Computational Insights Into Nucleosome Dynamics In Epigenetics Using Molecular Dynamics Simulations, Rutika Patel

Nucleosome core particles (NCP) are the building blocks that form a highly organized and compact chromatin structure. Nucleosomes package DNA in the nucleus of eukaryotic cells. The NCP consists of about 147 base pairs of DNA wrapped around the histone octamer, with 1.65 superhelical turns in a left-handed manner. The histone octamer is composed of two copies of H3, H4, H2A, and H2B. Together with histone H1 and linker DNA, they further assemble into a higher-order chromatin structure. The nucleosome complex is stabilized by electrostatic interactions between positively charged histone residues and the negatively charged DNA backbone. To effectively access …

Seaver College Research And Scholarly Achievement Symposium

Slopes is an interactive environment for exploring numerical methods and graphical solutions to ordinary differential equations. The app launched with five activities for exploration: slopefields, phase planes, oscillations, solutions to systems, and numerical methods for approximation. Bifurcations is a new sixth activity that we designed to investigate changes in the long term behavior of solutions to autonomous differential equations. This activity displays a slopefield and implements the ability to add solutions, but also introduces two new views that show how varying a single parameter impacts the values and stability of equilibrium solutions. Stability Insights From Modeling Chronic Myelogenous Leukemia, Giovani Thai

This thesis centers around a model for chronic myelogenous leukemia (CML) as it behaves under imatinib treatment, a common medication for CML patients, and the anti-leukemia immune response. The dynamics are represented with a system of nonlinear delay-differential equations first constructed by Kim et al. in 2008, capturing population changes of T-cells and various CML growth stages. We investigate stability in both the clinical and mathematical sense. Through numerical simulations, we computationally incorporate a supplementary treatment plan to determine its effectiveness in aiding immune response and medication in achieving remission and full elimination. Establishing a model framework for more research necessitates a thorough understanding of the causes, distribution, prevalence, and evolution of infectious illnesses. The main mathematical concept used in this modelling simulation is ordinary differential equations (ODEs). The purpose of this study was to investigate the significance of the many criteria linked to a zombie virus spread. The zombie framework provides an accessible and relatively simple representation of the nature of infectious disease spread, allowing for tractable assumptions and the development of more complex situations.

Since the 1960s, neuroscientists have worked on the problem of estimating synaptic properties, such as connectivity and strength, from simultaneously recorded spike trains. Recent years have seen renewed interest in the problem coinciding with rapid advances in experimental technologies, including an approximate exponential increase in the number of neurons that can be recorded in parallel and perturbation techniques such as optogenetics that can be used to calibrate and validate causal hypotheses about functional connectivity. A constant quest in network science has been in the development of methods to identify the most relevant components in a dynamical system solely via the interaction structure amongst its subsystems. This information allows the development of control and intervention strategies in biochemical signaling and epidemic spreading. We highlight the relevant components in heterogeneous dynamical system by their patterns of redundancy, which can connect how dynamics affect network topology and which pathways are necessary to spreading phenomena on networks. Urban farming can enhance the lives of communities and help reduce food scarcity. This paper presents a conceptual prototype of an efficient urban farming community that can be scaled for a single apartment building or an entire community across all global geoeconomics regions, including densely populated cities and rural, developing towns and communities. When deployed in coordination with smart crop choices, local farm support, and efficient transportation then the result isn’t just sustainability, but also increasing fresh produce accessibility, optimizing nutritional value, eliminating the use of ‘forever chemicals’, reducing transportation costs, and fostering global environmental benefits.

Pest resurgence is defined by a predictable increase in pests following declines resulting from the implementation of pest management practices. This phenomenon is notorious; familiar in biblical references to cyclical plagues of locust and discussions of pesticide treadmills, where pests resurge following the evolution of pesticide resistance. Targeted “silver-bullet” approaches, whether chemical, mechanical, biological, or genetic in nature, apply a reductionist lens toward the removal of a specific target pest, often ignoring ecological context, by application of said silver-bullet. The majority of seizures are self-limiting. Within a few minutes, the observed neuronal synchrony and deviant dynamics of a tonic-clonic or generalized seizure often terminate. However, a small epilesia partialis continua can occur for years. The mechanisms that regulate subcortical activity of neuronal firing and seizure control are poorly understood. Published studies, however, through PET scans, ketogenic treatments, and in vivo mouse experiments, observe hypermetabolism followed by metabolic suppression. The human capability for fluent speech profoundly directs inter-personal communication and, by extension, self-expression. Language is lost in millions of people each year due to trauma, stroke, neurodegeneration, and neoplasms with devastating impact to social interaction and quality of life. The following investigations were designed to elucidate the neurobiological foundation of speech production, building towards a universal cognitive model of language in the brain. Understanding the dynamical mechanisms supporting cortical network behavior will significantly advance the understanding of how both focal and disconnection injuries yield neurological deficits, informing the development of therapeutic approaches.

Period Estimation And Noise In A Neutrally Stable Stochastic Oscillator, Kevin R. Sanft, Ben F. M. Intoy

The periods of the orbits for the well-mixed cyclic three-species Lotka-Volterra model far away from the fixed point are studied. For finite system sizes, a discrete stochastic approach is employed and periods are found via wavelet analysis. As the system size is increased, a hierarchy of approximations ranging from Poisson noise to Gaussian noise to deterministic models are utilized. Based on the deterministic equations, a mathematical relationship between a conserved quantity of the model and the period of the population oscillations is found. Exploiting this property we then study the deterministic conserved quantity and period noise in finite size systems.
