6d Single-Fluorogen Orientation-Localization Microscopy For Elucidating The Architecture Of Beta-Sheet Assemblies And Biomolecular Condensates, Tingting Wu, Weiyan Zhou, Jai S. Rudra, Rohit V. Pappu, Matthew D. Lew

We develop six-dimensional single-molecule orientation-localization microscopy (SMOLM) to measure the 3D positions and 3D orientations simultaneously of single fluorophores. We show how careful optimization of phase and polarization modulation components can encode phase, polarization, and angular spectrum information from each fluorescence photon into a microscope’s dipole-spread function. We used the transient binding and blinking of Nile red (NR) to characterize the helical structure of fibrils formed by designed amphipathic peptides, KFE8L and KFE8D, and the pathological amyloid-beta peptide Aβ42. We also deployed merocyanine 540 to uncover the interfacial architectures of biomolecular condensates.

When studying biochemical processes, localizing the targets alone will not paint a complete picture. We also need techniques to probe how biomolecules interact with one another, including how molecules are organized into larger structures, how they are oriented with respect to surrounding molecules, and how local chemical parameters, like pH and hydrophobicity, vary spatially and temporally. My dissertation focuses on single-molecule orientation localization microscopy (SMOLM, Chapter 1). G-quadruplexes are four-stranded structures of DNA composed of G-quartets that have been proposed to play an extremely important role in replication, transcription, and translation. It has, however, been extremely difficult to unequivocally demonstrate that G-quadruplexes form in living cells due to the lack of probes that would allow for their unambiguous detection and location without disrupting the DNA or the cellular environment. Survey data collected from human subjects can contain a high number of features while having a comparatively low quantity of examples. Machine learning models that attempt to predict outcomes from survey data under these conditions can overfit and result in poor generalizability. Our team aimed to compile a greenhouse gas inventory for the St. Louis region. Partnered with OneSTL, Ameren, and the USGBC, we determined that St. Louis has a goal to reduce emissions 50% by 2030 from 2005 levels, and become carbon neutral in 2050. After analyzing the Ameren’s Integrated Resource Plan and factors such as the cost and scope of emissions, we researched funding sources to improve energy efficiency and increase renewables in the region. This thesis addresses the need for a fair evaluation of language models' problem solving abilities by presenting a unified evaluation framework for ChatGPT on 16 problem solving datasets (e.g., NaturalQA, HellaSwag, MMLU, etc.). We evaluate the model's performance using F1, exact match, and quasi-exact match metrics and find that ChatGPT is highly accurate in solving tasks that require commonsense and knowledge. However, we also identify truncated text bias and few-shot scenarios as challenges that may impact ChatGPT's performance. Machine learning (ML) models are widely used to investigate the human connectome and to predict and understand behavior, emotion, and cognition. Prior research has organized pediatric connectome data using adult functional network models. However, this assumes that adult functional network models are appropriate and useful for prediction developmental outcomes from pediatric connectome data. We hypothesize that the application of adult brain network models could result in poor model fit, limiting the generalizability of results. Modern sample imaging techniques produce data in the form of large mosaics, wherein every pixel contains valuable mineralogical information. These heavy data files are challenging for most computers to load and process, furthermore access to lunar and other extraterrestrial samples is limited. In modern data analysis, problems involving high dimensional data with more variables than subjects is increasingly common. Two such cases are mediation analysis and distributed optimization. In Chapter 2 we start with an overview of high dimensional statistics and mediation analysis. In Chapter 3 we motivate and prove properties for a new marginal screening procedure for performing high dimensional mediation analysis. Two different research directions have been presented in this thesis. The first project is about phenazine-based foldamers as molecular actuators. Researchers have been interested in the design and synthesis of foldamers and molecular actuators for years. We began our exploration by demonstrating that phenazine-1,6-dicarboxamides can function as redox-responsive molecular switches. We then designed and synthesized two generations of phenazine-based interleafed foldamers and studied their stability and redox behaviors under chemical and electrochemical conditions. Eukaryotic cells contain hundreds of subcellular structures that serve different functions to maintain cellular homeostasis. A hallmark of Eukaryotic cells is its compartmentalization into membrane-bound organelles. One of the grand challenges in quantitative cell biology is understanding the precision with which cells assemble and maintain subcellular organelles. Despite identification of numerous molecular factors that regulate organelle sizes we lack insight into the quantitative principles underlying organelle size control. This dissertation presents the synthesis of flat, colloidal wurtzite CdSe quantum platelets and quantum belts for ligand exchange to novel and existing organic and inorganic L-, X-, and Z- type ligands. Use of these ligands in conjunction with the semiconductor nanocrystals allows for examination of their ligand exchange abilities, photoluminescence quenching efficiencies, and charge transfer properties.

First, zinc and cadmium dithiocarbamate compounds [M(S2CNR1R2)2] are used as ligands on wurtzite CdSe quantum belts. Ultrasensitive detection and quantification of soluble, secreted and cell surface-bound proteins is critical for advancing our understanding of cellular systems, enabling effective drug development, novel therapies, and bio-diagnostics. However, exiting technologies are largely limited by their sensitivity, making the detection and quantification of low-abundant proteins extremely challenging. This forms a major barrier in various fields of biology and biomedical sciences. In this work, we introduce novel cellular analysis methodologies based on plasmon-enhanced fluorescence for analyzing cell structure and probing surface and secreted proteins from cells.
