Clustering is a data analysis method which is used in a large variety of research fields. Many different algorithms exist for clustering, and none of them can be considered universally better than the others. Different methods of clustering are expounded upon, including hierarchical clustering and k-means clustering. Topological data analysis is also described, showing how topology can be used to infer structural information about the data set. We discuss how one finds the validity of clusters, as well as an optimal clustering method, and conclude with how we used various clustering methods to analyze transcriptome data from the ciliate Oxytricha …

A ciliate is a phylum of protozoa that has two types of nuclei, macronuclei and micronuclei. There may be more than one of each type of nucleus in the organism [1]. The macronucleus is the structure where protein synthesis and cell metabolism occur [1]. The micronucleus stores genetic information and is mobilized during a sexual reproduction process called conjugation [1]. The somatic macronucleus (MAC) is developed from the germ-line micronucleus (MIC) through genome rearrangement during a sexual reproduction process called conjugation [6, 8]. Patterns, sequences of variables, have traditionally only been studied when morphic images of them appear as factors in words. In this thesis, we initiate a study of patterns in words that appear as subwords of words. We say that a pattern appears in a word if each pattern variable can be morphically mapped to a factor in the word. To gain insight into the complexity of, and similarities between, words, we define pattern indices and distances between two words relative a given set of patterns. Understanding the evolutionary history of organisms allows us to better comprehend selective pressures and their effects on larger populations. In our study, we focused on analyzing the DNA of ciliate groups, which are single celled protozoans characterized by the presence of cilia on their outer membrane. We utilized the DNA of the organisms to analyze the changes in population genotype over time. We tested existing evolutionary models (designed to represent natural genetic variation over time in populations) against our data to identify the model with the best fit and likelihood. A model for DNA recombination uses 4-valent rigid vertex graphs,

called assembly graphs. An assembly graph,

similarly to the projection of knots, can be associated with an

unsigned Gauss code, or double occurrence word.

We define biologically motivated reductions that act on double

In the last two decades, large scale axenic cell cultures of the marine species comprising the family Euplotidae have resulted in the isolation of several new classes of terpenoids with unprecedented carbon skeletons including the (i) euplotins, highly strained acetylated sesquiterpene hemiacetals; (ii) raikovenals, built on the bicyclo[3.2.0]heptane ring system; (iii) rarisetenolides and focardins containing an octahydroazulene moiety; and (iv) vannusals, with a unique C-30 backbone. Their complex structures have been elucidated through a combination of nuclear magnetic resonance spectroscopy, mass spectrometry, molecular mechanics and quantum chemical calculations. Microzooplankton Dynamics In Lower Chesapeake Bay And Its Major Tributaries, Gyung Soo Park

This study identified the temporal and spatial variability of microzooplankton density and biomass at 14 stations located within Chesapeake Bay and four rivers. Microzooplankton are defined as those heterotrophic organisms which range from 20 to 200 $\mu$m in size, and in this study were mainly composed of copepod nauplii, rotifers, and ciliates. Ciliates were the most abundant microzooplankton, comprising more than 90% of the total density, with copepod nauplii representing approximately 50% of the total microzooplankton biomass (carbon content). Rotifers contributed less than 5% for both density and biomass of the total microzooplankton.
