movement of animals, this thesis aims to contribute to the development of more effective methods for pose estimation, especially for poultry.

In August 2021, the U.S. Environmental Protection Agency (EPA) released draft models to estimate daily NH3, H2S, PM10, PM2.5, and TSP emissions from egg-layer houses (high-rise and manure-belt) and manure storage using inputs of daily mean ambient temperature, relative humidity (RH), and hen inventory. These models were developed from refined datasets generated by the National Air Emissions Monitoring Study fieldwork completed in 2009. Notably, they do not include data for cage-free housing. Heat stress (HS) is a growing concern in broiler production. Little is known regarding the effect of HS on immune function. To examine the effects of HS on innate immunity, the local- and systemic-inflammatory responses to lipopolysaccharide (LPS) were examined in Cobb 500 male broiler chicks reared under thermoneutral (TN) or cyclic HS conditions. In August 2021, the U.S. Environmental Protection Agency( EPA) released draft models to estimate daily NH3, H2S, PM2.5, PM10, and total suspended particulate semissions from U.S. broiler operations using inputs of daily mean ambient temperature, relative humidity, and live animal weight. The EPA developed these models using data sets collected between 2005 and 2007. It is important to note that over 15 yr have passed since the original data were collected, and broiler genetics, nutrition, and management have improved consideably. Influenza A viruses are a diverse group of pathogens that have been responsible for millions of human and avian deaths throughout history. Here, we illustrate the transmission potential of H7N9 influenza A virus between Coturnix quail (Coturnix sp.), domestic ducks (Anas platyrhynchos domesticus), chickens (Gallus gallus domesticus), and house sparrows (Passer domesticus) co-housed in an artificial barnyard setting. In each of four replicates, individuals from a single species were infected with the virus. Quail shed virus orally and were a source of infection for both chickens and ducks. The Obese strain (OS) of chickens spontaneously develops autoimmune thyroiditis (SAT) and is a well-established biomedical model for Hashimoto’s thyroiditis in humans. Both conditions are characterized by the infiltration of thyroid glands with mononuclear immune cells resulting in the destruction of thyroid tissue and impairment of the thyroid’s endocrinological functions. Past studies described immune cell infiltration in thyroids of the OS chickens, but the time-course, cell composition, and relative amounts of the various immune cells infiltrating the thyroids have not been well defined.
