Parkinson’s disease is a neurodegenerative disease involving the death of neurons in the substantia nigra and loss of the neurotransmitter, dopamine. The disease leads to progressive loss of motor control. Exact causes and mechanisms by which Parkinson’s disease proceeds are unknown, however, previous experiments determine oxidative stress in mitochondria as a factor that results in cell death. Strategies have been implemented to generate fluorescent biosensors to monitor reactive oxygen species (ROS) concentrations while simultaneously measuring the spatiotemporal distribution and correlation between the ROS, cellular function and organelle. Hepatocellular carcinoma (HCC), the most common liver cancer, is the second leading cause of cancer-related death worldwide. HCC is often diagnosed at late stages, for which there are no effective chemotherapies. Biomarkers unique to HCC patients could be used to detect HCC early and improve treatment. In the present project, we have performed a meta-analysis to compare the gene-specific DNA methylation and gene expression patterns of HCC patients as reported by four independent studies. Many viticulturists are based in this area who rely on heavy irrigation to produce a better grape and a better wine. Not just in California, but throughout the nation, irrigation must be applied intelligently for efficient use of water and funding. The accumulation of dysfunctional or damaged mitochondria in neurons has been linked to the pathogenesis of many neurodegenerative diseases, such as Parkinson’s disease. It has been proposed that proteins PINK1 and Parkin regulate mitochondrial quality control by selectively targeting depolarized mitochondria for autophagic degradation, a process known as mitophagy. Though previously analyzed in the cell bodies and axons of neurons, the role of the PINK1/Parkin pathway in the synapse is unclear, and it is not known whether mitochondrial turnover occurs in the neuromuscular junctions (NMJs). The estimation of above ground biomass is important in managing natural resources, like assessing habitat conditions. Direct, destructive measurements by clipping, drying, and weighing plant matter is time consuming and labor intensive. It is of interest to develop non-invasive methods to complement or replace direct vegetation harvest. Two non-invasive methods were evaluated, light penetration and visual obstruction, in the Purdue Wildlife Area prairie. Chromatin remodelers are important regulatory mechanisms that eukaryotic cells use to modify the structure of chromatin, which is made up of DNA and proteins. DNA wraps around histone proteins to make up chromatin. When these proteins are modified, the shape of the chromatin is altered. “Loosening” the chromatin structure by chromatin modifications allows for active gene expression whereas “tightening” or compaction of chromatin results in gene repression. Therefore the modifications on chromatin modulate gene expression in all eukaryotes. It has been shown that mis-regulation of chromatin remodelers contribute to various cancers. Spleen Tyrosine Kinase (Syk) is particularly interesting to researchers because it modifies many targets and plays multiple roles in regulating cells in our bodies and its abnormal modifications may contribute to cancer, Alzheimer’s disease and allergies. Biofuels represent a renewable alternative to traditional fossil fuels. As dependence on fossil fuels rise so does the importance of improving the production of alternative fuels. Lignin poses one obstacle in the development of such alternative fuels. Its presence strengthens cell walls and hinders degradation of polysaccharides into monosaccharides, increasing cost and time while decreasing efficiency of the process. Root-knot nematodes cause tens of billions of dollars in damages annually in agricultural production. The enormous economic losses brought about by nematodes, combined with the downsides to current methods for handling them, have led to an increased focus in understanding natural plant defense mechanisms and finding alternative methods to lessen the damage done by root-knot nematodes. Endophyte biocontrol agents such as Trichoderma harzianum have shown promise in reducing nematode damage. A number of neurological disorders are caused by disruptions in dynamic neuronal connections called synapses. Normally, electrical activity between neurons activates protein cascades that cause long-lasting, localized changes in the structure and molecular composition of synapses. These changes either increase or decrease the strength of synaptic connections, leading to long-term-potentiation (LTP) or long-term-depression (LTD), respectively. The protein cascades responsible for this synaptic plasticity are initiated in a stimulus-dependent manner by the Ca2+ sensor calmodulin (CaM). Conservation tillage practices, such as no-till agriculture, have the potential of reducing the erodibility of a soil compared to conventional agricultural practices. This research sought to determine whether long-term agricultural practices affect the baseline erodibility properties of a soil. Two soils from Throckmorton-Purdue Agricultural Center in Tippecanoe County, Indiana were used during this experiment. One soil was treated with a long-term conventional tillage (fall chisel, spring disk) system and the other soil was treated with a long-term no-till system. Bioethanol produced from low input energy crops or agricultural waste is a promising fuel source because it does not interfere with the human food supply chain and the ethanol produced can be blended with gasoline. The field of regenerative medicine seeks to create replacement tissues and organs, both to repair deficiencies in biological function and to treat structural damage caused by injury. Scaffoldings mimicking extracellular matrix (ECM), the structure to which cells attach to form tissues, have been developed from synthetic polymers and also been prepared by decellularizing adult tissue. Cells with identical genomic DNA are able to differentiate into a variety of tissues due to selective expression and repression of genes. The inherited human genetic disease spinocerebellar ataxia type 7 (SCA7) is characterized by progressive neurodegeneration and visual impairment that ultimately leads to blindness. SCA7 results from a mutation in the human ATXN7 gene that causes an expansion of polyglutamine tracts in this gene’s corresponding protein. Human ATXN7 protein serves as a component of the deubiquitylase (DUB) module of the large, multi-subunit complex Spt-Ada-Gcn acetyltransferase, or SAGA. Ubiquitin specific proteases (USPs) are a class of enzymes involved in myriad cellular processes. One USP of great interest due to its oncogenic properties is USP7. In normal conditions USP7 is closely regulated due to its responsibility for destabilizing the tumor suppressor, p53, through the deubiquitination of MDM2. In multiple myeloma cases, it appears the regulation of USP7 subsides, as it is largely overexpressed, leading to the inappropriate degradation of p53. The Effective Fragment Potential (EFP) method is a computationally efficient technique for describing non-covalent interactions, such as hydrogen bonding and van der Waals forces. Cation-pi interactions are a type of non-covalent interactions and are thought to be important in biological processes, such as permittivity of ion channels. The goal of our work is to establish that the EFP method reliably describes the strength, directionality, and composition of cation-pi interactions. Lignin, a complex organic polymer, is a major roadblock to the efficiency of biofuel conversion as it both physically blocks carbohydrate substrates and poisons biomass degrading enzymes, even if broken down to monomer units. A pretreatment process is often applied to separate the lignin from biomass prior to biofuel conversion. However, contemporary methods of pretreatment require large amounts of energy, which may be economically uncompelling or unfeasible. Ralstonia solanacearum is a soil-borne plant root colonizing pathogen and the casual agent of bacterial wilt (BW) disease. BW leads to severe yield loss in a wide variety of agricultural commodity crops, such as tomato, banana, and pepper. In this study, we look at the plant-pathogen interaction between Ralstonia solanacearum and various ecotypes of Arabidopsis thaliana with the goal of finding resistant ecotypes. To identify resistant ecotypes, seeds are first sterilized and left to soak in the dark. Then the seeds are plated on agar media, transferred to a growth chamber, and allowed to grow for 5 days.
